Aerial transport of bacteria by dust plumes in the Eastern Mediterranean revealed by complementary rRNA/rRNA-gene sequencing

Processes influencing the transport of airborne bacterial communities in the atmosphere are poorly understood. Here, we report comprehensive and quantitative evidence of the key factors influencing the transport of airborne bacterial communities by dust plumes in the Eastern Mediterranean. We extracted DNA and RNA from size-resolved aerosols sampled from air masses of different origins, followed by qPCR and high-throughput amplicon sequencing of 16 S ribosomal RNA gene and transcripts. We find that airborne bacterial community composition varied with air mass origin and particle size. Bacterial abundance, alpha diversity and species richness were higher in terrestrially influenced air masses than in marine-influenced air masses and higher in the coarse particle fraction (3.0 to 10.0 µm) than in the fine fraction (0.49 to 1.5 µm). This suggests that airborne bacteria mainly were associated with dust particles or transported as cell aggregates. High abundances of rRNA from human, animal and plant pathogen taxa indicate potential ecological impacts of atmospheric bacterial transport.

Airborne Bacterial Community Composition According to Their Origin in Tenerife, Canary Islands.

Microorganisms are ubiquitous in the environment, and the atmosphere is no exception. However, airborne bacterial communities are some of the least studied. Increasing our knowledge about these communities and how environmental factors shape them is key to understanding disease outbreaks and transmission routes. We describe airborne bacterial communities at two different sites in Tenerife, La Laguna (urban, 600 m.a.s.l.) and Izaña (high mountain, 2,400 m.a.s.l.), and how they change throughout the year. Illumina MiSeq sequencing was used to target 16S rRNA genes in 293 samples. Results indicated a predominance of Proteobacteria at both sites (>65%), followed by Bacteroidetes, Actinobacteria, and Firmicutes. Gammaproteobacteria were the most frequent within the Proteobacteria phylum during spring and winter, while Alphaproteobacteria dominated in the fall and summer. Within the 519 genera identified, Cellvibrio was the most frequent during spring (35.75%) and winter (30.73%); Limnobacter (24.49%) and Blastomonas (19.88%) dominated in the summer; and Sediminibacterium represented 10.26 and 12.41% of fall and winter samples, respectively. Sphingomonas was also identified in 17.15% of the fall samples. These five genera were more abundant at the high mountain site, while other common airborne bacteria were more frequent at the urban site (Kocuria, Delftia, Mesorhizobium, and Methylobacterium). Diversity values showed different patterns for both sites, with higher values during the cooler seasons in Izaña, whereas the opposite was observed in La Laguna. Regarding wind back trajectories, Tropical air masses were significantly different from African ones at both sites, showing the highest diversity and characterized by genera regularly associated with humans (Pseudomonas, Sphingomonas, and Cloacibacterium), as well as others related to extreme conditions (Alicyclobacillus) or typically associated with animals (Lachnospiraceae). Marine and African air masses were consistent and very similar in their microbial composition. By contrast, European trajectories were dominated by Cellvibrio, Pseudomonas, Pseudoxanthomonas, and Sediminibacterium. These data contribute to our current state of knowledge in the field of atmospheric microbiology. However, future studies are needed to increase our understanding of the influence of different environmental factors on atmospheric microbial dispersion and the potential impact of airborne microorganisms on ecosystems and public health.

Determining the hierarchical order by which the variables of sampling period, dust outbreak occurrence, and sampling location can shape the airborne bacterial communities in the Mediterranean basin

Abstract. A next-generation sequencing (NGS)-based taxonomic analysis was carried out on airborne bacteria sampled at ground level in two periods (May and September) and two opposite locations on the north–south axis of the island of Sardinia. Located in a central position of the Mediterranean basin, Sardinia constitutes a suitable outpost for revealing possible immigration of bacterial taxa during transcontinental particle discharge between Africa and Europe. With the aim of verifying relative effects of dust outbreaks, sampling period, and sampling site on the airborne bacterial community composition, we compared air collected during dust-carrying meteorological events to that coming from wind regimes not associated with long-distance particle lifting. Results indicated that (a) higher microbial diversity and richness (118 vs. 65 orders) and increased community evenness were observed in the campaign carried out in September in comparison to the one in May, irrespective of the place of collection and of the presence or absence of dust outbreaks; (b) during the period of standard wind regimes without transcontinental outbreaks, a synchronous concerted turnover of bacterial communities across distant locations of the same island, accompanied as mentioned by a parallel rise in bacterial diversity and community evenness, appears to have occurred; (c) changes in wind provenance could transiently change community composition in the locality placed on the coast facing the incoming wind but not in the one located at the opposite side of the island, and for this reason the community changes brought from dust outbreaks of African origin are observed only in the sampling station exposed to the south; (d) the same winds, once proceeding over land, appear to uplift bacteria belonging to a common core already present over the region, which dilute or replace those that were associated with the air coming from the sea or conveyed by the dust particulates, explaining the two prior points; and (e) the hierarchy of the variables tested in determining bacterial assemblages composition results is as follows: sampling period≫ongoing meteorological events>sampling location within the island.

Airborne bacterial communities over the Tibetan and Mongolian Plateaus: variations and their possible sources

The transportation of atmospheric bacteria is increasingly recognized as an important factor that affects bacterial diversity in natural environments as well as human health. However, few studies have investigated airborne bacterial biodiversity in extremely remote, arid, and cold environments, such as desert and alpine areas, which may contain ambient bacteria transported by air masses. In this study, atmospheric aerosol samples were collected from the southern slope of the Himalayas, the southern Tibetan Plateau and the Mongolian Plateau to analyze the diversity of airborne bacteria and its relationship to environmental factors. The results show that the bacterial communities in all samples were predominantly composed of Proteobacteria, Actinobacteria, Firmicutes, and Bacteroidetes. Furthermore, the community structures of airborne bacteria exhibited significant differences among the collected sample, these differences mainly depended on meteorological parameters (P values < 0.01). In particular, the aerosol samples over the Tibetan Plateau showed the lowest diversity among the three regions. This suggests that the variability in airborne bacterial communities is determined by meteorological parameters and long-range transportation. Our study provides new information about airborne bacterial community composition in extreme environments and its large-scale spatial variability.

Size resolved characteristics of urban and suburban bacterial bioaerosols in Japan as assessed by 16S rRNA amplicon sequencing

To study the size-resolved characteristics of airborne bacterial community composition, diversity, and abundance, outdoor aerosol samples were analysed by 16S rRNA gene-targeted quantitative PCR and amplicon sequencing with Illumina MiSeq. The samples were collected using size-resolved samplers between August and October 2016, at a suburban site in Toyama City and an urban site in Yokohama City, Japan. The bacterial communities were found to be dominated by Actinobacteria, Firmicutes, and Proteobacteria. At the genus level, we found a high abundance of human skin-associated bacteria, such as Propionibacterium, Staphylococcus, and Corynebacterium, in the urban site. Whereas, a high abundance of bacteria associated with soil and plants, such as Methylobacterium and Sphingomonas, was observed in the suburban site. Furthermore, our data revealed a shift in the bacterial community structure, diversity, and abundance of total bacteria at a threshold of 1.1-µm diameter. Interestingly, we observed that Legionella spp., the causal agents of legionellosis in humans, were mainly detected in > 2.1 µm coarse particles. Our data indicate that local environmental factors including built environments could influence the outdoor airborne bacterial community at each site. These results provide a basis for understanding the size-resolved properties of bacterial community composition, diversity, and abundance in outdoor aerosol samples and their potential influence on human health.

Influence of Heat Events on the Composition of Airborne Bacterial Communities in Urban Ecosystems.

Airborne bacteria are significantly affected by meteorological and environmental conditions. However, there is little quantitative data available on the effects of these factors on airborne bacteria in urban ecosystems. In the present study, we analyzed weather-dependent changes in the composition of airborne bacterial communities using high throughput sequencing. Samples were collected before and after a period of constant hot weather at four selected sampling sites (YRBS, ZJGUSJC, TJCR, and BLQG) in Hangzhou. Our results show that the average amount of bacterial 16S rRNA gene copy numbers per m3 of air decreased significantly after constant high temperature. In addition, the number of operational taxonomic units and the Shannon–Wiener diversity indexes of the samples at all four selected sampling sites were significantly decreased after the heat event, showing notable impact on bacterial diversity. We also detected a significant increase in the abundances of spore-forming bacteria. Firmicutes increased from 3.7% to 9.9%, Bacillales increased from 2.6% to 7.6%, and Bacillaceae increased from 1.5% to 5.9%. In addition, we observed an increase in beta-Proteobacteria (18.2% to 50.3%), Rhodocyclaceae (6.9% to 29.9%), and Burkholderiaceae (8.1% to 15.2%). On the other hand, the abundance of alpha-Proteobacteria (39.6% to 9.8%), Caulobacteraceae (17.9% to 0.5%), Sphingomonadaceae (7.2% to 3.3%), and Xanthomonadaceae (3.0% to 0.5%) was significantly lower. Taken together, our data suggest that the composition of airborne bacterial communities varies greatly dependent on heat events, and that such communities include several species that are highly susceptible to high-temperature related stressors such as high air temperature, low relative humidity, and high intensity of solar radiation.

Structural Variation in the Bacterial Community Associated with Airborne Particulate Matter in Beijing, China, during Hazy and Nonhazy Days

The structural variation of the bacterial community associated with particulate matter (PM) was assessed in an urban area of Beijing during hazy and nonhazy days. Sampling for different PM fractions (PM2.5 [<2.5 μm], PM10 [<10 μm], and total suspended particulate) was conducted using three portable air samplers from September 2014 to February 2015. The airborne bacterial community in these samples was analyzed using the Illumina MiSeq platform with bacterium-specific primers targeting the 16S rRNA gene. A total of 1,707,072 reads belonging to 6,009 operational taxonomic units were observed. The airborne bacterial community composition was significantly affected by PM fractions (R = 0.157, P < 0.01). In addition, the relative abundances of several genera significantly differed between samples with various haze levels; for example, Methylobacillus, Tumebacillus, and Desulfurispora spp. increased in heavy-haze days. Canonical correspondence analysis and permutation tests showed that temperature, SO2 concentration, relative humidity, PM10 concentration, and CO concentration were significant factors that associated with airborne bacterial community composition. Only six genera increased across PM10 samples (Dokdonella, Caenimonas, Geminicoccus, and Sphingopyxis) and PM2.5 samples (Cellulomonas and Rhizobacter), while a large number of taxa significantly increased in total suspended particulate samples, such as Paracoccus, Kocuria, and Sphingomonas Network analysis indicated that Paracoccus, Rubellimicrobium, Kocuria, and Arthrobacter were the key genera in the airborne PM samples. Overall, the findings presented here suggest that diverse airborne bacterial communities are associated with PM and provide further understanding of bacterial community structure in the atmosphere during hazy and nonhazy days.IMPORTANCE The results presented here represent an analysis of the airborne bacterial community associated with particulate matter (PM) and advance our understanding of the structural variation of these communities. We observed a shift in bacterial community composition with PM fractions but no significant difference with haze levels. This may be because the bacterial differences are obscured by high bacterial diversity in the atmosphere. However, we also observed that a few genera (such as Methylobacillus, Tumebacillus, and Desulfurispora) increased significantly on heavy-haze days. In addition, Paracoccus, Rubellimicrobium, Kocuria, and Arthrobacter were the key genera in the airborne PM samples. Accurate and real-time techniques, such as metagenomics and metatranscriptomics, should be developed for a future survey of the relationship of airborne bacteria and haze.

Effects of heavy rainfall on the composition of airborne bacterial communities

Wet deposition scavenges particles and particle-associated bacteria from the air column, but the impact of raindrops on various surfaces on Earth causes emission of surface-associated bacteria into the air column. Thus, after rainfall, these two mechanisms are expected to cause changes in airborne bacterial community composition (BCC). In this study, aerosol samples were collected at a suburban site in Seoul, Korea before and after three heavy rainfall events in April, May, and July 2011. BCC was investigated by pyrosequencing the 16S rRNA gene in aerosol samples. Interestingly, the relative abundance of non-spore forming Actinobacteria operational taxonomic units (OTUs) was always higher in post-rain aerosol samples. In particular, the absolute and relative abundances of airborne Propionibacteriaceae always increased after rainfall, whereas those of airborne Firmicutes, including Carnobacteriaceae and Clostridiales, consistently decreased. Marine bacterial sequences, which were temporally important in aerosol samples, also decreased after rainfall events. Further, increases in pathogen-like sequences were often observed in post-rain air samples. Rainfall events seemed to affect airborne BCCs by the combined action of the two mechanisms, with potentially adverse effects on human and plant health.

Variability of airborne bacteria in an urban Mediterranean area (Thessaloniki, Greece)

The abundance, biomass and the taxonomic composition of the total airborne bacterial communities in a coastal urban area of Northeastern Mediterranean Sea were examined. In total, 27 air samples were collected across three seasons from a sampling point of approximately 30 m altitude in the center of the city. The abundance and biomass were determined with the use of epifluorescent microscopy, while the taxonomic composition was characterized by next-generation sequencing methods. Overall, the highest values of bacterial abundance were recorded during summer, with values exceeding abundances recorded in other urban sites across Europe, reaching 41 × 104 cells m−3. Out of 6 core meteorological parameters, only air temperature was found to significantly affect the abundance and biomass of airborne bacteria. Concerning the taxonomic composition of the airborne bacterial community, the group of Proteobacteria was the most diverse, with 47% of the total number of OTUs belonging to them, followed by Firmicutes, Actinobacteria and Bacteroidetes. The most dominant OTU belonged to γ-Proteobacteria, and was closely affiliated to Pseudomonas sp., a taxon commonly found to actively participate in the formation of ice-nuclei in the atmosphere. Finally, 19 OTUs were shared between all seasons and were found to be among the most dominant overall. The majority of these OTUs were affiliated to genera from soil and wastewater origin, while several were affiliated to genera that include known or opportunistic pathogens. Yet, only rare OTUs were affiliated to taxa with possible marine origin (e.g. Synechococcus sp.). The results showed that the atmosphere of the study area harbors a diverse and abundant bacterial community.

Airborne Bacterial Communities of PM2.5 in Beijing-Tianjin-Hebei Megalopolis, China as Revealed by Illumina MiSeq Sequencing: A Case Study

ABSTRACTBacteria are ubiquitous and abundant in the atmosphere and some of them are potential pathogens known to cause diseases or allergies in humans. However, the quantities and compositions of total airborne bacterial community and their relationships with environmental factors remain poorly investigated. Here, a case study of the total airborne bacteria of PM2.5 collected at six cities in Beijing-Tianjin-Hebei (BTH) megalopolis, China were profiled using quantitative polymerase chain reaction (qPCR) and Illumina MiSeq (PE300) sequencing. qPCR results showed the high abundance of total airborne bacteria of PM2.5 in BTH, ranging from 4.82 × 104 ± 1.58 × 103 to 2.64 × 105 ± 9.63 × 104 cell m–3 air, and averaged 1.19 × 105 cell m–3 air. The six PM2.5 samples were classified into three groups. Proteobacteria, Cyanobacteria, Actinobacteria and Firmicutes were the four dominant phyla of PM2.5. 18 common potential pathogens with extremely low percentage (3.61%) were observed, which were dominated by Enterococcus faecium and Escherichia coli. Plants and soil are probably the main sources of bacteria in PM2.5, as suggested by the high percentages of Chloroplast, plant-associated bacteria (e.g., Rhizobiales and Sphingomonadales) and soil-inhabiting bacteria (e.g., Burkholderiales and Pseudomonadales). Variation partitioning analysis (VPA) indicated that the atmospheric pollutants explained the most of the variation (31.90%) in community structure of PM2.5, followed by meteorological conditions (15.73%) and the chemical compositions of PM2.5 (11.32%). The case study furthers our understanding of the diversity and composition of airborne bacterial communities of PM2.5 in BTH, and also identified the main factors shaping the bacterial communities.

Urban greenness influences airborne bacterial community composition

Urban green space provides health benefits for city dwellers, and new evidence suggests that microorganisms associated with soil and vegetation could play a role. While airborne microorganisms are ubiquitous in urban areas, the influence of nearby vegetation on airborne microbial communities remains poorly understood. We examined airborne microbial communities in parks and parking lots in Eugene, Oregon, using high-throughput sequencing of the bacterial 16S rRNA gene on the Illumina MiSeq platform to identify bacterial taxa, and GIS to measure vegetation cover in buffer zones of different diameters. Our goal was to explore variation among highly vegetated (parks) versus non-vegetated (parking lots) urban environments. A secondary objective was to evaluate passive versus active collection methods for outdoor airborne microbial sampling. Airborne bacterial communities from five parks were different from those of five parking lots (p=0.023), although alpha diversity was similar. Direct gradient analysis showed that the proportion of vegetated area within a 50m radius of the sampling station explained 15% of the variation in bacterial community composition. A number of key taxa, including several Acidobacteriaceae were substantially more abundant in parks, while parking lots had higher relative abundance of Acetobacteraceae. Parks had greater beta diversity than parking lots, i.e. individual parks were characterized by unique bacterial signatures, whereas parking lot communities tended to be similar to each other. Although parks and parking lots were selected to form pairs of nearby sites, spatial proximity did not appear to affect compositional similarity. Our results also showed that passive and active collection methods gave comparable results, indicating the “settling dish” method is effective for outdoor airborne sampling. This work sets a foundation for understanding how urban vegetation may impact microbial communities, with potential implications for designing neighborhoods and open space systems that foster better human health.

Indoor airborne bacterial communities are influenced by ventilation, occupancy, and outdoor air source

Architects and engineers are beginning to consider a new dimension of indoor air: the structure and composition of airborne microbial communities. A first step in this emerging field is to understand the forces that shape the diversity of bioaerosols across space and time within the built environment. In an effort to elucidate the relative influences of three likely drivers of indoor bioaerosol diversity – variation in outdoor bioaerosols, ventilation strategy, and occupancy load – we conducted an intensive temporal study of indoor airborne bacterial communities in a high-traffic university building with a hybrid HVAC (mechanically and naturally ventilated) system. Indoor air communities closely tracked outdoor air communities, but human-associated bacterial genera were more than twice as abundant in indoor air compared with outdoor air. Ventilation had a demonstrated effect on indoor airborne bacterial community composition; changes in outdoor air communities were detected inside following a time lag associated with differing ventilation strategies relevant to modern building design. Our results indicate that both occupancy patterns and ventilation strategies are important for understanding airborne microbial community dynamics in the built environment.
