Abstract
From the standpoint of theoretical and methodological analysis, the construction of innovative customs policy of Russia in the system of relations with industrial and trade policy on the basis of the balance of payments is studied. The modeling of formation of new institutional and managerial relations of the customs service in the conditions of changing its role in the innovation economy is presented. Innovative security is defined as a criterion of strategic development of the customs service. The basis for its assessment at the customs is the register of innovative goods and technologies of the leading sectors of the Russian Federation, included in the innovative program of economic development and allows you to track the critical level of innovation security. Possibilities of application of customs procedures and tools of customs service in ensuring implementation of the innovative program of the country are considered.
