Molecular Marker Applications in the Selection of Elite Genotypes for Plant Stress Tolerance and Genetic Fidelity

Molecular markers play a crucial role in accelerating crop production for sustainable agriculture by identifying resistant traits and enhancing genetic diversity. In this review, we examine the impact of the molecular markers on advancing our understanding of stress tolerance mechanisms in plants, addressing the pressing imperative to bolster global food production to meet the escalating demands of the growing population. Additionally, the application of molecular markers to evaluate the genetic accuracy of plants due to genetic changes caused by somaclonal variation during <em>in vitro</em> propagation is mentioned. Specifically, we highlight emerging technologies like MAS, MARS, MABC, GWAS, GS, DH production, speed breeding, and genome editing, which offer promising opportunities to enhance stress tolerance and genetic integrity in crop cultivars, aiding in addressing global food security challenges. The literature search focused on studies published in the last ten years. We utilized a combination of specific and broad keywords such as genetic stability, <em>in vitro</em> propagation, molecular markers, abiotic-biotic stress, and plant biotechnology. In conclusion, this review analyzes the use of molecular markers in assessing the stress tolerance and genetic fidelity of <em>in vitro</em> grown plants.

Role of molecular markers in identifying genetic disorders

The advancements in molecular marker technology and their applications in detecting specific genetic disorders hold promise for improving diagnostic accuracy and personalized treatment strategies. However, ensuring that these technologies are accessible and ethically implemented will be key to their success in transforming healthcare. The ongoing evolution of molecular markers and genetic screening technologies suggests a future where early diagnosis and personalized medicine become standard care for genetic disorders.

Prediction of the Aggressive Clinical Course of Papillary Thyroid Carcinoma Based on Fine Needle Aspiration Biopsy Molecular Testing.

Molecular genetic events are among the numerous factors affecting the clinical course of papillary thyroid carcinoma (PTC). Recent studies have demonstrated that aberrant expression of miRNA, as well as different thyroid-related genes, correlate with the aggressive clinical course of PTC and unfavorable treatment outcomes, which opens up new avenues for using them in the personalization of the treatment strategy for patients with PTC. In the present work, our goal was to assess the applicability of molecular markers in the preoperative diagnosis of aggressive variants of papillary thyroid cancer. The molecular genetic profile (expression levels of 34 different markers and BRAF mutations) was studied for 108 cytology specimens collected by fine-needle aspiration biopsy in patients with PTC having different clinical manifestations. Statistically significant differences with adjustment for multiple comparisons (p < 0.0015) for clinically aggressive variants of PTC were obtained for four markers: miRNA-146b, miRNA-221, fibronectin 1 (FN1), and cyclin-dependent kinase inhibitor 2A (CDKN2A) genes. A weak statistical correlation (0.0015 < p < 0.05) was observed for miRNA-31, -375, -551b, -148b, -125b, mtDNA, CITED1, TPO, HMGA2, CLU, NIS, SERPINA1, TFF3, and TMPRSS4. The recurrence risk of papillary thyroid carcinoma can be preoperatively predicted using miRNA-221, FN1, and CDKN2A genes.

However, wild sea cucumber populations have experienced a decline due to overfishing and environmental factors, underscoring the urgent need for genetic resource conservation and biotechnology innovation within the sea cucumber aquaculture and breeding industry. The development of the sea cucumber industry is still impeded by challenges and difficulties. Nevertheless, significant progress has been made through the utilization of molecular markers, which have effectively addressed a number of fisheries and aquaculture issues. In recent years, diverse types of molecular markers including mitochondrial DNA, microsatellites, and SNP markers have been developed and extensively applied in various aspects of sea cucumber research. These markers play vital roles in genetic sex identification, germplasm resource evaluation, population structure assessment, as well as marker-assisted breeding in marine ranching and sea cucumber aquaculture and breeding industry. This review provides an overview of the fundamental principles, functions, and characteristics associated with various markers employed across various sea cucumber species while also discussing their applications within different aspects of the sea cucumber fisheries, aquaculture, and breeding industry.

Molecular markers have been extensively utilized for trait mapping, genetic diversity analysis, and selection of desirable genotypes with traits such as high oil content, disease resistance, and abiotic stress tolerance. Integration with conventional breeding methods has facilitated the development of elite oilseed crop varieties with improved agronomic performance and stress resilience. Stratified application of gene expression in diagnosis of thyroid nodules

Objective: To investigate the value of BRAF V600E and multigene detection and stratified application for the diagnosis of thyroid nodules. Methods: A total of 1 117 patients with thyroid nodules resection at Nanjing Gulou Hospital from December 2020 to July 2022 were enrolled in the study. Fine needle aspiration (FNA) and core biopsy samplings were performed for cytopathologic examination and genetic testings; the findings were combined with BSRTC classification. The diagnostic performance of BRAF V600E and multigene detection were compared. Results: Among the 1, 117 patients who underwent thyroid nodules resection, 285 were male and 832 were female, with a median age of 46 years (range: 24-76 years). Postoperative histopathologic examination confirmed 1 040 cases of thyroid cancer and 77 cases of benign nodules. The sensitivity (87.0% vs. 80.8%, P<0.01) and diagnostic accuracy (87.9% vs. 82.1%, P<0.01) of multigene detection were significantly higher than those of BRAF V600E detection. The result of multigene detection showed that BRAF V600E mutation was the most common finding, followed by CCDC6-RET (E1-E12) fusion, ETV6-NTRK3 fusion, and KRAS mutation. Multigene detection had a higher sensitivity (81.9% vs. 72.8%, P<0.01) and lower cancer risk in wild-type (47.6% vs. 57.7%, P=0.069) than BRAF V600E detection in BSRTCⅠ-Ⅴ lesions. Compared with BRAF V600E detection, multigene had no significant difference of sensitivity in BSRTC Ⅰ lesions, but significantly higher sensitivity (86.3% vs 74.0%, P<0.01) in BSRTC Ⅲ lesions. Conclusions: Genetic detection can be used as an effective tool for the diagnosis of thyroid nodules. A stratified application of molecular markers in the diagnosis of thyroid nodules is proposed. Combined with FNA, single gene or multigene detection both can effectively assist in the diagnosis of thyroid nodules. Moreover, multigene detection is superior to single gene detection. For BSRTC Ⅲ lesion with wild-type BRAF, multigene detection can be considered with a repeated FNA.

The application of molecular marker in papaya sex determination: From the laboratory to the field

Sex determination at an early stage is vital in papaya fruit production. Over time, several methods of sex determination in papaya plants by molecular markers have been developed and applied. In the present study, papaya sex-specific molecular markers and root morphology were applied for sex determination. The results demonstrated that, among molecular markers for sex discrimination, the molecular marker W11 could accurately determine the male/hermaphrodite sex from the seedling population with 100 % accuracy. Further, sex-specific molecular markers such as PMSM, pH, and Cpsm31 did not provide specific sex differentiation as previously reported. Additionally, the analysis of the root morphology of young papaya plants showed a weak correlation with sex. Considering these findings, it was concluded that a molecular marker is an accurate tool for determining the male/hermaphrodite sex from female papaya plants at an early stage.

Background: The biodiversity of citrus plants is very abundant and many are cultivated, creating various types. However, the high demand makes orange farmers feel overwhelmed. This is what causes some orange cultivars to become rare. Characterization of the genetic diversity of citrus germplasm at the molecular level is an important and crucial step that can assist in the breeding and conservation process. The aim of this literature review is to provide information regarding molecular markers regarding the application of SSR molecular markers to analyze the genetic diversity of citrus. Method: The method used is a systematic literature review with the literature sources used coming from articles taken from national journals and international journals indexed by Scopus. Results: The application of molecular markers using the SSR method is useful for identifying and characterizing the genetic diversity of citrus germplasm so that it can assist in breeding and conservation actions. SSR has many advantages both in terms of its use and the results obtained. Conclusion: One application of molecular markers is to analyze plant genetic diversity. Simple Sequence Repeat (SSR) molecular markers can help to analyze the characteristics and genetic diversity of oranges so that they can assist in plant breeding and conservation purposes.

Plant breeding has had a tremendous influence on crop improvement. However, due to dwindling germplasm resources, identification of variability for incorporation into new cultivars is becoming more difficult. Therefore, there has been recourse to alternative approaches including mutagenesis, tissue culture and genetic transformation to aid breeding programs. Development and application of molecular markers derived from genes, commonly called genic markers or sometimes functional markers, is gaining momentum in plant genetics and breeding. Presently, marker discovery, genotyping and molecular breeding practices would be routine in crop improvement in many crop species including Brassica. Molecular markers are known as particularly effective and reliable tools for the characterization of genome architectures and the investigation of gene polymorphisms in cabbage also. Cabbage breeding, genomics and their applications have been discussed in detailed in this review article.

Identification of QTL controlling the ratio of linalool to linalyl acetate in the flowers of Lavandula angustifolia Mill var. Hemus

The content of linalyl acetate and the ratio of linalool to linalyl acetate (L/LA ratio) are one of the important parameters that determine the quality of lavender oil. The characterization of a segregating population derived from a self-pollinated Lavandula angustifolia var. Hemus resulted in the identification of a single quantitative trait locus controlling the L/LA ratio (L/LA-QTL) and located on chromosome 8 of the lavender reference genome. The L/LA data analysis demonstrated that plants homozygous for one of the L/LA-QTL alleles had significantly higher linalool content, lower linalyl acetate content and higher L/LA ratio, than the plants which were either heterozygous or homozygous for the other allele. No significant difference was observed for the sum of linalool and linalyl acetate content among these three groups of plants, suggesting that the identified L/LA-QTL is related to an enzyme conversion of linalool to linalyl acetate. The BLAST search revealed that the L/LA-QTL region included a sequence of the LiAAT4 gene of monoterpene acetyltransferase, considered as a candidate gene for the L/LA-QTL locus. Sequence analysis of the LiAAT4 gene of var. Hemus revealed the presence of two alleles differing in two nucleotides and predicted amino acid substitutions. The comparison of the allele configurations of SSR, SRAP and LiAAT4 loci and the L/LA ratio of plants showing recombination in the L/LA-QTL region provided further support that LiAAT4 is a candidate gene underlying the identified L/LA-QTL and controlling the L/LA ratio. The application of molecular markers for the identified L/LA-QTL is discussed.

Application of Small Cell Lung Cancer Molecular Subtyping Markers to Small Cell Neuroendocrine Carcinoma of the Cervix: NEUROD1 as a Poor Prognostic Factor.

Cervical small cell neuroendocrine carcinoma (CSCNEC) is a rare, aggressive type of cervical cancer. The treatment for CSCNEC follows the chemotherapeutic regimens used for small cell lung cancer (SCLC), with which it shares similar clinical and histologic features. For the first time, we applied neuroendocrine (NE) and SCLC molecular subtyping immunohistochemical markers [achaete-scute homolog 1 (ASCL1), neurogenic differentiation factor 1 (NEUROD1), POU class 2 homeobox 3 (POU2F3), and yes-associated protein 1] in 45 patients with CSCNEC. For the combined NE score, 51.1% of NE-high and 48.9% of NE-low subtypes were identified. The NE-high subtype tended to show worse progression-free survival and overall survival (OS) than the NE-low subtype ( P =0.059 and P =0.07, respectively). Applying the SCLC molecular subtyping, 53.3% of cases were identified as NEUROD1-dominant, 17.8% as ASCL1-dominant, 13.3% as YAP-dominant, and 4.4% as POU2F3-dominant, while 11.1% of cases showed negative expression for all markers; the distribution was different from that of SCLC. The NEUROD1-dominant subtype exhibited the worst OS, while the POU2F3 subtype exhibited the best OS ( P =0.003), similar to SCLC. In addition, the ASCL1-dominant and NEUROD1-dominant subtypes showed high NE scores, while yes-associated protein 1-dominant and POU2F3-dominant subtypes showed low NE scores ( P =0.008). In multivariate analysis, the NEUROD1 expression was further identified as the independent prognostic factor for worse OS, together with the high FIGO stage. CSCNEC was revealed to be a heterogeneous disease with different biological phenotypes and to share some similarities and differences with SCLC. Regarding the ongoing development of tailored treatments based on biomarkers in SCLC, the application of biomarker-driven individualized therapy would improve clinical outcomes in patients with CSCNEC.

Plastid phylogenomics of the tribe potentilleae (Rosaceae)

The tribe Potentilleae comprises approximately 1700 species in 13 genera, making it one of the largest of the 16 tribes in Rosaceae. Our understanding of the composition and relationships among members of Potentilleae has advanced dramatically with the application of molecular markers in the last two decades. Yet there is still much work remaining toward a robust phylogenetic framework for the entire Potentilleae and a comprehensive genus-level dating framework for the tribe. The goals of the present study were to establish a phylogenetic framework for Potentilleae, infer the origin and diversification of the tribe using a temporal framework, and explore the taxonomic implications in light of the updated phylogenetic framework. We used the plastome sequences from 158 accessions representing 139 taxa covering all 13 recognized genera of the tribe to reconstruct the Potentilleae phylogeny. High phylogenetic resolution was recovered along the Potentilleae backbone. Two major clades were recovered within Potentilleae, corresponding to the two subtribes Fragariinae and Potentillinae. Within Fragariinae, two subclades were recovered. In one subclade, Sibbaldia sensu stricto is sister to a clade containing Sibbaldianthe, Comarum, Farinopsis, and Alchemilla sensu lato. In the other subclade, Fragaria is sister to a clade comprising Chamaerhodos, Chamaecallis, Drymocallis, Dasiphora, and Potaninia. Within Potentillinae, Argentina is sister to Potentilla sensu stricto. Within Potentilla sensu stricto, clade Himalaya is sister to Alba, and the Himalaya-Alba clade together is sister to a clade comprising Reptans, Potentilla ancistrifolia Bunge, Fragarioides, Ivesioid, and Argentea. Divergence time estimates indicated that tribe Potentilleae originated during the middle Eocene, and subtribes Fragariinae and Potentillinae diverged around the Eocene-Oligocene transition, and divergence times dated for Potentilleae genera ranged from the early Miocene to the late Pleistocene.

Development, results and prospects of the spring durum wheat breeding in Russia (post-Soviet states).

The article outlines a brief historical background on the introduction to cultivation, distribution and breeding of spring durum wheat in the steppe and forest-steppe regions of Eurasia (the countries of the former USSR: Russia, Ukraine, and Kazakhstan). The approaches and methodology for improving durum wheat during certain scientific selection periods are given. The features of the selection program implementation and the breeding scale expansion during the creation of breeding stations at the beginning of the XX century, after the end of the Great Patriotic War, in the second half of the XX century, and at present are considered. A characteristic according to the main features and properties of varieties created in different periods is given. The achievements of the classical breeding method by comparing old and new varieties are analyzed. The efficiency and rate of wheat selection by periods in different regions of Russia is estimated. The results and methods of breeding for yield, resistance to drought, leaf diseases (Stagonospora nodorum Berk., Septoria tritici (Roeb. et Desm.), Bipolaris sorokiniana (Sacc.) Shoemaker, Pyrenophora tritici repentis (Died.) Drechs., Fusarium sp., Puccinia titicina Eriks., Puccinia graminis Pers. f. sp. tritici Eriks., Blumeria graminis (DC.) f. sp. tritici Em. Marchal), grain pathogens Ustilago tritici (Pers.) Rostr.) and pathogens causing darkening of the corcule and endosperm (Bipolaris sorokiniana (Sacc.) Shoemaker, Alternaria tenuis (Nees et Fr.), Аlternaria triticina (Prasada & Prabhu)), pests (Cephus pygmeus Lens, Osinosoma frit L., Mayetiola destructor (Say)), grain quality (protein content, amount of yellow pigments, dough rheology, sprouting resistance) and end products are presented. The prospects for the molecular marker application for a number of traits in breeding in the near future are given.

Genome-Wide Association Studies of Biluochun Tea Plant Populations in Dongting Mountain and Comprehensive Identification of Candidate Genes Associated with Core Agronomic Traits by Four Analysis Models.

The elite germplasm resources are key to the beautiful appearance and pleasant flavor of Biluochun tea. We collected and measured the agronomic traits of 95 tea plants to reveal the trait diversity and breeding value of Biluochun tea plant populations. The results revealed that the agronomic traits of Biluochun tea plant populations were diverse and had high breeding value. Additionally, we resequenced these tea plant populations to reveal genetic diversity, population structure, and selection pressure. The Biluochun tea plant populations contained two groups and were least affected by natural selection based on the results of population structure and selection pressure. More importantly, four non-synonymous single nucleotide polymorphisms (nsSNPs) and candidate genes associated with (-)-gallocatechin gallate (GCG), (-)-gallocatechin (GC), and caffeine (CAF) were detected using at least two GWAS models. The results will promote the development and application of molecular markers and the utilization of elite germplasm from Biluochun populations.

Does One Size Fit All? Variations in the DNA Barcode Gaps of Macrofungal Genera.

The nuclear ribosomal internal transcribed spacer (nrITS) region has been widely used in fungal diversity studies. Environmental metabarcoding has increased the importance of the fungal DNA barcode in documenting fungal diversity and distribution. The DNA barcode gap is seen as the difference between intra- and inter-specific pairwise distances in a DNA barcode. The current understanding of the barcode gap in macrofungi is limited, inhibiting the development of best practices in applying the nrITS region toward research on fungal diversity. This study examined the barcode gap using 5146 sequences representing 717 species of macrofungi from eleven genera, eight orders and two phyla in datasets assembled by taxonomic experts. Intra- and inter-specific pairwise distances were measured from sequence and phylogenetic data. The results demonstrate that barcode gaps are influenced by differences in intra- and inter-specific variance in pairwise distances. In terms of DNA barcode behavior, variance is greater in the ITS1 than ITS2, and variance is greater in both relative to the combined nrITS region. Due to the difference in variance, the barcode gaps in the ITS2 region are greater than in the ITS1. Additionally, the taxonomic approach of "splitting" taxa into numerous taxonomic units produces greater barcode gaps when compared to "lumping". The results show variability in the barcode gaps between fungal taxa, demonstrating a need to understand the accuracy of DNA barcoding in quantifying species richness. For taxonomic studies, variability in nrITS sequence data supports the application of multiple molecular markers to corroborate the taxonomic and systematic delineation of species.
