Shifts in uterine microbiome associated with pregnancy outcomes at first insemination and clinical cure in dairy cows with metritis

Objectives were to assess differences in uterine microbiome associated with clinical cure and pregnancy outcomes in dairy cows treated for metritis. Cows with metritis (reddish-brownish, watery, and fetid vaginal discharge) were paired with cows without metritis based on parity and days postpartum. Uterine contents were collected through transcervical lavage at diagnosis, five days later following antimicrobial therapy (day 5), and at 40 days postpartum. Uterine microbiome was assessed by sequencing the V4 hypervariable region of the 16S rRNA gene. Although alpha-diversity based on Chao1, Shannon, and inverse Simpson indexes at diagnosis did not differ between cows with and without metritis, disease was associated with differences in beta-diversity. Prevalence of Porphyromonas, Bacteroides, and Veillonella was greater in cows with metritis. Streptococcus, Sphingomonas, and Ureaplasma were more prevalent in cows without metritis. Differences in beta-diversity between cows with and without metritis persisted on day 5. Uterine microbiome was not associated with clinical cure. Richness and alpha-diversity, but not beta-diversity, of uterine microbiome 40 days postpartum were associated with metritis and pregnancy. No relationship between uterine microbiome and pregnancy outcomes was observed. Results indicate that factors other than changes in intrauterine bacterial community underlie fertility loss and clinical cure in cows with metritis.

Amplicon-based metagenomics to study the effect of coir age and wood biochar on microbiome in relation to strawberry yield

In the UK, strawberry is mostly grown in coconut coir substrate under protection. Coir substrate is usually used only for one or two cropping seasons because the continuous reuse of coir without any treatment leads to yield decline. In this study, we investigated the changes in bacterial and fungal communities in strawberry roots and bulk coir in relation to (i) the coir substrate age (cropping seasons) and (ii) oak or beech biochar amendment at planting. Coir age did not affect fungal/bacterial alpha (within-sample) diversity but affected beta (between-sample) diversity. Amendment with either oak or beech biochar did not lead to significant changes in either alpha or beta diversity for both fungi and bacteria, but it did alter the relative abundance of 13 fungal ASVs. This study identified six bacterial and 20 fungal ASVs with a significant positive linear relationship with coir age and also eight bacterial and 22 fungal ASVs with a significant negative linear relationship with coir age. Notably, the observed strawberry yield decline in reused coir substrate could be associated with a generalist root pathogen, Ilyonectria destructans (ex. Cylindrocarpon destructans), of which the abundance increased annually by 225% and 426% in strawberry root and bulk coir, respectively. Future research is needed to confirm the role of I. destructans in reused coir on strawberry plant health and fruit productivity and then to identify management strategies for yield decline mitigation.

Enhanced removal of typical antibiotics and the changes of bacterial communities in an electro-assisted vertical flow constructed wetland

The presence of a considerable amount of antibiotic residues in urban sewage treatment systems represents a significant threat to both ecological security and human health. In this study, three common aquatic plants, Iris pseudacoru, Cannan indica, and Cyperus alternifolius, and three commonly used antibiotics, oxytetracycline (OTC), tetracycline (TET) and sulfadimethoxine (SDM) were selected to construct a hydroponic system to screen plants with the best antibiotic removal effect. The impact of electric-assisted vertical flow constructed wetland (E-VFCW) on the removal of target antibiotics under varying conditions was investigated. Furthermore, the effects of electrical stimulation on plant physiological indexes and the structure of the microbial community were analyzed. The results showed that the three stages of anodic had the best removal rates for OTC (23.9%, 18.5%, and 14.5%) and TET (28.4%, 23.4%, and 17.4%). When the voltage was 0.9V and the hydraulic residence time was 36h, the removal rates of OTC and TET in the anaerobic anodic and aerobic cathodic chamber systems were increased by 15.7% and 18.9%, respectively. The OTC and TET removal rates in the anaerobic cathodic and aerobic anodic chamber systems were increased by approximately 10.3% and 15.5%, respectively. The E-VFCW had no significant effect on SDM. The degradation efficiencies of OTC and TET in the anaerobic zone were higher than those in the aerobic zone. Electrical stimulation enhances enzymatic activity in plants and improves their resistance. Electrical stimulation selectively enriched certain antibiotic-degrading microorganisms, including Elstera, Erysipelothrix, Anaerolinea and Desulfomicrobium.

Changes of bacterial communities and bile acid metabolism reveal the potential “intestine-hepatopancreas axis” in shrimp

The interaction between the gut and the liver plays a significant role in individual health and diseases. Mounting evidence supports that bile acids are important metabolites in the bidirectional communication between the gut and the liver. Most of the current studies on the “gut-liver axis” have focused on higher vertebrates, however, few was reported on lower invertebrates such as shrimp with an open circulatory system. Here, microbiomic and metabolomic analyses were conducted to investigate the bacterial composition and bile acid metabolism in intestine, hemolymph and hepatopancreas of Penaeus vannamei fed diets supplemented with octanoic acid and oleic acid. After six days of feeding, the bacterial composition in intestine, hemolymph and hepatopancreas changed at different stages, with significant increases in the relative abundance of several genera such as Pseudomonas and Rheinheimera in intestine and hepatopancreas. Notably, there was a more similar bacterial composition in intestine and hepatopancreas at the genus level, which indicated the close communication between shrimp intestine and hepatopancreas. Meanwhile, higher content of some bile acids such as lithocholic acid (LCA) and α-muricholic acid (α-MCA) in intestine and lower content of some bile acids such as taurohyocholic acids (THCA) and isolithocholic acid (IsoLCA) in hepatopancreas were detected. Furthermore, Spearman correlation analysis revealed a significant correlation between bacterial composition and bile acid metabolism in intestine and hepatopancreas. The microbial source tracking analysis showed that there was a high proportion of intestine and hepatopancreas bacterial community as the source of each other. Collectively, these results showed a strong crosstalk between shrimp intestine and hepatopancreas, which suggests a unique potential “intestine-hepatopancreas axis” in lower invertebrate shrimp with an open circulatory system. Our finding contributed to the understanding of the interplay between shrimp intestine and hepatopancreas in the view of microecology and provided new ideas for shrimp farming and disease control.

Sulfadiazine proliferated antibiotic resistance genes in the phycosphere of Chlorella pyrenoidosa: Insights from bacterial communities and microalgal metabolites

The phycosphere is an essential ecological niche for the proliferation of antibiotic resistance genes (ARGs). However, how ARGs’ potential hosts change and the driving mechanism of metabolites under antibiotic stress in the phycosphere have seldom been researched. We investigated the response of Chlorella pyrenoidosa and the structure and abundance of free-living (FL) and particle-attached (PA) bacteria, ARGs, and metabolites under sulfadiazine by using real-time quantitative PCR, 16 S rRNA high-throughput. The linkage of key bacterial communities, ARGs, and metabolites through correlations was established. Through analysis of physiological indicators, Chlorella pyrenoidosa displayed a pattern of "low-dose promotion and high-dose inhibition" under antibiotic stress. ARGs were enriched in the PA treatment groups by 117 %. At the phylum level, Proteobacteria, Bacteroidetes, and Actinobacteria as potential hosts for ARGs. At the genus level, potential hosts included Sphingopyxis, SM1A02, Aquimonas, Vitellibacter, and Proteiniphilum. Middle and high antibiotic concentrations induced the secretion of metabolites closely related to potential hosts by algae, such as phytosphingosine, Lysophosphatidylcholine, and α-Linolenic acid. Therefore, changes in bacterial communities indirectly influenced the distribution of ARGs through alterations in metabolic products. These findings offer essential details about the mechanisms behind the spread and proliferation of ARGs in the phycosphere.

Disturbance of the human gut microbiota in patients with Myotonic Dystrophy type 1

Myotonic dystrophy type 1 (DM1) is a rare autosomal dominant genetic disorder. Although DM1 is primarily characterized by progressive muscular weakness, it exhibits many multisystemic manifestations, such as cognitive deficits, cardiac conduction abnormalities, and cataracts, as well as endocrine and reproductive issues. Additionally, the gastrointestinal (GI) tract is frequently affected, encompassing the entire digestive tract. However, the underlying causes of these GI symptoms remain uncertain, whether it is biomechanical problems of the intestine, involvement of bacterial communities, or both. The primary objective of this study is to investigate the structural changes in the gut microbiome of DM1 patients. To achieve this purpose, 35 patients with DM1 were recruited from the DM-Scope registry of the neuromuscular clinic in the Saguenay–Lac-St-Jean region of the province of Québec, Canada. Stool samples from these 35 patients, including 15 paired samples with family members living with them as controls, were collected. Subsequently, these samples were sequenced by 16S MiSeq and were analyzed with DADA2 to generate taxonomic signatures. Our analysis revealed that the DM1 status correlated with changes in gut bacterial community. Notably, there were differences in the relative abundance of Bacteroidota, Euryarchaeota, Fusobacteriota, and Cyanobacteria Phyla compared to healthy controls. However, no significant shift in gut microbiome community structure was observed between DM1 phenotypes. These findings provide valuable insights into how the gut bacterial community, in conjunction with biomechanical factors, could potentially influence the gastrointestinal tract of DM1 patients.

Disease-induced changes in bacterial and fungal communities from plant below- and aboveground compartments

The plant microbes are an integral part of the host and play fundamental roles in plant growth and health. There is evidence indicating that plants have the ability to attract beneficial microorganisms through their roots in order to defend against pathogens. However, the mechanisms of plant microbial community assembly from below- to aboveground compartments under pathogen infection remain unclear. In this study, we investigated the bacterial and fungal communities in bulk soil, rhizosphere soil, root, stem, and leaf of both healthy and infected (Potato virus Y disease, PVY) plants. The results indicated that bacterial and fungal communities showed different recruitment strategies in plant organs. The number and abundance of shared bacterial ASVs between bulk and rhizosphere soils decreased with ascending migration from below- to aboveground compartments, while the number and abundance of fungal ASVs showed no obvious changes. Field type, plant compartments, and PVY infection all affected the diversity and structures of microbial community, with stronger effects observed in the bacterial community than the fungal community. Furthermore, PVY infection, rhizosphere soil pH, and water content (WC) contributed more to the assembly of the bacterial community than the fungal community. The analysis of microbial networks revealed that the bacterial communities were more sensitive to PVY infection than the fungal communities, as evidenced by the lower network stability of the bacterial community, which was characterized by a higher proportion of positive edges. PVY infection further increased the bacterial network stability and decreased the fungal network stability. These findings advance our understanding of how microbes respond to pathogen infections and provide a rationale and theoretical basis for biocontrol technology in promoting sustainable agriculture.Key points• Different recruitment strategies between plant bacterial and fungal communities.• Bacterial community was more sensitive to PVY infection than fungal community.• pH and WC drove the microbial community assembly under PVY infection.

Degradation of edible mushroom waste by Hermetia illucens L. and consequent adaptation of its gut microbiota

The edible fungus industry is one of the pillar industries in the Yunnan–Guizhou Plateau, China. The expansion of the planting scale has led to the release of various mushroom residues, such as mushroom feet, and other wastes, which are not treated adequately, resulting in environmental pollution. This study investigated the ability of black soldier fly (Hermetia illucens L.) larvae (BSFL) to degrade mushroom waste. Moreover, this study analyzed changes in the intestinal bacterial community and gene expression of BSFL after feeding on mushroom waste. Under identical feeding conditions, the remaining amount of mushroom waste in Pleurotus ostreatus treatment group was reduced by 18.66%, whereas that in Flammulina velutipes treatment group was increased by 31.08%. Regarding gut microbial diversity, compared with wheat bran-treated control group, Dysgonomonas, Providencia, Enterococcus, Pseudochrobactrum, Actinomyces, Morganella, Ochrobactrum, Raoultella, and Ignatzschineria were the most abundant bacteria in the midgut of BSFL in F. velutipes treatment group. Furthermore, Dysgonomonas, Campylobacter, Providencia, Ignatzschineria, Actinomyces, Enterococcus, Morganella, Raoultella, and Pseudochrobactrum were the most abundant bacteria in the midgut of BSFL in P. ostreatus treatment group. Compared with wheat bran-treated control group, 501 upregulated and 285 downregulated genes were identified in F. velutipes treatment group, whereas 211 upregulated and 43 downregulated genes were identified in P. ostreatus treatment group. Using Kyoto Encyclopedia of Genes and Genomes and Gene Ontology enrichment analyses, we identified 14 differentially expressed genes (DEGs) related to amino sugar and nucleotide sugar metabolism in F. velutipes treatment group, followed by 12 DEGs related to protein digestion and absorption. Moreover, in P. ostreatus treatment group, two DEGs were detected for fructose and mannose metabolism, and two were noted for fatty acid metabolism. These results indicate that feeding on edible mushroom waste can alter the intestinal microbial community structure of BSFL; moreover, the larval intestine can generate a corresponding feedback. These changes contribute to the degradation of edible mushroom waste by BSFL and provide a reference for treating edible mushroom waste using BSFL.

Effects of earthworms on antibiotic resistance genes in different soil-plant systems.

Earthworms play an important role in the soil environment. To explore the difference in earthworms influence on various media in different soil-plant systems, the abundance of tetracycline, sulfonamide and quinolone resistance genes and the structure of the bacterial community were analysed from five different media including non-rhizosphere soil, rhizosphere soil, phyllosphere, root endophytes and earthworm intestine by real-time quantitative PCR and high-throughput 16S rRNA sequencing. Studies have shown that earthworms can reduce the absolute abundance of antibiotic resistance genes (ARGs) in non-rhizosphere soil. Root endophytes in the soil-cabbage system and rhizosphere soil in the soil-setaria system had the same findings. Earthworms can change the bacterial community structure, especially that of Proteobacteria and Cyanobacteria in the phyllosphere and root endophytes. Redundancy analysis (RDA) results that bacterial community change was the main factor affecting ARGs. In addition, earthworms increased the proportion of Cyanobacteria in root endophytes, and Cyanobacteria was significantly positively correlated with sul3. This study provides a scientific basis for controlling the migration and diffusion of ARGs and reducing environmental risks in soil-plant systems in the future.

Effects of short-term nitrogen and phosphorus addition on soil bacterial community of different halophytes.

The bulk soil bacterial community was more affected by nutrient addition. Nitrogen (N) and phosphorus (P) have different effects on bacterial community. Soil organic matter is a key factor influencing the response of bacterial community to nutrient addition. N and P influence on bacterial community changes with plants.

Changes in bacterial community composition in the uterus of Holstein cow with endometritis before and after treatment with oxytetracycline

It is important to study the bacteria that cause endometritis to identify effective therapeutic drugs for dairy cows. In this study, 20% oxytetracycline was used to treat Holstein cows (n = 6) with severe endometritis. Additional 10 Holstein cows (5 for healthy cows, 5 for cows with mild endometritis) were also selected. At the same time, changes in bacterial communities were monitored by high-throughput sequencing. The results show that Escherichia coli, Staphylococcus aureus and other common pathogenic bacteria could be detected by traditional methods in cows both with and without endometritis. However, 16S sequencing results show that changes in the abundance of these bacteria were not significant. Endometritis is often caused by mixed infections in the uterus. Oxytetracycline did not completely remove existing bacteria. However, oxytetracycline could effectively inhibit endometritis and had a significant inhibitory effect on the genera Bacteroides, Trueperella, Peptoniphilus, Parvimonas, Porphyromonas, and Fusobacterium but had no significant inhibitory effect on the bacterial genera Marinospirillum, Erysipelothrix, and Enteractinococcus. During oxytetracycline treatment, the cell motility, endocrine system, exogenous system, glycan biosynthesis and metabolism, lipid metabolism, metabolism of terpenoids, polyketides, cofactors and vitamins, signal transduction, and transport and catabolism pathways were affected.

Heathland management affects soil response to drought

Abstract Drought can affect ecosystem functioning by altering plant–soil interactions, posing a significant threat to vulnerable ecosystems like heathlands. In heathlands, ongoing nitrogen deposition increases the dominance of fast‐growing grasses over the slow‐growing shrub Calluna vulgaris. These changes above‐ground can influence soil dynamics and heathlands' responses to drought. Here, we assessed whether the legacy effects of drought on heathland soils depended on mowing times as a management practice commonly used to regenerate Calluna and decrease the abundance of fast‐growing grasses. Using a long‐term field experiment, we investigated if soil response to drought differed under Calluna and grasses, as well as under Calluna plants of different growth stages through different mowing times. We hypothesized that drought would decrease soil C and nutrient pools underneath grasses and younger Calluna plants through its impact on soil microbial communities. Our results show that long‐term drought decreased soil C but only underneath grasses and old Calluna, while under young Calluna, soil C increased under drought when compared to control conditions. Bacterial and fungal community composition differed between drought and control and were affected by the growth stage of Calluna but not by plant growth strategies. Furthermore, drought and Calluna growth stage‐induced changes in bacterial communities directly affected total soil C and indirectly by reducing microbial C, which was positively related to total soil C. Synthesis and applications. Understanding ecosystem response to drought is crucial for maintaining biodiversity and mitigating climate change feedbacks. Heathlands are threatened by high nitrogen deposition, a lack of management and an increasing frequency of drought. Our results emphasize the importance of frequent mowing (decadal) as a management practice that promotes a younger and more Calluna‐dominated plant community for reducing soil C losses under future climate change‐induced drought conditions. The active management of heathlands is essential not only for keeping above‐ground vegetation dynamics, but also for maintaining below‐ground soil nutrient and carbon pools.

Characteristics of Bacterial Communities under Different Tree Species and Their Response to Soil Physicochemical Properties

This study investigates the structure of soil bacterial communities in the brown mountain soils beneath the deciduous broadleaf forests of Dongling Mountain and their response to soil physicochemical properties. Aiming to provide a scientific basis for soil conservation and sustainable forest development under deciduous broadleaf forests, this research utilized high-throughput sequencing technology to examine the diversity and community structure of bacteria in soil under different tree species, alongside assessing soil physicochemical properties. The results revealed significant differences in nutrient content between the 0–20 cm and 20–40 cm soil layers. Additionally, the N:P in the brown mountain soils of Dongling Mountain was found to be below the national average, indicating potential nitrogen limitation. Dominant bacterial phylum included Actinobacteria, Proteobacteria, and Acidobacteria. The study also found that soil bacterial community structure was similar under different tree species at the same depth but varied significantly with soil depth. Furthermore, redundancy analysis (RDA) showed that the available potassium (AK), total nitrogen (TN), and ammonium nitrogen (NH4+-N) significantly influenced the structural changes in the soil bacterial community. This research highlights the characteristics of soil bacterial community structure beneath deciduous broadleaf forests and its relationship with soil physicochemical properties, offering valuable insights for regional soil ecosystem conservation and forest management.

Light grazing alleviates aeolian erosion–deposition effects on microbial communities in a semi-arid grassland

BackgroundSoil erosion affects the stability of terrestrial ecosystems and ecosystem services by directly or indirectly impacting the cycling of soil materials and energy and reducing the fertility of grassland soils. However, research on microbial adaptation to grazing and soil erosion is limited, particularly in relation to grassland ecosystem restoration. Here, we assess microbial communities subjected to simulated soil erosion and grazing in a semi-arid grassland of Inner Mongolia, China.ResultsNo significant change was observed in soil variables. However, the structure of the soil microbial community underwent significant changes as a result of soil erosion and soil erosion plus grazing, leading to a significant increase in the relative abundance of Cyanobacteria (116.80% vs 116.38%). Wind erosion and deposition contributed to an increase in the network complexity of soil bacterial and fungal communities. However, much of this effect was alleviated by grazing. Simultaneously, aeolian processes and grazing regulate soil microbial community assembly, leading to inconsistent patterns of change in bacterial and fungal communities. Under wind erosion and deposition, the relative contribution of deterministic processes (4.44% vs 31.11%) in bacterial communities increased, while the relative contribution of stochastic processes (2.23% vs 20%) in fungal communities reduced. Grazing resulted in a decrease in the relative contribution of deterministic processes (8.89%) in the bacterial community and an increase in the relative contribution of stochastic processes (8.89%) in the fungal community.ConclusionThis study presents a comprehensive investigation of the response of soil microbial communities to aeolian erosion–deposition and grazing in a semi-arid grassland. Our findings indicate that microbial communities in the semi-arid grassland show resistance to external disturbances and that light grazing mitigates the effects of aeolian erosion–deposition on microbial communities, which is essential for maintaining the stability and biodiversity of grassland ecosystems.

Exploring changes in microplastic-associated bacterial communities with time, location, and polymer type in Liusha Bay, China

Microplastics have become a widespread concern within marine environments and are particularly evident in aquaculture regions that are characterized by plastic accumulation. This study employed 16 S rDNA sequencing to investigate the dynamic succession of microbial communities colonizing polyvinyl chloride (PVC), polystyrene (PS), and polyamide (PA) microplastics in seawater, when subjected to varying exposure durations in the Liusha Bay aquaculture region. Results revealed that the composition of microplastics microbial communities varied remarkably across geographical locations and exposure times. With an increase in exposure duration, both the diversity and richness of bacterial communities colonizing microplastics significantly increased, microbial communities show adaptations to the plastisphere. The type of microplastics had a significant effect on the community structure characteristicsof bacteria attached to their surfaces, with inconsistent trends in the relative abundance of different genera on different substrates. Notably, microplastic surfaces harbored a significant abundance of hydrocarbon-degrading bacteria, exemplified by Erythrobacter. These findings underscore the potential of microplastics as unique microbial niches. Meanwhile, long-term exposure experiments also offer the possibility of screening for plastic-degrading bacteria. In addition, the presence of the pathogenic bacterium Vibrio was detected in all microplastic samples, implying that microplastics could serve as carriers for pathogenic dissemination. This underscores the urgency of addressing the risk posed by the proliferation of harmful bacteria on microplastic surfaces. Overall, this study enhances our understanding of microbial community dynamics on microplastics under diverse conditions. It contributes to the broader comprehension of plastisphere microbial ecosystems in the marine environment, thereby addressing critical environmental implications.

The Changes in Fecal Bacterial Communities in Goats Offered Rumen-Protected Fat.

Leizhou goats are famous for their delicious meat but have inferior growth performance. There is little information on rumen-protected fat (RPF) from the Leizhou goat. Hence, we observed the effects of RPF on growth, fecal short-chain fatty acids, and bacteria community with respect to Leizhou goats. Twelve goats (13.34 ± 0.024 kg) were selected and assigned randomly to one of two treatments: (1) a control diet (CON) and (2) 2.4% RPF with a control diet (RPF). The final body weight and average daily gain (ADG) were greater (p < 0.05), and the dry matter intake (DMI): ADG was lower (p < 0.05) in the RPF group than in the CON group. There were no differences in DMI between the CON and RPF groups. The concentrations of total short-chain fatty acids, acetate, propionate, and butyrate were lower (p < 0.05) in the RPF group than in the CON group. The relative abundances of Ruminococcus, Rikenellaceae_RC9_gut_group, Treponema, norank_f__norank_o__RF39, Eubacterium_siraeum_group, and Ruminococcus_torques_group were lower (p < 0.05) in the RPF group than in the CON group. The relative abundances of Bacteroides, norank_f__norank_o__Clostridia_UCG-014, norank_f__Eubacterium_coprostanoligenes_group, Eubacterium_ruminantium_group, norank_f__Oscillospirale-UCG-010, Oscillospiraceae_UCG-002, and Family_XIII_AD3011_group were greater (p < 0.05) in the RPF group than in the CON group. It was concluded that RPF could improve the goats' growth performance by regulating their fecal bacteria communities.

Seasonal variations of profiles of antibiotic resistance genes and virulence factor genes in household dust from Beijing, China revealed by the metagenomics

Household-related microbiome is closely related with human health. However, the knowledge about profiles of antibiotic resistance genes (ARGs) and virulence factor genes (VFGs) which are carried by microbes inside homes and their temporal dynamics are rather limited. Here we monitored the seasonal changes of bacterial community (especially pathogenic bacteria), ARGs, and VFGs in household dust samples during two years. Based on metagenomic sequencing, the dust-related bacterial pathogenic community, ARGs, and VFGs all harbored the lowest richness in spring among four seasons. Their structure (except that of VFGs) also exhibited remarkable differences among the seasons. The structural variations of ARGs and VFGs were almost explained by mobile genetic elements (MGEs), bacterial pathogens, and particulate matter-related factors, with MGEs explaining the most. Moreover, the total normalized abundance of ARGs or VFGs showed no significant change across the seasons. Results of metagenomic binning and microbial network both showed that several pathogenic taxa (e.g., Ralstonia pickettii) were strongly linked with numerous ARGs (mainly resistant to multidrug) and VFGs (mainly encoding motility) simultaneously. Overall, these findings underline the significance of MGEs in structuring ARGs and VFGs inside homes along with seasonal variations, suggesting that household dust is a neglected reservoir for ARGs and VFGs.

Co-occurrence patterns of gut microbiome, antibiotic resistome and the perturbation of dietary uptake in captive giant pandas

The microbiome is a key source of antibiotic resistance genes (ARGs), significantly influenced by diet, which highlights the interconnectedness between diet, gut microbiome, and ARGs. Currently, our understanding is limited on the co-occurrence among gut microbiome, antibiotic resistome in the captive giant panda and the perturbation of dietary uptake, especially for the composition and forms in dietary nutrition. Here, a qPCR array with 384 primer sets and 16 S rRNA gene amplicon sequencing were used to characterize the antibiotic resistome and microbiomes in panda feces, dietary bamboo, and soil around the habitat. Diet nutrients containing organic and mineral substances in soluble and insoluble forms were also quantified. Organic and mineral components in water-unextractable fractions were 7.5 to 139 and 637 to 8695 times higher than those in water-extractable portions in bamboo and feces, respectively, while the latter contributed more to the variation (67.5 %) of gut microbiota. Streptococcus, Prevotellaceae, and Bacteroides were the dominant genera in giant pandas. The ARG patterns in panda guts showed higher diversity in old individuals but higher abundance in young ones, driven directly by the bacterial community change and mobile genetic element mediation and indirectly by dietary intervention. Our results suggest that dietary nutrition mainly accounts for the shift of gut microbiota, while bacterial community and mobile genetic elements influenced the variation of gut antibiotic resistome.

Global warming-related response after bacterial challenge in Astroides calycularis, a Mediterranean thermophilic coral

A worldwide increase in the prevalence of coral diseases and mortality has been linked to ocean warming due to changes in coral-associated bacterial communities, pathogen virulence, and immune system function. In the Mediterranean basin, the worrying upward temperature trend has already caused recurrent mass mortality events in recent decades. To evaluate how elevated seawater temperatures affect the immune response of a thermophilic coral species, colonies of Astroides calycularis were exposed to environmental (23 °C) or elevated (28 °C) temperatures, and subsequently challenged with bacterial lipopolysaccharides (LPS). Using immunolabeling with specific antibodies, we detected the production of Toll-like receptor 4 (TLR4) and nuclear factor kappa B (NF-kB), molecules involved in coral immune responses, and heat shock protein 70 (HSP70) activity, involved in general responses to thermal stress. A histological approach allowed us to characterize the tissue sites of activation (epithelium and/or gastroderm) under different experimental conditions. The activity patterns of the examined markers after 6 h of LPS stimulation revealed an up-modulation at environmental temperature. Under warmer conditions plus LPS-challenge, TLR4-NF-kB activation was almost completely suppressed, while constituent elevated values were recorded under thermal stress only. An HSP70 up-regulation appeared in both treatments at elevated temperature, with a significantly higher activation in LPS-challenge colonies. Such an approach is useful for further understanding the molecular pathogen-defense mechanisms in corals in order to disentangle the complex interactive effects on the health of these ecologically relevant organisms related to global climate change.

Influence of Fertilization Methods and Types on Wheat Rhizosphere Microbiome Community and Functions.

To investigate the effects of fertilization methods and types on wheat rhizosphere microorganisms, macroelement (N, K) and microelement (Zn) fertilizers were applied on wheat by foliar spraying (FS) and root irrigation (RI) methods in a field experiment. The results indicated that fertilization methods and types can have significant impacts on the diversity and structure of rhizospheric microorganisms in wheat. The application method produced more significant effects than the fertilizer type. RI-N played a more important role in improving the wheat yield and quality and affected the changes in some nitrogen-fixing bacterial communities. Finally, eight strains of bacteria belonging to Pseudomonas azotoformans and P. cedrina showed positive effects on the growth of wheat seedlings. Overall, our study provides a better understanding of the dynamics of wheat rhizosphere microbial communities and their relation to fertilization, yield, and quality, showing that plant growth-promoting rhizobacteria with nitrogen fixing may be a potential approach for more sustainable agriculture production.
