Disorder under stress: Role of polyol osmolytes in modulating fibrillation and aggregation of intrinsically disordered proteins

Intrinsically disordered proteins (IDPs) comprise ~30–40% of the proteome, have key roles in cellular processes, and have been reported to be involved in stress regulation working in synergy with osmolytes. Osmolytes are known to accumulate against various stresses in living systems and are known to stabilize the native conformation of globular proteins. However, little is known of their effect on IDPs and their mechanism of action is unclear. We have investigated the effect of a series of polyol osmolytes on the conformation, aggregation and fibrillation properties of the IDPs α and β-synuclein, involved in Parkinson's disease, using fluorescence, CD, light scattering and TEM. We observe inhibition of fibril and aggregate formation with increasing concentration as well as the number of hydroxyl groups in polyols as observed by light scattering measurements which correlates well with the increase in viscosity of solution with increasing number of OH groups in them. However, ThT assay, while indicating suppression of fibril formation at various concentrations of polyols, shows enhanced fibrillation at some other concentrations which could be due to the heterogeneity of the species formed that are ThT insensitive. Fibril formation was, thus, probed by using Nile red fluorescence which showed sensitivity towards the species formed. ANS binding fluorescence also indicates a decrease in the hydrophobicity of the fibrils with increasing number of OH groups in polyols. Polyols do not have any effect on the fibrillation of β-syn but lead to enhanced amorphous aggregate formation in presence of Ethylene Glycol and Glycerol and a reduction in the presence of Sorbitol. The net free energy of transfer of the proteins from water to Sorbitol is large and positive while it is relatively negligible in the case of Glycerol suggestive of greater preferential exclusion effect of Sorbitol in comparison with Glycerol in the case of IDPs as well. The results overall show differential and complex effect of osmolytes towards the fibrillation/aggregation properties of the two IDPs and suggest that an appropriate balance between the concentration and type of polyol or osmolyte would be required for the survival of organisms rich in IDPs under various stress conditions.

Analysis of Amino Acid Specific Energy Contributions to Native Conformations in High-Resolution Protein Structures

Because most proteins are marginally stable, each amino acid must contribute a near-optimal stabilization energy to the overall protein-structure. In this study we have analysed the specific energy contribution of each amino acid found in the native conformation of globular proteins. Using our free-energy forcefield PFF02 we devise a local energy measure on a per-amino acid basis and relax a population of 50 high resolution experimental globular protein structures on POEM@HOME with an evolutionary Monte Carlo energy minimization algorithm. The obtained set of relaxed structures is screened for locally stable segments, ruling out intrinsical disorder, and datasets of the energy ranges are assembled correlated with the position of the amino acid (interior, exterior, solvent-exposed).POEM (Protein Optimization using Energy Methods) identifies the native conformation of the protein as the global minimum of the protein free-energy forcefield PFF02, which stabilized the native conformation of all 32 monomeric proteins (without cofactors) against all decoys in the Rosetta decoy set. In addition we could fold a set of 13 proteins with helical, sheet and mixed secondary structure from completely unfolded conformations to near-native conformations, to an average 2.87 A resolution.The simulations we have conducted, were run on the POEM@HOME (http://boinc.fzk.de) volunteer computing architecture using a multiple population evolutionary strategy, which explores the free-energy surface in many parallel Monte-Carlo random walks. Various distinct temperature populations are evolved to the global free-energy minimum by balancing energy improvement and population diversity.

GEOMETRY OF PROTEINS: SEARCH FOR INTERNAL SURFACES

Voronoi tessellations and their dual Delaunay tetrahedral tessellations provide versatile representations of three-dimensional structures of proteins, allowing a strict definition of neighborhoods of the different amino acids, considered as rigid entities. They give geometrical and topological information coded in the adjacency matrix (often called contact map in biology). Using this approach, this paper presents a two-dimensional description of internal surfaces, which are tools used to understand the conformation of globular proteins. These surfaces are triangulated surfaces tiled by faces of Delaunay tetrahedra. Two simple types of surfaces are presented, characterized by their topology: disk-like or torus-like. The torus-like surface is relevant in the description of secondary structures. The disk-like surface characterizes the collapse of the chain onto itself.

The Effector Domain of Human Dlg Tumor Suppressor Acts as a Switch That Relieves Autoinhibition of Kinesin-3 Motor GAKIN/KIF13B

The activity of motor proteins must be tightly regulated in the cells to prevent unnecessary energy consumption and to maintain proper distribution of cellular components. Loading of the cargo molecule is one likely mechanism to activate an inactive motor. Here, we report that the activity of the kinesin-3 motor protein, GAKIN, is regulated by the direct binding of its protein cargo, human discs large (hDlg) tumor suppressor. Recombinant GAKIN exhibits potent microtubule gliding activity but has little microtubule-stimulated ATPase activity in solution, suggesting that it exists in an autoinhibitory form. In vitro binding measurements revealed that defined segments of GAKIN, particularly the MAGUK binding stalk (MBS) domain and the motor domain, mediate intramolecular interactions to confer globular protein conformation. Direct binding of the SH3-I3-GUK module of hDlg to the MBS domain of GAKIN activates the microtubule-stimulated ATPase activity of GAKIN by approximately 10-fold. We propose that the cargo-mediated regulation of motor activity constitutes a general paradigm for the activation of kinesins.

The adsorbed conformation of globular proteins at the air/water interface

External reflection FTIR spectroscopy and surface pressure measurements were used to compare conformational changes in the adsorbed structures of three globular proteins at the air/water interface. Of the three proteins studied, lysozyme, bovine serum albumin and beta-lactoglobulin, lysozyme was unique in its behaviour. Lysozyme adsorption was slow, taking approximately 2.5 h to reach a surface pressure plateau (from a 0.07 mM solution), and led to significant structural change. The FTIR spectra revealed that lysozyme formed a highly networked adsorbed layer of unfolded protein with high antiparallel beta-sheet content and that these changes occurred rapidly (within 10 min). This non-native secondary structure is analogous to that of a 3D heat-set protein gel, suggesting that the adsorbed protein formed a highly networked interfacial layer. Albumin and beta-lactoglobulin adsorbed rapidly (reaching a plateau within 10 min) and with little change to their native secondary structure.

Denatured proteins and early folding intermediates simulated in a reduced conformational space.

Conformations of globular proteins in the denatured state were studied using a high-resolution lattice model of proteins and Monte Carlo dynamics. The model assumes a united-atom and high-coordination lattice representation of the polypeptide conformational space. The force field of the model mimics the short-range protein-like conformational stiffness, hydrophobic interactions of the side chains and the main-chain hydrogen bonds. Two types of approximations for the short-range interactions were compared: simple statistical potentials and knowledge-based protein-specific potentials derived from the sequence-structure compatibility of short fragments of protein chains. Model proteins in the denatured state are relatively compact, although the majority of the sampled conformations are globally different from the native fold. At the same time short protein fragments are mostly native-like. Thus, the denatured state of the model proteins has several features of the molten globule state observed experimentally. Statistical potentials induce native-like conformational propensities in the denatured state, especially for the fragments located in the core of folded proteins. Knowledge-based protein-specific potentials increase only slightly the level of similarity to the native conformations, in spite of their qualitatively higher specificity in the native structures. For a few cases, where fairly accurate experimental data exist, the simulation results are in semiquantitative agreement with the physical picture revealed by the experiments. This shows that the model studied in this work could be used efficiently in computational studies of protein dynamics in the denatured state, and consequently for studies of protein folding pathways, i.e. not only for the modeling of folded structures, as it was shown in previous studies. The results of the present studies also provide a new insight into the explanation of the Levinthal's paradox.

Efficient approximate all-atom solvent accessible surface area method parameterized for folded and denatured protein conformations.

Continuing advances in computer hardware and software are permitting atomic-resolution molecular simulations for longer time scales and on larger systems. Despite these advances, routinely performing atomistic simulations with explicit water for even small proteins, which reach the folding time of such proteins, remains intractable for the foreseeable future. An implicit approximation of the solvent environment using a solvent accessible surface area (SASA) term in a molecular mechanics potential function allows exclusion of the explicit water molecules in protein simulations. This reduces the number of particles by approximately an order of magnitude. We present a fast and acceptably accurate approximate all-atom SASA method parameterized using a set of folded and heat-denatured conformations of globular proteins. The parameters are shown to be transferable to folded and heat-denatured conformations for another set of proteins. Calculation of the approximate SASA and the associated derivatives with respect to atomic positions for a 4644 atom protein requires only 1/11th the CPU time required for calculation of the nonbonded interactions for this system. On a per atom basis, this algorithm is three times faster than the fastest previously published approximate SASA method and achieves the same level of accuracy.

Structural composition of betaI- and betaII-proteins.

Circular dichroism spectra of proteins are sensitive to protein secondary structure. The CD spectra of alpha-rich proteins are similar to those of model alpha-helices, but beta-rich proteins exhibit CD spectra that are reminiscent of CD spectra of either model beta-sheets or unordered polypeptides. The existence of these two types of CD spectra for beta-rich proteins form the basis for their classification as betaI- and betaII-proteins. Although the conformation of beta-sheets is largely responsible for the CD spectra of betaI-proteins, the source of betaII-protein CD, which resembles that of unordered polypeptides, is not completely understood. The CD spectra of unordered polypeptides are similar to that of the poly(Pro)II helix, and the poly(Pro)II-type (P2) structure forms a significant fraction of the unordered conformation in globular proteins. We have compared the beta-sheet and P2 structure contents in beta-rich proteins to understand the origin of betaII-protein CD. We find that betaII-proteins have a ratio of P2 to beta-sheet content greater than 0.4, whereas for betaI-proteins this ratio is less than 0.4. The beta-sheet content in betaI-proteins is generally higher than that in betaII-proteins. The origin of two classes of CD spectra for beta-rich proteins appears to lie in their relative beta-sheet and P2 structure contents.

An analysis of the hydration thermodynamics of the CONH group

The hydration thermodynamics of the CONH group play a fundamental role for the stability of the native conformation of globular proteins, but cannot be measured in a direct manner. The values of the thermodynamic functions have to be extracted from experimental measurements on model compounds using group additivity approaches. The estimates determined by Makhatadze and Privalov in the temperature range 5–100°C are used in the present study in view of their qualitative reliability. They are analyzed by means of a suitable approach that couples scaled particle theory calculations with the application of the modified Muller's model. It results that the negative entropy change is caused by the excluded volume effect for cavity creation, exaggerated in liquid water by the small size of water molecules themselves; the negative enthalpy change is determined by the H-bond energetics, formation of CONH–water H-bonds, and reorganization of water–water H-bonds. The negative heat capacity change, a striking feature of CONH hydration thermodynamics, is because the H-bonds in the hydration shell of the CONH group are less broken than those in bulk water in the temperature range examined.Key words: peptide group, hydration, excluded volume effect, H-bonds, two-state model, negative heat capacity change.

The Ribbon of Hydrogen Bonds in the Three-Dimensional Structure of Globular Proteins

We report quantum mechanical computations and experimental evidence which suggest that the backbone conformation of globular proteins depends generally on the conservation of that part of the hydrogen bond network or ribbon which is joined, in general, directly to the backbone and is largely independent of the remainder of this whole network of hydrogen bonds. The familiar hydrogen bonds of the α helix and the β sheet form about one-half of this ribbon of hydrogen bonds. Both water molecules and hydrogen bonding side chain groups are involved in the formation of the ribbon.This view of the three-dimensional structure of globular proteins in terms of the `molecule' allows us to deal with the non-secondary structure as well as with the familiar secondary structure. It also suggests that the ribbon contains approximately the same number of hydrogen bonds within all three structures – the α helix, the β sheet and the coil – and that this is the reason for the ease of interconversion of these three structures.

Determinants of secondary structure of polypeptide chains: Interplay between short range and burial interactions

The effect of tertiary interactions on the observed secondary structure found in the native conformation of globular proteins was examined in the context of a reduced protein model. Short-range interactions are controlled by knowledge based statistical potentials that reflect local conformational regularities seen in a database of three-dimensional protein structures. Long-range interactions are approximated by mean field, single residue based, centrosymmetric hydrophobic burial potentials. Even when pairwise specific long-range interactions are ignored, the inclusion of such burial preferences noticeably modifies the equilibrium chain conformations, and the observed secondary structure is closer to that seen in the folded state. For a test set of 10 proteins (belonging to various structural classes), the accuracy of secondary structure prediction is about 66% and increases by 9% with respect to a related model based on short-range interactions alone [Kolinski et al., J. Chem. Phys. 103, 4312 (1995)]. The increased accuracy is due to the interplay between the short-range conformational propensities and the burial and compactness requirements built into the present model. While the absolute level of accuracy assessed on a per residue basis is comparable to more standard techniques, in contrast to these approaches, the conformation of the chain now has a better defined geometric context. For example, the assumed spherical domain protein model that simulates the segregation of residues between the hydrophobic core and the hydrophilic surface allows for the prediction of surface loops/turns where the polypeptide chain changes its direction. The implications of having such self-consistent secondary structure predictions for the prediction of protein tertiary structure are briefly discussed.

Glycosaminoglycans and proteins: different behaviours in high-performance size-exclusion chromatography

The influence of the conformation of globular proteins and glycosaminoglycans in high-performance size-exclusion chromatography (HPSEC) was studied. Glycosaminoglycans (heparin, chondroitin sulphate and dermatan sulphate) with different primary structures, sulphate-to-carboxyl ratios and physico-chemical properties were extracted and purified. Their physico-chemical properties and purity were evaluated by several analytical techniques. Glycosaminoglycans with different relative molecular masses ( M r) were prepared by a chemical depolymerization process. These heteropolysaccharides were evaluated by HPSEC and compared with globular proteins of known relative molecular mass. The two third-degree polynomial regression curves for proteins and glycosaminoglycans have different coefficients and the columns present different exclusion limits. In particular, under the experimental conditions, the M r exclusion limits for high M r are 44 000 for glycosaminoglycans and 240 000 for globular proteins. In contrast, the behaviours of these two classes of macromolecules are similar for lower M r. In fact, the two third-degree polynomial curves show the same regression below about M r = 1000. The behaviour in HPSEC is discussed in relation to the different steric conformations for proteins and glycosaminoglycans with different relative molecular masses.

A potential function for protein folding

One of the most difficult problems in computational chemistry is the prediction of the three-dimensional structure of a protein molecule given only its amino acid sequence. Although there are several programs for calculating the empirical or quantum mechanical energies, and there are more programs for either minimizing the energy as a function of conformation or for simulating the dynamics of a system of molecules, these approaches generally fail either to locate the known native conformation of small proteins and/or show that the native structure is preferred over alternative conformations. In this paper, we present the latest extension of our ongoing effort to devise an empirical potential function that correctly discriminates between the native and essentially all other conformations for more than one protein. Furthermore, the potential incorporates such a simplified description of the polypeptide chain that there is hope for locating nearly the global minimum as a means of predicting globular protein conformation. The current potential function has been parameterized to agree with the crystal structures of crambin and avian pancreatic polypeptide and [lie parameters thus derived are able to correctly predict the native conformations of apamin and mellitin. The key to this accomplishment is a novel nondifferentiable optimization approach to solving the nonlinear program for determining the parameters.

Probing Biomolecule-Surface Interactions with Surface-Enhanced Raman Spectroscopy

Surface-enhanced Raman (SER) spectroscopy is a powerful tool for characterizing the interactions of peptides and proteins with metal sur faces. Systematic studies on small biomolecules provide insights into the relative importance of specific functional groups and conformational con straints in determining the orientations and conformations of these molecules at metal-water interfaces, and provide the basis for understanding and predict ing the interfacial behavior of proteins. Changes in the conformations of globu lar proteins in contact with colloidal silver occur on the same time scale as has been observed by total internal reflection fluorescence and attenuated total reflectance infrared spectroscopy, but SER spectroscopy also reveals details of the protein-metal interactions. Methods for extending SER spectroscopy to the characterization of biopolymer surfaces are noted.

Modification of the stability of phospholipase A2 by charge engineering

Electrostatic interactions play an important role in stabilizing the folded conformation of globular proteins. Here we predict the change in stability of charge engineered mutants, construct these mutants and compare the predicted change in stability with that observed. The change in stability was correctly predicted for two of the three mutants and the factors responsible for the discrepancy between observation and prediction for the third mutant are discussed.

Effects of phospholipid on the structure of human apolipoprotein A-IV.

We have used fluorescence and circular dichroism spectroscopy to investigate the effect of phospholipid on the structure and molecular stability of human apolipoprotein A-IV (apo-A-IV). Binding of apo-A-IV to egg phosphatidylcholine vesicles was rapid and did not cause release of encapsulated 6-carboxyfluorescein. Fluorometric titration established that apo-A-IV bound to the vesicles with an association constant of 1.36 x 10(6) liters/mol and a binding maximum of 2 molecules per vesicle. Binding of apo-A-IV to the vesicle surface caused a progressive increase in alpha helicity from 43% at baseline to 83% at saturation; denaturation studies showed that the free energy of stabilization of binding was 6.31 kcal/mol. Fluorescence quenching studies revealed that binding of apo-A-IV to the vesicles was associated with a dramatic decrease in the fractional exposure of tyrosine to iodide, and a decrease in the efficiency of intramolecular tyrosine-tryptophan energy transfer. These findings suggest that the binding of apo-A-IV to the vesicle surface may involve a relaxation of the globular protein conformation in which the tyrosine containing alpha-helical domains surrounding the tryptophan "unfold" and reorient their hydrophobic faces toward the phospholipid monolayer, with a consequent induction of additional alpha-helical structure. However, our data also suggest that apo-A-IV does not penetrate deeply into the region of the phospholipid fatty acyl chains, but rather sits higher in the monolayer, intercalated between the charged phospholipid head groups. This characteristic may determine the labile interaction of apo-A-IV with high density lipoproteins.

Microcomputer analyzed initial rate kinetics of the benzene enhanced unfolding of myoglobin: A biophysical chemistry experiment

This paper descries an inexpensive biophysical chemistry experiment, designed to be completed in one lab period, that introduces students to the subject of globular protein conformation and microcomputer analysis of initial rate data for the unfolding of proteins appropriate for an upper-division physics or biochemistry lab.

Ab-initio molecular orbital study of the cis/trans conformations of the peptide bond

Ab-initio molecular orbital (MO) calculations on the model peptide, N-methylacetamide (NMA), protonated N-methylacetamide (p-NMA), and two natural dipeptides, glyclyglycine (Gly-Gly) and alanylalanine (Ala-Ala), are reported. Calculations at the STO-3G. 3-21G. and 4–31 G levels account for the predominance of the trans conformation in globular proteins. By use of p-NMA as a model precursor, the formation of the peptide bond is studied by the methods of molecular quantum mechanics. These calculations lead to the conclusion that the trans conformation should predominate, in agreement with the crystal structural data on globular proteins. In order to reduce the amount of computer time required for what are evidently the first ab-initio MO calculations on natural dipeptides, force-field calculations have been employed to obtain the conformational potential energy maps.

Correlations between internal mobility and stability of globular proteins

The recent work is surveyed which leads to the suggestions that the conformation of globular proteins in solution corresponds to a dynamic ensemble of rapidly interconverting spatial structures, that clusters of hydrophobic amino acid side chains have an important role in the architecture of protein molecules, and that mechanistic aspects of protein denaturation can be correlated with internal mobility seen in the native conformation. These conclusions resulted originally from high resolution 1H nuclear magnetic resonance (NMR) studies of aromatic ring mobility, exchange of interior amide protons and thermal denaturation of the basic pancreatic trypsin inhibitor and a group of related proteins. Various new approaches to further characterize proteins in solution have now been taken and preliminary data are presented. These include computer graphics to outline hydrophobic clusters in globular protein structures, high resolution 1H-NMR experiments at variable hydrostatic pressure and 13C-NMR relaxation measurements. At the present early stage of these new investigations it appears that the hydrophobic cluster model for globular proteins is compatible with the data obtained.

Hydrogen isotope exchange kinetics of single protons in bovine pancreatic trypsin inhibitor

The exchange kinetics of the slowest exchanging BPTI beta-sheet protons are complex compared to model peptides; the activation energy, E alpha, and the pH dependence are temperature dependent. We have measured the exchange kinetics in the range pH 1--11, 33--71 degrees C, particularly the temperature dependence. The data are fit to a model in which exchange of each proton is determined by two discrete dynamical processes, one with E alpha approximately 65 kcal/mol and less than first order dependence on catalyst ion, and one with E alpha 20--30 kcal/mol and approaching first order in catalyst ion. The low activation energy process is the mechanism of interest in the native conformation of globular proteins and involves low energy, small amplitude fluctuations; the high activation energy process involves major unfolding. The model is simple, has a precedent in the hydrogen exchange literature, and explains quantitatively the complex feature of the exchange kinetics of single protons in BPTI, including the following. For the slowest exchanging protons, in the range 36 degrees--68 degrees C, E alpha is approximately 65 kcal/mol at pH approximately 4, 20--30 kcal/mol at pH greater than 10, and rises to approximately 65 kcal/mol with increasing temperature at pH 6--10; the Arrhenius plots converge around 70 degrees C; the pH of minimum rate, pHmin, is greater than 1 pH unit higher at 68 degrees C than for model compounds; and at high pH, the pH-rate profiles shift to steeper slope; the exchange rates around pHmin are correlated to the thermal unfolding temperature in BPTI derivatives (Wagner and Wüthrich, 1979, J. Mol. Biol. 130:31). For the more rapidly exchanging protons in BPTI the model accounts for the observation of normal pHmin and E alpha of 20--30 kcal/mol at all pH's. The important results of our analysis are (a) rates for exchange from the folded state of proteins are not correlated to thermal lability, as proposed by Wuthrich et al. (1979, J. Mol. Biol. 134:75); (b) the unfolding rate for the BPTI cooperative thermal transition is equal to the observed exchange rates of the slowest exchanging protons between pH 8.4--9.6, 51 degrees C; (c) the rates for exchange of single protons from folded BPTI are consistent with our previous hydrogen-tritium exchange results and with a penetration model of the dynamic processes limiting hydrogen exchange.
