Contrasting seasonal variations of geochemistry and microbial community in two adjacent acid mine drainage lakes in Anhui Province, China.

Acid mine drainage (AMD) is generated by the bio-oxidation of sulfide minerals. To understand the AMD formation and evolution, it is necessary to determine the composition and variation of acidophilic community, and their role in AMD ecosystem. In this study, we compared seasonal variations of geochemistry and microbial composition of two adjacent AMD lakes with different formation histories in Anhui Province, China. Lake Paitu (PT) formed in 1970s near a mine dump and the pH was in the range of 3.01-3.16, with the lowest in spring and summer while the highest in winter. The main ions in PT were Al and SO42-, whereas Fe concentration was relatively low. The concentrations of these ions were the lowest in summer and the highest in winter. Lake Tafang (TF) formed in around 2013 in a pit was more acidic (pH 2.43-2.75), but the seasonal variation of pH was the same as PT. Compared with Lake PT, TF had higher Fe, lower Al and SO42- concentrations, and showed no significant seasonal changes. Despite salient seasonal variations of prokaryotic composition in Lake PT, Ferrovum was the major iron-oxidizing bacterium in most seasons. Furthermore, Lake PT was also rich in heterotrophic bacteria (48.6±15.9%). Both prokaryotic diversity and evenness of Lake TF were lower than PT, and chemolithotrophic iron-oxidizing bacteria (71.7±25.4%) were dominant in almost all samples. Besides Ferrovum, more acid tolerant iron-oxidizer Leptospirillum and Acidithiobacillus were also abundant in Lake TF. Chlamydomonas was the major eukaryote in Lake PT and it flourished repeatedly at the end of December, causing an extremely high chlorophyll a concentration (587μg/L) at one sampling site in 2016, which provided rich nutrients for heterotrophic bacteria. The main alga in Lake TF was Chrysonebula, but its concentration was low, apparently because of the strong acidity and dark red color of lake water.

Terraced Iron Formations: Biogeochemical Processes Contributing to Microbial Biomineralization and Microfossil Preservation

Terraced iron formations (TIFs) are laminated structures that cover square meter-size areas on the surface of weathered bench faces and tailings piles at the Mount Morgan mine, which is a non-operational open pit mine located in Queensland, Australia. Sampled TIFs were analyzed using molecular and microanalytical techniques to assess the bacterial communities that likely contributed to the development of these structures. The bacterial community from the TIFs was more diverse compared to the tailings on which the TIFs had formed. The detection of both chemolithotrophic iron-oxidizing bacteria, i.e., Acidithiobacillus ferrooxidans and Mariprofundus ferrooxydans, and iron-reducing bacteria, i.e., Acidobacterium capsulatum, suggests that iron oxidation/reduction are continuous processes occurring within the TIFs. Acidophilic, iron-oxidizing bacteria were enriched from the TIFs. High-resolution electron microscopy was used to characterize iron biomineralization, i.e., the association of cells with iron oxyhydroxide mineral precipitates, which served as an analog for identifying the structural microfossils of individual cells as well as biofilms within iron oxyhydroxide laminations—i.e., alternating layers containing schwertmannite (Fe16O16(OH)12(SO4)2) and goethite (FeO(OH)). Kinetic modeling estimated that it would take between 0.25–2.28 years to form approximately one gram of schwertmannite as a lamination over a one-m2 surface, thereby contributing to TIF development. This length of time could correspond with seasonable rainfall or greater than average annual rainfall. In either case, the presence of water is critical for sustaining microbial activity, and subsequently iron oxyhydroxide mineral precipitation. The TIFs from the Mount Morgan mine also contain laminations of gypsum (CaSO·2H2O) alternating with iron oxyhydroxide laminations. These gypsum laminations likely represented drier periods of the year, in which millimeter-size gypsum crystals presumably precipitated as water gradually evaporated. Interestingly, gypsum acted as a substrate for the attachment of cells and the growth of biofilms that eventually became mineralized within schwertmannite and goethite. The dissolution and reprecipitation of gypsum suggest that microenvironments with circumneutral pH conditions could exist within TIFs, thereby supporting iron oxidation under circumneutral pH conditions. In conclusion, this study highlights the relationship between microbes for the development of TIFs and also provides interpretations of biogeochemical processes contributing to the preservation of bacterial cells and entire biofilms under acidic conditions.

Novel Pelagic Iron-Oxidizing Zetaproteobacteria from the Chesapeake Bay Oxic-Anoxic Transition Zone.

Chemolithotrophic iron-oxidizing bacteria (FeOB) could theoretically inhabit any environment where Fe(II) and O2 (or nitrate) coexist. Until recently, marine Fe-oxidizing Zetaproteobacteria had primarily been observed in benthic and subsurface settings, but not redox-stratified water columns. This may be due to the challenges that a pelagic lifestyle would pose for Zetaproteobacteria, given low Fe(II) concentrations in modern marine waters and the possibility that Fe oxyhydroxide biominerals could cause cells to sink. However, we recently cultivated Zetaproteobacteria from the Chesapeake Bay oxic–anoxic transition zone, suggesting that they can survive and contribute to biogeochemical cycling in a stratified estuary. Here we describe the isolation, characterization, and genomes of two new species, Mariprofundus aestuarium CP-5 and Mariprofundus ferrinatatus CP-8, which are the first Zetaproteobacteria isolates from a pelagic environment. We looked for adaptations enabling strains CP-5 and CP-8 to overcome the challenges of living in a low Fe redoxcline with frequent O2 fluctuations due to tidal mixing. We found that the CP strains produce distinctive dreadlock-like Fe oxyhydroxide structures that are easily shed, which would help cells maintain suspension in the water column. These oxides are by-products of Fe(II) oxidation, likely catalyzed by the putative Fe(II) oxidase encoded by the cyc2 gene, present in both CP-5 and CP-8 genomes; the consistent presence of cyc2 in all microaerophilic FeOB and other FeOB genomes supports its putative role in Fe(II) oxidation. The CP strains also have two gene clusters associated with biofilm formation (Wsp system and the Widespread Colonization Island) that are absent or rare in other Zetaproteobacteria. We propose that biofilm formation enables the CP strains to attach to FeS particles and form flocs, an advantageous strategy for scavenging Fe(II) and developing low [O2] microenvironments within more oxygenated waters. However, the CP strains appear to be adapted to somewhat higher concentrations of O2, as indicated by the presence of genes encoding aa3-type cytochrome c oxidases, but not the cbb3-type found in all other Zetaproteobacteria isolate genomes. Overall, our results reveal adaptations for life in a physically dynamic, low Fe(II) water column, suggesting that niche-specific strategies can enable Zetaproteobacteria to live in any environment with Fe(II).

Planktonic marine iron oxidizers drive iron mineralization under low-oxygen conditions.

Observations of modern microbes have led to several hypotheses on how microbes precipitated the extensive iron formations in the geologic record, but we have yet to resolve the exact microbial contributions. An initial hypothesis was that cyanobacteria produced oxygen which oxidized iron abiotically; however, in modern environments such as microbial mats, where Fe(II) and O2 coexist, we commonly find microaerophilic chemolithotrophic iron-oxidizing bacteria producing Fe(III) oxyhydroxides. This suggests that such iron oxidizers could have inhabited niches in ancient coastal oceans where Fe(II) and O2 coexisted, and therefore contributed to banded iron formations (BIFs) and other ferruginous deposits. However, there is currently little evidence for planktonic marine iron oxidizers in modern analogs. Here, we demonstrate successful cultivation of planktonic microaerophilic iron-oxidizing Zetaproteobacteria from the Chesapeake Bay during seasonal stratification. Iron oxidizers were associated with low oxygen concentrations and active iron redox cycling in the oxic-anoxic transition zone (<3μm O2 , <0.2μm H2 S). While cyanobacteria were also detected in this transition zone, oxygen concentrations were too low to support significant rates of abiotic iron oxidation. Cyanobacteria may be providing oxygen for microaerophilic iron oxidation through a symbiotic relationship; at high Fe(II) levels, cyanobacteria would gain protection against Fe(II) toxicity. A Zetaproteobacteria isolate from this site oxidized iron at rates sufficient to account for deposition of geologic iron formations. In sum, our results suggest that once oxygenic photosynthesis evolved, microaerophilic chemolithotrophic iron oxidizers were likely important drivers of iron mineralization in ancient oceans.

PALEOECOLOGICAL DYNAMICS OF SHALLOW-WATER BIVALVE CARPETS FROM A LOWER JURASSIC LAGOONAL SETTING, NORTHEAST ITALY

Shell beds are products of complex biological, taphonomic, and sedimentological factors. Paleoecological analysis of Pliensbachian shell accumulations from northeast Italy, Southern Alps, records successive phases of colonization and demise, each of which are characterized by specific taphonomic features and sedimentary fabrics. Field studies were augmented by serial sectioning and thin sections revealing microfacies and microtaphofacies, as well as scanning electro-microscopy (SEM) and electron backscatter diffraction (EBSD). The term bivalve carpet is introduced to describe the original geometry of the bivalve accumulation colonizing the substrate. Within a lagoonal depositional setting, small, thin-shelled Isognomonidae-like bivalves lived as endo-byssate, non-siphonate suspension feeders. These bivalves, interpreted as juveniles, constructed bivalve carpets with a primary lateral extension while lacking a distinct vertical growth. Bivalves colonized firm, dysoxic carbonate substrates consisting of a mixture of peloids, bioclasts, and chemolithotrophic iron-oxidizing bacteria. Oxygen-rich bottom currents and microbial activity stabilized the lagoon floor thus allowing for the episodic settlement of fixosessile bivalves and their autochthonous preservation. Short-term anoxic phases interpreted to reflect seasonal decreases in water energy resulted in the mass mortalities of the juvenile bivalves. The abundance of articulated, vertical orientated valve pairs in the shell accumulations indicate that the bivalve carpets were embedded soon after the death of the organisms without prior physical disturbance.

This paper described that relationship between Acidithiobacillus feroooxidans T23-3 and fungus TEF1-1 in an enrichment culture. In order to evaluate the relationship, some culture experiments using cell-free extracts from T23-3 and TEF1-1 were carried out. Chemolitotrophic iron-oxidizing bacterium, A. ferrooxidans T23-3, was able to grow using inorganic compounds in cell-free extract of fungus TEF1-1 or A. ferrooxidans T23-3. Since the fungus TEF1-1 was able to grow using cell-free extract of the both microorganisms at pH 1.5, the fungus used some organic compounds in the cell-free extract as energy and carbon sources. When the cell-free extract of TEF1-1 used for the cultivation of A. ferrooxidans T23-3, lag-phase was observed because of lack of magnesium ion. Minimum concentration of magnesium ion for complete growth of A. ferrooxidans T23-3 was found to be 2.0 x 10-5 mol/dm3 from the experiments using synthetic medium. Also the cell-free extract contained enough nutritious components except magnesium ion for the growth of A. ferrooxidans T23-3. It was suggested that fungi grew using organics and inorganic ions released from the cell of chemolithotrophic iron-oxidizing bacteria by bacteriolysis and/or metabolisum and that the bacteria grew using inorganic ions from the lysis of fungi cells in the enrichment culture of iron-oxidizing bacteria. In addition, chemolithotrophic iron-oxidizing bacterium fixes carbon dioxide to convert some organic compounds in the culture. Therefore, it was evaluated that the relationship between chemolithotrophic iron-oxidizing bacteria and fungi was mutualistic symbiosis in the enrichment culture.

Morphological and physiological characteristics of streamers in acid mine drainage water from a pyritic mine.

The occurrence of vast amounts of streamers was observed widely in acid mine drainage water from the abandoned Matsuo sulfur and iron sulfide mine area. The acid streamers were commonly white or cream colored and gelatinous, and were composed of many fine fibers. The streamers showed strong oxidizing activity of ferrous iron, sulfur and thiosulfate in an inorganic acid environment. Microscopic examinations of the streamers indicated that morphologically-similar bacterial rods multiplied in a long oriented cell chain and that a great number of the bacterial cell chains were combined in a zoogleal big conglomeration. The acid streamers were a mass of acidophilic, obligately chemolithotrophic iron-oxidizing bacteria, proved to be Thiobacillus ferrooxidans, which were embedded in a gelatinous matrix.

Toxicity of membrane filters to Thiobacillus ferrooxidans.

Membrane filters of different origins and types contain substances that are toxic to Thiobacillus ferrooxidans in media where Fe2+ constitutes the source of energy. The toxic principle(s) can be almost completely removed by heating to 115–120 °C or by leaching in boiling water. The damage of the membranes which follows from these treatments makes the membranes useless for ordinary filtration. It seems then that the development of a standard quantitative method using ferrous iron agar for the enumeration of chemolithotrophic iron-oxidizing bacteria requires further attention.
