Computational prediction of allergenic proteins based on multi-feature fusion

Allergy is an autoimmune disorder described as an undesirable response of the immune system to typically innocuous substance in the environment. Studies have shown that the ability of proteins to trigger allergic reactions in susceptible individuals can be evaluated by bioinformatics tools. However, developing computational methods to accurately identify new allergenic proteins remains a vital challenge. This work aims to propose a machine learning model based on multi-feature fusion for predicting allergenic proteins efficiently. Firstly, we prepared a benchmark dataset of allergenic and non-allergenic protein sequences and pretested on it with a machine-learning platform. Then, three preferable feature extraction methods, including amino acid composition (AAC), dipeptide composition (DPC) and composition of k-spaced amino acid pairs (CKSAAP) were chosen to extract protein sequence features. Subsequently, these features were fused and optimized by Pearson correlation coefficient (PCC) and principal component analysis (PCA). Finally, the most representative features were picked out to build the optimal predictor based on random forest (RF) algorithm. Performance evaluation results via 5-fold cross-validation showed that the final model, called iAller (https://github.com/laihongyan/iAller), could precisely distinguish allergenic proteins from non-allergenic proteins. The prediction accuracy and AUC value for validation dataset achieved 91.4% and 0.97%, respectively. This model will provide guide for users to identify more allergenic proteins.

Identification of adaptor proteins using the ANOVA feature selection technique.

The adaptor proteins play a crucially important role in regulating lymphocyte activation. Rapid and efficient identification of adaptor proteins is essential for understanding their functions. However, biochemical methods require not only expensive experimental costs, but also long experiment cycles and more personnel. Therefore, a computational method that could accurately identify adaptor proteins is urgently needed. To solve this issue, we developed a classifier that combined the support vector machine (SVM) with the composition of k-Spaced Amino Acid Pairs (CKSAAP) and the amino acid composition (AAC) to identify adaptor proteins. Analysis of variance (ANOVA) was used to select the optimized features which could generate the maximum prediction performance. By examining the proposed model on independent data, we found that the 447 optimized features could achieve an accuracy of 92.39% with an AUC of 0.9766, demonstrating the powerful capabilities of our model. We hope that the proposed model could provide more clues for studying adaptor proteins.

Comprehensive Prediction of Lipocalin Proteins Using Artificial Intelligence Strategy.

Lipocalin belongs to the calcyin family, and its sequence length is generally between 165 and 200 residues. They are mainly stable and multifunctional extracellular proteins. Lipocalin plays an important role in several stress responses and allergic inflammations. Because the accurate identification of lipocalins could provide significant evidences for the study of their function, it is necessary to develop a machine learning-based model to recognize lipocalin. In this study, we constructed a prediction model to identify lipocalin. Their sequences were encoded by six types of features, namely amino acid composition (AAC), composition of k-spaced amino acid pairs (CKSAAP), pseudo amino acid composition (PseAAC), Geary correlation (GD), normalized Moreau-Broto autocorrelation (NMBroto) and composition/transition/distribution (CTD). Subsequently, these features were optimized by using feature selection techniques. A classifier based on random forest was trained according to the optimal features. The results of 10-fold cross-validation showed that our computational model would classify lipocalins with accuracy of 95.03% and area under the curve of 0.987. On the independent dataset, our computational model could produce the accuracy of 89.90% which was 4.17% higher than the existing model. In this work, we developed an advanced computational model to discriminate lipocalin proteins from non-lipocalin proteins. In the proposed model, protein sequences were encoded by six descriptors. Then, feature selection was performed to pick out the best features which could produce the maximum accuracy. On the basis of the best feature subset, the RF-based classifier can obtained the best prediction results.

Predicting S-nitrosylation proteins and sites by fusing multiple features.

Protein S-nitrosylation is one of the most important post-translational modifications, a well-grounded understanding of S-nitrosylation is very significant since it plays a key role in a variety of biological processes. For an uncharacterized protein sequence, it is a very meaningful problem for both basic research and drug development when we can firstly identify whether it is a S-nitrosylation protein or not, and then predict the specific S-nitrosylation site(s). This work has proposed two models for identifying S-nitrosylation protein and its PTM sites. Firstly, three kinds of features are extracted from protein sequence: KNN scoring of functional domain annotation, PseAAC and bag-of-words based on the physical and chemical properties of amino acids. Secondly, the synthetic minority oversampling technique is used to balance the data sets, and some state-of-the-art classifiers and feature fusion strategies are performed on the balanced data sets. In the five-fold cross-validation for predicting S-nitrosylation proteins, the results of Accuracy (ACC), Matthew's correlation coefficient (MCC) and area under ROC curve (AUC) are 81.84%, 0.5178, 0.8635, respectively. Finally, a model for predicting S-nitrosylation sites has been constructed on the basis of tripeptide composition (TPC) and the composition of k-spaced amino acid pairs (CKSAAP). To eliminate redundant information and improve work efficiency, elastic nets are employed for feature selection. The five-fold cross-validation tests have indicated the promising success rates of the proposed model. PredNTS: Improved and Robust Prediction of Nitrotyrosine Sites by Integrating Multiple Sequence Features.

Nitrotyrosine, which is generated by numerous reactive nitrogen species, is a type of protein post-translational modification. Identification of site-specific nitration modification on tyrosine is a prerequisite to understanding the molecular function of nitrated proteins. Thanks to the progress of machine learning, computational prediction can play a vital role before the biological experimentation. Herein, we developed a computational predictor PredNTS by integrating multiple sequence features including K-mer, composition of k-spaced amino acid pairs (CKSAAP), AAindex, and binary encoding schemes. The important features were selected by the recursive feature elimination approach using a random forest classifier. Finally, we linearly combined the successive random forest (RF) probability scores generated by the different, single encoding-employing RF models. The resultant PredNTS predictor achieved an area under a curve (AUC) of 0.910 using five-fold cross validation. It outperformed the existing predictors on a comprehensive and independent dataset. Furthermore, we investigated several machine learning algorithms to demonstrate the superiority of the employed RF algorithm. The PredNTS is a useful computational resource for the prediction of nitrotyrosine sites. The web-application with the curated datasets of the PredNTS is publicly available.

An Improved Computational Prediction Model for Lysine Succinylation Sites Mapping on Homo sapiens by Fusing Three Sequence Encoding Schemes with the Random Forest Classifier.

Background Lysine succinylation is one of the reversible protein post-translational modifications (PTMs), which regulate the structure and function of proteins. It plays a significant role in various cellular physiologies including some diseases of human as well as many other organisms. The accurate identification of succinylation site is essential to understand the various biological functions and drug development.Methods In this study, we developed an improved method to predict lysine succinylation sites mapping on Homo sapiens by the fusion of three encoding schemes such as binary, the composition of k-spaced amino acid pairs (CKSAAP) and amino acid composition (AAC) with the random forest (RF) classifier. The prediction performance of the proposed random forest (RF) based on the fusion model in a comparison of other candidates was investigated by using 20-fold cross-validation (CV) and two independent test datasets were collected from two different sources.Results The CV results showed that the proposed predictor achieves the highest scores of sensitivity (SN) as 0.800, specificity (SP) as 0.902, accuracy (ACC) as 0.919, Mathew correlation coefficient (MCC) as 0.766 and partial AUC (pAUC) as 0.163 at a false-positive rate (FPR) = 0.10 and area under the ROC curve (AUC) as 0.958. It achieved the highest performance scores of SN as 0.811, SP as 0.902, ACC as 0.891, MCC as 0.629 and pAUC as 0.139 and AUC as 0.921 for the independent test protein set-1 and SN as 0.772, SP as 0.901, ACC as 0.836, MCC as 0.677 and pAUC as 0.141 at FPR = 0.10 and AUC as 0.923 for the independent test protein set-2. It also outperformed all the other existing prediction models.Conclusion The prediction performances as discussed in this article recommend that the proposed method might be a useful and encouraging computational resource for lysine succinylation site prediction in the case of human population.

ApoPred: Identification of Apolipoproteins and Their Subfamilies With Multifarious Features.

Apolipoprotein is a group of plasma proteins that are associated with a variety of diseases, such as hyperlipidemia, atherosclerosis, Alzheimer’s disease, and diabetes. In order to investigate the function of apolipoproteins and to develop effective targets for related diseases, it is necessary to accurately identify and classify apolipoproteins. Although it is possible to identify apolipoproteins accurately through biochemical experiments, they are expensive and time-consuming. This work aims to establish a high-efficiency and high-accuracy prediction model for recognition of apolipoproteins and their subfamilies. We firstly constructed a high-quality benchmark dataset including 270 apolipoproteins and 535 non-apolipoproteins. Based on the dataset, pseudo-amino acid composition (PseAAC) and composition of k-spaced amino acid pairs (CKSAAP) were used as input vectors. To improve the prediction accuracy and eliminate redundant information, analysis of variance (ANOVA) was used to rank the features. And the incremental feature selection was utilized to obtain the best feature subset. Support vector machine (SVM) was proposed to construct the classification model, which could produce the accuracy of 97.27%, sensitivity of 96.30%, and specificity of 97.76% for discriminating apolipoprotein from non-apolipoprotein in 10-fold cross-validation. In addition, the same process was repeated to generate a new model for predicting apolipoprotein subfamilies. The new model could achieve an overall accuracy of 95.93% in 10-fold cross-validation. We expect that this work will contribute to apolipoprotein function research and drug development in relevant diseases.

Prediction of Neddylation Sites Using the Composition of k-spaced Amino Acid Pairs and Fuzzy SVM

Introduction: Neddylation is the process of ubiquitin-like protein NEDD8 attaching substrate lysine via isopeptide bonds. As a highly dynamic and reversible post-translational modification, lysine neddylation has been found to be involved in various biological processes and closely associated with many diseases. Objective: The accurate identification of neddylation sites is necessary to elucidate the underlying molecular mechanisms of neddylation. As traditional experimental methods are often expensive and time-consuming, it is imperative to design computational methods to identify neddylation sites. Methods: In this study, a novel predictor named CKSAAP_NeddSite is developed to detect neddylation sites. An effective feature encoding technology, the composition of k-spaced amino acid pairs, is used to encode neddylation sites. And the F-score feature selection method is adopted to remove the redundant features. Moreover, a fuzzy support vector machine algorithm is employed to overcome the class imbalance and noise problem. Results: As illustrated by 10-fold cross-validation, CKSAAP_NeddSite achieves an AUC of 0.9848. Independent tests also show that CKSAAP_NeddSite significantly outperforms existing neddylation sites predictor. Therefore, CKSAAP_NeddSite can be a useful bioinformatics tool for the prediction of neddylation sites. Feature analysis shows that some residues around neddylation sites may play an important role in the prediction. Conclusion: The results of analysis and prediction could offer useful information for elucidating the molecular mechanisms of neddylation. Succinylation Site Prediction Based on Protein Sequences Using the IFS-LightGBM (BO) Model.

Succinylation is an important posttranslational modification of proteins, which plays a key role in protein conformation regulation and cellular function control. Many studies have shown that succinylation modification on protein lysine residue is closely related to the occurrence of many diseases. To understand the mechanism of succinylation profoundly, it is necessary to identify succinylation sites in proteins accurately. In this study, we develop a new model, IFS-LightGBM (BO), which utilizes the incremental feature selection (IFS) method, the LightGBM feature selection method, the Bayesian optimization algorithm, and the LightGBM classifier, to predict succinylation sites in proteins. Specifically, pseudo amino acid composition (PseAAC), position-specific scoring matrix (PSSM), disorder status, and Composition of k-spaced Amino Acid Pairs (CKSAAP) are firstly employed to extract feature information. Then, utilizing the combination of the LightGBM feature selection method and the incremental feature selection (IFS) method selects the optimal feature subset for the LightGBM classifier. Finally, to increase prediction accuracy and reduce the computation load, the Bayesian optimization algorithm is used to optimize the parameters of the LightGBM classifier. The results reveal that the IFS-LightGBM (BO)-based prediction model performs better when it is evaluated by some common metrics, such as accuracy, recall, precision, Matthews Correlation Coefficient (MCC), and F-measure.

Identifying Antioxidant Proteins by Using Amino Acid Composition and Protein-Protein Interactions

Excessive oxidative stress responses can threaten our health, and thus it is essential to produce antioxidant proteins to regulate the body’s oxidative responses. The low number of antioxidant proteins makes it difficult to extract their representative features. Our experimental method did not use structural information but instead studied antioxidant proteins from a sequenced perspective while focusing on the impact of data imbalance on sensitivity, thus greatly improving the model’s sensitivity for antioxidant protein recognition. We developed a method based on the Composition of k-spaced Amino Acid Pairs (CKSAAP) and the Conjoint Triad (CT) features derived from the amino acid composition and protein-protein interactions. SMOTE and the Max-Relevance-Max-Distance algorithm (MRMD) were utilized to unbalance the training data and select the optimal feature subset, respectively. The test set used 10-fold crossing validation and a random forest algorithm for classification according to the selected feature subset. The sensitivity was 0.792, the specificity was 0.808, and the average accuracy was 0.8.

IGlu_AdaBoost: Identification of Lysine Glutarylation Using the AdaBoost Classifier.

Lysine glutarylation is a newly reported post-translational modification (PTM) that plays significant roles in regulating metabolic and mitochondrial processes. Accurate identification of protein glutarylation is the primary task to better investigate molecular functions and various applications. Due to the common disadvantages of the time-consuming and expensive nature of traditional biological sequencing techniques as well as the explosive growth of protein data, building precise computational models to rapidly diagnose glutarylation is a popular and feasible solution. In this work, we proposed a novel AdaBoost-based predictor called iGlu_AdaBoost to distinguish glutarylation and non-glutarylation sequences. Here, the top 37 features were chosen from a total of 1768 combined features using Chi2 following incremental feature selection (IFS) to build the model, including 188D, the composition of k-spaced amino acid pairs (CKSAAP), and enhanced amino acid composition (EAAC). With the help of the hybrid-sampling method SMOTE-Tomek, the AdaBoost algorithm was performed with satisfactory recall, specificity, and AUC values of 87.48%, 72.49%, and 0.89 over 10-fold cross validation as well as 72.73%, 71.92%, and 0.63 over independent test, respectively. Further feature analysis inferred that positively charged amino acids RK play critical roles in glutarylation recognition. Our model presented the well generalization ability and consistency of the prediction results of positive and negative samples, which is comparable to four published tools. The proposed predictor is an efficient tool to find potential glutarylation sites and provides helpful suggestions for further research on glutarylation mechanisms and concerned disease treatments.

Identification of Human Enzymes Using Amino Acid Composition and the Composition of k-Spaced Amino Acid Pairs.

Enzymes are proteins that can efficiently catalyze specific biochemical reactions, and they are widely present in the human body. Developing an efficient method to identify human enzymes is vital to select enzymes from the vast number of human proteins and to investigate their functions. Nevertheless, only a limited amount of research has been conducted on the classification of human enzymes and nonenzymes. In this work, we developed a support vector machine- (SVM-) based predictor to classify human enzymes using the amino acid composition (AAC), the composition of k-spaced amino acid pairs (CKSAAP), and selected informative amino acid pairs through the use of a feature selection technique. A training dataset including 1117 human enzymes and 2099 nonenzymes and a test dataset including 684 human enzymes and 1270 nonenzymes were constructed to train and test the proposed model. The results of jackknife cross-validation showed that the overall accuracy was 76.46% for the training set and 76.21% for the test set, which are higher than the 72.6% achieved in previous research. Furthermore, various feature extraction methods and mainstream classifiers were compared in this task, and informative feature parameters of k-spaced amino acid pairs were selected and compared. The results suggest that our classifier can be used in human enzyme identification effectively and efficiently and can help to understand their functions and develop new drugs.

Characterization and Identification of Lysine Succinylation Sites based on Deep Learning Method

Succinylation is a type of protein post-translational modification (PTM), which can play important roles in a variety of cellular processes. Due to an increasing number of site-specific succinylated peptides obtained from high-throughput mass spectrometry (MS), various tools have been developed for computationally identifying succinylated sites on proteins. However, most of these tools predict succinylation sites based on traditional machine learning methods. Hence, this work aimed to carry out the succinylation site prediction based on a deep learning model. The abundance of MS-verified succinylated peptides enabled the investigation of substrate site specificity of succinylation sites through sequence-based attributes, such as position-specific amino acid composition, the composition of k-spaced amino acid pairs (CKSAAP), and position-specific scoring matrix (PSSM). Additionally, the maximal dependence decomposition (MDD) was adopted to detect the substrate signatures of lysine succinylation sites by dividing all succinylated sequences into several groups with conserved substrate motifs. According to the results of ten-fold cross-validation, the deep learning model trained using PSSM and informative CKSAAP attributes can reach the best predictive performance and also perform better than traditional machine-learning methods. Moreover, an independent testing dataset that truly did not exist in the training dataset was used to compare the proposed method with six existing prediction tools. The testing dataset comprised of 218 positive and 2621 negative instances, and the proposed model could yield a promising performance with 84.40% sensitivity, 86.99% specificity, 86.79% accuracy, and an MCC value of 0.489. Characterization and identification of lysine glutarylation based on intrinsic interdependence between positions in the substrate sites

BackgroundGlutarylation, the addition of a glutaryl group (five carbons) to a lysine residue of a protein molecule, is an important post-translational modification and plays a regulatory role in a variety of physiological and biological processes. As the number of experimentally identified glutarylated peptides increases, it becomes imperative to investigate substrate motifs to enhance the study of protein glutarylation. We carried out a bioinformatics investigation of glutarylation sites based on amino acid composition using a public database containing information on 430 non-homologous glutarylation sites.ResultsThe TwoSampleLogo analysis indicates that positively charged and polar amino acids surrounding glutarylated sites may be associated with the specificity in substrate site of protein glutarylation. Additionally, the chi-squared test was utilized to explore the intrinsic interdependence between two positions around glutarylation sites. Further, maximal dependence decomposition (MDD), which consists of partitioning a large-scale dataset into subgroups with statistically significant amino acid conservation, was used to capture motif signatures of glutarylation sites. We considered single features, such as amino acid composition (AAC), amino acid pair composition (AAPC), and composition of k-spaced amino acid pairs (CKSAAP), as well as the effectiveness of incorporating MDD-identified substrate motifs into an integrated prediction model. Evaluation by five-fold cross-validation showed that AAC was most effective in discriminating between glutarylation and non-glutarylation sites, according to support vector machine (SVM).ConclusionsThe SVM model integrating MDD-identified substrate motifs performed well, with a sensitivity of 0.677, a specificity of 0.619, an accuracy of 0.638, and a Matthews Correlation Coefficient (MCC) value of 0.28. Using an independent testing dataset (46 glutarylated and 92 non-glutarylated sites) obtained from the literature, we demonstrated that the integrated SVM model could improve the predictive performance effectively, yielding a balanced sensitivity and specificity of 0.652 and 0.739, respectively. This integrated SVM model has been implemented as a web-based system (MDDGlutar), which is now freely available at http://csb.cse.yzu.edu.tw/MDDGlutar/.

UbiSitePred: A novel method for improving the accuracy of ubiquitination sites prediction by using LASSO to select the optimal Chou's pseudo components

Ubiquitination is an essential process in protein post-translational modification, which plays a crucial role in cell life activities, such as proteasomal degradation, transcriptional regulation, and DNA damage repair. Therefore, recognition of ubiquitination sites is a crucial step to understand the molecular mechanisms of ubiquitination. However, the experimental verification of numerous ubiquitination sites is time-consuming and costly. To alleviate these issues, a computational approach is needed to predict ubiquitination sites. This paper proposes a new method called UbiSitePred for predicting ubiquitination sites combined least absolute shrinkage and selection operator (LASSO) feature selection and support vector machine. First, we use binary encoding (BE), pseudo-amino acid composition (PseAAC), the composition of k-spaced amino acid pairs (CKSAAP), position-specific propensity matrices (PSPM) to extract the sequence feature information; thus, the initial feature space is obtained. Secondly, LASSO is applied to remove the feature redundancy information and selects the optimal feature subset. Finally, the optimal feature subset is input into the support vector machine (SVM) to predict the ubiquitination sites. Five-fold cross-validation shows that UbiSitePred model can achieve a better prediction performance compared with other methods, the AUC values for Set1, Set2, and Set3 are 0.9998, 0.8887, and 0.8481, respectively. Notably, the UbiSitePred has overall accuracy rates of 98.33%, 81.12%, and 76.90%, respectively. The results demonstrate that the proposed method is significantly superior to other state-of-the-art prediction methods and provide a new idea for the prediction of other post-translational modification sites of proteins. CarSite: identifying carbonylated sites of human proteins based on a one-sided selection resampling method.

Protein carbonylation is one of the most important biomarkers of oxidative protein damage and such protein damage is linked to various diseases and aging. It is thus vital that carbonylation sites are identified accurately. In this study, CarSite, a novel bioinformatics tool, was established to identify carbonylation sites in human proteins. The one-sided selection (OSS) resampling method was used to establish balanced training datasets and this resampling method is demonstrated to perform better than a Monte Carlo resampling method via 10-fold cross-validation tests on the Jia dataset. Moreover, the hybrid combination of position-specific amino acid propensity (PSAAP), composition of k-spaced amino acid pairs (CKSAAP), amino acid composition (AAC), and composition of hydrophobic and hydrophilic amino acids (CHHAA) was selected to optimize the performance of the predictor. On 10-fold cross-validation of the Jia dataset, CarSite obtained rates of sensitivity corresponding to K/P/R/T-type peptides of ∼21%, 22%, 19%, or 18% higher than those obtained by iCar-PseCp, respectively, which was previously considered as the best predictor for identifying carbonylation sites in human proteins. Furthermore, compared with other existing predictors, CarSite obtained much higher sensitivity and accuracy when tested on the same dataset.

DephosSite: a machine learning approach for discovering phosphotase-specific dephosphorylation sites.

Protein dephosphorylation, which is an inverse process of phosphorylation, plays a crucial role in a myriad of cellular processes, including mitotic cycle, proliferation, differentiation, and cell growth. Compared with tyrosine kinase substrate and phosphorylation site prediction, there is a paucity of studies focusing on computational methods of predicting protein tyrosine phosphatase substrates and dephosphorylation sites. In this work, we developed two elegant models for predicting the substrate dephosphorylation sites of three specific phosphatases, namely, PTP1B, SHP-1, and SHP-2. The first predictor is called MGPS-DEPHOS, which is modified from the GPS (Group-based Prediction System) algorithm with an interpretable capability. The second predictor is called CKSAAP-DEPHOS, which is built through the combination of support vector machine (SVM) and the composition of k-spaced amino acid pairs (CKSAAP) encoding scheme. Benchmarking experiments using jackknife cross validation and 30 repeats of 5-fold cross validation tests show that MGPS-DEPHOS and CKSAAP-DEPHOS achieved AUC values of 0.921, 0.914 and 0.912, for predicting dephosphorylation sites of the three phosphatases PTP1B, SHP-1, and SHP-2, respectively. Both methods outperformed the previously developed kNN-DEPHOS algorithm. Predict and Analyze Protein Glycation Sites with the mRMR and IFS Methods.

Glycation is a nonenzymatic process in which proteins react with reducing sugar molecules. The identification of glycation sites in protein may provide guidelines to understand the biological function of protein glycation. In this study, we developed a computational method to predict protein glycation sites by using the support vector machine classifier. The experimental results showed that the prediction accuracy was 85.51% and an overall MCC was 0.70. Feature analysis indicated that the composition of k-spaced amino acid pairs feature contributed the most for glycation sites prediction.

Prediction of “Aggregation-Prone” Peptides with Hybrid Classification Approach

Protein aggregation is a biological phenomenon caused by misfolding proteins aggregation and is associated with a wide variety of diseases, such as Alzheimer’s, Parkinson’s, and prion diseases. Many studies indicate that protein aggregation is mediated by short “aggregation-prone” peptide segments. Thus, the prediction of aggregation-prone sites plays a crucial role in the research of drug targets. Compared with the labor-intensive and time-consuming experiment approaches, the computational prediction of aggregation-prone sites is much desirable due to their convenience and high efficiency. In this study, we introduce two computational approaches Aggre_Easy and Aggre_Balance for predicting aggregation residues from the sequence information; here, the protein samples are represented by the composition ofk-spaced amino acid pairs(CKSAAP). And we use the hybrid classification approach to predict aggregation-prone residues, which integrates the naïve Bayes classification to reduce the number of features, and two undersampling approaches EasyEnsemble and BalanceCascade to deal with samples imbalance problem. The Aggre_Easy achieves a promising performance with a sensitivity of 79.47%, a specificity of 80.70% and a MCC of 0.42; the sensitivity, specificity, and MCC of Aggre_Balance reach 70.32%, 80.70% and 0.42. Experimental results show that the performance of Aggre_Easy and Aggre_Balance predictor is better than several other state-of-the-art predictors. A user-friendly web server is built for prediction of aggregation-prone which is freely accessible to public at the website.

HCKSAAP_UbSite: Improved prediction of human ubiquitination sites by exploiting amino acid pattern and properties

As one of the most common post-translational modifications, ubiquitination regulates the quantity and function of a variety of proteins. Experimental and clinical investigations have also suggested the crucial roles of ubiquitination in several human diseases. The complicated sequence context of human ubiquitination sites revealed by proteomic studies highlights the need of developing effective computational strategies to predict human ubiquitination sites. Here we report the establishment of a novel human-specific ubiquitination site predictor through the integration of multiple complementary classifiers. Firstly, a Support Vector Machine (SVM) classier was constructed based on the composition of k-spaced amino acid pairs (CKSAAP) encoding, which has been utilized in our previous yeast ubiquitination site predictor. To further exploit the pattern and properties of the ubiquitination sites and their flanking residues, three additional SVM classifiers were constructed using the binary amino acid encoding, the AAindex physicochemical property encoding and the protein aggregation propensity encoding, respectively. Through an integration that relied on logistic regression, the resulting predictor termed hCKSAAP_UbSite achieved an area under ROC curve (AUC) of 0.770 in 5-fold cross-validation test on a class-balanced training dataset. When tested on a class-balanced independent testing dataset that contains 3419 ubiquitination sites, hCKSAAP_UbSite has also achieved a robust performance with an AUC of 0.757. Specifically, it has consistently performed better than the predictor using the CKSAAP encoding alone and two other publicly available predictors which are not human-specific. Given its promising performance in our large-scale datasets, hCKSAAP_UbSite has been made publicly available at our server (http://protein.cau.edu.cn/cksaap_ubsite/).
