Microbial functional metabolism drives the effects of exogenous additives on carbon storage and degradation during aerobic composting

This study conducted composting experiments using cow manure and wheat straw, employing five different treatment methods (CK, magnetized water treatment-M, magnetized water combined with biochar treatment-SM, magnetized water combined with ferrous sulfate treatment-FM, magnetized water combined with Bacillus megaterium treatment-GM), aiming to accelerate the composting maturation process and reduce carbon loss. The results of the experiments showed that the SM treatment entered the thermophilic phase on the second day and lasted for 9 days, resulting in the best maturation effect. The FM treatment increased the carbon content in the compost, effectively preserving carbon sources. principal component analysis analysis revealed significant differences in microbial community structures due to different treatments. Additionally, structural equation modeling observations indicated that different treatments affected the compost environment, thereby influencing microbial activity and carbon content. Overall, the SM treatment positively affected the compost maturation process, while the FM treatment effectively preserved carbon sources in the compost.

Role of Bacillus subtilis exopolymeric genes in modulating rhizosphere microbiome assembly

BackgroundBacillus subtilis is well known for promoting plant growth and reducing abiotic and biotic stresses. Mutant gene-defective models can be created to understand important traits associated with rhizosphere fitness. This study aimed to analyze the role of exopolymeric genes in modulating tomato rhizosphere microbiome assembly under a gradient of soil microbiome diversities using the B. subtilis wild-type strain UD1022 and its corresponding mutant strain UD1022eps−TasA, which is defective in exopolysaccharide (EPS) and TasA protein production.ResultsqPCR revealed that the B. subtilis UD1022eps−TasA− strain has a diminished capacity to colonize tomato roots in soils with diluted microbial diversity. The analysis of bacterial β-diversity revealed significant differences in bacterial and fungal community structures following inoculation with either the wild-type or mutant B. subtilis strains. The Verrucomicrobiota, Patescibacteria, and Nitrospirota phyla were more enriched with the wild-type strain inoculation than with the mutant inoculation. Co-occurrence analysis revealed that when the mutant was inoculated in tomato, the rhizosphere microbial community exhibited a lower level of modularity, fewer nodes, and fewer communities compared to communities inoculated with wild-type B. subtilis.ConclusionThis study advances our understanding of the EPS and TasA genes, which are not only important for root colonization but also play a significant role in shaping rhizosphere microbiome assembly. Future research should concentrate on specific microbiome genetic traits and their implications for rhizosphere colonization, coupled with rhizosphere microbiome modulation. These efforts will be crucial for optimizing PGPR-based approaches in agriculture.

Dynamic interplay between soil microbial communities, enzyme activities, and pear quality across planting years

Few studies have been reported on the effect of planting years on fruit quality and soil of pear trees. In this study, four planting years (T5, T20, T30, and T40) of Cuiguan pears were used to analyze fruit quality, rhizosphere soil enzymes, and microbial diversity of pear trees, and their correlations. The results showed that the content of sucrose, reducing sugar and ascorbic acid in Cuiguan Pear showed a tendency of increasing and then decreasing with the increase of planting years, in which the highest content was found in 20- and 30-year-old fruits, and the highest content of total acid was found in 5-year-old fruits. Rhizosphere soil enzyme activities varied with planting year, with the highest protease activity in 20-year-old soil, phosphatase and urease in 30-year-old soil, polyphenol oxidase in 5-year-old soil, and sucrase in 40-year-old soil. The microbial diversity index and the number of OTUs showed an increasing and decreasing trend with the increase of planting years. Among the top 11 bacteria in pear rhizosphere soil average relative abundance, with Bradyrhizobium decreasing in relative abundance at the peak pear fruiting stages (T20 and T30), while Acidothermus showed an increasing trend in relative abundance with increasing planting years. RDA analysis showed that there were differences in the microbial community structure of pear trees at different planting years, and that both sucrose and reducing sugar contents in pears were positively correlated with T20 and T30, ascorbic acid content was positively correlated with T40, whereas the total acid content was positively correlated with T5, and that T20 was positively correlated with soil protease and phosphate mono esterase activities, and that T30 was positively correlated with polyphenol oxidase and urease activities, whereas T40 was positively correlated with sucrase activity. In summary, with the increase of planting years, changes in soil microbial community structure and soil enzyme activity have a significant impact on pear quality formation, and the results of the study provide a theoretical basis for scientific management of pear orchards.

Land Use Impact on Water Quality and Phytoplankton Community Structure in Danjiangkou Reservoir

The composition and intensity of land use significantly influence the aquatic ecological environment, further affecting the physicochemical attributes of the water body, and indirectly modulating the phytoplankton community structure. This study centers around the Danjiangkou Reservoir, investigating the correlation between land use, water environment, and phytoplankton alongside varying intensities of anthropogenic activities, based on the review of land use, phytoplankton, and water quality data of 2021. Firstly, an analysis was conducted over five circular buffer zones generated around sampling points with radii set at 500 m, 1000 m, 1500 m, 2000 m, and 2500 m, wherein the intensity of human activity was categorized into low, medium, and high, in accordance with the human activity intensity level score (HAILS). This study proceeded to explore the correlation between land use and the water environment across different scales, compared phytoplankton density and community structure differences across varied levels of human activity, and analyzed the association between phytoplankton communities in the Danjiangkou Reservoir and environmental variables under various intensities. The findings showed: The land use within the 500 m circular buffer zone has the greatest impact on the water quality of the Danjiangkou Reservoir, especially with the increase in human activities leading to elevated nutrient levels in the water, thereby promoting the growth and reproduction of algae, and increasing the risk of algal blooms. This research scrutinizes the relationship between land use, water environment, and plankton under varying human activity intensities, serving as a foundation for environmental management sectors to make informed decisions and promote the sustainable development of the catchment water environment.

Effects of different dietary energy levels on growth performance, meat quality and nutritional composition, rumen fermentation parameters, and rumen microbiota of fattening Angus steers.

This study investigates the effects of varying energy levels in diets on Black Angus steers, focusing on growth performance, muscle composition, rumen microbial community, and their interrelationships. Twenty-seven Black Angus steers, aged approximately 22 months and weighing 520 ± 40 kilograms, were randomly divided into three groups: low-energy (LE), medium-energy (ME), and high-energy (HE). Each group consisted of nine individuals. The steers were fed diets with energy levels of 6.657 MJ/kg (LE), 7.323 MJ/kg (ME), and 7.990 MJ/kg (HE) following a 14-day pre-feeding period, with a subsequent 90-day main experimental phase. After the 90-day feeding period, both the HE and ME groups exhibited significantly higher average daily weight gain (ADG) compared to the LE group (p < 0.05). The feed-to-weight ratios were lower in the HE and ME groups compared to the LE group (p < 0.05). The HE group showed significantly higher crude fat content in the longissimus dorsi muscle compared to the LE group (p < 0.05), with total fatty acid content in the muscle surpassing that in the ME and LE groups (p < 0.05). As dietary energy levels increased, the diversity of the rumen microbial community decreased (p < 0.05), and significant differences in bacterial community structure were observed between the LE and HE groups (p < 0.05). The results suggest that higher dietary energy levels enhance growth performance and alter muscle composition in Black Angus steers, while also influencing the rumen microbial community. This study contributes to understanding optimal dietary strategies for finishing Angus cattle to improve beef quality, economic returns, and the development of standardized production procedures.

Quantification of large-spatial scale and in-stream factors affecting the structure of benthic macroinvertebrate communities in mountain streams

Habitat diversity plays a crucial role in shaping the structure and distribution of benthic macroinvertebrate communities. However, few studies have investigated the concurrent effects of such drivers operating at different spatial scales in mountain streams. Here, we assessed which environmental factors at different spatial scales, related to stream/river type and substrate, influence the diversity of benthic macroinvertebrate assemblages in mountain streams and rivers. Within the framework of the aquatic investigations of the Biodiversity Monitoring South Tyrol (BMS) – a newly-established, regional-based, long-term biodiversity monitoring program – benthic macroinvertebrates and a set of environmental factors describing water quality, stream/river hydromorphology and in-stream habitat characteristics were collected and analysed. The variation in total density, taxonomic richness, Shannon evenness and % Ephemeroptera–Plecoptera–Trichoptera taxa of stream benthic macroinvertebrates was assessed at multi-scale habitat levels, in 48 sampling sites across the mountainous region of the Autonomous Province of Bolzano/Bozen (Italy). The effects of stream/river type, substrates and different environmental factors on community composition of benthic macroinvertebrates were quantified, using a stepfoward Redundancy Analysis (RDA) and generalized additive models (GAMs). In addition, we performed an Indicator Value analysis to detect taxa that were significantly associated with a specific substrate and/or stream/river type. Overall, we observed significant differences in benthic biological metrics among both stream/river and substrate types. We also found at least one indicator taxa for each stream/river type, with environmental factors acting at reach and large-spatial scale – temperature, stream channel stability, elevation – being the key drivers in shaping macroinvertebrate distribution patterns in the analysed mountain rivers. While significant differences in macroinvertebrate community structures were found among substrates, the influence of stream/river type conditions was particularly evident. Apart from ranking environmental variables worth including in a long-term aquatic biodiversity monitoring program in mountain areas, our study provides a baseline for practical applications. For instance, depending on the desired outcome of habitat heterogeneity restoration, it can suggest the optimal scale (landscape vs. reach vs. patch) for prioritizing in-field interventions.

Deciphering the Impact of Defecation Frequency on Gut Microbiome Composition and Diversity.

This study explores the impact of defecation frequency on the gut microbiome structure by analyzing fecal samples from individuals categorized by defecation frequency: infrequent (1-3 times/week, n = 4), mid-frequent (4-6 times/week, n = 7), and frequent (daily, n = 9). Utilizing 16S rRNA gene-based sequencing and LC-MS/MS metabolome profiling, significant differences in microbial diversity and community structures among the groups were observed. The infrequent group showed higher microbial diversity, with community structures significantly varying with defecation frequency, a pattern consistent across all sampling time points. The Ruminococcus genus was predominant in the infrequent group, but decreased with more frequent defecation, while the Bacteroides genus was more common in the frequent group, decreasing as defecation frequency lessened. The infrequent group demonstrated enriched biosynthesis genes for aromatic amino acids and branched-chain amino acids (BCAAs), in contrast to the frequent group, which had a higher prevalence of genes for BCAA catabolism. Metabolome analysis revealed higher levels of metabolites derived from aromatic amino acids and BCAA metabolism in the infrequent group, and lower levels of BCAA-derived metabolites in the frequent group, consistent with their predicted metagenomic functions. These findings underscore the importance of considering stool consistency/frequency in understanding the factors influencing the gut microbiome.

Wallace’s line structures seagrass microbiota and is a potential barrier to the dispersal of marine bacteria

BackgroundThe processes that shape microbial biogeography are not well understood, and concepts that apply to macroorganisms, like dispersal barriers, may not affect microorganisms in the same predictable ways. To better understand how known macro-scale biogeographic processes can be applied at micro-scales, we examined seagrass associated microbiota on either side of Wallace’s line to determine the influence of this cryptic dispersal boundary on the community structure of microorganisms. Communities were examined from twelve locations throughout Indonesia on either side of this theoretical line.ResultsWe found significant differences in microbial community structure on either side of this boundary (R2 = 0.09; P = 0.001), and identified seven microbial genera as differentially abundant on either side of the line, six of these were more abundant in the West, with the other more strongly associated with the East. Genera found to be differentially abundant had significantly smaller minimum cell dimensions (GLM: t923 = 59.50, P < 0.001) than the overall community.ConclusionDespite the assumed excellent dispersal ability of microbes, we were able to detect significant differences in community structure on either side of this cryptic biogeographic boundary. Samples from the two closest islands on opposite sides of the line, Bali and Komodo, were more different from each other than either was to its most distant island on the same side. We suggest that limited dispersal across this barrier coupled with habitat differences are primarily responsible for the patterns observed. The cryptic processes that drive macroorganism community divergence across this region may also play a role in the bigeographic patterns of microbiota.

Distinct members of the Caenorhabditis elegans CeMbio reference microbiota exert cryptic virulence that is masked by host defense.

Microbiotas are complex microbial communities that colonize specific niches in the host and provide essential organismal functions that are important in health and disease. Understanding the ability of each distinct community member to promote or impair host health, alone or in the context of the community, is imperative for understanding how differences in community structure affect host health and vice versa. Recently, a reference 12-member microbiota for the model organism Caenorhabditis elegans, known as CeMbio, was defined. Here, we show the differential ability of each CeMbio bacterial species to activate innate immunity through the conserved PMK-1/p38 MAPK, ACh-WNT, and HLH-30/TFEB pathways. Although distinct CeMbio members differed in their ability to activate the PMK-1/p38 pathway, the ability to do so did not correlate with bacterial-induced lifespan reduction in wild-type or immunodeficient animals. In contrast, most species activated HLH-30/TFEB and showed virulence toward hlh-30-deficient animals. These results suggest that the microbiota of C. elegans is rife with bacteria that can shorten the host's lifespan if host defense is compromised and that HLH-30/TFEB is a fundamental and key host protective factor.

Typical antibiotic resistance genes and their association with driving factors in the coastal areas of Yangtze River Estuary.

The massive use of antibiotics has led to the escalation of microbial resistance in aquatic environment, resulting in an increasing concern regarding antibiotic resistance genes (ARGs), posing a serious threat to ecological safety and human health. In this study, surface water samples were collected at eight sampling sites along the Yangtze River Estuary. The seasonal and spatial distribution patterns of 10 antibiotics and target genes in two major classes (sulfonamides and tetracyclines) were analyzed. The findings indicated a high prevalence of sulfonamide and tetracycline resistance genes along the Yangtze River Estuary. Kruskal-Wallis analysis revealed significant seasonal variations in the abundance of all target genes. The accumulation of antibiotic resistance genes in the coastal area of the Yangtze River Estuary can be attributed to the influence of urban instream runoff and the discharge of effluents from wastewater treatment plants. ANISOM analysis indicated significant seasonal differences in the microbial community structure. VPA showed that environmental factors contribute the most to ARG variation. PLS-PM demonstrate that environmental factors and microbial communities pose direct effect to ARG variation. Analysis of driving factors influencing ARGs in this study may shed new insights into the mechanism of the maintenance and propagation of ARGs.

Shifting mammal communities and declining species richness along an elevational gradient on Mount Kenya.

Conservation areas encompassing elevation gradients are biodiversity hotspots because they contain a wide range of habitat types in a relatively small space. Studies of biodiversity patterns along elevation gradients, mostly on small mammal or bird species, have documented a peak in diversity at mid elevations. Here, we report on a field study of medium and large mammals to examine the impact of elevation, habitat type, and gross primary productivity on community structure. Species richness was observed using a camera trap transect with 219 sites situated across different habitat types from 2329 to 4657 m above the sea level on the western slope of Mt Kenya, the second highest mountain in Africa. We found that the lowest elevation natural habitats had the highest species richness and relative abundance and that both metrics decreased steadily as elevation increased, paralleling changes in gross primary productivity, and supporting the energy richness hypothesis. We found no evidence for the mid-domain effect on species diversity. The lowest elevation degraded Agro-Forestry lands adjacent to the National Park had high activity of domestic animals and reduced diversity and abundance of native species. The biggest difference in community structure was between protected and unprotected areas, followed by more subtle stepwise differences between habitats at different elevations. Large carnivore species remained relatively consistent but dominant herbivore species shifted along the elevation gradient. There was some habitat specialization and turnover in species, such that the elevation gradient predicts a high diversity of species, demonstrating the high conservation return for protecting mountain ecosystems for biodiversity conservation.

Promising Intestinal Microbiota Associated with Clinical Characteristics of COPD Through Integrated Bioinformatics Analysis.

Chronic obstructive pulmonary disease (COPD), an incurable chronic respiratory disease, has become a major public health problem. The relationship between the composition of intestinal microbiota and the important clinical factors affecting COPD remains unclear. This study aimed to identify specific intestinal microbiota with high clinical diagnostic value for COPD. The fecal microbiota of patients with COPD and healthy individuals were analyzed by 16S rDNA sequencing. Random forest classification was performed to analyze the different intestinal microbiota. Spearman correlation was conducted to analyze the correlation between different intestinal microbiota and clinical characteristics. A microbiota-disease network diagram was constructed using the gut MDisorder database to identify the possible pathogenesis of intestinal microorganisms affecting COPD, screen for potential treatment, and guide future research. No significant difference in biodiversity was shown between the two groups but significant differences in microbial community structure. Fifteen genera of bacteria with large abundance differences were identified, including Bacteroides, Prevotella, Lachnospira, and Parabacteroides. Among them, the relative abundance of Lachnospira and Coprococcus was negatively related to the smoking index and positively related to lung function results. By contrast, the relative abundance of Parabacteroides was positively correlated with the smoking index and negatively correlated with lung function findings. Random forest classification showed that Lachnospira was the genus most capable of distinguishing between patients with COPD and healthy individuals suggesting it may be a potential biomarker of COPD. A Lachnospira disease network diagram suggested that Lachnospira decreased in some diseases, such as asthma, diabetes mellitus, and coronavirus disease 2019 (COVID-19), and increased in other diseases, such as irritable bowel syndrome, hypertension, and bovine lichen. The dominant intestinal microbiota with significant differences is related to the clinical characteristics of COPD, and the Lachnospira has the potential value to identify COPD.

High synthetic cost-amino acids reduce member interactions of acetate-degrading methanogenic microbial community.

The cooperation among members of microbial communities based on the exchange of public goods such as 20 protein amino acids (AAs) has attracted widespread attention. However, little is known about how AAs availability affects interactions among members of complex microbial communities and the structure and function of a community. To investigate this question, trace amounts of AAs combinations with different synthetic costs (low-cost, medium-cost, high-cost, and all 20 AAs) were supplemented separately to acetate-degrading thermophilic methanogenic reactors, and the differences in microbial community structure and co-occurring networks of main members were compared to a control reactor without AA supplementation. The structure of the microbial community and the interaction of community members were influenced by AAs supplementation and the AAs with different synthetic costs had different impacts. The number of nodes, links, positive links, and the average degree of nodes in the co-occurrence network of the microbial communities with AAs supplementation was significantly lower than that of the control without AAs supplementation, especially for all 20 AAs supplementation followed by the medium- and high-cost AAs supplementation. The average proportion of positive interactions of microbial members in the systems supplemented with low-cost, medium-cost, high-cost, all AAs, and the control group were 0.42, 0.38, 0.15, 0.4, and 0.45, respectively. In addition, the ecological functions of community members possibly changed with the supplementation of different cost AAs. These findings highlight the effects of AAs availability on the interactions among members of complex microbial communities, as well as on community function.

Analysis of fecal microbiota and related clinical indicators in ICU patients with sepsis

BackgroundTo analyze the characteristics of fecal microbiota disturbance in the intensive care unit (ICU) patients with sepsis and the correlation with related clinical indicators. MethodsThis study included 31 patients with sepsis admitted to the emergency ICU ward between September 2019 and December 2021. They were divided into Group without septic shock (ND_NS group, 7 cases) and Group with septic shock (ND_S group, 24 cases) according to the presence or absence of septic shock. Furthermore, we divided these 31 sepsis patients into Clinical Improvement group (21 cases) and Death or DAMA group (10 cases) based on clinical outcome, 15 cases of Physical Examiner recruited in the same period were included as control group: ND_HC group (15 cases). The fecal samples of the patients with sepsis within 24 h of admission and random fecal samples of the control group were collected and analyzed by 16S rDNA gene sequencing used for the analysis of fecal microbiota. At the same time, the relevant clinical data of these patients with sepsis were also collected for analysis. ResultsThere were 15 cases with drug-resistant bacteria in the ND_S group and only 2 cases in the ND_NS group (P = 0.015). There were significant differences in APACHE II score, length of ICU stay, lactate level, and oxygenation index of patients between the Death or DAMA group and Clinical Improvement group (all P < 0.05). For phylum level, the abundance of Firmicutes, Actinobacteria, and Bacteroidetes decreased in the ND group compared with the ND_HC group, while the abundance of Proteobacteria increased (P < 0.05). For genus level, the relative abundance of Escherichia-Shigella and Klebsiella were significantly increased in the ND group compared with the ND_HC group (P < 0.05). The top six genera in relative abundance in the ND_S group were Escherichia-Shigella, Enterococcus, Bifidobacterium, Lactobacillus, Akkermansia, and Klebsiella. Compared with the Clinical Improvement group, the relative abundance of Escherichia-Shigella and Klebsiella in the Death or DAMA group showed an increasing trend with no significant significance, while the relative abundance of Enterococcus and Faecalibacterium decreased in the Death or DAMA group (P < 0.05). Alpha diversity analysis showed that compared with the ND_HC group, the alpha diversity of the fecal microbiota in the ND group decreased. There were significant differences in the Observed_species index, Chao1 index, and ACE index of patients between the ND_HC group and ND group (all P < 0.05). Moreover, compared with the ND_NS group, the Alpha diversity of the ND_S group was more abundant. PCoA analysis showed significant differences in microbial community structure between the ND group and ND_HC group (P = 0.001). There also were significant differences in microbial community structure between the ND_S group and ND_NS group (P = 0.008). LEfSe analysis showed that compared with the ND_HC group, there were significant differences in the species of the ND group, including Enterobacteriaceae, Escherichia-Shigella, Enterococcus, Elizabethkingia, and Family_XIII_AD3011_group. ConclusionsICU patients with sepsis suffered intestinal microecological disturbances with significantly decreased abundance of fecal microbiota, diversity, and beneficial symbiotic bacteria. For these patients, the ratio of pathogenic bacteria, including Escherichia-Shigella and Klebsiella increased and became the main bacterial genus in some samples. Moreover, the increasing trend of these two pathogenic bacteria may be correlated with the development of septic shock and the risk of death in patients with sepsis.

Correlation analysis of microbial groups and sensory quality in the fourth round of the stacked fermentation of sauce-flavor liquor

Stacked fermentation is the process of utilizing microorganisms in the environment and further enriching their population in Jiupei. However, the composition of microbial communities in the different layers of Jiupei and their relationship with sensory quality requires more clarity. This study analyzed the microbial composition of the different layers of Jiupei in the fourth round of stacked fermentation using high-throughput sequencing technology. Physicochemical properties and sensory qualities were measured; the correlation between the observed microorganisms and sensory quality was further analyzed. The results showed that there were significant differences in acidity, moisture, starch, reducing sugar, and protein content across the different layers of the Jiupei (P < 0.05). The flavor substances in the entire Jiupei dump primarily included organic sulfides, terpenes, and ethanol, and umami was the most dominant taste indicator. Significant differences in microbial community structure were observed across the layers of the Jiupei, with the main bacterial genera being Thermoactinomyces (63.95%), and Bacillus (11.77%). Meanwhile, the main fungal genera identified were Pichia (28.37%), Saccharomyces (24.42%), and Byssochlamys (17.01%). The correlation between the microorganisms and the sensory indexes in Jiupei was found to be significant (P < 0.05); the presence of the bacterial genera Bacillus and Thermoactinomyces and the fungal genera Saccharomyces, Byssochlamys, and Zygosaccharomyces was found to be related to the sensory quality of Jiupei. This study provides insights into the role of microorganisms in the fourth round of liquor fermentation and provides a theoretical reference for the subsequent optimization of sauce-flavor liquor quality.

Ancient prairies as a reference for soil organic carbon content and microbial community structure

The historic remnant prairies of Missouri display diversity above and below the soil surface and represent the few remaining acres of unconverted grassland habitat in the state. The soil microbiome is foundational to nutrient acquisition, resource partitioning, and ecosystem resilience; therefore, the intact plant-soil interactions of remnant prairies can serve as a reference for microbial community structure and ecosystem services lost due to land conversion. This research was conducted to show the importance of reference soil conditions and the variability that lies therein while contrasting degraded soil ecosystems to provide a standard to which comparable soils should be held. In this study, 35 sites across Missouri representing three prairie management conditions on similar soils and variable climatic conditions were compared to assess differences in the microbial community structure and biomass using phospholipid fatty acid (PLFA) analysis. Surface (0–7.5 cm) soil organic carbon (SOC) content provided a measure of substrate available to support microbial community health. Total microbial biomass, the biomass of individual microbial groups, selected biomarker ratios, and SOC, were significantly different across treatments and highest in remnant prairies apart from Saprophytic fungi and eukaryotes. This study demonstrated that the soil microbial community in reconstructed and restored prairie systems remained significantly diminished in biomass relative to remnant prairies, even after several decades. This study highlights the need to preserve remnant prairies, where soil is in its native state under native flora and abiotic conditions. These results also illustrate the importance of selecting remnant systems as the ecological reference standard for prairie lands.

Abstract Glioblastoma (GBM) is the most aggressive malignant primary brain tumor worldwide. Current standard-of-care treatments allow for a median survival of 12 to 18 months. GBM has a poor survival prognosis, observing less than 6% of patients surviving 5 years post-diagnosis. Among recent treatment advancements, the oncolytic adenovirus Delta-24-RGDOX armed with the T-cell activator OX40L is promising. Studies have unveiled a relationship between the gut microbiome and high levels of short-chain fatty acids (SCFA), such as isobutyric and propionic acid, to immunotherapy response. Changes in the gut microbiome and metabolome associated to viroimmunotherapy efficacy remain unclear. Here, we assessed the gut microbial changes in addition to isobutyric and propionic acid levels regarding viroimmunotherapy efficacy. Immunocompetent C57BL/6 mice were intracranially implanted GL261-5 GBM cells and received intratumoral injections of PBS (control) or Delta-24-RGDOX. A naïve group with no tumor nor treatment was also included. Fecal pellets were collected at three different time points: (1) before tumor implantation, (2) before treatment, and (3) 14 days after the first dose of treatment. Genomic DNA was isolated with the QIAGEN DNeasy Powersoil Pro Kit from fecal pellets (n=75), followed by sequencing with the Illumina platform of the 16S ribosomal RNA V4 region. Quality assessment of the sequences was executed in QIITA. Bacterial community analysis with a sequencing depth of 1,470 reads, while using the taxonomic database SILVA, was followed downstream with QIIME2 and R. Metabolic profiling of SCFA of the fecal pellets was performed through Gas Chromatography. Results showed significant differences in bacterial community structure of viroimmunotherapy-treated mice with survival of &amp;gt;100 days compared to controls (ANOSIM p-value=0.006). Alpha diversity metrics showed significant differences in richness between the naive and tumor-implanted mice of the PBS (KW p-value=0.049) and Delta-24-RGDOX (KW p-value=0.019) groups, highlighting that tumor presence alters the gut microbiota. Additionally, viroimmunotherapy-treated mice with survival of &amp;gt;100 days had a significant increase of Lactobacillus and the butyrate-producing bacterias Erysipelatoclostridium and Ruminococcaceae. Also, we found significantly higher levels of isobutyric acid and lower levels of propionic acid in viroimmunotherapy-treated mice with survival of &amp;gt;100 days (p-value&amp;lt;0.05). These findings suggest that butyrate-producing bacteria coupled with higher levels of isobutyric acid may be important in the efficacy of Delta-24-RGDOX. This highlights the microbial and metabolic changes associated with oncolytic viral therapy efficacy. Distinct differences of vertical phytoplankton community structure in mainstream and a tributary bay of the Three Gorges Reservoir, China.

The vertical distribution of phytoplankton plays a crucial role in shaping the dynamics and structure of aquatic communities. In highly dynamic reservoir systems, water level fluctuations significantly affect the physiochemical conditions and the phytoplankton community. However, the specific effects on the vertical characteristics of phytoplankton between the mainstream and the tributary bay of the reservoir remain unstudied. This study investigated the vertical aspects of phytoplankton density, biomass, α and β diversity through monthly sampling over two years in the mainstream (Chang Jiang, CJ) and a tributary bay (Xiang Xi, XX) of the Three Gorges Reservoir in China. Phytoplankton density and biomass were significantly higher in XX, indicating an increased risk of algal blooms in the tributary. The phytoplankton community in CJ showed more stable species-environment relationships, a lower Shannon index and a higher evenness index, suggesting a relatively simple structure and a more uniform distribution of phytoplankton among different water layers. Conversely, XX showed greater differences between water layers (higher β diversity), with significant negative correlations with water level and positive correlations with DO difference, dissolved silica (DSi) difference, and stratification. Peak phytoplankton density and biomass, as well as high β diversity in XX, occurred during periods of decreased water levels with strong stratification in spring and summer. A structural equation model complemented by path analysis revealed that a decrease in water level could increase β diversity either directly through internal processes with extended residence time or indirectly by modifying stratification and the vertical distribution of DSi in XX. Therefore, a proposed water quality management strategy for XX was to increase the water level or reduce β diversity by implementing artificial mixing during stratification periods. Overall, this study lies in its comprehensive investigation of the vertical characteristics of the phytoplankton community in both the mainstream and the tributary bay of the Three Gorges Reservoir, elucidating the significant impact of water level fluctuations and providing insights for targeted water quality management strategies in the tributary bay to mitigate potential ecological impacts.

High-throughput sequencing reveals differences in microbial community structure and diversity in the conjunctival tissue of healthy and type 2 diabetic mice

BackgroundTo investigate the differences in bacterial and fungal community structure and diversity in conjunctival tissue of healthy and diabetic mice.MethodsRNA-seq assays and high-throughput sequencing of bacterial 16 S rDNA and fungal internal transcribed spacer (ITS) gene sequences were used to identify differentially expressed host genes and fungal composition profiles in conjunctival tissues of diabetic BKS-db/db mice and BKS (control) mice. Functional enrichment analysis of differentially expressed genes and the correlation between the relative abundance of bacterial and fungal taxa in the intestinal mucosa were also performed.ResultsTotally, 449 differential up-regulated genes and 1,006 down-regulated genes were identified in the conjunctival tissues of diabetic mice. The differentially expressed genes were mainly enriched in metabolism-related functions and pathways. A decrease in conjunctival bacterial species diversity and abundance in diabetic mice compared to control mice. In contrast, fungal species richness and diversity were not affected by diabetes. The microbial colonies were mainly associated with cellular process pathways regulating carbohydrate and lipid metabolism, as well as cell growth and death. Additionally, some interactions between bacteria and fungi at different taxonomic levels were also observed.ConclusionThe present study revealed significant differences in the abundance and composition of bacterial and fungal communities in the conjunctival tissue of diabetic mice compared to control mice. The study also highlighted interactions between bacteria and fungi at different taxonomic levels. These findings may have implications for the diagnosis and treatment of diabetes.

The Effects of Salinity and Genotype on the Rhizospheric Mycobiomes in Date Palm Seedlings.

Salinity severely affects the health and productivity of plants, with root-associated microbes, including fungi, potentially playing a crucial role in mitigating this effect and promoting plant health. This study employed metagenomics to investigate differences in the structures of the epiphyte mycobiomes in the rhizospheres of seedlings of two distinct date palm cultivars with contrasting salinity tolerances, the susceptible cultivar, 'Zabad', and the tolerant cultivar, 'Umsila'. Next-generation sequencing (NGS) of the internal transcribed spacer (ITS) rRNA was utilized as a DNA barcoding tool. The sequencing of 12 mycobiome libraries yielded 905,198 raw sequences of 268,829 high-quality reads that coded for 135 unique and annotatable operational taxonomic units (OTUs). An OTU analysis revealed differences in the rhizofungal community structures between the treatments regardless of genotype, and non-metric dimensional scaling (N-MDS) analyses demonstrated distinct separations between the cultivars under saline stress. However, these differences were not detected under the control environmental conditions, i.e., no salinity. The rhizospheric fungal community included four phyla (Ascomycota, Basidiomycota, Chytridiomycota, and Mucoromycota), with differences in the abundances of Aspergillus, Clonostachys, and Fusarium genera in response to salinity, regardless of the genotype. Differential pairwise comparisons showed that Fusarium falciforme-solani and Aspergillus sydowii-versicolor increased in abundance under saline conditions, providing potential future in vitro isolation guidelines for plant growth-promoting fungi. This study highlights the intricate dynamics of the rhizosphere microbial communities in date palms and their responses to salt stress. Additionally, we found no support for the hypothesis that indigenous epiphytic fungal communities are significantly involved in salinity tolerance in date palms.
