Predicting Hydrocarbon Primary Biodegradation in Soil and Sediment Systems Using System Parameterization and Machine Learning.

Technical complexity associated with biodegradation testing, particularly for substances of unknown or variable composition, complex reaction products, or biological materials (UVCB), necessitates the advancement of non-testing methods such as quantitative structure-property relationships (QSPRs). Models for describing the biodegradation of petroleum hydrocarbons (HCs) have been previously developed. A critical limitation of available models is their inability to capture the variability in biodegradation rates associated with variable test systems and environmental conditions. Recently, the Hydrocarbon Biodegradation System Integrated Model (HC-BioSIM) was developed to characterize the biodegradation of HCs in aquatic systems with the inclusion of key test system variables. The present study further expands the HC-BioSIM methodology to soil and sediment systems using a database of 2195 half-life (i.e., degradation time [DT]50) entries for HCs in soil and sediment. Relevance and reliability criteria were defined based on similarity to standard testing guidelines for biodegradation testing and applied to all entries in the database. The HC-BioSIM soil and sediment models significantly outperformed the existing biodegradation HC half-life (BioHCWin) and virtual evaluation of chemical properties and toxicities (VEGA) quantitative Mario Negri Institute for Pharmacological Research (IRFMN) models in soil and sediment. Average errors in predicted DT50s were reduced by up to 6.3- and 8.7-fold for soil and sediment, respectively. No significant bias as a function of HC class, carbon number, or test system parameters was observed. Model diagnostics demonstrated low variability in performance and high consistency of parameter usage/importance and rule structure, supporting the generalizability and stability of the models for application to external data sets. The HC-BioSIM provides improved accuracy of Persistence categorization, with correct classification rates of 83.9%, and 90.6% for soil and sediment, respectively, demonstrating a significant improvement over the existing BioHCWin (70.7% and 58.6%) and VEGA (59.5% and 18.5%) models. Biosurfactant production by a crude oil‐utilizing bacterium towards petroleum hydrocarbon biodegradation applications

AbstractBiosurfactants produced by microorganisms are green amphiphilic biomolecules. They have numerous advantages compared to chemical surfactants including a lower toxicity, better environmental compatibility and effective and stable properties under extreme conditions such as a wide range of temperature, pH and salinity. A highly bio‐surfactant‐producing strain of Bacillus, VTVK15 was selected among the Bacillus isolates from marine environment and oil contaminated sites in Ba Ria‐Vung Tau. Sequence analysis of 16S rDNA showed that the VTVK15 strain was 99% similar with 16s rDNA sequence of Bacillus megaterium. The suitable conditions for the bio‐surfactant production by the strain VTVK15 were 37 °C, pH 7; 2% w/v and 0.4% w/v for temperature, initial solution pH, concentration of carbon substrate (crude oil), and concentration of nitrogen substrate ((NH4)2SO4), respectively. The emulsification index (E24) increased from 51.8% to 67.7% with suitable conditions. The petroleum hydrocarbon degradation (TPH) efficiency by the strain Bacillus megaterium VTVK15 in crude oil estimated using TPH analysis was 72% after 14 days. These results revealed that the strain VTVK15 exhibited a tremendous potential for bioremediation of petroleum hydrocarbon contaminants.

Bioaugmentation and vermicompost facilitated the hydrocarbon bioremediation: scaling up from lab to field for petroleum-contaminated soils.

The biodegradation of total petroleum hydrocarbon (TPH) in soil is very challenging due to the complex recalcitrant nature of hydrocarbon, hydrophobicity, indigenous microbial adaptation and competition, and harsh environmental conditions. This work further confirmed that limited natural attenuation of petroleum hydrocarbons (TPHs) (15% removal) necessitates efficient bioremediation strategies. Hence, a scaling-up experiment for testing and optimizing the use of biopiles for bioremediation of TPH polluted soils was conducted with three 500-kg pilots of polluted soil, and respective treatments were implemented: including control soil (CT), bioaugmentation and vermicompost treatment (BAVC), and a combined application of BAVC along with bioelectrochemical snorkels (BESBAVC), all maintained at 40% field capacity. This study identified that at pilot scale level, a successful application of BAVC treatment can achieve 90.3% TPH removal after 90 days. BAVC's effectiveness stemmed from synergistic mechanisms. Introduced microbial consortia were capable of TPH degradation, while vermicompost provided essential nutrients, enhanced aeration, and, potentially, acted as a biosorbent. Hence, it can be concluded that the combined application of BAVC significantly enhances TPH removal compared to natural attenuation. While the combined application of a bioelectrochemical snorkel (BES) with BAVC also showed a significant TPH removal, it did not differ statistically from the individual application of BAVC, under applied conditions. Further research is needed to optimize BES integration with BAVC for broader applicability. This study demonstrates BAVC as a scalable and mechanistically sound approach for TPH bioremediation in soil.

Petroleum Hydrocarbons Biodegradation Uncovering the Variety and Capabilities of Oil-Oxidizing Microbes

The biodegradation of petroleum hydrocarbons is a valuable process used to reduce the ecological influences of oil spills and pollution. This comprehensive review immerses readers in the sophisticated universe of oil-oxidizing organisms, the diversity and functionality of which are unveiled. By examining different bacterial groups, such as aerobic and anaerobic bacteria, fungi, archaea, and algae, the study shows enzymatic and metabolic processes exploited during biodegradation. Environmental factors, substrate characteristics, and microbial interactions are the main determinants that contribute to the good performance of the biodegradation of petroleum hydrocarbons. The effectiveness of various biotechnological strategies like in-situ and ex-situ bioremediation, bioaugmentation, and bio stimulation is being tested to determine their ability to embrace the microbial capabilities for environmental restoration.

Biodegradation of petroleum hydrocarbons using a novel bacterial strain isolated from hydrocarbons contaminated soil of Saudi Arabia

Petroleum spills pose a significant environmental threat, underscoring the need for efficient pollution removal methods. Bioremediation, employing bacterial cultures, emerges as a cost-effective and eco-friendly technique. The success of this method hinges on whether petroleum pollution is eliminated or converted into a harmless form. This study seeks to isolate a bacterial strain exhibiting excellent capacity for degrading petroleum hydrocarbons. Biochemical tests and 16S rRNA results identified various Microbacterium spp., namely Microbacterium barkeri (SA9) and Microbacterium deserti (SA2, SA3, SA5, and SA7), isolated from hydrocarbon-contaminated soil. Within five days, these strains demonstrated degradation percentages of 20.91%, 38.51%, 77.68%, 22.51%, and 31.11% for petroleum, respectively. Phylogenetic and sequence analyses targeting the 16S rRNA gene revealed that M. barkeri (accession number ON 421582) is closely related to strains from India and Saudi Arabia, while M. deserti (ON 421525, ON 421524, ON 421523, and ON 421522) shares affinity with strains from Saudi Arabia, China, and India. Furthermore, these isolates produced a stable emulsion with E−24% of 25% for 72 h. Notably, this marks the first study exploring the use of these bacterial strains for petroleum bioremediation in Saudi Arabia.

Bio-augmentation and bio-stimulation with kenaf core enhanced bacterial enzyme activities during bio-degradation of petroleum hydrocarbon in polluted soil

Indigenous micro-organisms often possess the ability to degrade petroleum hydrocarbon (PHC) in polluted soil. However, this process can be improved by supplementing with nutrients or the addition of more potent microbes. In this study, the ability of kenaf-core to stimulate the PHC degradation capability of microbial isolates from PHC polluted soil samples was evaluated. The standard experimental methods used in this study include: the digestion and analysis of the physico-chemical properties of petroleum hydrocarbon contaminated and non-contaminated soil samples; evaluation of petroleum hydrocarbon biodegradation using bio-augmentation and bio-stimulation (with kenaf-core) treatments; and, determination of soil microbial enzyme activities. Results from this study show that K, Na, total nitrogen, organic carbon, exchangeable cations, and heavy metals were found to be significantly (P < 0.05) higher in the polluted soil than in the non-polluted soil. Also, the polluted samples had pH values ranging from 5.5 to 6.0 while the non-polluted samples had a pH of 7.6. The microbial enzyme activities were comparatively lower in the polluted soils as compared to the non-polluted soil. The percentage degradation in the kenaf-core treated samples (AZ1T2—78.38; BN3T2—70.69; OL1T2—71.06; OT1T2—70.10) were significantly (P < 0.05) higher than those of the untreated (AZ1T1—13.50; BN3T1—12.50; OL1T1—10.55; OT1T1—9.50). The degradation of petroleum hydrocarbon in the bio-augmented and bio-stimulated treatments increased with increasing time of incubation, and were higher than that of the untreated sample. Comparatively, the treatment with a combination of kenaf-core and rhamnolipid exhibited a significantly (P < 0.05) higher degradation rate than that of the treatment with only kenaf core or rhamnolipid. While, the bio-stimulated and bio-augmented treatments had appreciable microbial counts that are higher than that of the untreated. In conclusion, the nutrient-supplement with kenaf-core significantly enhanced microbial growth and activities in the soil, thus improving their ability to biodegrade petroleum hydrocarbons in the polluted soils. Thus, supplementing with Kenaf core to encourage microbiological degradation of petroleum hydrocarbon is recommended.

Biodegradation of petroleum hydrocarbons by fungi strains of Aspergillus sp.-17, Rhizopus sp.-81, Penicillium sp.-94 isolated from oil-contaminated soils of Azerbaijan

Environmental security and biocentric lifestyles are the approaches that today’s man must follow and choose, which cause major environmental problems in modern times and threaten the existence of civilization in the future. The soil ecosystem, which is one of the polluted environments, is polluted naturally and anthropogenically because of oil extraction, transportation and accidents that occurred during this time. Undoubtedly, with the constant increase in the need for oil, land recultivation becomes more urgent than ever for the modern era. Although physical, chemical, and biological solutions are proposed for the recultivation of oil-contaminated soil from oil and oil products in modern times, bioremediation is a more favorable, less capital-intensive, environmentally friendly technology from an ecological and economic point of view. Thus, the main purpose of this study is to determine the ability of micromycetes to biodegrade petroleum hydrocarbons and to determine the advantages of bioremediation of lightly and moderately polluted soils with oil using Aspergillus sp.-17. Rhizopus sp.-81, Penicillium sp.-94 fungal strains with high lipolytic activity. It also mentioned tolerance of oil to different hardnesses.

Potential biodegradation of polycyclic aromatic hydrocarbons (PAHs) and petroleum hydrocarbons by indigenous fungi recovered from crude oil-contaminated soil in Iran

A total of 265 fungal individuals were isolated from soils exposed to heavy oil spills in the Yadavaran oil field in Iran to discover indigenous fungal species with a high potential to biodegrade petroleum hydrocarbon pollutants. Morphological and molecular identification of obtained fungal species led to their assignment into 16 genera and 25 species. Alternaria spp. (78%), Fusarium spp. (5%), and Cladosporium spp. (4%) were the most common genera, along with Penicillium spp., Neocamarosporium spp., Epicoccum sp., Kotlabaea sp., Aspergillus sp., Mortierella sp., and Pleurotus sp. A preliminary screening using the DCPIP indicator revealed that approximately 35% of isolates from Alternaria, Epicoccum, Neocamarosporium, Cladosporium, Fusarium, Stachybotrys, Penicillium, and Stemphylium demonstrated promising tolerance to crude oil. The best-performing isolates (12 fungal individuals) were further investigated for their capacity to mineralize a mixture of four polycyclic aromatic hydrocarbons (PAH) for 47 days, quantified by GC–MS. Eventually, two top-performing isolates, namely 5c-12 (Alternaria tenuissima) and 3b-1 (Epicoccum nigrum), were applied to petroleum-contaminated soil. The GC–MS analysis showed that 60 days after inoculation, these isolates successfully degraded more than 70% of the long-chain hydrocarbons in the soil, including C8-C16 n-alkanes, C36 n-alkane, and Pristane. This study introduces two fungal species (5c-12 and 3b-1) with high potential for biodegrading petroleum compounds and PAHs, offering promising prospects for the decontamination of oil-contaminated soil.

Integrated approach for efficient crude oil bioremediation: Bacterial consortium development, mathematical modelling and scalable bioprocess design

Crude oil pollution has a significant impact on the surrounding ecosystem, making its remediation an urgent necessity due to the waste discharge and seepage from petroleum industries. To address this issue, we developed an efficient bacterial consortium from strains isolated from petroleum refinery waste. These strains were identified as genera Pseudomonas, Ochrobactrum, Alcaligenes, and Bacillus, specifically chosen for their ability to biodegrade crude oil. Through the optimization of process parameters, we enhanced the biodegradation efficiency of the bacterial consortium. Furthermore, the scalability of the biodegradation process was established in 6L batch bioreactor, which featured a total TPH removal of 80.10 %. The independently obtained substrate inhibition data and bioreactor batch kinetics data were utilized to develop a batch mathematical-model. The mathematical model accurately simulated batch bioreactor kinetics and was further extrapolated to design a fed-batch nutrient feeding strategy. Implementing this strategy, based on the model, led to a higher TPH removal rate of 86.86 % in a constant feed batch-fed-batch approach, as validated through experimental implementation. Validation of the biodegradation process was confirmed through Gas Chromatography-Mass Spectrometry (GC–MS) analysis of degraded samples, which confirmed the biodegradation of petroleum hydrocarbons. The increased rates of oil biodegradation achieved through our developed consortium and advanced bioprocess offer a promising solution for the effective clean-up of oily pollutants present in petroleum wastewater and oil spillage scenarios.

Metagenomic analysis of petroleum biodegradation coupled to specific N-cycling process in oil-contaminated soil

With the increased soil contamination by crude oil, understanding the effects on the metabolic potential of petroleum hydrocarbons (PHs) as well as its coupling to nitrogen-cycling (N-cycling) is crucial for improving the efficiency of in-situ bioremediation. Chemical measurements combined with metagenomic sequencing were used to investigate soils with different oiling intensity in coastal area. We suggested that oil contamination exerted strong impacts on soil properties with increased ammonium but decreased nitrite and nitrate concentrations. Taxonomic analysis revealed that oil contamination molded a unique microbial community structure with a bias towards the PHs-degrading specific populations with halophilic and oligotrophic characteristics. Alcanivorax, Marinobacter and some other potential PHs degraders were also nitrate reducing bacteria, and thus involved in both PHs biodegradation and N-cycling pathways. Microbial community structure was mainly explained by soil C/N ratio based on redundancy analysis (RDA) results. Further, functional metagenomics demonstrated that the genetic potential of PHs oxidation as well as dissimilatory nitrate reduction to ammonium (DNRA) and N-fixation was activated by oil contamination. Overall, metagenomic results in conjunction with co-occurrence network demonstrated that PHs oxidation probably coupled to DNRA, N-fixation and N-immobilization in the contaminated soil. PHs biodegradation was coupled to DNRA by the electrons transfer to nitrate/nitrite. Ammonium accumulated through N-fixation and DNRA processes could be utilized by PHs-degrading heterotrophs through N-immobilization, which was another way that connected to PHs biodegradation.

Regulating the biodegradation of petroleum hydrocarbons with different carbon chain structures by composting systems

Composting can decrease petroleum hydrocarbons in petroleum contaminated soils, however the microbial degradation mechanisms and regulating method for biodegradation of petroleum hydrocarbons with different carbon chain structures in the composting system have not yet been investigated. This study analyzed variations of total petroleum hydrocarbon concentrations with C ≤ 16 and C > 16, Random Forest model was applied to identify the key microorganisms for degrading the petroleum hydrocarbon components with specific structure in biomass-amended composting. Regulating method for biodegradation of petroleum hydrocarbons with different carbon chain structures was proposed by constructing the influence paths of “environmental factors-key microorganisms- total petroleum hydrocarbons”. The results showed that composting improved the degradation rate of C ≤ 16 fraction and C > 16 fraction of petroleum hydrocarbons by 67.88 % and 61.87 %, respectively. Analysis of the microbial results showed that the degrading bacteria of the C ≤ 16 fraction had degradation advantages in the heating phase of the compost, while the C > 16 fraction degraded better in the cooling phase. Moreover, microorganisms that specifically degraded C > 16 fractions were significantly associated with total nitrogen and nitrate nitrogen. The biodegradation of C ≤ 16 fraction was regulated by organic matter, moisture content, and temperature. The composting system modified by biogas slurry was effective in removing of petroleum hydrocarbons with different carbon chain structures in soil by regulating the metabolic potential of the 46 key microorganisms. This study given their expected importance to achieve the purpose of treating waste with waste and contributing to soil utilization as well as pollution remediation.

Co-culture of Acinetobacter sp. and Scedosporium sp. immobilized beads for optimized biosurfactant production and degradation of crude oil

The widespread exploration and exploitation of crude oil has increased the prevalence of petroleum hydrocarbon pollution in the marine and coastal environment. Bioremediation of petroleum hydrocarbons using cell immobilization techniques is gaining increasing attention. In this study, the crude oil degradation performance of bacterial and fungal co-culture was optimized by entrapping both cells in sodium-alginate and polyvinyl alcohol composite beads. Results indicate that fungal cells remained active after entrapment and throughout the experiment, while bacterial cells were non-viable at the end of the experimental period in treatments with the bacterial-fungal ratio of 1:2. A remarkable decrease in surface tension from 72 mN/m to 36.51 mN/m was achieved in treatments with the bacterial-fungal ratio of 3:1. This resulted in a significant (P < 0.05) total petroleum hydrocarbon (TPH) removal rate of 89.4%, and the highest degradation of n-alkanes fractions (from 2129.01 mg/L to 118.53 mg/L), compared to the other treatments. Whereas PAHs removal was highest in treatments with the most fungal abundance (from 980.96 μg/L to 177.3 μg/L). Furthermore, enzymes analysis test revealed that catalase had the most effect on microbial degradation of the target substrate, while protease had no significant impact on the degradation process. High expression of almA and PAH-RHDa genes was achieved in the co-culture treatments, which correlated significantly (P < 0.05) with n-alkanes and PAHs removal, respectively. These results indicate that the application of immobilized bacterial and fungal cells in defined co-culture systems is an effective strategy for enhanced biodegradation of petroleum hydrocarbons in aqueous systems.

Ribosomal RNA gene operon copy number, a functional trait indicating the hydrocarbon degradation level of bacterial communities

The lack of universal indicators for predicting microbial biodegradation potential and assessing remediation effects limits the generalization of bioremediation. The community-level ribosomal RNA gene operon (rrn) copy number, an important functional trait, has the potential to serve as a key indicator of the bioremediation of organic pollutants. A meta-analysis based on 1275 samples from 26 hydrocarbon-related studies revealed a positive relationship between the microbial hydrocarbon biodegradation level and the community-level rrn copy number in soil, seawater and culture. Subsequently, a microcosm experiment was performed to decipher the community-level rrn copy number response mechanism during total petroleum hydrocarbon (TPH) biodegradation. The treatment combining straw with resuscitation-promoting factor (Rpf) exhibited the highest community-level rrn copy number and the most effective biodegradation compared with other treatments, and the initial TPH content (20,000 mg kg-1) was reduced by 67.67% after 77 days of incubation. TPH biodegradation rate was positively correlated with the average community-level rrn copy number (p = 0.001, R2 = 0.5781). Both meta and community analyses showed that rrn copy number may reflect the potential of hydrocarbon degradation and microbial dormancy. Our findings provide insight into the applicability of the community-level rrn copy number to assess bacterial biodegradation for pollution remediation.

Autochthonous psychrophilic hydrocarbonoclastic bacteria and its ecological function in contaminated cold environments.

Petroleum hydrocarbon (PH) pollution has mostly been caused by oil exploration, extraction, and transportation activities in colder regions, particularly in the Arctic and Antarctic regions, where it serves as a primary source of energy. Due to the resilience feature of nature, such polluted environments become the realized ecological niches for a wide community of psychrophilic hydrocarbonoclastic bacteria (PHcB). In contrast, to other psychrophilic species, PHcB is extremely cold-adapted and has unique characteristics that allow them to thrive in greater parts of the cold environment burdened with PHs. The stated group of bacteria in its ecological niche aids in the breakdown of litter, turnover of nutrients, cycling of carbon and nutrients, and bioremediation. Although such bacteria are the pioneers of harsh colder environments, their growth and distribution remain under the influence of various biotic and abiotic factors of the environment. The review discusses the prevalence of PHcB community in colder habitats, the metabolic processes involved in the biodegradation of PH, and the influence of biotic and abiotic stress factors. The existing understanding of the PH metabolism by PHcB offers confirmation of excellent enzymatic proficiency with high cold stability. The discovery of more flexible PH degrading strategies used by PHcB in colder environments could have a significant beneficial outcome on existing bioremediation technologies. Still, PHcB is least explored for other industrial and biotechnological applications as compared to non-PHcB psychrophiles. The present review highlights the pros and cons of the existing bioremediation technologies as well as the potential of different bioaugmentation processes for the effective removal of PH from the contaminated cold environment. Such research will not only serve to investigate the effects of pollution on the basic functional relationships that form the cold ecosystem but also to assess the efficacy of various remediation solutions for diverse settings and climatic conditions.

Bioremediation approaches for oil contaminated soils in extremely high-mountainous conditions

Development of methods for bioremediation of soils contaminated with petroleum products is one of the most urgent tasks of our time. This task is more difficult to perform in high-mountainous landscapes, at an altitude of more than 4 000 m a.s.l. Moreover, these high-mountain ecosystems are the most vulnerable to various kinds of anthropogenic impacts, and therefore the relevance of bioremediation is obvious. The research was conducted in the high-altitude ecosystems of the Kyrgyz Republic at the Kumtor mine. In this study was carried out on the bioremediation of oil contaminated soil using biostimulation, bioaugmentation and biostimulation + bioaugmentation remediation techniques for 90 days in the climatic conditions of high mountain region. The biostimulation treatment showed the highest total petroleum hydrocarbons (TPH) biodegradation percentage 62.78% compared to the bioaugmentation 50.63% and biostimulation + bioaugmentation 49.11%. Thus, the method of biostimulation proved to be the most effective method for bioremediation of soils contaminated with petroleum products. The application of this method could be one of the successful methods of recycling contaminated soils. This study demonstrated the possibility of restoring TPH-polluted soils using biological methods of soil treatment in climatic cold conditions of high mountains.

Field scale biodegradation of total petroleum hydrocarbons and soil restoration by Ecopiles: microbiological analysis of the process.

Ecopiling is a method for biodegradation of hydrocarbons in soils. It derives from Biopiles, but phytoremediation is added to biostimulation with nitrogen fertilization and bioaugmentation with local bacteria. We have constructed seven Ecopiles with soil heavily polluted with hydrocarbons in Carlow (Ireland). The aim of the study was to analyze changes in the microbial community during ecopiling. In the course of 18 months of remediation, total petroleum hydrocarbons values decreased in 99 and 88% on average for aliphatics and aromatics, respectively, indicating a successful biodegradation. Community analysis showed that bacterial alfa diversity (Shannon Index), increased with the degradation of hydrocarbons, starting at an average value of 7.59 and ending at an average value of 9.38. Beta-diversity analysis, was performed using Bray-Curtis distances and PCoA ordination, where the two first principal components (PCs) explain the 17 and 14% of the observed variance, respectively. The results show that samples tend to cluster by sampling time instead of by Ecopile. This pattern is supported by the hierarchical clustering analysis, where most samples from the same timepoint clustered together. We used DSeq2 to determine the differential abundance of bacterial populations in Ecopiles at the beginning and the end of the treatment. While TPHs degraders are more abundant at the start of the experiment, these populations are substituted by bacterial populations typical of clean soils by the end of the biodegradation process. Similar results are found for the fungal community, indicating that the microbial community follows a succession along the process. This succession starts with a TPH degraders or tolerant enriched community, and finish with a microbial community typical of clean soils.

Different strategies and bio-removal mechanisms of petroleum hydrocarbons from contaminated sites

PurposePetroleum hydrocarbons are naturally occurring flammable fossil fuels used as conventional energy sources. It has carcinogenic, mutagenic properties and is considered a hazardous pollutant. Soil contaminated with petroleum hydrocarbons adversely affects the properties of soil. This paper aim to remove pollutants from the environment is an urgent need of the hour to maintain the proper functioning of soil ecosystems.Design/methodology/approachThe ability of micro-organisms to degrade petroleum hydrocarbons makes it possible to use these microorganisms to clean the environment from petroleum pollution. For preparing this review, research papers and review articles related to petroleum hydrocarbons degradation by micro-organisms were collected from journals and various search engines.FindingsVarious physical and chemical methods are used for remediation of petroleum hydrocarbons contaminants. However, these methods have several disadvantages. This paper will discuss a novel understanding of petroleum hydrocarbons degradation and how micro-organisms help in petroleum-contaminated soil restoration. Bioremediation is recognized as the most environment-friendly technique for remediation. The research studies demonstrated that bacterial consortium have high biodegradation rate of petroleum hydrocarbons ranging from 83% to 89%.Social implicationsProper management of petroleum hydrocarbons pollutants from the environment is necessary because of their toxicity effects on human and environmental health.Originality/valueThis paper discussed novel mechanisms adopted by bacteria for biodegradation of petroleum hydrocarbons, aerobic and anaerobic biodegradation pathways, genes and enzymes involved in petroleum hydrocarbons biodegradation.

Enhancing the Anaerobic Biodegradation of Petroleum Hydrocarbons in Soils with Electrically Conductive Materials.

Anaerobic bioremediation is a relevant process in the management of sites contaminated by petroleum hydrocarbons. Recently, interspecies electron transfer processes mediated by conductive minerals or particles have been proposed as mechanisms through which microbial species within a community share reducing equivalents to drive the syntrophic degradation of organic substrates, including hydrocarbons. Here, a microcosm study was set up to investigate the effect of different electrically conductive materials (ECMs) in enhancing the anaerobic biodegradation of hydrocarbons in historically contaminated soil. The results of a comprehensive suite of chemical and microbiological analyses evidenced that supplementing the soil with (5% w/w) magnetite nanoparticles or biochar particles is an effective strategy to accelerate the removal of selected hydrocarbons. In particular, in microcosms supplemented with ECMs, the removal of total petroleum hydrocarbons was enhanced by up to 50% relative to unamended controls. However, chemical analyses suggested that only a partial bioconversion of contaminants occurred and that longer treatment times would have probably been required to drive the biodegradation process to completion. On the other hand, biomolecular analyses confirmed the presence of several microorganisms and functional genes likely involved in hydrocarbon degradation. Furthermore, the selective enrichment of known electroactive bacteria (i.e., Geobacter and Geothrix) in microcosms amended with ECMs, clearly pointed to a possible role of DIET (Diet Interspecies Electron Transfer) processes in the observed removal of contaminants.

Effects of Dispersant on the Petroleum Hydrocarbon Biodegradation and Microbial Communities in Seawater from the Baltic Sea and Norwegian Sea.

Dispersants have been used in several oil spill accidents, but little information is available on their effectiveness in Baltic Sea conditions with low salinity and cold seawater. This study investigated the effects of dispersant use on petroleum hydrocarbon biodegradation rates and bacterial community structures. Microcosm experiments were conducted at 5 °C for 12 days with North Sea crude oil and dispersant Finasol 51 with open sea Gulf of Bothnia and coastal Gulf of Finland and Norwegian Sea seawater. Petroleum hydrocarbon concentrations were analysed with GC-FID. Bacterial community structures were studied using 16S rDNA gene amplicon sequencing, and the abundance of genes involved in hydrocarbon degradation with quantitative PCR. The highest oil degradation gene abundances and oil removal were observed in microcosms with coastal seawater from the Gulf of Bothnia and Gulf of Finland, respectively, and the lowest in the seawater from the Norwegian Sea. Dispersant usage caused apparent effects on bacterial communities in all treatments; however, the dispersant's effect on the biodegradation rate was unclear due to uncertainties with chemical analysis and variation in oil concentrations used in the experiments.

Effects of freeze-thaw cycles on methanogenic hydrocarbon degradation: Experiment and modeling

Cold regions are warming much faster than the global average, resulting in more frequent and intense freeze-thaw cycles (FTCs) in soils. In hydrocarbon-contaminated soils, FTCs modify the biogeochemical and physical processes controlling petroleum hydrocarbon (PHC) biodegradation and the associated generation of methane (CH4) and carbon dioxide (CO2). Thus, understanding the effects of FTCs on the biodegradation of PHCs is critical for environmental risk assessment and the design of remediation strategies for contaminated soils in cold regions. In this study, we developed a diffusion-reaction model that accounts for the effects of FTCs on toluene biodegradation, including methanogenic biodegradation. The model is verified against data generated in a 215 day-long batch experiment with soil collected from a PHC contaminated site in Ontario, Canada. The fully saturated soil incubations with six different treatments were exposed to successive 4-week FTCs, with temperatures oscillating between −10 °C and +15 °C, under anoxic conditions to stimulate methanogenic biodegradation. We measured the headspace concentrations and 13C isotope compositions of CH4 and CO2 and analyzed the porewater for pH, acetate, dissolved organic and inorganic carbon, and toluene. The numerical model represents solute diffusion, volatilization, sorption, as well as a reaction network of 13 biogeochemical processes. The model successfully simulates the soil porewater and headspace concentration time series data by representing the temperature dependencies of microbial reaction and gas diffusion rates during FTCs. According to the model results, the observed increases in the headspace concentrations of CH4 and CO2 by 87% and 136%, respectively, following toluene addition are explained by toluene fermentation and subsequent methanogenesis reactions. The experiment and the numerical simulation show that methanogenic degradation is the primary toluene attenuation mechanism under the electron acceptor-limited conditions experienced by the soil samples, representing 74% of the attenuation, with sorption contributing to 11%, and evaporation contributing to 15%. Also, the model-predicted contribution of acetate-based methanogenesis to total produced CH4 agrees with that derived from the 13C isotope data. The freezing-induced soil matrix organic carbon release is considered as an important process causing DOC increase following each freezing period according to the calculations of carbon balance and SUVA index. The simulation results of a no FTC scenario indicate that, in the absence of FTCs, CO2 and CH4 generation would decrease by 29% and 26%, respectively, and that toluene would be biodegraded 23% faster than in the FTC scenario. Because our modeling approach represents the dominant processes controlling PHC biodegradation and the associated CH4 and CO2 fluxes, it can be used to analyze the sensitivity of these processes to FTC frequency and duration driven by temperature fluctuations.
