Finite element models with automatic computed tomography bone segmentation for failure load computation

Bone segmentation is an important step to perform biomechanical failure load simulations on in-vivo CT data of patients with bone metastasis, as it is a mandatory operation to obtain meshes needed for numerical simulations. Segmentation can be a tedious and time consuming task when done manually, and expert segmentations are subject to intra- and inter-operator variability. Deep learning methods are increasingly employed to automatically carry out image segmentation tasks. These networks usually need to be trained on a large image dataset along with the manual segmentations to maximize generalization to new images, but it is not always possible to have access to a multitude of CT-scans with the associated ground truth. It then becomes necessary to use training techniques to make the best use of the limited available data. In this paper, we propose a dedicated pipeline of preprocessing, deep learning based segmentation method and post-processing for in-vivo human femurs and vertebrae segmentation from CT-scans volumes. We experimented with three U-Net architectures and showed that out-of-the-box models enable automatic and high-quality volume segmentation if carefully trained. We compared the failure load simulation results obtained on femurs and vertebrae using either automatic or manual segmentations and studied the sensitivity of the simulations on small variations of the automatic segmentation. The failure loads obtained using automatic segmentations were comparable to those obtained using manual expert segmentations for all the femurs and vertebrae tested, demonstrating the effectiveness of the automated segmentation approach for failure load simulations.

Automated thermographic detection of blood vessels for DIEP flap reconstructive surgery.

Inadequate perfusion is the most common cause of partial flap loss in tissue transfer for post-mastectomy breast reconstruction. The current state-of-the-art uses computed tomography angiography (CTA) to locate the best perforators. Unfortunately, these techniques are expensive and time-consuming and not performed during surgery. Dynamic infrared thermography (DIRT) can offer a solution for these disadvantages. The research presented couples thermographic examination during DIEP flap breast reconstruction with automatic segmentation approach using a convolutional neural network. Traditional segmentation techniques and annotations by surgeons are used to create automatic labels for the training. The network used for image annotation is able to label in real-time on minimal hardware and the labels created can be used to locate and quantify perforator candidates for selection with a dice score accuracy of 0.8 after 2min and 0.9 after 4min. These results allow for a computational system that can be used in place during surgery to improve surgical success. The ability to track and measure perforators and their perfused area allows for less subjective results and helps the surgeon to select the most suitable perforator for DIEP flap breast reconstruction.

Improved brain metastases segmentation using generative adversarial network and conditional random field optimization mask R-CNN.

In radiotherapy, the delineation of the gross tumor volume (GTV) in brain metastases using computed tomography (CT) simulation localization is very important. However, despite the criticality of this process, a pronounced gap exists in the availability of tools tailored for the automatic segmentation of the GTV based on CT simulation localization images. This study aims to fill this gap by devising an effective tool specifically for the automatic segmentation of the GTV using CT simulation localization images. A dual-network generative adversarial network (GAN) architecture was developed, wherein the generator focused on refining CT images for more precise delineation, and the discriminator differentiated between real and augmented images. This architecture was coupled with the Mask R-CNN model to achieve meticulous GTV segmentation. An end-to-end training process facilitated the integration between the GAN and Mask R-CNN functionalities. Furthermore, a conditional random field (CRF) was incorporated to refine the initial masks generated by the Mask R-CNN model to ensure optimal segmentation accuracy. The performance was assessed using key metrics, namely, the Dice coefficient (DSC), intersection over union (IoU), accuracy, specificity, and sensitivity. The GAN+Mask R-CNN+CRF integration method in this study performs well in GTV segmentation. In particular, the model has an overall average DSC of 0.819±0.102 and an IoU of 0.712±0.111 in the internal validation. The overall average DSC in the external validation data is 0.726±0.128 and the IoU is 0.640±0.136. It demonstrates favorable generalization ability. The integration of the GAN, Mask R-CNN, and CRF optimization provides a pioneering tool for the sophisticated segmentation of the GTV in brain metastases using CT simulation localization images. The method proposed in this study can provide a robust automatic segmentation approach for brain metastases in the absence of MRI.

Multi-organ segmentation: a progressive exploration of learning paradigms under scarce annotation.

Precise delineation of multiple organs or abnormal regions in the human body from medical images plays an essential role in computer-aided diagnosis, surgical simulation, image-guided interventions, and especially in radiotherapy treatment planning. Thus, it is of great significance to explore automatic segmentation approaches, among which deep learning-based approaches have evolved rapidly and witnessed remarkable progress in multi-organ segmentation. However, obtaining an appropriately sized and fine-grained annotated dataset of multiple organs is extremely hard and expensive. Such scarce annotation limits the development of high-performance multi-organ segmentation models but promotes many annotation-efficient learning paradigms. Among these, studies on transfer learning leveraging external datasets, semi-supervised learning using unannotated datasets and partially-supervised learning integrating partially-labeled datasets have led the dominant way to break such dilemma in multi-organ segmentation. We first review the traditional fully supervised method, then present a comprehensive and systematic elaboration of the 3 abovementioned learning paradigms in the context of multi-organ segmentation from both technical and methodological perspectives, and finally summarize their challenges and future trends.

Simplified Volumetric Models as an Effective Strategy for Segmenting Actin Networks in Cryo-Electron Tomograms.

Efficient methods for the extraction of features of interest remain one of the biggest challenges for the interpretation of cryo-electron tomograms. Various automated approaches have been proposed, many of which work well for high-contrast datasets where the features of interest can be easily detected and are clearly separated from one another. Our inner ear stereocilia cryo-electron tomographic datasets are characterized by a dense array of hexagonally packed actin filaments that are frequently cross-connected. These features make automated segmentation very challenging, further aggravated by the high-noise environment of cryo-electron tomograms and the high complexity of the densely packed features. Using prior knowledge about the actin bundle organization, we have placed layers of a highly simplified ball-and-stick actin model to first obtain a global fit to the density map, followed by regional and local adjustments of the model. We show that volumetric model building not only allows us to deal with the high complexity, but also provides precise measurements and statistics about the actin bundle. Volumetric models also serve as anchoring points for local segmentation, such as in the case of the actin-actin cross connectors. Volumetric model building, particularly when further augmented by computer-based automated fitting approaches, can be a powerful alternative when conventional automated segmentation approaches are not successful.

Improved deep learning for automatic localisation and segmentation of rectal cancer on T2-weighted MRI.

The automatic segmentation approaches of rectal cancer from magnetic resonance imaging (MRI) are very valuable to relieve physicians from heavy workloads and enhance working efficiency. This study aimed to compare the segmentation accuracy of a proposed model with the other three models and the inter-observer consistency. A total of 65 patients with rectal cancer who underwent MRI examination were enrolled in our cohort and were randomly divided into a training cohort (n = 45) and a validation cohort (n = 20). Two experienced radiologists independently segmented rectal cancer lesions. A novel segmentation model (AttSEResUNet) was trained on T2WI based on ResUNet and attention mechanisms. The segmentation performance of the AttSEResUNet, U-Net, ResUNet and U-Net with Attention Gate (AttUNet) was compared, using Dice similarity coefficient (DSC), Hausdorff distance (HD), mean distance to agreement (MDA) and Jaccard index. The segmentation variability of automatic segmentation models and inter-observer was also evaluated. The AttSEResUNet with post-processing showedperfect lesion recognition rate (100%) and false recognition rate (0), and its evaluation metrics outperformed other three models for two independent readers (observer 1: DSC = 0.839 ± 0.112, HD = 9.55 ± 6.68, MDA = 0.556 ± 0.722, Jaccard index = 0.736 ± 0.150; observer 2: DSC = 0.856 ± 0.099, HD = 11.0 ± 10.1, MDA = 0.789 ± 1.07, Jaccard index = 0.673 ± 0.130). The segmentation performance of AttSEResUNet was comparable and similar to manual variability (DSC = 0.857 ± 0.115, HD = 10.0 ± 10.0, MDA = 0.704 ± 1.17, Jaccard index = 0.666 ± 0.139). Comparing with other three models, the proposed AttSEResUNet model was demonstrated as a more accurate model for contouring the rectal tumours in axial T2WI images, whose variability was similar to that of inter-observer.

Automated Colorectal Polyps Detection from Endoscopic Images using MultiResUNet Framework with Attention Guided Segmentation

The early detection of colorectal polyps is crucial for the reduction of mortality rates. However, manually identifying polyps is time-consuming and expensive, increasing the risk of missing them. Our paper aims to address this issue by presenting an automated segmentation approach for colorectal polyps. This paper proposes a method that combines a skip connection with hybrid attention guidance (AG) using attention guidance (AG) and residual path frameworks to identify salient features. Furthermore, we augment test samples using original, horizontal flip, and vertical flip transformations to enhance model robustness through Test Time Augmentation (TTA). The model was trained with Kvasir-seg samples and evaluated on Kvasir-seg and CVC-ClinicDB datasets to gauge generalizability. A significant accuracy (0.9546), a Dice Similarity Coefficient (DSC) of 0.8557, a Cross-section over Union (IoU) of 0.8824, a Recall (0.8221), a Precision (0.8922), an area under Receiver Operating Characteristics (ROC-AUC) of 0.9454, and an area under Precision-Recall (AUC-PR) of 0.8717 were achieved without TTA. Through TTA integration, accuracy (0.9993), DSC (0.8663), IoU (0.8277), Recall (0.8060), Precision (0.9364), and ROC-AUC (0.9587) have been improved. A comparison of our framework with state-of-the-art models demonstrated its effectiveness and segmentation capabilities. Additionally, the proposed model contains only 0.47 million parameters and a weight size of 6.71 MB, illustrating its potential for clinical diagnostics. A computer-aided diagnosis (CAD) system improves patient outcomes by detecting colorectal polyps early and improving segmentation accuracy.

Automated segmentation of cell organelles in volume electron microscopy using deep learning.

Recent advances in computing power triggered the use of artificial intelligence in image analysis in life sciences. To train these algorithms, a large enough set of certified labeled data is required. The trained neural network is then capable of producing accurate instance segmentation results that will then need to be re-assembled into the original dataset: the entire process requires substantial expertise and time to achieve quantifiable results. To speed-up the process, from cell organelle detection to quantification across electron microscopy modalities, we propose a deep-learning based approach for fast automatic outline segmentation (FAMOUS), that involves organelle detection combined with image morphology, and 3D meshing to automatically segment, visualize and quantify cell organelles within volume electron microscopy datasets. From start to finish, FAMOUS provides full segmentation results within a week on previously unseen datasets. FAMOUS was showcased on a HeLa cell dataset acquired using a focused ion beam scanning electron microscope, and on yeast cells acquired by transmission electron tomography. RESEARCH HIGHLIGHTS: Introducing a rapid, multimodal machine-learning workflow for the automatic segmentation of 3D cell organelles. Successfully applied to a variety of volume electron microscopy datasets and cell lines. Outperforming manual segmentation methods in time and accuracy. Enabling high-throughput quantitative cell biology.

Deep learning approach for automatic segmentation of auricular acupoint divisions

The automatic segmentation of auricular acupoint divisions is the basis for realizing intelligent auricular acupoint therapy. However, due to the large number of ear acupuncture areas and the lack of clear boundary, existing solutions face challenges in automatically segmenting auricular acupoints. Therefore, a fast and accurate automatic segmentation approach of auricular acupuncture divisions is needed. A deep learning-based approach for automatic segmentation of auricular acupoint divisions is proposed, which mainly includes three stages: ear contour detection, anatomical part segmentation and keypoints localization, and image post-processing. In the anatomical part segmentation and keypoints localization stages, K-YOLACT was proposed to improve operating efficiency. Experimental results showed that the proposed approach achieved automatic segmentation of 66 acupuncture points in the frontal image of the ear, and the segmentation effect was better than existing solutions. At the same time, the mean average precision (mAP) of the anatomical part segmentation of the K-YOLACT was 83.2%, mAP of keypoints localization was 98.1%, and the running speed was significantly improved. The implementation of this approach provides a reliable solution for the accurate segmentation of auricular point images, and provides strong technical support for the modern development of traditional Chinese medicine.

Precise individual muscle segmentation in whole thigh CT scans for sarcopenia assessment using U-net transformer

The study aims to develop a deep learning based automatic segmentation approach using the UNETR(U-net Transformer) architecture to quantify the volume of individual thigh muscles(27 muscles in 5 groups) for Sarcopenia assessment. By automating the segmentation process, this approach improves the efficiency and accuracy of muscle volume calculation, facilitating a comprehensive understanding of muscle composition and its relationship to Sarcopenia. The study utilized a dataset of 72 whole thigh CT scans from hip fracture patients, annotated by two radiologists. The UNETR model was trained to perform precise voxel-level segmentation and various metrics such as dice score, average symmetric surface distance, volume correlation, relative absolute volume difference and Hausdorff distance were employed to evaluate the model’s performance. Additionally, the correlation between Sarcopenia and individual thigh muscle volumes was examined. The proposed model demonstrated superior segmentation performance compared to the baseline model, achieving higher dice scores (DC = 0.84) and lower average symmetric surface distances (ASSD = 1.4191 ± 0.91). The volume correlation between Sarcopenia and individual thigh muscles in the male group. Furthermore, the correlation analysis of grouped thigh muscles also showed negative associations with Sarcopenia in the male participants. This thesis presents a deep learning based automatic segmentation approach for quantifying individual thigh muscle volume in sarcopenia assessment. The results highlights the associations between Sarcopenia and specific individual muscles as well as grouped thigh muscle regions, particularly in males. The proposed method improves the efficiency and accuracy of muscle volume calculation, contributing to a comprehensive evaluation of Sarcopenia. This research enhances our understanding of muscle composition and performance, providing valuable insights for effective interventions in Sarcopenia management.

Multi-network approach for image segmentation in non-contrast enhanced cardiac 3D MRI of arrhythmic patients

Left atrial appendage (LAA) is the source of thrombi formation in more than 90% of strokes in patients with nonvalvular atrial fibrillation. Catheter-based LAA occlusion is being increasingly applied as a treatment strategy to prevent stroke. Anatomical complexity of LAA makes percutaneous occlusion commonly performed under transesophageal echocardiography (TEE) and X-ray (XR) guidance especially challenging. Image fusion techniques integrating 3D anatomical models derived from pre-procedural imaging into the live XR fluoroscopy can be applied to guide each step of the LAA closure. Cardiac magnetic resonance (CMR) imaging gains in importance for radiation-free evaluation of cardiac morphology as alternative to gold-standard TEE or computed tomography angiography (CTA). Manual delineation of cardiac structures from non-contrast enhanced CMR is, however, labor-intensive, tedious, and challenging due to the rather low contrast. Additionally, arrhythmia often impairs the image quality in ECG synchronized acquisitions causing blurring and motion artifacts. Thus, for cardiac segmentation in arrhythmic patients, there is a strong need for an automated image segmentation method. Deep learning-based methods have shown great promise in medical image analysis achieving superior performance in various imaging modalities and different clinical applications. Fully-convolutional neural networks (CNNs), especially U-Net, have become the method of choice for cardiac segmentation. In this paper, we propose an approach for automatic segmentation of cardiac structures from non-contrast enhanced CMR images of arrhythmic patients based on CNNs implemented in a multi-stage pipeline. Two-stage implementation allows subdividing the task into localization of the relevant cardiac structures and segmentation of these structures from the cropped sub-regions obtained from previous step leading to efficient and effective way of automated cardiac segmentation.

Automatic segmentation of ameloblastoma on ct images using deep learning with limited data

BackgroundAmeloblastoma, a common benign tumor found in the jaw bone, necessitates accurate localization and segmentation for effective diagnosis and treatment. However, the traditional manual segmentation method is plagued with inefficiencies and drawbacks. Hence, the implementation of an AI-based automatic segmentation approach is crucial to enhance clinical diagnosis and treatment procedures.MethodsWe collected CT images from 79 patients diagnosed with ameloblastoma and employed a deep learning neural network model for training and testing purposes. Specifically, we utilized the Mask R-CNN neural network structure and implemented image preprocessing and enhancement techniques. During the testing phase, cross-validation methods were employed for evaluation, and the experimental results were verified using an external validation set. Finally, we obtained an additional dataset comprising 200 CT images of ameloblastoma from a different dental center to evaluate the model's generalization performance.ResultsDuring extensive testing and evaluation, our model successfully demonstrated the capability to automatically segment ameloblastoma. The DICE index achieved an impressive value of 0.874. Moreover, when the IoU threshold ranged from 0.5 to 0.95, the model's AP was 0.741. For a specific IoU threshold of 0.5, the model achieved an AP of 0.914, and for another IoU threshold of 0.75, the AP was 0.826. Our validation using external data confirms the model's strong generalization performance.ConclusionIn this study, we successfully applied a neural network model based on deep learning that effectively performs automatic segmentation of ameloblastoma. The proposed method offers notable advantages in terms of efficiency, accuracy, and speed, rendering it a promising tool for clinical diagnosis and treatment.

Improving generalization capability of deep learning-based nuclei instance segmentation by non-deterministic train time and deterministic test time stain normalization

With the advent of digital pathology and microscopic systems that can scan and save whole slide histological images automatically, there is a growing trend to use computerized methods to analyze acquired images. Among different histopathological image analysis tasks, nuclei instance segmentation plays a fundamental role in a wide range of clinical and research applications. While many semi- and fully-automatic computerized methods have been proposed for nuclei instance segmentation, deep learning (DL)-based approaches have been shown to deliver the best performances. However, the performance of such approaches usually degrades when tested on unseen datasets.In this work, we propose a novel method to improve the generalization capability of a DL-based automatic segmentation approach. Besides utilizing one of the state-of-the-art DL-based models as a baseline, our method incorporates non-deterministic train time and deterministic test time stain normalization, and ensembling to boost the segmentation performance. We trained the model with one single training set and evaluated its segmentation performance on seven test datasets. Our results show that the proposed method provides up to 4.9%, 5.4%, and 5.9% better average performance in segmenting nuclei based on Dice score, aggregated Jaccard index, and panoptic quality score, respectively, compared to the baseline segmentation model.

Automatic lung segmentation of magnetic resonance images: A new approach applied to healthy volunteers undergoing enhanced Deep-Inspiration-Breath-Hold for motion-mitigated 4D proton therapy of lung tumors

Background and purposeRespiratory suppression techniques represent an effective motion mitigation strategy for 4D-irradiation of lung tumors with protons. A magnetic resonance imaging (MRI)-based study applied and analyzed methods for this purpose, including enhanced Deep-Inspiration-Breath-Hold (eDIBH). Twenty-one healthy volunteers (41–58 years) underwent thoracic MR scans in four imaging sessions containing two eDIBH-guided MRIs per session to simulate motion-dependent irradiation conditions. The automated MRI segmentation algorithm presented here was critical in determining the lung volumes (LVs) achieved during eDIBH. Materials and methodsThe study included 168 MRIs acquired under eDIBH conditions. The lung segmentation algorithm consisted of four analysis steps: (i) image preprocessing, (ii) MRI histogram analysis with thresholding, (iii) automatic segmentation, (iv) 3D-clustering. To validate the algorithm, 46 eDIBH-MRIs were manually contoured. Sørensen-Dice similarity coefficients (DSCs) and relative deviations of LVs were determined as similarity measures. Assessment of intrasessional and intersessional LV variations and their differences provided estimates of statistical and systematic errors. ResultsLung segmentation time for 100 2D-MRI planes was ∼ 10 s. Compared to manual lung contouring, the median DSC was 0.94 with a lower 95 % confidence level (CL) of 0.92. The relative volume deviations yielded a median value of 0.059 and 95 % CLs of −0.013 and 0.13. Artifact-based volume errors, mainly of the trachea, were estimated. Estimated statistical and systematic errors ranged between 6 and 8 %. ConclusionsThe presented analytical algorithm is fast, precise, and readily available. The results are comparable to time-consuming, manual segmentations and other automatic segmentation approaches. Post-processing to remove image artifacts is under development.

A topical VAEGAN-IHMM approach for automatic story segmentation

<p>Feature representations with rich topic information can greatly improve the performance of story segmentation tasks. VAEGAN offers distinct advantages in feature learning by combining variational autoencoder (VAE) and generative adversarial network (GAN), which not only captures intricate data representations through VAE's probabilistic encoding and decoding mechanism but also enhances feature diversity and quality via GAN's adversarial training. To better learn topical domain representation, we used a topical classifier to supervise the training process of VAEGAN. Based on the learned feature, a segmentor splits the document into shorter ones with different topics. Hidden Markov model (HMM) is a popular approach for story segmentation, in which stories are viewed as instances of topics (hidden states). The number of states has to be set manually but it is often unknown in real scenarios. To solve this problem, we proposed an infinite HMM (IHMM) approach which utilized an HDP prior on transition matrices over countably infinite state spaces to automatically infer the state's number from the data. Given a running text, a Blocked Gibbis sampler labeled the states with topic classes. The position where the topic changes was a story boundary. Experimental results on the TDT2 corpus demonstrated that the proposed topical VAEGAN-IHMM approach was significantly better than the traditional HMM method in story segmentation tasks and achieved state-of-the-art performance.</p>

Automatic Segmentation of Abdominal Aortic Aneurysms from Time-Resolved 3D Ultrasound Images Using Deep Learning.

Abdominal aortic aneurysms (AAAs) are rupture-prone dilatations of the aorta. In current clinical practice, the maximal diameter of AAAs is monitored with 2D ultrasound to estimate their rupture risk. Recent studies have shown that 3-dimensional and mechanical AAA parameters might be better predictors for aneurysm growth and rupture than the diameter. These parameters can be obtained with time-resolved 3D ultrasound (3D+t US), which requires robust and automatic segmentation of AAAs from 3D+t US. This study proposes and validates a deep learning (DL) approach for automatic segmentation of AAAs. 500 AAA patients were included for follow-up 3D+t US imaging, resulting in 2495 3D+t US images. Segmentation masks for model training were obtained using a conventional automatic segmentation algorithm ('nonDL'). Four different DL models were trained and validated by (1) comparison to CT and (2) reader scoring. Performance of the nonDL and different DL segmentation strategies were evaluated by comparing Hausdorff distance, Dice scores, accuracy, sensitivity, and specificity with a sign test. All DL models had higher median Dice scores, accuracy, and sensitivity (all p < 0.003) compared to nonDL segmentation. The full image-resolution model without data augmentation showed the highest median Dice score and sensitivity (p < 0.001). Applying the DL model on an independent test group produced fewer poor segmentation scores of 1 to 2 on a five-point scale (8% for DL, 18% for nonDL). This demonstrates that a robust and automatic segmentation algorithm for segmenting abdominal aortic aneurysms from 3D+t US images was developed, showing improved performance compared to conventional segmentation.

High-throughput micro-CT analysis identifies sex-dependent biomarkers of erosive arthritis in TNF-Tg mice and differential response to anti-TNF therapy.

Development of reliable disease activity biomarkers is critical for diagnostics, prognostics, and novel drug development. Although computed tomography (CT) is the gold-standard for quantification of bone erosions, there are no consensus approaches or rationales for utilization of specific outcome measures of erosive arthritis in complex joints. In the case of preclinical models, such as sexually dimorphic tumor necrosis factor transgenic (TNF-Tg) mice, disease severity is routinely quantified in the ankle through manual segmentation of the talus or small regions of adjacent bones primarily due to the ease in measurement. Herein, we sought to determine the particular hindpaw bones that represent reliable biomarkers of sex-dependent disease progression to guide future investigation and analysis. Hindpaw micro-CT was performed on wild-type (n = 4 male, n = 4 female) and TNF-Tg (n = 4 male, n = 7 female) mice at monthly intervals from 2-5 (females) and 2-8-months (males) of age, since female TNF-Tg mice exhibit early mortality from cardiopulmonary disease at approximately 5-6-months. Further, 8-month-old WT (n = 4) and TNF-Tg males treated with anti-TNF monoclonal antibodies (n = 5) or IgG placebo isotype controls (n = 6) for 6-weeks were imaged with micro-CT every 3-weeks. For image analysis, we utilized our recently developed high-throughput and semi-automated segmentation strategy in Amira software. Synovial and osteoclast histology of ankle joints was quantified using Visiopharm. First, we demonstrated that the accuracy of automated segmentation, determined through analysis of ~9000 individual bones by a single user, was comparable in wild-type and TNF-Tg hindpaws before correction (79.2±8.9% vs 80.1±5.1%, p = 0.52). Compared to other bone compartments, the tarsal region demonstrated a sudden, specific, and significant bone volume reduction in female TNF-Tg mice, but not in males, by 5-months (4-months 4.3± 0.22 vs 5-months 3.4± 0.62 mm3, p<0.05). Specifically, the cuboid showed significantly reduced bone volumes at early timepoints compared to other tarsals (i.e., 4-months: Cuboid -24.1±7.2% vs Talus -9.0±5.9% of 2-month baseline). Additional bones localized to the anterolateral region of the ankle also exhibited dramatic erosions in the tarsal region of females, coinciding with increased synovitis and osteoclasts. In TNF-Tg male mice with severe arthritis, the talus and calcaneus exhibited the most sensitive response to anti-TNF therapy measured by effect size of bone volume change over treatment period. We demonstrated that sexually dimorphic changes in arthritic hindpaws of TNF-Tg mice are bone-specific, where the cuboid serves as a reliable early biomarker of erosive arthritis in female mice. Adoption of automated segmentation approaches in pre-clinical or clinical models has potential to translate quantitative biomarkers to monitor bone erosions in disease and evaluate therapeutic efficacy.

Automatic segmentation of white matter hyperintensities in T2-FLAIR with AQUA: A comparative validation study against conventional methods

White matter hyperintensities (WMHs) are lesions in the white matter of the brain that are associated with cognitive decline and an increased risk of dementia. The manual segmentation of WMHs is highly time-consuming and prone to intra- and inter-variability. Therefore, automatic segmentation approaches are gaining attention as a more efficient and objective means to detect and monitor WMHs. In this study, we propose AQUA, a deep learning model designed for fully automatic segmentation of WMHs from T2-FLAIR scans, which improves upon our previous study for small lesion detection and incorporating a multicenter approach. AQUA implements a two-dimensional U-Net architecture and uses patch-based training. Additionally, the network was modified to include Bottleneck Attention Module on each convolutional block of both the encoder and decoder to enhance performance for small-sized WMH. We evaluated the performance and robustness of AQUA by comparing it with five well-known supervised and unsupervised methods for automatic segmentation of WMHs (LGA, LPA, SLS, UBO, and BIANCA). To accomplish this, we tested these six methods on the MICCAI 2017 WMH Segmentation Challenge dataset, which contains MRI images from 170 elderly participants with WMHs of presumed vascular origin, and assessed their robustness across multiple sites and scanner types. The results showed that AQUA achieved superior performance in terms of spatial (Dice = 0.72) and volumetric (logAVD = 0.10) agreement with the manual segmentation compared to the other methods. While the recall and F1-score were moderate at 0.49 and 0.59, respectively, they improved to 0.75 and 0.82 when excluding small lesions (≤ 6 voxels). Remarkably, despite being trained on a different dataset with different ethnic backgrounds, lesion loads, and scanners, AQUA's results were comparable to the top 10 ranked methods of the MICCAI challenge. The findings suggest that AQUA is effective and practical for automatic segmentation of WMHs from T2-FLAIR scans, which could help identify individuals at risk of cognitive decline and dementia and allow for early intervention and management.

Automatic segmentation of mandibular canal using transformer based neural networks.

Accurate 3D localization of the mandibular canal is crucial for the success of digitally-assisted dental surgeries. Damage to the mandibular canal may result in severe consequences for the patient, including acute pain, numbness, or even facial paralysis. As such, the development of a fast, stable, and highly precise method for mandibular canal segmentation is paramount for enhancing the success rate of dental surgical procedures. Nonetheless, the task of mandibular canal segmentation is fraught with challenges, including a severe imbalance between positive and negative samples and indistinct boundaries, which often compromise the completeness of existing segmentation methods. To surmount these challenges, we propose an innovative, fully automated segmentation approach for the mandibular canal. Our methodology employs a Transformer architecture in conjunction with cl-Dice loss to ensure that the model concentrates on the connectivity of the mandibular canal. Additionally, we introduce a pixel-level feature fusion technique to bolster the model's sensitivity to fine-grained details of the canal structure. To tackle the issue of sample imbalance and vague boundaries, we implement a strategy founded on mandibular foramen localization to isolate the maximally connected domain of the mandibular canal. Furthermore, a contrast enhancement technique is employed for pre-processing the raw data. We also adopt a Deep Label Fusion strategy for pre-training on synthetic datasets, which substantially elevates the model's performance. Empirical evaluations on a publicly accessible mandibular canal dataset reveal superior performance metrics: a Dice score of 0.844, click score of 0.961, IoU of 0.731, and HD95 of 2.947mm. These results not only validate the efficacy of our approach but also establish its state-of-the-art performance on the public mandibular canal dataset.

An attention 3DUNET and visual geometry group-19 based deep neural network for brain tumor segmentation and classification from MRI

There has been an abrupt increase in brain tumor (BT) related medical cases during the past ten years. The tenth most typical type of tumor affecting millions of people is the BT. The cure rate can, however, rise if it is found early. When evaluating BT diagnosis and treatment options, MRI is a crucial tool. However, segmenting the tumors from magnetic resonance (MR) images is complex. The advancement of deep learning (DL) has led to the development of numerous automatic segmentation and classification approaches. However, most need improvement since they are limited to 2D images. So, this article proposes a novel and optimal DL system for segmenting and classifying the BTs from 3D brain MR images. Preprocessing, segmentation, feature extraction, feature selection, and tumor classification are the main phases of the proposed work. Preprocessing, such as noise removal, is performed on the collected brain MR images using bilateral filtering. The tumor segmentation uses spatial and channel attention-based three-dimensional u-shaped network (SC3DUNet) to segment the tumor lesions from the preprocessed data. After that, the feature extraction is done based on dilated convolution-based visual geometry group-19 (DCVGG-19), making the classification task more manageable. The optimal features are selected from the extracted feature sets using diagonal linear uniform and tangent flight included butterfly optimization algorithm. Finally, the proposed system applies an optimal hyperparameters-based deep neural network to classify the tumor classes. The experiments conducted on the BraTS2020 dataset show that the suggested method can segment tumors and categorize them more accurately than the existing state-of-the-art mechanisms.
