Detection of clade 2.3.4.4b highly pathogenic H5N1 influenza virus in New York City.

Highly pathogenic avian influenza viruses of the H5N1 clade 2.3.4.4b were detected in North America in the winter of 2021/2022. These viruses have spread across the Americas, causing morbidity and mortality in both wild and domestic birds as well as some mammalian species, including cattle. Many surveillance programs for wildlife as well as commercial poultry operations have detected these viruses. In this study, we conducted surveillance of avian species in the urban environment in New York City. We detected highly pathogenic H5N1 viruses in six samples from four different bird species and performed whole-genome sequencing. Sequencing analysis showed the presence of multiple different genotypes. Our work highlights that the interface between animals and humans that may give rise to zoonotic infections or even pandemics is not limited to rural environments and commercial poultry operations but extends into the heart of our urban centers.IMPORTANCEWhile surveillance programs for avian influenza viruses are often focused on migratory routes and their associated stop-over locations or commercial poultry operations, many bird species-including migratory birds-frequent or live in urban green spaces and wetlands. This brings them into contact with a highly dense population of humans and pets, providing an extensive urban animal-human interface in which the general public may have little awareness of circulating infectious diseases. This study focuses on virus surveillance of this interface, combined with culturally responsive science education and community outreach.

The role of vulnerability assessments in USA agricultural animal operations

Major disaster events such as hurricanes, floods, fires, earthquakes and tornadoes pose significant challenges to agricultural production every year. Commercial livestock and poultry operations are highly dependent on favourable environment, weather conditions and infrastructure to thrive. Adverse conditions during extreme weather events and other emergencies can result in significant loss of animals and commodities due to disruptions in utilities and critical services, facility damage, contamination of feed and water supplies, environmental extremes and biosecurity lapses. The effects on production can be long lasting and cumulative. Being able to identify, assess and mitigate potential vulnerabilities that lower risk helps organisations to prepare for and recover from these events. This paper provides an overview of the vulnerability assessment process in the United States that focuses on general and better practices that should be considered when applying these principles to commercial livestock and poultry operations. This approach has broad advantages for all countries where livestock and agriculture are exposed to these risks.

Prevalence and Antimicrobial Resistance of Campylobacter in Conventional and No Antibiotics Ever Broiler Farms

Campylobacter is a leading cause of enteric disease worldwide. No antibiotics ever (NAE) poultry has become increasingly popular, yet little is known about the incidence and antimicrobial resistance (AMR) of Campylobacter in this production system. This study was conducted to determine the prevalence, concentration, and AMR of Campylobacter in conventional (CV) and NAE-raised broilers. Two CV and two NAE commercial broiler flocks were included in this study. Cecum (n = 420) and ileum (n = 420) of chickens were collected at different stages during the broiler grow-out phase and following transportation to the processing plant. Samples of litter (n = 24), feed (n = 24), and water (n = 24) were also collected. Screening for Campylobacter was conducted using real-time PCR assay, and enumeration was performed by direct plating on Campy Cefex agar. Campylobacter isolates were confirmed by real-time PCR, and antimicrobial susceptibility was evaluated following the National Antimicrobial Resistance Monitoring System (NARMS) methods. Whole Genome Sequencing (WGS) was used to identify AMR genes carried by the resistant isolates. Campylobacter prevalence reached 100% within the first 3 weeks of summer production under both NAE and CV rearing. A lower Campylobacter prevalence was detected in conventionally raised broilers during fall (P ≤ 0.05), yet no change in prevalence was observed in NAE birds (P > 0.05). Populations were high in the cecum, carrying an average of 6.6 Log10 CFU/g after transportation, and antimicrobial-resistant Campylobacter was isolated from CV broilers during the fall. Three isolates (1.2%), identified as C. coli, carrying the gyrA and tet(O) genes, exhibited simultaneous resistance to ciprofloxacin, tetracycline, and nalidixic acid. Results from this study can help identify important shifts in gut microbial community dynamics and Campylobacter prevalence associated with antibiotic administration within commercial poultry operations.

Reduction of Nontyphoidal Salmonella enterica in Broth and on Raw Chicken Breast by a Broad-spectrum Bacteriophage Cocktail

Globally, nontyphoidal Salmonella (NTS) causes approximately 150 million foodborne illnesses annually; many of which are linked to poultry products. Thus, improving food safety interventions in the poultry sector can reduce foodborne illness associated with prevalent NTS serotypes. Bacteriophages (phages) have shown promise as food-safe alternatives to current antimicrobial practices. However, challenges such as limited host range, bactericidal effectiveness in practical production settings, and the risk of developing host resistance remain as barriers for the widespread use of phages in commercial poultry operations. A broad-spectrum three-phage cocktail was evaluated against S. enterica subsp. enterica serotypes Enteritidis, Typhimurium, and Kentucky. The impact of multiplicity of infection (MOI) on NTS growth was assessed in broth at 22°C for 18 hours (h). Then, phage cocktail efficacy was evaluated on raw chicken breast samples inoculated with the NTS cocktail and stored at 10°C or 22°C for 0, 1, and 5 days or 0, 4, 8, and 16 h, respectively. Most probable number (MPN) calculations were performed for NTS counts on chicken after phage treatment and storage at 10°C to account for samples with NTS counts below the detection limit. In general, a higher MOI corresponded to reduced NTS growth; however, residual nutrition in growth media and initial NTS contamination level affected samples treated with the phage cocktail at identical MOIs. On chicken, phage cocktail treatment significantly reduced NTS counts at 10°C and 22°C. After storage at 10°C for 5 days, NTS counts were reduced by >3.2 log compared to the control. After storage at 22°C for 16 h, NTS counts were reduced by >1.7 log compared to the control. Overall, the phage cocktail was effective at reducing a diverse set of prominent NTS strains in broth and on raw chicken breast, highlighting its potential for commercialization and use alongside other hurdles in poultry production.

Efficacy of recombinant H5 vaccines delivered in ovo or day of age in commercial broilers against the 2015 U.S. H5N2 clade 2.3.4.4c highly pathogenic avian Influenza virus

BackgroundAvian influenza is a highly contagious, agriculturally relevant disease that can severely affect the poultry industry and food supply. Eurasian-origin H5Nx highly pathogenic avian influenza viruses (HPAIV) (clade 2.3.4.4) have been circulating globally in wild birds with spill over into commercial poultry operations. The negative impact to commercial poultry renewed interest in the development of vaccines against these viruses to control outbreaks in the U.S.MethodsThe efficacy of three recombinant H5 vaccines delivered in ovo or day of age were evaluated in commercial broilers challenged with the 2015 U.S. H5N2 clade 2.3.4.4c HPAIV. The recombinant vaccines included an alphavirus RNA particle vaccine (RP-H5), an inactivated reverse genetics-derived (RG-H5) and recombinant HVT vaccine (rHVT-AI) expressing H5 hemagglutinin (HA) genes. In the first experiment, in ovo vaccination with RP-H5 or rHVT-AI was tested against HPAI challenge at 3 or 6 weeks of age. In a second experiment, broilers were vaccinated at 1 day of age with a dose of either 107 or 108 RP-H5, or RG-H5 (512 HA units (HAU) per dose).ResultsIn experiment one, the RP-H5 provided no protection following in ovo application, and shedding titers were similar to sham vaccinated birds. However, when the RP-H5 was delivered in ovo with a boost at 3 weeks, 95% protection was demonstrated at 6 weeks of age. The rHVT-AI vaccine demonstrated 95 and 100% protection at 3 and 6 weeks of age, respectively, of challenged broilers with reduced virus shedding compared to sham vaccinated birds. Finally, when the RP-H5 and rHVT vaccines were co-administered at one day of age, 95% protection was demonstrated with challenge at either 3 or 6 weeks age. In the second experiment, the highest protection (92%) was observed in the 108 RP-H5 vaccinated group. Significant reductions (p < 0.05) in virus shedding were observed in groups of vaccinated birds that were protected from challenge. The RG-H5 provided 62% protection from challenge. In all groups of surviving birds, antibody titers increased following challenge.ConclusionsOverall, these results demonstrated several strategies that could be considered to protected broiler chickens during a H5 HPAI challenge.

Biosecurity: A holistic One-Health concept for enhancing the health, welfare, and productivity of commercial poultry - A point of view. Proceeding of The First International Avian Influenza Summit, University of Arkansas- October 16-17, 2023”

The poultry industry plays a pivotal role in meeting global demands for protein-rich food. However, it faces significant challenges due to emerging infectious diseases, environmental concerns, and ethical considerations surrounding animal welfare. This abstract presents a comprehensive perspective on the integration of biosecurity measures within the framework of One Health, with the aim of enhancing the overall health, welfare, and productivity of commercial poultry operations. The concept of One Health emphasizes the interconnectedness of human, animal, and environmental health. Applied to the poultry industry, this approach acknowledges the potential transmission of pathogens between animals, humans, and the environment, emphasizing the need for coordinated strategies. Biosecurity emerges as a central component, encompassing a multifaceted set of preventive measures designed to mitigate risks and safeguard the health of poultry populations. Key elements of an effective biosecurity program include physical barriers, hygiene protocols, vaccination strategies, and rigorous disease monitoring and surveillance. These measures are bolstered by the implementation of strict quarantine protocols for newly introduced birds, as well as restricted access to farms and controlled movements within the premises. Moreover, biosecurity extends beyond the farm gate, involving collaboration with veterinarians, government agencies, and industry stakeholders to establish best practices and response plans. Improving the welfare of commercial poultry is another critical aspect of this holistic approach. This involves providing optimal living conditions, access to clean water, balanced nutrition, and appropriate space allowances. Enrichment strategies, such as environmental enhancements and behavioral opportunities, contribute to the overall well-being of the birds, reducing stress and enhancing their natural behaviors. Furthermore, the integration of biosecurity and One Health principles positively impacts the productivity of commercial poultry operations. Reduced disease incidence leads to lower mortality rates and increased flock performance, translating to higher production efficiency. Additionally, improved welfare conditions contribute to reduced behavioral issues, resulting in better growth rates and feed conversion ratios. In conclusion, the adoption of biosecurity measures within the framework of One Health offers a comprehensive strategy for enhancing the health, welfare, and productivity of commercial poultry. This integrated approach not only mitigates the risks posed by emerging diseases but also addresses environmental and ethical concerns associated with poultry production. By embracing this holistic concept, stakeholders in the poultry industry can achieve sustainable and responsible production practices, ensuring the long-term viability of this crucial sector in global food security.

Bleached broilers and divine fowls: The ritual economy of chickens in a South Indian city

Commercial poultry operations are booming as demand for chicken soars in 21st‐century India. The industry relies on the models familiar from industrial countries: birds pumped with growth hormones and antibiotics designed to ensure rapid, standardized egg production and broiler meat. Nevertheless, during my fieldwork in India, locals insisted that broiler chickens were rarely used for ritual purposes. They explained that the gods were far more discerning and should only be offered the ‘country chicken’ (Natu kodi). The distinctive appearance of these ‘rural’ birds was seen to make them appropriate for ritual sacrifices, with transformative potential. Even urban dwellers seemed to prefer these much costlier indigenous birds – untouched by the homogenizing logic of industrial livestock production – especially for rituals. As I show in this essay, the ritual economy of chickens illustrates the process of ‘metabolic’ transformations, toxic entanglements and more‐than‐human encounters, as much as it reveals that of mutualism, with its vital and varied meanings tied to social relations and ecological sensibilities.

Essential Oils as an Alternative to Antibiotics to Reduce the Incidence and Severity of Necrotic Enteritis in Broiler Chickens: A Short Review

Due to the removal of antibiotic growth promoters (AGPs) and consumer pressure for antibiotic-free (ABF) or no antibiotics ever (NAE) poultry production, there is a need for sustainable alternatives to prevent disease in commercial poultry operations. Without AGPs, there has been a rise in diseases that were traditionally controlled by subtherapeutic levels of antibiotics in the diet. This has impacted the health of commercial poultry and has been a significant cost to poultry producers. To mitigate this, the industry has started to investigate alternatives to antibiotics to treat these forthcoming health issues, such as necrotic enteritis (NE). NE is an enteric disease caused by an over proliferation of toxigenic Clostridium perfringens (CP) in the gastrointestinal tract. Although CP is a commensal in the avian intestinal tract, dysbiosis caused by inflammation and impaired intestinal integrity facilitates uncontrolled replication of CP. Infectious agents, such as Eimeria maxima, appear to be a predominant predisposing factor that promotes NE. However, non-infectious stressors, including dietary changes, have also been associated with NE to some degree. As a result of increased pressure to restrict the use of antibiotics, there is a need for research evaluating the efficacy of alternatives, such as plant-derived essential oils, as potential tools to mitigate NE in commercial poultry flocks. The aim of this study is to review the effects of essential oils as an alternative to antibiotics to reduce the incidence and severity of necrotic enteritis in broiler chickens.

Incidence and Economic Impact of Reovirus in the Poultry Industries in the United States.

Avian reoviruses have sole or partial responsibility for a wide range of conditions that are of economic concern to the poultry industries in the United States. It is difficult, however, to determine the exact cost of reoviral-induced disease to this industry for several reasons. Avian reoviruses are ubiquitous in commercial poultry operations, but vary greatly in their ability to cause disease. Many reovirus isolates are not pathogenic, and this contributes to the difficulty in determining their role in production losses or whether they are merely coincidental findings of little or no importance. Results of infection with this virus can be difficult to measure in a commercial setting, aside from morbidity, mortality, or loss of finished product in a processing plant due to condemnation or trim. The fact that there is a relatively high morbidity rate, and at the same time a low mortality rate, makes it extremely difficult to accurately estimate the economic impact of infection with this virus. Variations in the pathogenicity of the virus, the extent of infection within a flock, the blending of progeny from different breeder source flocks into a broiler house, and the lack of separation of infected birds from uninfected birds at processing makes evaluation of economic variables, such as feed conversion and weight gain, very difficult to ascertain. The broiler and turkey industries have been surveyed on the importance of this virus in their respective operations and the results will be consolidated here to consider the economic impact to the poultry industries in the United States.

Simultaneous detection of velogenic Newcastle disease virus of genotype XIII 2.2 from spot-billed pelicanand backyard chicken: implications to the viral maintenance and spread.

Despite the widespread occurence of Newcastle disease virus (NDV) in different avian species, there has been scanty reports on genetic characterization of NDV strains from wild birds in India. During 2017-18, atotal of forty eight cloacal swab samples were collected from apparently healthy migratory birds (painted storks, n=32 and spot-billed pelicans, n=16) at the Telineelapuram bird sanctuary of Andhra Pradesh, India. NDV was isolated from aspot-billed pelican (NDV/Pelican/Telineelapuram/2018) which is genetically identical to that isolated from anaturally infected backyard chicken flock (NDV/Chicken/SKLM-1/2018). The isolates are found to be velogenic based on mean death time, intracerebral pathogenicity index and the putative fusion protein cleavage site (112R-R-R-K-R-F117). Phylogenetic analysis based on full-length fusion gene classified the isolates into genotype XIII, sub-genotype 2.2, however these isolates demonstrated multiple amino acid substitutions in the critical domains of Fand HN proteins. The pelican strain (MIG-9) was tested for its pathogenic and transmission potential in three-weeks-old broiler chickens and the isolate proved to be highly virulent to chickens. To the best of our knowledge, this is the first evidence for the role of spot-billed pelicans in the maintenance of virulent NDV and its transmission to chickens in India. This study further highlights the role of wild birds in NDV transmission and the need for enhanced biosecurity in commercial poultry operations. Genetic and biological characterization of Newcastle disease viruses circulating in Bangladesh during 2010-2017: further genetic diversification of class II genotype XIII in Southcentral Asia.

Newcastle disease virus (NDV) is endemic in Bangladesh and is a major threat to commercial poultry operations. While complete fusion (F) genes are recommended for molecular characterization and classification of NDV isolates, heretofore, only partial F gene data have been available for Bangladeshi NDVs. To this end, we obtained the full-length F gene coding sequences of 11 representative NDVs isolated in Bangladesh between 2010 and 2017. In addition, one of the viruses (MK934289/chicken/Bangladesh/C161/2010) was used in an experimental infection of chickens to establish the viral pathotype and study gross and microscopic lesions. Phylogenetic analysis provided evidence that all studied Bangladeshi isolates belong to genotype XIII.2 of class II NDVs. Six of the viruses were isolated between 2010 and 2017 and grouped together with isolates from neighbouring India during 2013-2016. Another four Bangladeshi isolates (2010-2016) formed a separate monophyletic branch within XIII.2 and showed high nucleotide distance from the isolates from India and the other six Bangladeshi viruses within the sub-genotype; however, none of these groups fulfils all classification criteria to be named as a separate sub-genotype. The eleventh Bangladeshi virus studied here (C162) was genetically more distant from the remaining isolates. It out-grouped the viruses from sub-genotypes XIII.2.1 and XIII.2.2 and showed more than 9.5 % nucleotide distance from all genotype XIII sub-genotypes. This isolate may represent an NDV variant that is evolving independently from the other viruses in the region. The experimental infection in chickens revealed that the tested isolate (C161) is a velogenic viscerotropic virus. Massive haemorrhages, congestion and necrosis in different visceral organs, and lymphoid depletion in lymphoid tissues, typical for infection with velogenic NDV, were observed. Our findings demonstrate the endemic circulation of sub-genotype XIII.2 in Southcentral Asia and further genetic diversification of these viruses in Bangladesh and neighbouring India. This constant evolution of the viruses may lead to the establishment of new genetic groups in the region. Additional historical and prospective virus and surveillance data from the region and neighbouring countries will allow a more detailed epidemiological inference.

Using object-based image analysis to map commercial poultry operations from high resolution imagery to support animal health outbreaks and events.

Precise locations of commercial poultry operations are important to planning and response for animal health outbreaks and events. These data are not available nationally or uniformly in the United States. This project uses machine learning capabilities to identify and map commercial poultry operations from aerial imagery in seven south-eastern states in the United States. The output protocol uses an Object-Based Image Analysis (OBIA) approach, which identifies objects based on spectral signatures combined with spatial, contextual, and textural information. The protocol is a semi-automated and user-assisted process, meaning that the object identification routines require minimal user inputs or expertise. Using the protocol, we produced locations of likely commercial poultry operations in up to two counties in one workday, about two times faster than manual digitisation. The resulting datasets provide an estimate of the number and geographic distribution of commercial poultry operations to assist outbreak response by augmenting available knowledge in affected areas.

Modelling the domestic poultry population in the United States: A novel approach leveraging remote sensing and synthetic data methods.

Comprehensive and spatially accurate poultry population demographic data do not currently exist in the United States; however, these data are critically needed to adequately prepare for, and efficiently respond to and manage disease outbreaks. In response to absence of these data, this study developed a national-level poultry population dataset by using a novel combination of remote sensing and probabilistic modelling methodologies. The Farm Location and Agricultural Production Simulator (FLAPS) (Burdett et al., 2015) was used to provide baseline national-scale data depicting the simulated locations and populations of individual poultry operations. Remote sensing methods (identification using aerial imagery) were used to identify actual locations of buildings having the characteristic size and shape of commercial poultry barns. This approach was applied to 594 U.S. counties with > 100,000 birds in 34 states based on the 2012 U.S. Department of Agriculture (USDA), National Agricultural Statistics Service (NASS), Census of Agriculture (CoA). The two methods were integrated in a hybrid approach to develop an automated machine learning process to locate commercial poultry operations and predict the number and type of poultry for each operation across the coterminous United States. Validation illustrated that the hybrid model had higher locational accuracy and more realistic distribution and density patterns when compared to purely simulated data. The resulting national poultry population dataset has significant potential for application in animal disease spread modelling, surveillance, emergency planning and response, economics, and other fields, providing a versatile asset for further agricultural research.

Using geospatial methods to measure the risk of environmental persistence of avian influenza virus in South Carolina

Avian influenza (AIV) is a highly contagious virus that can infect both wild birds and domestic poultry. This study aimed to define areas within the state of South Carolina (SC) at heightened risk for environmental persistence of AIV using geospatial methods. Environmental factors known to influence AIV survival were identified through the published literature and using a multi-criteria decision analysis with GIS was performed. Risk was defined using five categories following the World Organization for Animal Health Risk Assessment Guidelines. Less than 1% of 1km grid cells in SC showed a high risk of AIV persistence. Approximately 2% - 17% of counties with high or very high environmental risk also had medium to very high numbers of commercial poultry operations. Results can be used to improve surveillance activities and to inform biosecurity practices and emergency preparedness efforts.

Estimating the level of disease risk and biosecurity on commercial poultry farms in New Zealand

ABSTRACT Aims: To collect baseline data on the contact risk pathways and biosecurity practices of commercial poultry farms in New Zealand, investigate the relationship between the farm-level disease contact risks and biosecurity practices, and identify important poultry health concerns of producers. Methods: A cross-sectional survey of all registered New Zealand commercial poultry operations was conducted in 2016 collecting information on farm demographics, biosecurity practices, and contact risk pathways. Survey responses were used to generate an unweighted subjective disease risk score based on eight risk criteria and a subjective biosecurity score based on the frequency with which producers reported implementing seven biosecurity measures. Producer opinions towards poultry health issues were also determined. Results: Responses to the survey response were obtained from 120/414 (29.0%) producers, including 57/157 (36.3%) broiler, 33/169 (19.5%) layer, 24/55 (44%) breeder, and 6/32 (19%) other poultry production types. Median disease risk scores differed between production types (p < 0.001) and were lowest for breeder enterprises. The greatest risk for layer and broiler enterprises was from the potential movement of employees between sheds, and for breeder enterprises was the on- and off-farm movement of goods and services. Median biosecurity scores also differed between production types (p < 0.001), and were highest for breeder and broiler enterprises. Across all sectors there was no statistical correlation between biosecurity scores and disease risk scores. Producers showed a high level of concern over effectively managing biosecurity measures. Conclusions: The uptake of biosecurity measures in the commercial poultry farms surveyed was highly variable, with some having very low scores despite significant potential disease contact risks. This may be related to the low prevalence or absence of many important infectious poultry diseases in New Zealand leading farmers to believe there is a limited need to maintain good biosecurity as well as farmer uncertainty around the efficacy of different biosecurity measures. Further research is needed to understand barriers towards biosecurity adoption including evaluating the cost-effectiveness of biosecurity interventions.

Pathobiology and innate immune responses of gallinaceous poultry to clade 2.3.4.4A H5Nx highly pathogenic avian influenza virus infection

In the 2014–2015 Eurasian lineage clade 2.3.4.4A H5 highly pathogenic avian influenza (HPAI) outbreak in the U.S., backyard flocks with minor gallinaceous poultry and large commercial poultry (chickens and turkeys) operations were affected. The pathogenesis of the first H5N8 and reassortant H5N2 clade 2.3.4.4A HPAI U.S. isolates was investigated in six gallinaceous species: chickens, Japanese quail, Bobwhite quail, Pearl guinea fowl, Chukar partridges, and Ring-necked pheasants. Both viruses caused 80–100% mortality in all species, except for H5N2 virus that caused 60% mortality in chickens. The surviving challenged birds remained uninfected based on lack of clinical disease and lack of seroconversion. Among the infected birds, chickens and Japanese quail in early clinical stages (asymptomatic and listless) lacked histopathologic findings. In contrast, birds of all species in later clinical stages (moribund and dead) had histopathologic lesions and systemic virus replication consistent with HPAI virus infection in gallinaceous poultry. These birds had widespread multifocal areas of necrosis, sometimes with heterophilic or lymphoplasmacytic inflammatory infiltrate, and viral antigen in parenchymal cells of most tissues. In general, lesions and antigen distribution were similar regardless of virus and species. However, endotheliotropism was the most striking difference among species, with only Pearl guinea fowl showing widespread replication of both viruses in endothelial cells of most tissues. The expression of IFN-γ and IL-10 in Japanese quail, and IL-6 in chickens, were up-regulated in later clinical stages compared to asymptomatic birds.

Surveillance for Avibacterium paragallinarum in autopsy cases of birds from small chicken flocks using a real-time PCR assay.

Infectious coryza is a severe respiratory disease of chickens associated with large economic losses in affected commercial flocks. The fastidious causative pathogen, Avibacterium paragallinarum, is difficult to recover and identify, resulting in delayed diagnosis and enhanced spread of the agent. Small poultry flocks are increasingly common in rural and suburban environments. We assessed the frequency of A. paragallinarum using real-time PCR and clinical conditions present in samples from such flocks submitted to the California Animal Health and Food Safety Laboratory System (Davis, CA) in 2018. From the 294 samples collected for our study, 86 (30%) were PCR-positive for A. paragallinarum. Juvenile birds (≤1 y) were significantly more likely to be PCR-positive ( p = 0.017), and birds diagnosed with respiratory disease had lower Ct values ( p = 0.001) than those without. Concurrent infections were also identified, including with Mycoplasma gallisepticum (18.6%), M. synoviae (18.6%), infectious bronchitis virus (12.8%), and infectious laryngotracheitis virus (7.0%). Only 46.5% of PCR-positive chickens had antemortem respiratory signs, making endemic infections in these flocks highly likely. Our study demonstrates that A. paragallinarum is present in small-flock operations including those without respiratory disease and may present a risk for airborne pathogen transmission to commercial poultry operations.

Feeding and lighting practices on small-scale extensive pastured poultry commercial farms in the United States

As commercial free-range and pastured poultry production has gained increased popularity in the United States in recent years, there is a greater need to understand basic husbandry practices including feeding and lighting practices. Because husbandry practices vary greatly between individual commercial pastured poultry and free-range operations, gaining knowledge across a wide cross-section of producers is necessary to better understand current practices. Specifically, because feed is considered the most expensive part of poultry production with respect to operating cost, in collaboration with the American Pastured Poultry Producers Association, an on-line survey of commercial free-range and pastured poultry producers was conducted aimed primarily at evaluating feeding and lighting practices. Data were collected from 14 commercial pastured (n = 13) and free-range (n = 1) producers (6 broiler, 1 layer, and 7 broiler/layer facilities) across 9 U.S. states. Results showed that these operations most commonly use Cornish Cross for broiler production and ISA Brown and Australorp for egg production. Only 1 of the 14 farms calculates feed conversion ratio on a monthly basis. Estimates of Hen Month Egg Production (HMEP) resulted in HMEP percentages that were over 100% in 6 of the 7 farms that provided data. 5 of the 7 farms that have layers used supplemental lighting but do not use a lux meter. These lack of data reflect an important challenge with this segment of the poultry industry. Extension based outreach focused on enabling data collection and record-keeping and analysis are necessary. Despite its small sample size, this study's results provide some valuable insights with respect to feeding equipment and the current state of data collection for this segment of the poultry industry.

Whole genome sequence analysis of Australian avian pathogenic Escherichia coli that carry the class 1 integrase gene.

Avian pathogenic Escherichia coli (APEC) cause widespread economic losses in poultry production and are potential zoonotic pathogens. Genome sequences of 95 APEC from commercial poultry operations in four Australian states that carried the class 1 integrase gene intI1, a proxy for multiple drug resistance (MDR), were characterized. Sequence types ST117 (22/95), ST350 (10/95), ST429 and ST57 (each 9/95), ST95 (8/95) and ST973 (7/95) dominated, while 24 STs were represented by one or two strains. FII and FIB repA genes were the predominant (each 93/95, 98 %) plasmid incompatibility groups identified, but those of B/O/K/Z (25/95, 26 %) and I1 (24/95, 25 %) were also identified frequently. Virulence-associated genes (VAGs) carried by ColV and ColBM virulence plasmids, including those encoding protectins [iss (91/95, 96 %), ompT (91/95, 96 %) and traT (90/95, 95 %)], iron-acquisition systems [sitA (88/95, 93 %), etsA (87/95, 92 %), iroN (84/95, 89 %) and iucD/iutA (84/95, 89 %)] and the putative avian haemolysin hylF (91/95, 96 %), featured prominently. Notably, mobile resistance genes conferring resistance to fluoroquinolones, colistin, extended-spectrum β-lactams and carbapenems were not detected in the genomes of these 95 APEC but carriage of the sulphonamide resistance gene, sul1 (59/95, 63 %), the trimethoprim resistance gene cassettes dfrA5 (48/95, 50 %) and dfrA1 (25/95, 27 %), the tetracycline resistance determinant tet(A) (51/95, 55 %) and the ampicillin resistance genes blaTEM-1A/B/C (48/95, 52 %) was common. IS26 (77/95, 81 %), an insertion element known to capture and mobilize a wide spectrum of antimicrobial resistance genes, was also frequently identified. These studies provide a baseline snapshot of drug-resistant APEC in Australia and their role in the carriage of ColV-like virulence plasmids.
