Microbial community and antimicrobial resistance niche differentiation in a multistage, surface flow constructed wetland

Free-living (FL) and particulate-associated (PA) communities are distinct bacterioplankton lifestyles with different mobility and dissemination routes. Understanding spatio-temporal dynamics of PA and FL fractions will allow improvement to wastewater treatment processes including pathogen and AMR bacteria removal. In this study, PA, FL and sediment community composition and antimicrobial resistance gene (ARG; tetW, ermB, sul1, intI1) dynamics were investigated in a full-scale municipal wastewater free-water surface polishing constructed wetland. Taxonomic composition of PA and FL microbial communities shifted towards less diverse communities (Shannon, Chao1) at the CW effluent but retained a distinct fraction-specific composition. Wastewater treatment plant derived PA communities introduced the bulk of AMR load (70 %) into the CW. However, the FL fraction was responsible for exporting over 60 % of the effluent AMR load given its high mobility and the effective immobilization (1–3 log removal) of PA communities. Strong correlations (r2>0.8, p < 0.05) were observed between the FL fraction, tetW and emrB dynamics, and amplicon sequence variants (ASVs) of potentially pathogenic taxa, including Bacteroides, Enterobacteriaceae, Aeromonadaceae, and Lachnospiraceae. This study reveals niche differentiation of microbial communities and associated AMR in CWs and shows that free-living bacteria are a primary escape route of pathogenic and ARG load from CWs under low-flow hydraulic conditions.

Arsenic biomineralization and selenium nanoparticles biosynthesis by Halomonas boliviensis strain H-10 isolated from the high-altitude Salar de Huasco salt flat (Chile)

High-altitude Andean wetlands of the Atacama Desert (Chile), including the Salar de Huasco salt flat, are unusual environments characterized by a great variability of physical-chemical conditions, often combined with a high concentration of heavy metals, including arsenic (As) and semimetals, such as selenium (Se). Microorganisms present in these environments evolved adaptative strategies to cope with environmental stresses, with biotechnological potentials. The present work investigated the natural bacterial community composition in sediments collected from the Salar de Huasco salt flat, by high-throughput Illumina sequencing, and to isolate bacterial strains able to remove As and biosynthesize Se nanoparticles (SeNPs). Dominant taxonomic groups (abundance ≥1%) were affiliated to Proteobacteria (mainly consisting in Delta- and Alfa- Gamma-proteobacteria) Bacteriodetes, Firmicutes, Acidobacteria, Spirochaetes, Deinococcus-Thermus, Gemmatimonadetes and Verrucomicrobia. Halomonas boliviensis strain H-10 was able to both biomineralize As and biosynthesise SeNPs; therefore, the characteristics of H. boliviensis strain H-10 could be used for biotechnological purposes, including As bioremediation from water and bioproduction of SeNPs.

Bacterial community composition in the Northern Gulf of Mexico intertidal sediment bioturbated by the ghost shrimp Lepidophthalmus louisianensis.

Bioturbation plays an important role in structuring microbial communities in coastal sediments. This study investigates the bacterial community composition in sediment associated with the ghost shrimp Lepidophthalmus louisianensis at two locations in the Northern Gulf of Mexico (Bay St. Louis, MS, and Choctawhatchee Bay, FL). Bacteria were analysed for shrimp burrows and for three different depths of bioturbated intertidal sediment, using second-generation sequencing of the 16S rRNA gene. Burrow walls held a unique bacterial community, which was significantly different from those in the surrounding sediment communities. Communities in burrow walls and surrounding sediment communities also differed between the two geographic locations. The burrow wall communities from both locations were more similar to each other than to sediment communities from same location. Alpha- and Gammaproteobacteria were more abundant in burrows and surface sediment than in the subsurface, whereas Deltaproteobacteria were more abundant in burrows and subsurface sediment, suggesting sediment mixing by the bioturbator. However, abundance of individual ASVs was geographic location-specific for all samples. Therefore, it is suggested that the geographic location plays an important role in regional microbial communities distinctiveness. Bioturbation appears to be an important environmental driver in structuring the community around burrows. Sampling was conducted during times of the year and water salinity, tidal regime and temperature were variable, nevertheless the structure microbial communities appeared to remain realatively stable suggesting that these environmental variable played only a minor role.

Bacterial diversity in surface sediments of collapsed lakes in Huaibei, China

The collapse lake area due to coal mining in Huaibei shows high biodiversity, but the bacterial community composition and diversity in the lake sediments are still rarely studied. Therefore, based on 16S rRNA high-throughput sequencing and combined with analysis of environmental factors, we comparatively analyzed the bacterial community composition and diversity of surface sediments from East Lake (DH) and South Lake (NH) and Middle Lake (ZH) in the collapse lake area of Huaibei. The bacterial community compositions are significantly different in the sediments among Huaibei collapsed lakes, with DH having the largest number of species, and NH having a higher species diversity. Pseudomonadota is the most abundant phylum in the sediments of DH and NH, while the most abundant phyla in ZH are Bacteroidales, Chloroflexales, Acidobacteriales, and Firmicutes. Anaerolineae (24.05% ± 0.20%) is the most abundant class in the DH sediments, and Gammaproteobacteria (25.94% ± 0.40%) dominates the NH sediments, Bacteroidia (32.12% ± 1.32%) and Clostridia (21.98% ± 0.90%) contribute more than 50% to the bacteria in the sediments of ZH. Redundancy analysis (RDA) shows that pH, TN, and TP are the main environmental factors affecting the bacterial community composition in the sediments of the collapsed lake area. The results reveal the bacterial community composition and biodiversity in the sediments of the Huaibei coal mining collapsed lakes, and provide new insights for the subsequent ecological conservation and restoration of the coal mining collapsed lakes.

Bacterial diversity and community composition in lake water and sediment of Lake Daihai

采用高通量测序技术，研究了内蒙古岱海流域入湖河流、湖水及沉积物细菌多样性及群落组成.结果显示，细菌多样性从高到低依次为：沉积物>河流>湖泊.聚类分析表明入湖河流、湖水和沉积物细菌群落可分为明显不同的3支，说明这3种生境中细菌群落结构有较大差异.物种注释结果表明，河流中优势细菌菌群为髌骨细菌（Patescibacteria）、变形菌门（Proteobacteria）、拟杆菌门（Bacteroidetes）和放线菌门（Actinobacteria）；湖水中优势细菌菌群为放线菌门（Actinobacteria）；而沉积物中优势细菌菌群为变形菌门和绿弯菌门（Chloroflexi）.典范对应分析及Monte Carlo检验表明，电导率和悬浮物含量对水体中（河流与湖泊）细菌群落影响显著，二者共解释了细菌群落变化的86.5%；而冗余分析及Monte Carlo检验表明，泥深、磁化率和总有机碳对沉积物中细菌群落影响显著，三者共解释了细菌群落变化的47.9%.近30年来，岱海地区气候变化和人类活动导致湖水咸化，沉积物碳氮指标显著增长.岱海水体及沉积物细菌多样性及群落组成的差异及其主要驱动因子，反映了细菌对这种气候变化和人类活动共同作用的响应.;Bacterial diversity and community composition was investigated in the Lake Daihai Basin, Inner Mongolia using high-throughput sequencing technology. The results showed that bacterial diversity was highest in sediments, followed by river and lake water. Cluster analysis showed that bacterial community compositions in the inflowing river, lake water and sediments were separated into three distinct groups, indicating great differences in bacterial community compositions among the three habitats. Taxonomic annotation showed that the dominant bacterial flora in the river was Patescibacteria, Proteobacteria, Bacteroidetes and Actinobacteria. Actinobacteria was the most dominant bacteria phylum in the lake water, while the dominant bacterial flora in sediments were Proteobacteria and Chloroflexi. Canonical correspondence analysis and Monte Carlo permutation test revealed that the variations of bacterial community compositions in the river and lake were significantly explained by conductivity and suspended solids, which explained 86.5% of the variation. Redundant analysis and Monte Carlo permutation test revealed that the variations of bacterial community compositions in sediment were significantly explained by depth, magnetic susceptibility and total organic carbon, which explained 47.9% of the variation in total. During the past 30 years, Lake Daihai has experienced salinization in lake water and a remarkable increase of carbon and nitrogen in the sediment due to climate change and anthropogenic activities. The variations of bacterial diversity and community composition in the water and sediments, as well as their main driving environmental factors, highlight the responses of bacteria to the combined effects of climate change and anthropogenic activities on Lake Daihai.

Estuarine salinity gradient governs sedimentary bacterial community but not antibiotic resistance gene profile

Antibiotic resistance gene (ARG) pollution in estuarine environment has drawn great attention, and it is not clear if the physical and chemical parameters such as salinity, total organic carbon, total nitrogen, total phosphorus and antibiotics affects the distribution of ARGs. Herein, we deciphered the ARG profiles and microbial community compositions in sediments from Jiulong River Estuary (JRE) and Min River Estuary (MRE) of China using high-throughput sequencing-based metagenomics analysis. Furthermore, we explored the influence of salinity on bacterial community and ARG profiles. The results showed that Proteobacteria, Chloroflexi, and Acidobacteria were the dominant phyla in these two estuaries. The abundance of ARGs ranged from 1.05 × 10−1 to 2.93 × 10−1 copy of ARG per copy of 16S rRNA gene in all the sediment samples and the profiles of ARGs presented similar patterns in two estuaries. Multidrug resistance genes were the dominant ARG types in both estuaries, with an overall abundance of 2.39 × 10−2–1.07 × 10−1 copy of ARG per copy of 16S rRNA gene, followed by genes conferring resistance to bacitracin and macrolide-lincosamide-streptogramin. Salinity was an important influencing factor on the bacterial community but not on the ARG profiles. Instead, stochastic processes exerted the main influence on the distribution of ARGs. The comparison of ARG profiles among estuary sediments, marine sediments, and samples from anthropogenic pollution environments revealed remarkable similarity of ARG profiles between samples from estuary sediments and those from municipal wastewater treatment plants. These results suggested that the complex emission of anthropogenic pollution could cause the stochastic ecological pattern of ARGs.

Electron Acceptor Availability Shapes Anaerobically Methane Oxidizing Archaea (ANME) Communities in South Georgia Sediments.

Anaerobic methane oxidizing archaea (ANME) mediate anaerobic oxidation of methane (AOM) in marine sediments and are therefore important for controlling atmospheric methane concentrations in the water column and ultimately the atmosphere. Numerous previous studies have revealed that AOM is coupled to the reduction of different electron acceptors such as sulfate, nitrate/nitrite or Fe(III)/Mn(IV). However, the influence of electron acceptor availability on the in situ ANME community composition in sediments remains largely unknown. Here, we investigated the electron acceptor availability and compared the microbial in situ communities of three methane-rich locations offshore the sub-Antarctic island South Georgia, by Illumina sequencing and qPCR of mcrA genes. The methanic zone (MZ) sediments of Royal Trough and Church Trough comprised high sulfide concentrations of up to 4 and 19 mM, respectively. In contrast, those of the Cumberland Bay fjord accounted for relatively high concentrations of dissolved iron (up to 186 μM). Whereas the ANME community in the sulfidic sites Church Trough and Royal Trough mainly comprised members of the ANME-1 clade, the order-level clade “ANME-1-related” (Lever and Teske, 2015) was most abundant in the iron-rich site in Cumberland Bay fjord, indicating that the availability of electron acceptors has a strong selective effect on the ANME community. This study shows that potential electron acceptors for methane oxidation may serve as environmental filters to select for the ANME community composition and adds to a better understanding of the global importance of AOM.

Phosphorus supply pathways and mechanisms in shallow lakes with different regime

In order to better understand the pathways and mechanisms of phosphorus (P) supply under different regimes, 12 sampling sites from 4 basins of 2 lakes were studied seasonally from October 2017 to July 2018 in Wuhan City, China. Concentrations of different forms of P and nitrogen (N) in surface and interstitial water, contents of carbon (C), N, P and iron (Fe) compounds as well as related extracellular enzymatic activities, phosphorus sorption, abundance of phosphorus-solubilizing bacteria (PSB), total and specific (containing phosphatase gene) microbial community composition in sediments were analyzed. In lakes with macrophyte dominance, P supply pathway from sediment to water column was blocked. In lakes being early period of regime shifting from macrophyte to algae, exogenous P input was the main P supply mode. In lakes being later period of regime shifting from macrophyte to algae, organic P hydrolysis and calcium-bound P dissociation driven by PSB contributed greatly to P regeneration, which was continuous and trickling. In this process, rapid C and N cycles fueled P regeneration. In lakes with algal dominance, given the significantly higher iron-bound P (Fe(OOH)~P), equilibriums phosphorus concentration and dehydrogenase activity, the main P regeneration pathway might be the desorption of Fe(OOH)~P driven by anoxia, showing the seasonal and pulsed characteristics. In addition, during the process of regime shift from macrophyte to algae, the dominant algal species switched from cyanobacteria to Chlorophyta. P-solubilizing microorganisms correlated with environmental factors, suggesting the coupling of multiple nutrient cycles, especially C, N, P, oxygen (O) and Fe, could effectively increase the pathways diversification and the strength of P regeneration.

Spatial variations of bacterial community composition in sediments of the Jiaozhou Bay, China

Spatial variations of sediment microbes pose a great challenge for the estimation of anthropogenic influence on biogeochemical processes, yet remain very unclear in coastal ecosystems. Surface sediments in 9 stations from the eutrophic Jiaozhou Bay, China, were sampled, DNA was extracted within the sediments, and the 16S rDNA was sequenced with the Illumina Hiseq sequencing. Results reveal considerable heterogeneity of sediment bacteria in the Jiaozhou Bay, of which Proteobacteria and Bacteroidetes accounted for over 75%. Bacterial alpha-diversity indices decreased generally from the outside to the inner part of the bay and from the offshore to the nearshore area. Bacterial community structures of S3, S4, S7, and S8 clustered, those of S5, S13, and S14 grouped together, while those of S6 and S10 were distinct from each other and from those of the other stations. Major class Gammaproteobacteria were more abundant at the stations with mesoeutrophic to eutrophic levels (S4, S5, S8, and S10) and less abundant at oligotrophic stations (S6, S13, and S14), while Deltaproteobacteria had an opposite distribution pattern. Overall, bacterial community composition transitioned from being Xanthomonadales-dominant at S4 and S8 to being unidentifed_Gammaproteobacteria-dominant at S5, S6, S13, and S14, while in other stations there were comparable orders. The biogeochemical processes correspondingly changed from being nitrogen cycling-dominant at S4 and S8 to being sulfur cycling-dominant at S5, S6, S13, and S14. The bacterial distribution patterns were especially affected by the factors (dissolved organic phosphorus, DOP) in the overlying seawater due to the habitat status of P-insufficiency in the bay. Both orders Xanthomonadales and Alteromonadales could serve as bioindicators of anthropogenic pollution to different pollution types. At last, divergent distribution patterns of individual bacterial populations in the bay were revealed, the influential environmental gradients were clarified, and the uncertainty of microbes was reduced, helping to predict environmental functions in coastal areas.

Nutrients regeneration pathway, release potential, transformation pattern and algal utilization strategies jointly drove cyanobacterial growth and their succession

In order to better understand the contribution of nutrients regeneration pathway, release potential and transformation pattern to cyanobacterial growth and succession, 7 sampling sites in Lake Chaohu with different bloom degree were studied every two months from February to November 2018. The carbon, nitrogen (N) and phosphorus (P) forms or fractions in surface, interstitial water and sediments as well as extracellular enzymatic activities, P sorption, specific microbial abundance and community composition in sediments were analyzed. P regeneration pathway was dominated by iron-bound P desorption and phosphorus-solubilizing bacteria solubilization in severe-bloom and slight-bloom area respectively, which both resulted in high soluble reactive phosphorus (SRP) accumulation in interstitial water. However, in severe-bloom area, higher P release potential caused the strong P release and algal growth, compared to slight-bloom area. In spring, P limitation and N selective assimilation of Dolichospermum facilitated nitrate accumulation in surface water, which provided enough N source for the initiation of Microcystis bloom. In summer, the accumulated organic N in Dolichospermum cells during its bloom was re-mineralized as ammonium to replenish N source for the sustainable development of Microcystis bloom. Furthermore, SRP continuous release led to the replacement of Dolichospermum by Microcystis with the advantage of P quick utilization, transport and storage. Taken together, the succession from Dolichospermum to Microcystis was due to both the different forms of N and P in water column mediated by different regeneration and transformation pathways as well as release potential, and algal N and P utilization strategies.

Rapid control of black and odorous substances from heavily-polluted sediment by oxidation: Efficiency and effects

The control of black and odorous substances in sediments is of crucial importance to improve the urban ecological landscape and to restore water environments accordingly. In this study, chemical oxidation by the oxidants NaClO, H2O2, and KMnO4 was proposed to achieve rapid control of black and odorous substances in heavily-polluted sediments. Results indicate that NaClO and KMnO4 are effective at removing Fe(II) and acid volatile sulfides. The removal efficiencies of Fe(II) and AVS were determined to be 45.2%, 94.1%, and 93.7%, 89.5% after 24-h exposure to NaClO and KMnO4 at 0.2 mmol/g, respectively. Additionally, rapid oxidation might accelerate the release of pollutants from sediment. The release of organic matters and phosphorus with the maximum ratios of 22.1% and 51.2% was observed upon NaClO oxidation at 0.4 mmol/g. Moreover, the introduction of oxidants contributed to changes in the microbial community composition in sediment. After oxidation by NaClO and KMnO4 at 0.4 mmol/g, the Shannon index decreased from 6.72 to 5.19 and 4.95, whereas the OTU numbers decreased from 2904 to 1677 and 1553, respectively. Comparatively, H2O2 showed a lower effect on the removal of black and odorous substances, pollutant release, and changes in sediment microorganisms. This study illustrates the effects of oxidant addition on the characteristics of heavily polluted sediments and shows that chemical oxidants may be an option to achieve rapid control of black and odorous substances prior to remediation of water environments.

Biochar accelerates microbial reductive debromination of 2,2′,4,4′-tetrabromodiphenyl ether (BDE-47) in anaerobic mangrove sediments

A common congener of polybrominated diphenyl ethers, 2,2′,4,4′-tetrabromodiphenyl ether (BDE-47), is a prevalent, persistent and toxic pollutant. It could be removed by reduction debromination by microorganisms but the rate is often slow. The study hypothesized that spent mushroom substrate derived biochar amendment could accelerate the microbial reductive debromination of BDE-47 in anaerobic mangrove sediment slurries and evaluated the mechanisms behind. At the end of 20-week experiment, percentages of residual BDE-47 in slurries amended with biochar were significantly lower but debromination products were higher than those without biochar. Such stimulatory effect on debromination was dosage-dependent, and debromination was coupled with iron (Fe) reduction. Biochar amendment significantly enhanced the Fe(II):Fe(III) ratio, Fe(III) reduction rate and the abundance of iron-reducing bacteria in genus Geobacter, thus promoting bacterial iron-reducing process. The abundances of dehalogenating bacteria in genera Dehalobacter, Dehalococcoides, Dehalogenimonas and Desulfitobacterium were also stimulated by biochar. Biochar as an electron shuttle might increase electron transfer from iron-reducing and dehalogenating bacteria to PBDEs for their reductive debromination. More, biochar shifted microbial community composition in sediment, particularly the enrichment of potential PBDE-degrading bacteria including organohalide-respiring and sulfate-reducing bacteria, which in turn facilitated the reductive debromination of BDE-47 in anaerobic mangrove sediment slurries.

Response of microbial biomass and bacterial community composition to fertilization in a salt marsh in China

The effects of nitrogen (N) addition on microbial biomass, bacterial abundance, and community composition in sediment colonized by Suaeda heteroptera were examined by chloroform fumigation extraction method, real-time quantitative polymerase chain reaction, and denaturing gradient gel electrophoresis (DGGE) in a salt marsh located in Shuangtai Estuary, China. The sediment samples were collected from plots treated with different amounts of a single N fertilizer (urea supplied at 0.1, 0.2, 0.4 and 0.8 g/kg (nitrogen content in sediment) and different forms of N fertilizers (urea, (NH4)2SO4, and NH4NO3, each supplied at 0.2 g/kg (calculated by nitrogen). The fertilizers were applied 1–4 times during the plant-growing season in May, July, August, and September of 2013. Untreated plots were included as a control. The results showed that both the amount and form of N positively influenced microbial biomass carbon, microbial biomass nitrogen, and bacterial abundance. The DGGE profiles revealed that the bacterial community composition was also affected by the amount and form of N. Thus, our findings indicate that short-term N amendment increases microbial biomass and bacterial abundance, and alters the structure of bacterial community.

Characterizing bacterial communities in tilapia pond surface sediment and their responses to pond differences and temporal variations.

Bacterial community compositions in the surface sediment of tilapia ponds and their responses to pond characteristics or seasonal variations were investigated. For that, three ponds with different stocking densities were selected to collect the samples. And the method of Illumina high-throughput sequencing was used to amplify the bacterial 16S rRNA genes. A total of 662, 876 valid reads and 5649 operational taxonomic units were obtained. Further analysis showed that the dominant phyla in all three ponds were Proteobacteria, Bacteroidetes, Chloroflexi, and Acidobacteria. The phyla Planctomycetes, Firmicutes, Chlorobi, and Spirochaetae were also relatively abundant. Among the eight phyla, the abundances of only Proteobacteria, Bacteroidetes, Firmicutes, and Spirochaetae were affected by seasonal variations, while seven of these (with the exception of Acidobacteria) were affected by pond differences. A comprehensive analysis of the richness and diversity of the bacterial 16S rRNA gene, and of the similarity in bacterial community composition in sediment also showed that the communities in tilapia pond sediment were shaped more by pond differences than by seasonal variations. Linear discriminant analysis further indicated that the influences of pond characteristics on sediment bacterial communities might be related to feed coefficients and stocking densities of genetically improved farmed tilapia (GIFT).

Phylogenetic analysis of bacterial community composition in sediments with organic contaminants from the Jiaojiang estuary in China

The aim of this study was to investigate the bacterial community composition, the concentration of organic contaminants, and their relationship in the sediments of Jiaojiang estuary. Sediments were collected from seven stations and the environmental parameters were analyzed. The results showed that the site closest to the chemical industry zone was the most polluted. Bacterial communities were determined using 16S rRNA clone libraries and phylogenetic analysis. These results revealed that there were 13 known bacterial phyla in the sediments and that Proteobacteria were the dominant group. Using these data, we assessed the correlation between bacterial communities and organic contaminants using cluster, multidimensional scaling, and redundancy analyses. These showed that there was no simple relationship between organic contaminants and bacterial community diversity in the sediments, but polycyclic aromatic hydrocarbons were more influential than the other pollutants and negatively affected Chloroflexi.

Depth, soil type, water table, and site effects on microbial community composition in sediments of pesticide-contaminated aquifer

Microbial community compositions in pesticide-contaminated aquifers have not been studied, although such information is important for remediation and maintaining freshwater sources clean under changing climate. Therefore, phospholipid (PLFAs), glycolipid (GLFAs), and neutral lipid (NLFAs) fatty acids were determined from sand and clay sediments at depths of 0.3-24.8m, all contaminated with triazines and dichlobenil/2,6-dichlorobenzamide. The portion of fungi and Gram-negative bacteria at 0.3m was greater than at 0.8m, where the percentage of Gram-positive bacteria, actinobacteria, and sulfate-reducing bacteria (SRB) increased. In deeper sediments, microbial biomass, activity, and diversity decreased. Clay sediments seemed to serve as a reservoir for slow pesticide elution to groundwater, and their biomarker portion for all bacteria except actinobacteria was greater than in sand sediments. The slow pesticide dissipation seemed to occur in the main groundwater flow zone, resulting in nitrogen release simultaneously with organic matter elution from gardening and bank filtration. As a result, microbial biomass, activity, and diversity were increased. This shift in conditions towards that in surface soil may be appropriate for enhanced natural attenuation of pesticides in groundwater sources.

Antibiotic resistance genes occurrence and bacterial community composition in the Liuxi River

Antibiotic resistance genes (ARGs) in the environment have paid great concern due to their health risk. We investigated antibiotics concentrations (tetracyclines, sulfonamides and fluoroquinolones), ARGs abundances (tetracycline, sulfonamide and plasmid-mediated quinolone resistance (PMQR) genes), and bacterial community composition in sediment and water samples in the Liuxi River, China. Antibiotics concentrations were determined by ultra-performance liquid chromatography-electrospray tandem mass spectrometry. ARGs abundances were quantified by a culture-independent method. Bacterial community composition was analyzed by metagenomic approach based on Ion Torrent Personal Genome Machine platform. Antibiotics concentrations were at the levels of 1.19 to 622 ug kg-1 in sediment samples and below the limit of detection to 127 ng L-1 in water samples. Relative abundances (ARGs copies/16S rRNA gene copies) of detected ARGs were at the range of 10-5 to 10-2. The dominant phyla were Proteobacteria, Bacteroidetes and Verrucomicrobia in sediment samples, and were Proteobacteria, Actinobacteria and Bacteroidetes in water samples. The results indicated that the river environment was contaminated by antibiotics and may be as a reservoir of ARGs. This study provided quantitative data on antibiotics, ARGs and bacterial community composition in the Liuxi River, a geographical location different from the reported studies.

Sources of organic matter affect depth-related microbial community composition in sediments of Lake Erhai, Southwest China

Sediment cores taken from different areas of the mesotrophic Lake Erhai were analysed to investigate the vertical distribution of bacterial community composition (BCC), as well as physicochemical parameters. PCR-denaturing gradient gel electrophoresis (DGGE), stable carbon isotope (delta C-13), C/N atomic ratio and canonical correspondence analysis (CCA) were used to explore the relationships between the succession of bacterial communities and environmental variables, emphasising changes in the sources of organic matter (OM). The BCC in natural environments was characterised by DGGE of the 16S rRNA gene with subsequent sequencing of bands of interest. The CCA revealed that the depth-related variation in sediment bacterial communities in different areas of the lake was significantly influenced by varying environmental factors. The OM source, however, played an important role in structuring BCC at all sites. The DGGE banding patterns revealed that the abundance of Deltaproteobacteria decreased with accompanying elevated levels of C4 plant-derived organic carbon. The sequencing of DGGE bands suggested that the majority of the sequences were affiliated with common phylogenetic groups in lake sediments: Chloroflexi, Deltaproteobacteria and Firmicutes. Betaproteobacteria detected in our study appeared as a prominent phylotype in the upper sediment. The Shannon-Wiener diversity index of bacterial communities was directly affected by the OM source. Constant OM sources resulted in a stable higher diversity of bacterial communities and broader enzymatic capabilities to access OM. We conclude that the differences in the diversity of bacterial communities in sediments differing in their sources of OM were related to environmental variables (e.g. water level, river runoff and terrestrial vegetation composition). Our study provided insights into the relationships between natural BCC and OM sources, facilitating a better understanding of microbial community structure in lake sediment.

Effects of benthic macrofauna bioturbation on the bacterial community composition in lake sediments.

Benthic macrofauna are considered to be an important part of the lacustrine ecosystem, and bioturbation may greatly affect the biogeochemical processes and microbial activities in sediments. In the present study, the bacterial community composition in sediments inhabited by 3 different types of benthic macrofauna (Corbicula fluminea, Chironomidae larvae, and tubificid worms) in the shallow and eutrophic Lake Taihu was studied to investigate the different effects of bioturbation on the composition of these communities. Microcosms were constructed, and culture-independent methods, including terminal restriction fragment length polymorphism (T-RFLP) and clone library analysis, were performed to evaluate the bacterial communities. Analysis of similarities (ANOSIM) and multidimensional scaling (MDS) analysis of T-RFLP patterns demonstrated that differences in the bacterial community composition between the control and the macrofauna-inhabited sediments were not as great as expected, although the chemical properties of the sediments changed remarkably. Nevertheless, the dominant bacterial group in each type of macrofauna-inhabited sediment was different. Acidobacteria, Betaproteobacteria, and Deltaproteobacteria were the dominant bacterial groups in sediments inhabited by C. fluminea, tubificid worms, and Chironomidae larvae, respectively. The data obtained in this study are helpful for understanding the effects of bioturbation in a shallow, eutrophic lake.

Diversity, abundance, and spatial distribution of riverine microbial communities response to effluents from swine farm versus farmhouse restaurant

The 454 pyrosequencing technique was applied to evaluate microbial community composition in sediment and water samples collected from the river receiving effluents from a swine farm and a farmhouse restaurant, respectively. For each sample, 4,600 effective sequences were selected and used to do the bacterial diversity and abundance analysis, respectively. Bacterial phylotype richness in the river sediment sample without effluent input was higher than the other samples, and the river water sample with addition of effluent from the swine farm had the least richness. Effluents from both the swine farm and the farmhouse restaurant have the potential to decrease the bacterial diversity and abundance in the river sediment and water, especially it is more significant in the river sediment. Effect of effluent from the swine farm on riverine bacterial communities was more significant than that from the farmhouse restaurant. Characterization of bacterial community composition in sediments from two tributaries of the downstream river showed that various effluents from the swine farm and the farmhouse restaurant have the similar potential to reduce the natural variability in riverine ecosystems, and contribute to the biotic homogenization in the river sediment.
