Machine learning and metagenomics identifies uncharacterized taxa inferred to drive biogeochemical cycles in a subtropical hypereutrophic estuary

Abstract Anthropogenic influences have drastically increased nutrient concentrations in many estuaries globally, and microbial communities have adapted to the resulting hypereutrophic ecosystems. However, our knowledge of the dominant microbial taxa and their potential functions in these ecosystems has remained sparse. Here, we study prokaryotic community dynamics in a temporal–spatial dataset, from a subtropical hypereutrophic estuary. Screening 54 water samples across brackish to marine sites revealed that nutrient concentrations and salinity best explained spatial community variations, whereas temperature and dissolved oxygen likely drive seasonal shifts. By combining short and long read sequencing data, we recovered 2459 metagenome-assembled genomes (MAGs), proposed new taxon names for previously uncharacterised lineages, and created an extensive, habitat specific genome reference database. Community profiling based on this genome reference database revealed a diverse prokaryotic community comprising 61 bacterial and 18 archaeal phyla, and resulted in an improved taxonomic resolution at lower ranks down to genus level. We found that the vast majority (61 out of 73) of abundant genus level taxa (>1% average) represented unnamed and novel lineages, and that all genera could be clearly separated into brackish and marine ecotypes with inferred habitat specific functions. Applying supervised machine learning and metabolic reconstruction, we identified several microbial indicator taxa responding directly or indirectly to elevated nitrate and total phosphorus concentrations. In conclusion, our analysis highlights the importance of improved taxonomic resolution, sheds light on the role of previously uncharacterised lineages in estuarine nutrient cycling, and identifies microbial indicators for nutrient levels crucial in estuary health assessments.

Microbial communities overwhelm environmental controls in explaining nitrous oxide emission in acidic soils

Intensively fertilized acidic soils are global hotspots of nitrous oxide (N2O) emissions, contributing to net agronomic greenhouse gas outcomes. Identifying the key drivers of soil N2O emissions is hampered by the synergistic or antagonistic effects of multiple factors. Within a framework based on the predominant role of microbial communities producing N2O, the N2O emissions are affected either by proximal regulators: temporary soil property fluctuations affect N2O production transcriptionally, or by distal regulators: persistent genetic rearrangements in local microbial communities. The proximal regulators, individually or together, may spontaneously impact distal regulators. Here, we use acidic soils from tea (Camellia sinensis L.) plantations on a broader geographic scale as a model system. Based on amplicon sequencing and properties of 195 acidic (average pH = 5.0) soils, we determined the importance of proximal and distal regulation to N2O emissions. Microbial phylogenetic diversity as a distal regulator overwhelms mineral N content as a proximal regulator in explaining high N2O emissions. Low-abundance, diverse prokaryotic communities (e.g., Acidothermu) and specialized denitrifying fungal communities (e.g., Fusarium) were associated with high N2O emissions. Revisiting the impact of proximal regulators on distal regulators revealed that soil pH is the sole proximal regulator influencing the prokaryotic rare taxa that correlated with high N2O emissions. When considering proximal regulators together (here soil properties compiled as soil fertility index), the microbial diversity were independent of soil fertility. The microbial assembly was dominated by stochastic processes. Consequently, proximal regulators have a limited impact on distal regulators of N2O emissions from acidic soils. In conclusion, the framework underscored the importance of in situ microbial communities as distal regulators in explaining high N2O emissions from acidic soils.

Calcium carbonate precipitating extremophilic bacteria in an Alpine ice cave

Extensive research has provided a wealth of data on prokaryotes in caves and their role in biogeochemical cycles. Ice caves in carbonate rocks, however, remain enigmatic environments with limited knowledge of their microbial taxonomic composition. In this study, bacterial and archaeal communities of the Obstans Ice Cave (Carnic Alps, Southern Austria) were analyzed by next-generation amplicon sequencing and by cultivation of bacterial strains at 10 °C and studying their metabolism. The most abundant bacterial taxa were uncultured Burkholderiaceae and Brevundimonas spp. in the drip water, Flavobacterium, Alkanindiges and Polaromonas spp. in the ice, Pseudonocardia, Blastocatella spp., uncultured Pyrinomonadaceae and Sphingomonadaceae in carbonate precipitates, and uncultured Gemmatimonadaceae and Longimicrobiaceae in clastic cave sediments. These taxa are psychrotolerant/psychrophilic and chemoorganotrophic bacteria. On a medium with Mg2+/Ca2+ = 1 at 21 °C and 10 °C, 65% and 35% of the cultivated strains precipitated carbonates, respectively. The first ~ 200 µm-size crystals appeared 2 and 6 weeks after the start of the cultivation experiments at 21 °C and 10 °C, respectively. The crystal structure of these microbially induced carbonate precipitates and their Mg-content are strongly influenced by the Mg2+/Ca2+ ratio of the culture medium. These results suggest that the high diversity of prokaryotic communities detected in cryogenic subsurface environments actively contributes to carbonate precipitation, despite living at the physical limit of the presence of liquid water.

Prokaryotic Community Composition and Diversity in Sediments from Choctafaula, Uphapee, and Cubahatchee Creeks in the Lower Tallapoosa River Basin, Macon County, Alabama: An Observational Study

Sedimentary prokaryotes are primarily responsible for metabolic activity in rivers. They are subjected to a variety of natural and anthropogenic pressures, allowing us to use the composition and diversity of their communities as indicators of ecological health. For our investigation, we looked at sediments from three ecologically critical streams in the Lower Tallapoosa River Basin (Choctafaula, Uphapee, and Cubahatchee Creeks). The prokaryotic community was characterized using molecular approaches, and elemental concentrations were determined by inductively coupled plasma atomic emission spectrometry. This research demonstrated that Proteobacteria (45.02–80.73%), Bacteroidetes (1.98–26.52%), Firmicutes (1.36–50.67%), Actinobacteria (1.55–16.81%), and Acidobacteria (0.13–8.77%) were the most prevalent phyla. Key physicochemical parameters, core communities at multiple taxonomic levels, and several pathogenic genera shifted radically between streams. Weighted and unweighted unifrac distance metrics based PCoA plots indicated the structural and membership similarity of samples from specific creek ecosystems. Based on our research findings, it is evident that the composition and diversity of prokaryotic communities in sediment could serve as significant indicators in stream ecosystems. Further investigation and application of these indicators could prove valuable in assessing the health of streams, particularly in light of the accelerated changes resulting from climate change within a condensed timeframe.

Changes in the Microbial Community Associated with the Large Benthic Foraminifera Cycloclypeus Carpenteri, Along a Depth Gradient

Abstract Cycloclypeus carpenteri is one of the deepest living large benthic foraminifera. It has an obligatory relationship with diatom photosymbionts, and, in addition, houses a diverse prokaryotic community. Variations in the eukaryotic and prokaryotic endobiotic community composition might be key in allowing Cycloclypeus to occur in low light environments. We assessed the variability of the prokaryotic and eukaryotic communities associated with Cycloclypeus along a depth gradient from 50 to 130 m at two locations in the Federated States of Micronesia (Northwest Pacific) by metabarcoding of the 18S V9 rRNA region for eukaryotes and the 16S V3-V4 rRNA region for prokaryotes. We observed a single foraminiferal operational taxonomic unit (OTU), as well as a single dominant diatom OTU that was abundant in all sequenced specimens. Both the prokaryotic and the eukaryotic endobiotic communities (excluding the dominant diatom) changed with water depth and associated irradiance levels. We observed a distinct change in the prokaryotic community composition around 90–100 m water depth at Pohnpei, equivalent to ∼1% surface radiation. This change in microbial communities in the Cycloclypeus holobiont suggests a potential role of the associated microbial communities in accommodating differences in (micro)habitat, although we cannot exclude that the prokaryote community is to a large extent driven by their community composition in the ambient environment.

Population-level prokaryotic community structures associated with ferromanganese nodules in the Clarion-Clipperton Zone (Pacific Ocean) revealed by 16S rRNA gene amplicon sequencing.

Although deep-sea ferromanganese nodules are a potential resource for exploitation, their formation mechanisms remain unclear. Several nodule-associated prokaryotic species have been identified by amplicon sequencing of 16S rRNA genes and are assumed to contribute to nodule formation. However, the recent development of amplicon sequence variant (ASV)-level monitoring revealed that closely related prokaryotic populations within an operational taxonomic unit often exhibit distinct ecological properties. Thus, conventional species-level monitoring might have overlooked nodule-specific populations when distinct populations of the same species were present in surrounding environments. Herein, we examined the prokaryotic community diversity of nodules and surrounding environments at the Clarion-Clipperton Zone in Japanese licensed areas by 16S rRNA gene amplicon sequencing with ASV-level resolution for three cruises from 2017 to 2019. Prokaryotic community composition and diversity were distinct by habitat type: nodule, nodule-surface mud, sediment, bottom water and water column. Most ASVs (~80%) were habitat-specific. We identified 178 nodule-associated ASVs and 41 ASVs associated with nodule-surface mud via linear discriminant effect size analysis. Moreover, several ASVs, such as members of SAR324 and Woeseia, were highly specific to nodules. These nodule-specific ASVs are promising targets for future investigation of the nodule formation process.

The respiratory microbiota of three cohabiting beluga whales (Delphinapterus leucas) under human care

We sampled the respiratory mucus from voluntary blowhole exhalations (“blow”) of three healthy beluga whales (Delphinapterus leucas) under professional human care. Blow samples were collected from three resident belugas, one adult male (M1) and two adult females (F1, F2), with voluntary behaviors via non-invasive methods over three days in July 2021 (four days for M1). Samples were weighed and examined microscopically for the enumeration of eukaryotic and prokaryotic microbes, and then were used to evaluate carbon substrate use and taxonomic diversity of prokaryotic communities in the host respiratory sytem. Microscopical observations and 18S rRNA gene sequencing indicated the presence of eukaryotic microbiota, the ciliate genera Planilamina and Kyaroikeus in all three individuals. Exposure of samples to different metabolic carbon substrates indicated significant differences in the number of carbon sources usable by the prokaryotic communities of different whales (range: 11-25 sources), as well as a signficantly decreased diversity of carbon sources used by the community in the habitat water (5 sources). Sequencing of the hypervariable V4 region of the 16S rRNA gene revealed 19 amplicon sequence variants (ASVs) that were present in all whale samples. The oldest female D. leucas (F2) had the lowest overall diversity, and was significantly different from M1 and F1 in taxon composition, including an anomalously low ratio of Baccillota: Bacteroidota (0.01) compared to the other whales. In comparisons of microbial community composition, M1 had a significantly higher diversity than F1 and F2. These results suggest that attention should be given to regular microbiome sampling, and indicate a need for the pairing of microbiome and clinical data for animals in aquaria. Overall, these data contribute to the growing database on the core respiratory microbiota in cohabiting cetaceans under professional human care, indicate the utility of non-invasive sampling, and help characterize a baseline for healthy D. leucas.

Biogeographic Analysis Suggests Two Types of Planktonic Prokaryote Communities in the Barents Sea.

The Barents Sea is one of the most rapidly changing Arctic regions, with an unprecedented sea ice decline and increase in water temperature and salinity. We have studied the diversity of prokaryotic communities using 16S metabarcoding in the western and northeastern parts of the Barents Sea along the Kola Section and the section from Novaya Zemlya to Franz Joseph Land. The hypothesis-independent clustering method revealed the existence of two distinct types of communities. The most common prokaryotic taxa were shared between two types of communities, but their relative abundance was different. It was found that the geographic location of the sampling sites explained more than 30% of the difference between communities, while no statistically significant correlation between environmental parameters and community composition was found. The representatives of the Psychrobacter, Sulfitobacter and Polaribacter genera were dominant in samples from both types of communities. The first type of community was also dominated by members of Halomonas, Pseudoalteromonas, Planococcaceae and an unclassified representative of the Alteromonadaceae family. The second type of community also had a significant proportion of Nitrincolaceae, SAR92, SAR11 Clade I, NS9, Cryomorphaceae and SUP05 representatives. The origin of these communities can be explained by the influence of environmental factors or by the different origins of water masses. This research highlights the importance of studying biogeographic patterns in the Barents Sea in comparison with those in the North Atlantic and Arctic Ocean prokaryote communities.

Depth-Dependent Distribution of Prokaryotes in Sediments of the Manganese Crust on Nazimov Guyots of the Magellan Seamounts.

Deep ocean polymetallic nodules, rich in cobalt, nickel, and titanium which are commonly used in high-technology and biotechnology applications, are being eyed for green energy transition through deep-sea mining operations. Prokaryotic communities underneath polymetallic nodules could participate in deep-sea biogeochemical cycling, however, are not fully described. To address this gap, we collected sediment cores from Nazimov guyots, where polymetallic nodules exist, to explore the diversity and vertical distribution of prokaryotic communities. Our 16S rRNA amplicon sequencing data, quantitative PCR results, and phylogenetic beta diversity indices showed that prokaryotic diversity in the surficial layers (0-8 cm) was > 4-fold higher compared to deeper horizons (8-26 cm), while heterotrophs dominated in all sediment horizons. Proteobacteria was the most abundant taxon (32-82%) across all sediment depths, followed by Thaumarchaeota (4-37%), Firmicutes (2-18%), and Planctomycetes (1-6%). Depth was the key factor controlling prokaryotic distribution, while heavy metals (e.g., iron, copper, nickel, cobalt, zinc) can also influence significantly the downcore distribution of prokaryotic communities. Analyses of phylogenetic diversity showed that deterministic processes governing prokaryotic assembly in surficial layers, contrasting with stochastic influences in deep layers. This was further supported from the detection of a more complex prokaryotic co-occurrence network in the surficial layer which suggested more diverse prokaryotic communities existed in the surface vs. deeper sediments. This study expands current knowledge on the vertical distribution of benthic prokaryotic diversity in deep sea settings underneath polymetallic nodules, and the results reported might set a baseline for future mining decisions.

Study of the structural and functional diversity of microbial communities in Uruguayan soils with respect to phosphorus phytoavailability: Doctoral thesis abstract

Phosphorus (P) is essential for plant growth; its excessive use as a fertilizer in agricultural intensification has negatively impacted the environment and the economy. Soil microorganisms play a key role in P cycling, mediating its phytoavailability through enzymatic mechanisms. In this thesis, we studied: a) the structural diversity of prokaryotic communities in five soil units with different parent materials and nutritional status; b) the functional profiles of these communities linked to P cycling and their relationship with soil physicochemical properties; c) the distribution and abundance of eight key enzymes of P cycling in grasslands of Uruguay and the world. Prokaryotic communities were studied using a metagenomic approach (16S rRNA gene and total metagenome). The main results were: a) Soil structure, nutrient content, and water retention capacity influence the composition of prokaryotic communities, composed mainly of Archaea, Firmicutes, Acidobacteria, Actinobacteria and Verrucomicrobia, with variations in their abundance according to soil type. b) Functional profiles of the communities were modeled by the same physicochemical properties as taxonomic diversity; functional diversity was lower than taxonomic diversity, suggesting functional redundancy. c) PhoD alkaline phosphatase was the most abundant and phylogenetically widely distributed enzyme, followed by Nsap-A and Nsap-C acid phosphatases. A strong association was found between the abundance and diversity of genes encoding these three enzymes and pH, maximum temperature and evapotranspiration. The results indicate that structural and functional prokaryotic diversity is influenced by soil physicochemical properties and environmental variables, making its understanding essential for the sustainable management of the P cycle in agroecosystems of the Campos biome.

Microbial taxa related to natural hydrogen and methane emissions in serpentinite-hosted hyperalkaline springs of New Caledonia.

The southeastern part of New Caledonia main island (Grande Terre) is the location of a large ophiolitic formation that hosts several hyperalkaline springs discharging high pH (∼11) and warm (<40°C) fluids enriched in methane (CH4) and hydrogen (H2). These waters are produced by the serpentinization of the ultrabasic rock formations. Molecular surveys had previously revealed the prokaryotic diversity of some of these New Caledonian springs, especially from the submarine chimneys of Prony Bay hydrothermal field. Here we investigate the microbial community of hyperalkaline waters from on-land springs and their relationships with elevated concentrations of dissolved H2 (21.1-721.3 μmol/L) and CH4 (153.0-376.6 μmol/L). 16S rRNA gene analyses (metabarcoding and qPCR) provided evidence of abundant and diverse prokaryotic communities inhabiting hyperalkaline fluids at all the collected springs. The abundance of prokaryotes was positively correlated to the H2/CH4 ratio. Prokaryotes consisted mainly of bacteria that use H2 as an energy source, such as microaerophilic Hydrogenophaga/Serpentinimonas (detected in all sources on land) or anaerobic sulfate-reducing Desulfonatronum, which were exclusively found in the most reducing (Eh ref H2 ∼ -700 mV) and the most H2-enriched waters discharging at the intertidal spring of the Bain des Japonais. The relative abundance of a specific group of uncultured Methanosarcinales that thrive in serpentinization-driven ecosystems emitting H2, considered potential H2-consuming methanogens, was positively correlated with CH4 concentrations, and negatively correlated to the relative abundance of methylotrophic Gammaproteobacteria. Firmicutes were also numerous in hyperalkaline waters, and their relative abundance (e.g., Gracilibacter or Dethiobacter) was proportional to the dissolved H2 concentrations, but their role in the H2 budget remains to be assessed. The prokaryotic communities thriving in New Caledonia hyperalkaline waters are similar to those found in other serpentinite-hosted high-pH waters worldwide, such as Lost City (North Atlantic) and The Cedars (California).

A Transiently Hypersaline Microbial Mat Harbors a Diverse and Stable Archaeal Community in the Cuatro Cienegas Basin, Mexico.

Microbial mats are biologically diverse communities that are analogs to some of the earliest ecosystems on Earth. In this study, we describe a unique transiently hypersaline microbial mat uncovered in a shallow pond within the Cuatro Cienegas Basin (CCB) in northern México. The CCB is an endemism-rich site that harbors living stromatolites that have been studied to understand the conditions of the Precambrian Earth. These microbial mats form elastic domes filled with biogenic gas, and the mats have a relatively large and stable subpopulation of archaea. For this reason, this site has been termed archaean domes (AD). The AD microbial community was analyzed by metagenomics over three seasons. The mat exhibited a highly diverse prokaryotic community dominated by bacteria. Bacterial sequences are represented in 37 phyla, mainly Proteobacteria, Firmicutes, and Actinobacteria, that together comprised >50% of the sequences from the mat. Archaea represented up to 5% of the retrieved sequences, with up to 230 different archaeal species that belong to 5 phyla (Euryarchaeota, Crenarchaeota, Thaumarchaeota, Korarchaeota, and Nanoarchaeota). The archaeal taxa showed low variation despite fluctuations in water and nutrient availability. In addition, predicted functions highlight stress responses to extreme conditions present in the AD, including salinity, pH, and water/drought fluctuation. The observed complexity of the AD mat thriving in high pH and fluctuating water and salt conditions within the CCB provides an extant model of great value for evolutionary studies, as well as a suitable analog to the early Earth and Mars.

Selective attachment of prokaryotes and emergence of potentially pathogenic prokaryotes on four plastic surfaces: Adhesion study in a natural marine environment

This study employed 16S rRNA metabarcoding to establish the diversity of prokaryotic communities and specific characteristics of potentially pathogenic prokaryotic primary colonizers of four plastic materials (EPS, expanded polystyrene; PE, polyethylene; PP, polypropylene; and PET, polyethylene terephthalate). Bacteria inhabiting plastic and seawater differ; thus, distinct changes in the attached prokaryotic community were observed over an exposure time of 21 days, specifically on Days 3, 6, 9, and 12–21. Frist colonizers were Gammaproteobacteria and Alphaproteobacteria; Bacilli and Clostridia represented secondary colonizers. On Day 3, Pseudoalteromonas had a relative abundance >80 %; whereas, the prevalence of Vibrio spp. (potentially pathogenic prokaryotes) increased rapidly on Days 6 and 9. However, after Day 12, the prevalence of other potential pathogens, namely, Clostridium spp., steadily increased. Despite the diversity of the plastic surfaces, attached prokaryotes changed over time instead of showing similar adherent diversity in all plastic materials.

Lemur Gut Microeukaryotic Community Variation Is Not Associated with Host Phylogeny, Diet, or Habitat.

Identifying the major forces driving variation in gut microbiomes enhances our understanding of how and why symbioses between hosts and microbes evolved. Gut prokaryotic community variation is often closely associated with host evolutionary and ecological variables. Whether these same factors drive variation in other microbial taxa occupying the animal gut remains largely untested. Here, we present a one-to-one comparison of gut prokaryotic (16S rRNA metabarcoding) and microeukaryotic (18S rRNA metabarcoding) community patterning among 12 species of wild lemurs. Lemurs were sampled from dry forests and rainforests of southeastern Madagascar and display a range of phylogenetic and ecological niche diversity. We found that while lemur gut prokaryotic community diversity and composition vary with host taxonomy, diet, and habitat, gut microeukaryotic communities have no detectable association with any of these factors. We conclude that gut microeukaryotic community composition is largely random, while gut prokaryotic communities are conserved among host species. It is likely that a greater proportion of gut microeukaryotic communities comprise taxa with commensal, transient, and/or parasitic symbioses compared with gut prokaryotes, many of which form long-term relationships with the host and perform important biological functions. Our study highlights the importance of greater specificity in microbiome research; the gut microbiome contains many "omes" (e.g., prokaryome, eukaryome), each comprising different microbial taxa shaped by unique selective pressures.

Prokaryotic diversity and community structure in the rhizosphere of Lantana weed (Lantana camara L.).

Lantana weed (Lantana camara L.) is among the most noxious weeds in the world. Keeping in mind its invasive behavior and great ecological tolerance, it becomes imperative to analyze the structure and function of associated microbiome. In this perspective, Illumina-based metagenome sequencing was performed to gain a better understanding of prokaryotic diversity and community structure in the rhizosphere soil of L. camara L. The organic carbon, nitrogen, phosphorus, and potassium contents in the rhizosphere soil were 0.91% (± 0.21%); 280 Kg ha-1 (± 4.02 Kg ha-1), 54.5 Kg ha-1 (± 3.12 Kg ha-1), and 189 Kg ha-1 (± 6.11 Kg ha-1), respectively. The metagenome analysis revealed the existence of 41 bacterial and 2 archaeal phyla, with only 12 showing ≥1% abundances. Pseudomonadota was the dominant phylum with 31.3% abundance, followed by Actinomycetota (20.9%). Further, 54 different genera were identified with the highest abundance of Devosia (2.8%). The PICRUSt analysis predicted various functional traits in the soil metagenome, with general cellular functions dominating, followed by stress tolerance. Moreover, 10% of the functions were associated with nitrogen fixation, phosphate solubilization, and potassium mobilization. In conclusion, the present study revealed the existence of diverse prokaryotic communities in the rhizosphere of the L. camara L. which was primarily associated with stress response and plant growth promotion. To the best of our knowledge, this study documents for the first time the L. camara L. microbiome. Furthermore, the identified genera can be explored for agricultural needs in future.

Prokaryotic Diversity and Dynamics during Dinoflagellate Bloom Decays in Coastal Tunisian Waters

(1) Background: Harmful algal blooms (HABs) can negatively impact marine ecosystems, but few studies have evaluated the microbial diversity associated with HABs and its potential role in the fates of these proliferations. (2) Methods: Marine prokaryotic diversity was investigated using high-throughput sequencing of the 16S rRNA gene during the bloom declines of two dinoflagellates detected in the summer of 2019 along the northern and southern Tunisian coasts (South Mediterranean Sea). The species Gymnodinium impudicum (Carthage, Tunis Gulf) and Alexandrium minutum (Sfax, Gabes Gulf) were identified using microscopy and molecular methods and were related to physicochemical factors and prokaryotic compositions. (3) Results: The abundance of G. impudicum decreased over time with decreasing phosphate concentrations. During the G. impudicum bloom decay, prokaryotes were predominated by the archaeal MGII group (Thalassarchaeaceae), Pelagibacterales (SAR11), Rhodobacterales, and Flavobacteriales. At Sfax, the abundance of A. minutum declined with decreasing phosphate concentrations and increasing pH. At the A. minutum peak, prokaryotic communities were largely dominated by anoxygenic phototrophic sulfur-oxidizing Chromatiaceae (Gammaproteobacteria) before decreasing at the end of the survey. Both the ubiquitous archaeal MGII group and Pelagibacterales were found in low proportions during the A. minutum decay. Contrary to the photosynthetic Cyanobacteria, the photo-autotrophic and -heterotrophic Rhodobacterales and Flavobacteriales contents remained stable during the dinoflagellate bloom decays. (4) Conclusions: These results indicated changes in prokaryotic community diversity during dinoflagellate bloom decays, suggesting different bacterial adaptations to environmental conditions, with stable core populations that were potentially able to degrade HABs.

Prevalence of Viral Frequency-Dependent Infection in Coastal Marine Prokaryotes Revealed Using Monthly Time Series Virome Analysis.

Viruses infecting marine prokaryotes have a large impact on the diversity and dynamics of their hosts. Model systems suggest that viral infection is frequency dependent and constrained by the virus-host encounter rate. However, it is unclear whether frequency-dependent infection is pervasive among the abundant prokaryotic populations with different temporal dynamics. To address this question, we performed a comparison of prokaryotic and viral communities using 16S rRNA amplicon and virome sequencing based on samples collected monthly for 2 years at a Japanese coastal site, Osaka Bay. Concurrent seasonal shifts observed in prokaryotic and viral community dynamics indicated that the abundance of viruses correlated with that of their predicted host phyla (or classes). Cooccurrence network analysis between abundant prokaryotes and viruses revealed 6,423 cooccurring pairs, suggesting a tight coupling of host and viral abundances and their "one-to-many" correspondence. Although stable dominant species, such as SAR11, showed few cooccurring viruses, a fast succession of their viruses suggests that viruses infecting these populations changed continuously. Our results suggest that frequency-dependent viral infection prevails in coastal marine prokaryotes regardless of host taxa and temporal dynamics. IMPORTANCE There is little room for doubt that viral infection is prevalent among abundant marine prokaryotes regardless of their taxa or growth strategy. However, comprehensive evaluations of viral infections in natural prokaryotic communities are still technically difficult. In this study, we examined viral infection in abundant prokaryotes by monitoring the monthly dynamics of prokaryotic and viral communities at a eutrophic coastal site, Osaka Bay. We compared the community dynamics of viruses with those of their putative hosts based on genome-based in silico host prediction. We observed frequent cooccurrence among the predicted virus-host pairs, suggesting that viral infection is prevalent in abundant prokaryotes regardless of their taxa or temporal dynamics. This likely indicates that frequent lysis of the abundant prokaryotes via viral infection has a considerable contribution to the biogeochemical cycling and maintenance of prokaryotic community diversity.
