Identifying knowledge gaps surrounding antimicrobial resistance: An exploratory study of antimicrobial resistant genes on Pennsylvania dairy farms

There is growing recognition that antimicrobial resistance (AMR) is a wicked problem in need of more systematic and interdisciplinary engagement. However, there remain significant knowledge gaps in how antimicrobial use in food-producing animals translates to AMR in animals, humans, and the environment. Drawing on an interdisciplinary approach, we utilize fecal testing on farms, to evaluate the presence of AMR genes (AMRg). Based on the existing literature we hypothesized differences in AMRg would be present between (i) calves versus cows, (ii) farms that had non-family employees versus those that did not, (iii) farms that reported a language barrier between employees and farmers versus those that did not, and and (iv) women-versus men-operated farms. While sample size is too small to draw generalizable conclusions, we did find some differences, with the most pronounced difference between calves and cows. This is an exploratory case study that makes a two-fold contribution. First, we contribute to the nascent literature explicitly focused on gender and AMR in agriculture. Second, to advance interdisciplinary research on AMR we offer an innovative methodological approach that measures the presence of AMRg on farms in the context of farm management practices and descriptive characteristics of the farm.

Study on Rapid, Quantitative, and Simultaneous Detection of Drug Residues and Immunoassay in Chickens.

Different levels of residual drugs can be monitored within a relatively safe range without causing harm to human health if the appropriate dosing methodology is considered and the drug withdrawal period is controlled during poultry and livestock raising. Antimicrobials are factors that can suppress the growth of microorganisms, and antibiotic residues in livestock farming have been considered as a potential cause of antimicrobial resistance in animals and humans. Antimicrobial drug resistance is associated with the capability of a microorganism to survive the inhibitory effects of the antimicrobial components. Antibiotic residue presence in chicken is a human health concern due to its negative effects on consumer health. Neglected aspects related to the application of veterinary drugs may threaten the safety of both humans and animals, as well as their environment. The detection of chemical contaminants is essential to ensure food quality. The most important antibiotic families used in veterinary medicines are β-lactams (penicillins and cephalosporins), tetracyclines, chloramphenicols, macrolides, spectinomycin, lincosamide, sulphonamides, nitrofuranes, nitroimidazoles, trimethoprim, polymyxins, quinolones, and macrocyclics (glycopeptides, ansamycins, and aminoglycosides). Antibiotic residue presence is the main contributor to the development of antibiotic resistance, which is considered a chief concern for both human and animal health worldwide. The incorrect application and misuse of antibiotics carry the risk of the presence of residues in the edible tissues of the chicken, which can cause allergies and toxicity in hypersensitive consumers. The enforcement of the regulation of food safety depends on efficacious monitoring of antimicrobial residues in the foodstuff. In this review, we have explored the rapid detection of drug residues in broilers.

Antimicrobial Susceptibility Profiles of Bacteria Isolated from Traditionally Fermented Bovine Milk from Selected Farms of Kajiado- Central Sub-County, Kenya

Introduction: Fermented bovine milk provides a conducive environment for the growth of bacteria some of which could be of zoonotic importance. These bacteria can develop antimicrobial resistance (AMR) due to the regular use of antibiotics in animals. Materials and methods: This cross-sectional study was undertaken to determine the antibiotic sensitivity of bacteria isolated from traditionally fermented milk obtained and processed from 114 indigenous cows kept by Maasai pastoralists in Kajiado County, Kenya. The Kirby-Bauer Disk diffusion method was used to determine the antimicrobial susceptibility profiles of the isolated Staphylococcus spp., Escherichia coli, Klebsiella spp., and Salmonella typhi. Results: The susceptibility of the isolated bacteria was determined using nine antibiotics namely chloramphenicol (10μg), kanamycin (30μg), penicillin G (10μg), streptomycin (10μg), oxytetracycline (30μ) tetracycline (30μg), vancomycin (30μg), gentamycin (10μg) and Ampicillin (10μg). The Staphylococcus (S.) aureus isolates exhibited diverse resistance patterns to the antibiotics with the greatest resistance observed against oxytetracycline (69.2%), streptomycin (69.2%), and kanamycin (61.5%). However, a significant proportion of the S. aureus strains demonstrated a 100% susceptibility rate to gentamycin and vancomycin. Escherichia coli isolates exhibited resistance to vancomycin (100%), tetracycline (80%), oxytetracycline (80 %), and ampicillin (60 %) and were highly (100%) sensitive to the other antibiotics. Salmonella typhi isolates were resistant to vancomycin (88.8%) and highly (100%) sensitive to chloramphenicol, penicillin G, gentamycin, and streptomycin. Klebsiella spp. were highly resistant to vancomycin (100%) and were sensitive to gentamycin (100%) and streptomycin (100%). Conclusion: The study showed a high prevalence of AMR in bacteria isolated from traditional milk consumed by the pastoralists and thus there is a high risk of zoonotic spread of the pathogenic bacteria. There is a need to educate the local households on strategies to minimize the occurrence of AMR in animals and also improve hygiene practices in the preparation of traditionally fermented milk.

Using Implementation Mapping to develop an intervention program to support veterinarians' adherence to the guideline on Streptococcus suis clinical practice in weaned pigs.

Streptococcus suis (S. suis) infections in weaned pigs are common and responsible for a high consumption of antimicrobials, and their presence is assumed to be multi-factorial. A specific evidence-based veterinary guideline to support the control of S. suis in weaned pigs was developed for veterinary practitioners in the Netherlands in 2014. Adherence to the S. suis clinical practice guideline helps veterinary practitioners to prevent and control the disease in a systematical approach and thereby improve antimicrobial stewardship and contribute to the prevention of antimicrobial resistance in animals and humans. The impact of such a clinical practice guideline on (animal) disease management depends not only on its content, but also largely on the extent to which practitioners adhere to the clinical guideline in practice. When the S. suis guideline was published, no specific activities were undertaken to support veterinarians' uptake and implementation, thereby contributing to suboptimal adherence in clinical practice. As the S. suis guideline was comprehensively written by veterinary experts following an evidence-based approach, our aim was not to judge the (scientific) quality of the guideline but to study the possibility to improve the currently low adherence of this guideline in veterinary practice. This paper describes the systematic development, using Implementation Mapping, of a theory-based intervention program to support swine veterinarians' adherence to the S. suis guideline. The knowledge, skills, beliefs about capabilities, and beliefs about consequences domains are addressed in the program, which includes seven evidence-based methods (modelling, tailoring, feedback, discussion, persuasive communication, active learning, and self-monitoring) for use in program activities such as a peer-learning meeting and an e-learning module. The intervention program has been developed for practicing swine veterinarians, lasts eight months, and is evaluated through a stepped-wedge design. The Implementation Mapping approach ensured that all relevant adopters and implementers were involved, and that outcomes, determinants (influencing factors), and objectives were systematically discussed.

Attitudes and practices on antibiotic use and its emerging threats among Lebanese dairy veterinarians: a case study from a developing country

IntroductionThis study aimed to explore how veterinarians (vets) rationalized their prescribing decisions for antimicrobial (AM) uses, the barriers they perceived to implement proper farm management in Lebanon, and the consecutive threats that might arise concerning the emergent spread of antimicrobial resistance in animals and the population.MethodsAmid the COVID-19 pandemic, phone call interviews were conducted with 34 veterinarians working in different demographic regions across the country. Data were analyzed qualitatively using an inductive thematic analysis.Results and discussionThe majority of veterinarians called for responsible antibiotic use. The prescribing decision of veterinarians was based mainly on suspected disease from field examination, farmer’s reports via phone calls, and the ability of the farmer to cover antibiotic costs. Very few veterinarians referred to laboratory diagnosis before prescribing a specific AM due to many obstacles. This study uncovered the absence of a trust relationship between veterinarians and farmers in Lebanon. Veterinarians provided different insights into farming practices, reflecting that farmers, in general, lack proper knowledge and implementation of farm management and that they mainly treat the herd on their own, especially in light of the current unprecedented economic crisis that Lebanon has been facing in the last three years. Above all, veterinarians revealed that AM resistance in Lebanon is markedly spreading, which calls for a serious and instantaneous set of governmental policies and regulations.

Whole genome sequencing-based cataloguing of antibiotic resistant genes in piggery waste borne samples

The growing use of antibiotics in livestock is one of the main causes of the rapid global spread of antimicrobial resistance (AMR). However, extensive research on AMR in animals is currently absent. In this article, we provide the bacterial antibiotic resistance genes (ARGs) from piggery waste samples in West Bengal, India, based on whole genome sequencing (WGS). According to the study, there are alarmingly high levels of Enterobacteriaceae in piggery waste, especially slaughterhouse waste, that are resistant to beta-lactam, aminoglycoside, sulphonamide, and tetracycline. We found several plasmids carrying multidrug-resistant Enterobacteriaceae including resistant to last-resort medications like colistin and carbapenems. Our findings will serve as a guide for developing AMR management policies for livestock in India and aid in understanding the current AMR profiles of pigs. To grasp the actual situation with AMR in the pig sector, large scale sample screening must be done.

Links between industrial livestock production, disease including zoonoses and antimicrobial resistance

AbstractA range of studies indicates that keeping farm animals in crowded, stressful conditions leads to an increased risk of the emergence, transmission, and amplification of pathogens including zoonoses. Some such zoonoses could lead to a pandemic. Biosecurity, though essential, is not on its own sufficient to prevent the entry of disease into large, intensive livestock housing. To minimize disease risks, both biosecurity measures and the keeping of animals in conditions that are supportive of good health and effective immunocompetence are necessary. A further threat to human health arises from the routine use of antimicrobials in intensive livestock production to prevent disease. This high use of antimicrobials contributes significantly to the emergence of antimicrobial resistance in animals, which can then be transferred to people, thereby undermining the efficacy of the antimicrobials that are so important in human medicine. If we want to save our antimicrobials and minimize the risk of future zoonoses and pandemics, we need to move to “health‐oriented systems” for the rearing of animals, systems in which good health is inherent in the farming methods rather than being dependent on the routine use of antimicrobials. Health‐oriented systems should avoid high stocking densities and large group size, should minimize stress and mixing of animals, and ensure that animals can perform their natural behaviors as the inability to do so is highly stressful. They should avoid the use of animals selected for excessive production levels as these appear to involve an increased risk of immunological problems and pathologies.

Review on the Epidemiology, Milk Composition Changes, and Antimicrobial Susceptibility of Causative Agents of Bubaline Mastitis in Asia

Mastitis is one of the diseases that cause economic losses worldwide due to the reduction in milk yield and the high treatment costs in dairy buffaloes. Although antibiotics are the mainstay treatment for this disease, the overuse of antibiotics has resulted in the emergence of antimicrobial resistance in animals and humans. Hence, this study aims to review and assess the available literature on bubaline mastitis in Asia. The prevalence of subclinical mastitis was higher in dairy buffaloes than in clinical mastitis, especially in Pakistan. Bubaline mastitis was commonly detected using the California mastitis test, surf field mastitis test, somatic cell count, and bacterial culture. In Asia, farm management and host factors were the primary causes of bubaline mastitis risk factors. Mastitis in buffaloes caused alterations in milk composition, such as increasing lactose levels, somatic cell count, and the presence of bacteria in the milk. However, protein, fat, and solid non-fat level variations were also affected by other factors such as the stage of lactation, breed, and age. The most prevalent isolated bacteria in bubaline mastitis milk samples were coagulase-negative staphylococci, Staphylococcus aureus, Streptococcus spp., and Escherichia coli. Most showed high resistance toward penicillin, amoxicillin, ampicillin, and streptomycin. The antimicrobial susceptibility of causative agents in Asia varies depending on the usage of common antibiotics to treat bubaline mastitis in each country. This review will help to understand bubaline mastitis better, although studies are limited in many Asian countries.

Antimicrobial Resistance in E. coli Isolated from Chicken Cecum Samples and Factors Contributing to Antimicrobial Resistance in Nepal.

Microorganisms with antimicrobial resistance (AMR) are prevalent among humans and animals, and also found in the environment. Though organisms with AMR can spread to humans via food from animal sources, the burden of AMR in food-producing animals remains largely unknown. Thus, we assessed the resistance pattern among Escherichia coli isolated from chicken cecum samples and explored issues contributing to AMR in animals in the Dhulikhel Municipality of Nepal. We conducted a mixed-methods study, comprising a cross-sectional quantitative component, with collection of chicken cecal samples from slaughter houses/shops. In addition, a descriptive qualitative component was undertaken, with a focus group discussion and key informant interviews among stakeholders involved in animal husbandry. Of the 190 chicken cecum samples collected, 170 (89%) were subjected to culture and drug sensitivity testing, of which E. coli was isolated from 159 (94%) samples. Of the 159 isolates, 113 (71%) had resistance to ≥3 antimicrobial class. Resistance to tetracycline (86%) and ciprofloxacin (66%) were most prevalent. Overuse of antimicrobials, easy availability of antimicrobials, and lack of awareness among farmers about AMR were major issues contributing to AMR. The high prevalence of resistance among E. coli in chicken cecal samples calls for rational use of antimicrobials, educating farmers, and multi-sectoral coordination.

Achieving Antimicrobial Stewardship on the Global Scale: Challenges and Opportunities.

Antimicrobial resistance (AMR) has been clearly identified as a major global health challenge. It is a leading cause of human deaths and also has a toll on animals, plants, and the environment. Despite the considerable socio-economic impacts, the level of awareness of the problem remains woefully inadequate, and antimicrobials are not generally recognized as a global common good, one that everyone has a role and responsibility to conserve. It is imperative for antimicrobial stewardship to be more widely implemented to achieve better control of the AMR phenomenon. The Food and Agriculture Organization (FAO) of the United Nations plays an important role in promoting and facilitating antimicrobial stewardship. The specific needs to be addressed and barriers to be overcome, in particular, in low- and middle-income countries in order to implement antimicrobial stewardship practices in agrifood systems are being identified. As a global community, it is essential that we now move beyond discussing the AMR problem and focus on implementing solutions. Thus, FAO provides multi-pronged support for nations to improve antimicrobial stewardship through programs to strengthen governance, increase awareness, develop and enhance AMR surveillance, and implement best practices related to antimicrobial resistance in agrifood systems. For example, FAO is developing a platform to collect data on AMR in animals and antimicrobial use (AMU) in plants (InFARM), working on a campaign to reduce the need to use antimicrobials, studying the use of alternatives to the use of antimicrobials (especially those used for growth promotion) and actively promoting the implementation of the Codex Alimentarius AMR standards. Together, these will contribute to the control of AMR and also bring us closer to the achievement of multiple sustainable development goals.

Pseudomonas aeruginosa and Its Pathogenicity

Pseudomonas aeruginosa, belonging to the Pseudomonadaceae family, is Gram-negative, rod-shaped, motile, aerobic, endospore negative, oxidase and catalase positive. It is widely found in nature and isolated from soil, plants, water and animals. It can grow rapidly on the surface of the food and form oxidized products and mucous substances. P. aeruginosa, one of the leading foodborne pathogens, causes important concerns in food safety due to being a source of contamination, causing food poisoning and antimicrobial resistance in animals, forming biofilms and difficulties in preventing biofilms. In this review, information on history, microbiological, cultural and biochemical characteristics, virulence factors and pathogenicity of P. aeruginosa are given. In addition, infections caused by P. aeruginosa and its presence in food are described.

Antibiotic usage practice and knowledge on antimicrobial resistance among livestock and poultry farmers of Telangana state, India

Antimicrobial resistance (AMR) is a silent pandemic faced parallel to COVID-19 pandemic, owing to indiscriminate usage of antimicrobial agents by large mass of people as part of self-medication and unsupervised therapy protocols. This similar kind of situation does exist in livestock and poultry farming sector, which has led to AMR issues like Methicillin-resistant Staphylococcus aureus (MRSA) mastitis. AMR is really an alarming issue which needs to be addressed or else in near future it would be difficult to treat or control infections in both humans and animals. Reduction in indiscriminate antimicrobial usage and AMR issues in animal husbandry sector requires intervention in animal husbandry practices. In order to device such intervention practices, first we need to document the field level antibiotic usage and knowledge level on AMR. But unfortunately, data on AMR issues at field level were deficit and poorly documented in India. Hence this cross-sectional study was carried out to explore the knowledge and usage pattern of antibiotics among livestock and poultry farmers of Telangana state of India through direct interview method. Cent per cent of the farmers responded that antibiotics were used mainly for therapeutic purpose followed by prophylactic (32%), metaphylactic purpose (44.5%) and as growth promoters (8.33%). Farmers (78%) responded that they purchase the antimicrobial agents over-the-counter. Oxytetracyclines and Enrofloxacin were the two major antibiotics used abundantly by the livestock farmers. Large proportions of famers (80%) were neither following full dosage regime of antimicrobial used nor the withdrawal period, while antimicrobial usage on their animals owing to lack of awareness and knowledge regarding the AMR. Significant differences were found amongst the livestock and poultry farmers with respect to their knowledge level on antimicrobial usage and AMR in animals.

The European Union Summary Report on Antimicrobial Resistance in zoonotic and indicator bacteria from humans, animals and food in 2019-2020.

Data on antimicrobial resistance (AMR) in zoonotic and indicator bacteria from humans, animals and food are collected annually by the EU Member States (MSs), jointly analysed by the EFSA and the ECDC and reported in a yearly EU Summary Report. The annual monitoring of AMR in animals and food within the EU is targeted at selected animal species corresponding to the reporting year. The 2020 monitoring specifically focussed on poultry and their derived carcases/meat, while the monitoring performed in 2019 specifically focused on fattening pigs and calves under 1 year of age, as well as their derived carcases/meat. Monitoring and reporting of AMR in 2019–2020 included data regarding Salmonella, Campylobacter and indicator E. coli isolates, as well as data obtained from the specific monitoring of presumptive ESBL‐/AmpC‐/carbapenemase‐producing E. coli isolates. Additionally, some MSs reported voluntary data on the occurrence of methicillin‐resistant Staphylococcus aureus in animals and food, with some countries also providing data on antimicrobial susceptibility. This report provides an overview of the main findings of the 2019–2020 harmonised AMR monitoring in the main food‐producing animal populations monitored, in carcase/meat samples and in humans. Where available, monitoring data obtained from pigs, calves, broilers, laying hens and turkeys, as well as from carcase/meat samples and humans were combined and compared at the EU level, with particular emphasis on multidrug resistance, complete susceptibility and combined resistance patterns to critically important antimicrobials, as well as Salmonella and E. coli isolates possessing ESBL‐/AmpC‐/carbapenemase phenotypes. The key outcome indicators for AMR in food‐producing animals, such as complete susceptibility to the harmonised panel of antimicrobials in E. coli and the prevalence of ESBL‐/AmpC‐producing E. coli have been specifically analysed over the period 2014–2020.

Antimicrobial Resistance Profile of Staphylococcus hyicus Strains Isolated from Brazilian Swine Herds.

Staphylococcus hyicus is the causative agent of porcine exudative epidermitis. This disorder affects animals in all producing countries and presents a widespread occurrence in Brazil. This study evaluated strains from a historical collection in order to detect the presence of exfoliative-toxin-encoding genes (SHETB, ExhA, ExhB, ExhC, ExhD), characterize the strains using PFGE, and determine their respective antimicrobial resistance profiles. The results obtained from the evaluation of 77 strains from 1982 to 1987 and 103 strains from 2012 reveal a significant change in resistance profiles between the two periods, especially regarding the antimicrobial classes of fluoroquinolones, amphenicols, lincosamides, and pleuromutilins. The levels of multidrug resistance observed in 2012 were significantly higher than those detected in the 1980s. It was not possible to correlate the resistance profiles and presence of genes encoding toxins with the groups obtained via PFGE. Only 10.5% of the strains were negative for exfoliative toxins, and different combinations of toxins genes were identified. The changes observed in the resistance pattern of this bacterial species over the 30-year period analyzed indicate that S. hyicus could be a useful indicator in resistance monitoring programs in swine production. In a country with animal protein production such as Brazil, the results of this study reinforce the need to establish consistent monitoring programs of antimicrobial resistance in animals, as already implemented in various countries of the world.

Antimicrobial resistance (AMR) is a growing threat to the health of humans and animals that requires global actions. In high-income countries, surveillance systems helped inform policies to curb AMR in animals. In low- and middle-income countries (LMICs), demand for meat is rising, and developing policies against AMR is urgent. However, surveillance of AMR is at best nascent, and the current evidence base to inform policymakers is geographically heterogeneous. We present resistancebank.org, an online platform that centralizes information on AMR in animals from 1,285 surveys from LMICs. Surveys were conducted between 2000 and 2019 and include 22,403 resistance rates for pathogens isolated from chickens, cattle, sheep, and pigs. The platform is built as a shiny application that provides access to individual surveys, country-level reports, and maps of AMR at 10 × 10 kilometers resolution. The platform is accessed via any internet browser and enables users to upload surveys to strengthen a global database. resistancebank.org aims to be a focal point for sharing AMR data in LMICs and to help international funders prioritize their actions.

Should the Increased Awareness of the One Health Approach Brought by the COVID-19 Pandemic Be Used to Further Tackle the Challenge of Antimicrobial Resistance?

Several experts have expressed their concerns regarding the potential increase in antimicrobial resistance (AMR) during the COVID-19 pandemic as a consequence of the increase in antimicrobial and biocide use in humans globally. However, the impact of the pandemic on antimicrobial use (AMU) and AMR in animals has yet to be discussed and evaluated. Indeed, veterinary practices have been hugely impacted by the pandemic and its restrictive measures around the world. In this perspective, we call for more research to estimate the impact of COVID-19 on AMU and AMR in both humans and animals, as well as on the environment, in coherence with the One Health approach. In addition, we argue that the current pandemic is an opportunity to accelerate the implementation of a One Health approach to tackle the AMR crisis at the global scale. Indeed, the momentum created by the increased general awareness of both the public and decision-makers for the development and maintenance of effective drugs to treat human infections, as well as for the importance of a One Health approach to prevent the emergence of infectious diseases, should be used as a lever to implement global collaborative and sustainable solutions to the complex challenges of AMR.

Antibiotic-Resistant Escherichia coli and Salmonella from the Feces of Food Animals in the East Province of Rwanda.

Simple SummaryA paucity of information on antimicrobial resistance in animals in Rwanda prompted us to conduct this study, the objective of which was to estimate the prevalence of antibiotic resistance among Escherichia coli and Salmonella from the feces of cattle, goats, pigs, and poultry. We found that resistance to tetracycline, ampicillin, and streptomycin were the most frequent among non-type-specific E. coli isolates. Resistance to chloramphenicol, quinolone-based antibiotics, amoxicillin–clavulanic acid, and azithromycin were also observed among these bacterial isolates, but with lower percentages. Most of resistant E. coli, including multidrug-resistant strains, were isolated from poultry fecal samples. More than 30% of samples were positive for E. coli resistant to third-generation cephalosporins or quinolone-based antibiotics. All isolated Salmonella were pan-susceptible. These results give an insight into the status of antibiotic resistance in food animals in Rwanda, as well as a call for further research. Also, the findings indicated a need for antibiotic stewardship and antimicrobial resistance surveillance initiatives.In Rwanda, information on antibiotic resistance in food animals is scarce. This study was conducted to detect and phenotypically characterize antibiotic-resistant Escherichia coli and Salmonella in feces of cattle, goats, pigs, and poultry in the East province of Rwanda. We isolated non-type-specific (NTS) E. coli and Salmonella using plain culture media. In addition, we used MacConkey agar media supplemented with cefotaxime at 1.0 μg/mL and ciprofloxacin at 0.5 μg/mL to increase the probability of detecting E. coli with low susceptibility to third-generation cephalosporins and quinolones, respectively. Antibiotic susceptibility testing was performed using the disk diffusion test. Among 540 NTS E. coli isolates, resistance to tetracycline was the most frequently observed (35.6%), followed by resistance to ampicillin (19.6%) and streptomycin (16.5%). Percentages of NTS E. coli resistant to all three antibiotics and percentages of multidrug-resistant strains were higher in isolates from poultry. All isolated Salmonella were susceptible to all antibiotics. The sample-level prevalence for resistance to third-generation cephalosporins was estimated at 35.6% with all third-generation cephalosporin-resistant E. coli, expressing an extended-spectrum beta-lactamase phenotype. The sample-level prevalence for quinolone resistance was estimated at 48.3%. These results provided a baseline for future research and the development of integrated surveillance initiatives.

Data on antimicrobial resistance (AMR) in zoonotic and indicator bacteria from humans, animals and food are collected annually by the EU Member States (MSs), jointly analysed by the EFSA and the ECDC and reported in a yearly EU Summary Report. The annual monitoring of AMR in animals and food within the EU is targeted at selected animal species corresponding to the reporting year. The 2018 monitoring specifically focussed on poultry and their derived carcases/meat, while the monitoring performed in 2019 specifically focused on pigs and calves under 1 year of age, as well as their derived carcases/meat. Monitoring and reporting of AMR in 2018/2019 included data regarding Salmonella, Campylobacter and indicator Escherichia coli isolates, as well as data obtained from the specific monitoring of presumptive ESBL‐/AmpC‐/carbapenemase‐producing E. coli isolates. Additionally, some MSs reported voluntary data on the occurrence of meticillin‐resistant Staphylococcus aureus in animals and food, with some countries also providing data on antimicrobial susceptibility. This report provides an overview of the main findings of the 2018/2019 harmonised AMR monitoring in the main food‐producing animal populations monitored, in related carcase/meat samples and in humans. Where available, data monitoring obtained from pigs, calves, broilers, laying hens and turkeys, as well as from carcase/meat samples and humans were combined and compared at the EU level, with particular emphasis on multidrug resistance, complete susceptibility and combined resistance patterns to critically important antimicrobials, as well as Salmonella and E. coli isolates possessing ESBL‐/AmpC‐/carbapenemase phenotypes. The outcome indicators for AMR in food‐producing animals such as complete susceptibility to the harmonised panel of antimicrobials in E. coli and the prevalence of ESBL‐/AmpC‐producing E. coli have been also specifically analysed over the period 2015–2019.

Comparison of Antimicrobial Resistance Profiles in Salmonella spp. from Swine Upon Arrival and Postslaughter at the Abattoir.

Antimicrobial resistance (AMR) developed by Salmonella within animals used for food products is a major global issue. Monitoring AMR in animals destined for slaughter is, therefore, critical. Abattoirs may serve as potential candidate checkpoints for monitoring resistance patterns on farms. A complicating factor, however, is the impact of lairage on Salmonella detected in pigs at slaughter. This study sought to compare AMR patterns in Salmonella spp. in swine collected upon arrival (fecal samples) at the abattoir with those at postslaughter (cecal samples) and evaluate the feasibility of using slaughterhouse samples for surveillance of prevailing AMR Salmonella on farms. Eighty-four Salmonella isolates were recovered from a large, midwestern U.S. abattoir between September and November 2013. Isolates were tested for phenotypic AMR to 12 antimicrobials using the broth microdilution assay. Whole-genome sequencing identified the AMR genes harbored by the strains. Significant differences were observed in the isolate phenotypes and genotypes; however, no significant difference was observed in genotypic resistance patterns. Hence, the AMR profiles of Salmonella spp. postslaughter cannot be predicted from preslaughter samples. Further research considering the genetic diversity of isolates and statistical power of the genotypic analysis is warranted to improve the performance of WGS-inferred antimicrobial susceptibility.
