A general prediction model for compound-protein interactions based on deep learning.

The identification of compound-protein interactions (CPIs) is crucial for drug discovery and understanding mechanisms of action. Accurate CPI prediction can elucidate drug-target-disease interactions, aiding in the discovery of candidate compounds and effective synergistic drugs, particularly from traditional Chinese medicine (TCM). Existing in silico methods face challenges in prediction accuracy and generalization due to compound and target diversity and the lack of largescale interaction datasets and negative datasets for model learning. To address these issues, we developed a computational model for CPI prediction by integrating the constructed large-scale bioactivity benchmark dataset with a deep learning (DL) algorithm. To verify the accuracy of our CPI model, we applied it to predict the targets of compounds in TCM. An herb pair of Astragalus membranaceus and Hedyotis diffusaas was used as a model, and the active compounds in this herb pair were collected from various public databases and the literature. The complete targets of these active compounds were predicted by the CPI model, resulting in an expanded target dataset. This dataset was next used for the prediction of synergistic antitumor compound combinations. The predicted multi-compound combinations were subsequently examined through in vitro cellular experiments. Our CPI model demonstrated superior performance over other machine learning models, achieving an area under the Receiver Operating Characteristic curve (AUROC) of 0.98, an area under the precision-recall curve (AUPR) of 0.98, and an accuracy (ACC) of 93.31% on the test set. The model's generalization capability and applicability were further confirmed using external databases. Utilizing this model, we predicted the targets of compounds in the herb pair of Astragalus membranaceus and Hedyotis diffusaas, yielding an expanded target dataset. Then, we integrated this expanded target dataset to predict effective drug combinations using our drug synergy prediction model DeepMDS. Experimental assay on breast cancer cell line MDA-MB-231 proved the efficacy of the best predicted multi-compound combinations: Combination I (Epicatechin, Ursolic acid, Quercetin, Aesculetin and Astragaloside IV) exhibited a half-maximal inhibitory concentration (IC50) value of 19.41μM, and a combination index (CI) value of 0.682; and Combination II (Epicatechin, Ursolic acid, Quercetin, Vanillic acid and Astragaloside IV) displayed a IC50 value of 23.83μM and a CI value of 0.805. These results validated the ability of our model to make accurate predictions for novel CPI data outside the training dataset and evaluated the reliability of the predictions, showing good applicability potential in drug discovery and in the elucidation of the bioactive compounds in TCM. Our CPI prediction model can serve as a useful tool for accurately identifying potential CPI for a wide range of proteins, and is expected to facilitate drug research, repurposing and support the understanding of TCM.

MMCL-CPI: A multi-modal compound-protein interaction prediction model incorporating contrastive learning pre-training

MotivationCompound-protein interaction (CPI) prediction plays a crucial role in drug discovery and drug repositioning. Early researchers relied on time-consuming and labor-intensive wet laboratory experiments. However, the advent of deep learning has significantly accelerated this progress. Most existing deep learning methods utilize deep neural networks to extract compound features from sequences and graphs, either separately or in combination. Our team’s previous research has demonstrated that compound images contain valuable information that can be leveraged for CPI task. However, there is a scarcity of multimodal methods that effectively combine sequence and image representations of compounds in CPI. Currently, the use of text-image pairs for contrastive language-image pre-training is a popular approach in the multimodal field. Further research is needed to explore how the integration of sequence and image representations can enhance the accuracy of CPI task. ResultsThis paper presents a novel method called MMCL-CPI, which encompasses two key highlights: 1) Firstly, we propose extracting compound features from two modalities: one-dimensional SMILES and two-dimensional images. This approach enables us to capture both sequence and spatial features, enhancing the prediction accuracy for CPI. Based on this, we design a novel multimodal model. 2) Secondly, we introduce a multimodal pre-training strategy that leverages comparative learning on a large-scale unlabeled dataset to establish the correspondence between SMILES string and compound’s image. This pre-training approach significantly improves compound feature representations for downstream CPI task. Our method has shown competitive results on multiple datasets.

Compound-protein interaction prediction based on heterogeneous network reveals potential antihepatoma agents

Despite the development of an increasing number of multi-kinase and immune checkpoint inhibitors for hepatocellular carcinoma (HCC), improvement in cancer survival remains limited due to their similar structures and targets. Natural products (NPs) maintain diverse structures and activities and are important sources of drug discovery. Currently, most of active NPs exhibit ambiguous binding targets and mechanisms. Herein, we proposed the CIPHEN (compound-protein interactions prediction based on the heterogeneous network) to predict potential antihepatoma NPs and their targets. The evaluation of canonical compound-protein interactions (CPIs) databases and independent test demonstrated the good ability of CPIHN to reveal known and unreported CPIs. Both prediction and experiment results indicated that CIPHEN could unveil relationships between actively antihepatoma sesquiterpenoid dimers (SDs) and anti-HCC targets. In conclusion, the CIPHEN provides a promising choice to investigate the mode of action of compounds, which will help to accelerate the process of drug research and development against HCC.

An end-to-end method for predicting compound-protein interactions based on simplified homogeneous graph convolutional network and pre-trained language model

Identification of interactions between chemical compounds and proteins is crucial for various applications, including drug discovery, target identification, network pharmacology, and elucidation of protein functions. Deep neural network-based approaches are becoming increasingly popular in efficiently identifying compound-protein interactions with high-throughput capabilities, narrowing down the scope of candidates for traditional labor-intensive, time-consuming and expensive experimental techniques. In this study, we proposed an end-to-end approach termed SPVec-SGCN-CPI, which utilized simplified graph convolutional network (SGCN) model with low-dimensional and continuous features generated from our previously developed model SPVec and graph topology information to predict compound-protein interactions. The SGCN technique, dividing the local neighborhood aggregation and nonlinearity layer-wise propagation steps, effectively aggregates K-order neighbor information while avoiding neighbor explosion and expediting training. The performance of the SPVec-SGCN-CPI method was assessed across three datasets and compared against four machine learning- and deep learning-based methods, as well as six state-of-the-art methods. Experimental results revealed that SPVec-SGCN-CPI outperformed all these competing methods, particularly excelling in unbalanced data scenarios. By propagating node features and topological information to the feature space, SPVec-SGCN-CPI effectively incorporates interactions between compounds and proteins, enabling the fusion of heterogeneity. Furthermore, our method scored all unlabeled data in ChEMBL, confirming the top five ranked compound-protein interactions through molecular docking and existing evidence. These findings suggest that our model can reliably uncover compound-protein interactions within unlabeled compound-protein pairs, carrying substantial implications for drug re-profiling and discovery. In summary, SPVec-SGCN demonstrates its efficacy in accurately predicting compound-protein interactions, showcasing potential to enhance target identification and streamline drug discovery processes.Scientific contributionsThe methodology presented in this work not only enables the comparatively accurate prediction of compound-protein interactions but also, for the first time, take sample imbalance which is very common in real world and computation efficiency into consideration simultaneously, accelerating the target identification and drug discovery process.

CKG-IMC: An inductive matrix completion method enhanced by CKG and GNN for Alzheimer’s disease compound-protein interactions prediction

Alzheimer’s disease (AD) is one of the most prevalent chronic neurodegenerative disorders globally, with a rapidly growing population of AD patients and currently no effective therapeutic interventions available. Consequently, the development of therapeutic anti-AD drugs and the identification of AD targets represent one of the most urgent tasks. In this study, in addition to considering known drugs and targets, we explore compound-protein interactions (CPIs) between compounds and proteins relevant to AD. We propose a deep learning model called CKG-IMC to predict Alzheimer’s disease compound-protein interaction relationships. CKG-IMC comprises three modules: a collaborative knowledge graph (CKG), a principal neighborhood aggregation graph neural network (PNA), and an inductive matrix completion (IMC). The collaborative knowledge graph is used to learn semantic associations between entities, PNA is employed to extract structural features of the relationship network, and IMC is utilized for CPIs prediction. Compared with a total of 16 baseline models based on similarities, knowledge graphs, and graph neural networks, our model achieves state-of-the-art performance in experiments of 10-fold cross-validation and independent test. Furthermore, we use CKG-IMC to predict compounds interacting with two confirmed AD targets, 42-amino-acid β-amyloid (Aβ42) protein and microtubule-associated protein tau (tau protein), as well as proteins interacting with five FDA-approved anti-AD drugs. The results indicate that the majority of predictions are supported by literature, and molecular docking experiments demonstrate a strong affinity between the predicted compounds and targets.

PSC-CPI: Multi-Scale Protein Sequence-Structure Contrasting for Efficient and Generalizable Compound-Protein Interaction Prediction

Compound-Protein Interaction (CPI) prediction aims to predict the pattern and strength of compound-protein interactions for rational drug discovery. Existing deep learning-based methods utilize only the single modality of protein sequences or structures and lack the co-modeling of the joint distribution of the two modalities, which may lead to significant performance drops in complex real-world scenarios due to various factors, e.g., modality missing and domain shifting. More importantly, these methods only model protein sequences and structures at a single fixed scale, neglecting more fine-grained multi-scale information, such as those embedded in key protein fragments. In this paper, we propose a novel multi-scale Protein Sequence-structure Contrasting framework for CPI prediction (PSC-CPI), which captures the dependencies between protein sequences and structures through both intra-modality and cross-modality contrasting. We further apply length-variable protein augmentation to allow contrasting to be performed at different scales, from the amino acid level to the sequence level. Finally, in order to more fairly evaluate the model generalizability, we split the test data into four settings based on whether compounds and proteins have been observed during the training stage. Extensive experiments have shown that PSC-CPI generalizes well in all four settings, particularly in the more challenging ``Unseen-Both" setting, where neither compounds nor proteins have been observed during training. Furthermore, even when encountering a situation of modality missing, i.e., inference with only single-modality protein data, PSC-CPI still exhibits comparable or even better performance than previous approaches.

GraphsformerCPI: Graph Transformer for Compound-Protein Interaction Prediction.

Accurately predicting compound-protein interactions (CPI) is a critical task in computer-aided drug design. In recent years, the exponential growth of compound activity and biomedical data has highlighted the need for efficient and interpretable prediction approaches. In this study, we propose GraphsformerCPI, an end-to-end deep learning framework that improves prediction performance and interpretability. GraphsformerCPI treats compounds and proteins as sequences of nodes with spatial structures, and leverages novel structure-enhanced self-attention mechanisms to integrate semantic and graph structural features within molecules for deep molecule representations. To capture the vital association between compound atoms and protein residues, we devise a dual-attention mechanism to effectively extract relational features through .cross-mapping. By extending the powerful learning capabilities of Transformers to spatial structures and extensively utilizing attention mechanisms, our model offers strong interpretability, a significant advantage over most black-box deep learning methods. To evaluate GraphsformerCPI, extensive experiments were conducted on benchmark datasets including human, C. elegans, Davis and KIBA datasets. We explored the impact of model depth and dropout rate on performance and compared our model against state-of-the-art baseline models. Our results demonstrate that GraphsformerCPI outperforms baseline models in classification datasets and achieves competitive performance in regression datasets. Specifically, on the human dataset, GraphsformerCPI achieves an average improvement of 1.6% in AUC, 0.5% in precision, and 5.3% in recall. On the KIBA dataset, the average improvement in Concordance index (CI) and mean squared error (MSE) is 3.3% and 7.2%, respectively. Molecular docking shows that our model provides novel insights into the intrinsic interactions and binding mechanisms. Our research holds practical significance in effectively predicting CPIs and binding affinities, identifying key atoms and residues, enhancing model interpretability.

A bidirectional interpretable compound-protein interaction prediction framework based on cross attention

The identification of compound-protein interactions (CPIs) plays a vital role in drug discovery. However, the huge cost and labor-intensive nature in vitro and vivo experiments make it urgent for researchers to develop novel CPI prediction methods. Despite emerging deep learning methods have achieved promising performance in CPI prediction, they also face ongoing challenges: (i) providing bidirectional interpretability from both the chemical and biological perspective for the prediction results; (ii) comprehensively evaluating model generalization performance; (iii) demonstrating the practical applicability of these models. To overcome the challenges posed by current deep learning methods, we propose a cross multi-head attention oriented bidirectional interpretable CPI prediction model (CmhAttCPI). First, CmhAttCPI takes molecular graphs and protein sequences as inputs, utilizing the GCW module to learn atom features and the CNN module to learn residue features, respectively. Second, the model applies cross multi-head attention module to compute attention weights for atoms and residues. Finally, CmhAttCPI employs a fully connected neural network to predict scores for CPIs. We evaluated the performance of CmhAttCPI on balanced datasets and imbalanced datasets. The results consistently show that CmhAttCPI outperforms multiple state-of-the-art methods. We constructed three scenarios based on compound and protein clustering and comprehensively evaluated the model generalization ability within these scenarios. The results demonstrate that the generalization ability of CmhAttCPI surpasses that of other models. Besides, the visualizations of attention weights reveal that CmhAttCPI provides chemical and biological interpretation for CPI prediction. Moreover, case studies confirm the practical applicability of CmhAttCPI in discovering anticancer candidates.

Heterogeneous sampled subgraph neural networks with knowledge distillation to enhance double-blind compound-protein interaction prediction

Identifying binding compounds against a target protein is crucial for large-scale virtual screening in drug development. Recently, network-based methods have been developed for compound-protein interaction (CPI) prediction. However, they are difficult to be applied to unseen (i.e., never-seen-before) proteins and compounds. In this study, we propose SgCPI to incorporate local known interacting networks to predict CPI interactions. SgCPI randomly samples the local CPI network of the query compound-protein pair as a subgraph and applies a heterogeneous graph neural network (HGNN) to embed the active/inactive message of the subgraph. For unseen compounds and proteins, SgCPI-KD takes SgCPI as the teacher model to distillate its knowledge by estimating the potential neighbors. Experimental results indicate: (1) the sampled subgraphs of the CPI network introduce efficient knowledge for unseen molecular prediction with the HGNNs, and (2) the knowledge distillation strategy is beneficial to the double-blind interaction prediction by estimating molecular neighbors and distilling knowledge.

ParaCPI: A Parallel Graph Convolutional Network for Compound-Protein Interaction Prediction.

Identifying compound-protein interactions (CPIs) is critical in drug discovery, as accurate prediction of CPIs can remarkably reduce the time and cost of new drug development. The rapid growth of existing biological knowledge has opened up possibilities for leveraging known biological knowledge to predict unknown CPIs. However, existing CPI prediction models still fall short of meeting the needs of practical drug discovery applications. A novel parallel graph convolutional network model for CPI prediction (ParaCPI) is proposed in this study. This model constructs feature representation of compounds using a unique approach to predict unknown CPIs from known CPI data more effectively. Experiments are conducted on five public datasets, and the results are compared with current state-of-the-art (SOTA) models under three different experimental settings to evaluate the model's performance. In the three cold-start settings, ParaCPI achieves an average performance gain of 26.75%, 23.84%, and 14.68% in terms of area under the curve compared with the other SOTA models. In addition, the results of the experiments in the case study show ParaCPI's superior ability to predict unknown CPIs based on known data, with higher accuracy and stronger generalization compared with the SOTA models. Researchers can leverage ParaCPI to accelerate the drug discovery process.

FOTF-CPI: A compound-protein interaction prediction transformer based on the fusion of optimal transport fragments

Compound-protein interaction (CPI) affinity prediction plays an important role in reducing the cost and time of drug discovery. However, the interpretability of how fragments function in CPI is impacted by the fact that current methods ignore the affinity relationships between fragments of compounds and fragments of proteins in CPI modeling. This article introduces an improved Transformer called FOTF-CPI (aFusion of Optimal Transport Fragments compound-protein interaction prediction model). We use an optimal transport-based fragmentation approach to improve the model's understanding of compound and protein sequences. Additionally, a fused attention mechanism is employed, which combines the features of fragments to capture full affinity information. This fused attention redistributes higher attention scores to fragments with higher affinity. Experimental results show FOTF-CPI achieves an average 2% higher performance than other models on all three datasets. Furthermore, the visualization confirms the potential of FOTF-CPI for drug discovery applications.

DeepCompoundNet: enhancing compound–protein interaction prediction with multimodal convolutional neural networks

Virtual screening has emerged as a valuable computational tool for predicting compound–protein interactions, offering a cost-effective and rapid approach to identifying potential candidate drug molecules. Current machine learning-based methods rely on molecular structures and their relationship in the network. The former utilizes information such as amino acid sequences and chemical structures, while the latter leverages interaction network data, such as protein–protein interactions, drug–disease interactions, and protein–disease interactions. However, there has been limited exploration of integrating molecular information with interaction networks. This study presents DeepCompoundNet, a deep learning-based model that integrates protein features, drug properties, and diverse interaction data to predict chemical–protein interactions. DeepCompoundNet outperforms state-of-the-art methods for compound–protein interaction prediction, as demonstrated through performance evaluations. Our findings highlight the complementary nature of multiple interaction data, extending beyond amino acid sequence homology and chemical structure similarity. Moreover, our model’s analysis confirms that DeepCompoundNet gets higher performance in predicting interactions between proteins and chemicals not observed in the training samples. MulinforCPI: enhancing precision of compound-protein interaction prediction through novel perspectives on multi-level information integration.

Forecasting the interaction between compounds and proteins is crucial for discovering new drugs. However, previous sequence-based studies have not utilized three-dimensional (3D) information on compounds and proteins, such as atom coordinates and distance matrices, to predict binding affinity. Furthermore, numerous widely adopted computational techniques have relied on sequences of amino acid characters for protein representations. This approach may constrain the model's ability to capture meaningful biochemical features, impeding a more comprehensive understanding of the underlying proteins. Here, we propose a two-step deep learning strategy named MulinforCPI that incorporates transfer learning techniques with multi-level resolution features to overcome these limitations. Our approach leverages 3D information from both proteins and compounds and acquires a profound understanding of the atomic-level features of proteins. Besides, our research highlights the divide between first-principle and data-driven methods, offering new research prospects for compound-protein interaction tasks. We applied the proposed method to six datasets: Davis, Metz, KIBA, CASF-2016, DUD-E and BindingDB, to evaluate the effectiveness of our approach.

GcForest-based compound-protein interaction prediction model and its application in discovering small-molecule drugs targeting CD47.

Identifying compound-protein interaction plays a vital role in drug discovery. Artificial intelligence (AI), especially machine learning (ML) and deep learning (DL) algorithms, are playing increasingly important roles in compound-protein interaction (CPI) prediction. However, ML relies on learning from large sample data. And the CPI for specific target often has a small amount of data available. To overcome the dilemma, we propose a virtual screening model, in which word2vec is used as an embedding tool to generate low-dimensional vectors of SMILES of compounds and amino acid sequences of proteins, and the modified multi-grained cascade forest based gcForest is used as the classifier. This proposed method is capable of constructing a model from raw data, adjusting model complexity according to the scale of datasets, especially for small scale datasets, and is robust with few hyper-parameters and without over-fitting. We found that the proposed model is superior to other CPI prediction models and performs well on the constructed challenging dataset. We finally predicted 2 new inhibitors for clusters of differentiation 47(CD47) which has few known inhibitors. The IC50s of enzyme activities of these 2 new small molecular inhibitors targeting CD47-SIRPα interaction are 3.57 and 4.79μM respectively. These results fully demonstrate the competence of this concise but efficient tool for CPI prediction.

PMF-CPI: assessing drug selectivity with a pretrained multi-functional model for compound–protein interactions

Compound–protein interactions (CPI) play significant roles in drug development. To avoid side effects, it is also crucial to evaluate drug selectivity when binding to different targets. However, most selectivity prediction models are constructed for specific targets with limited data. In this study, we present a pretrained multi-functional model for compound–protein interaction prediction (PMF-CPI) and fine-tune it to assess drug selectivity. This model uses recurrent neural networks to process the protein embedding based on the pretrained language model TAPE, extracts molecular information from a graph encoder, and produces the output from dense layers. PMF-CPI obtained the best performance compared to outstanding approaches on both the binding affinity regression and CPI classification tasks. Meanwhile, we apply the model to analyzing drug selectivity after fine-tuning it on three datasets related to specific targets, including human cytochrome P450s. An overview of recent advances and challenges in predicting compound-protein interaction (CPI).

CSI: Contrastive data Stratification for Interaction prediction and its application to compound-protein interaction prediction.

Accurately predicting the likelihood of interaction between two objects (compound-protein sequence, user-item, author-paper, etc.) is a fundamental problem in Computer Science. Current deep-learning models rely on learning accurate representations of the interacting objects. Importantly, relationships between the interacting objects, or features of the interaction, offer an opportunity to partition the data to create multi-views of the interacting objects. The resulting congruent and non-congruent views can then be exploited via contrastive learning techniques to learn enhanced representations of the objects. We present a novel method, Contrastive Stratification for Interaction Prediction (CSI), to stratify (partition) a dataset in a manner that can be exploited via Contrastive Multiview Coding to learn embeddings that maximize the mutual information across congruent data views. CSI assigns a key and multiple views to each data point, where data partitions under a particular key form congruent views of the data. We showcase the effectiveness of CSI by applying it to the compound-protein sequence interaction prediction problem, a pressing problem whose solution promises to expedite drug delivery (drug-protein interaction prediction), metabolic engineering, and synthetic biology (compound-enzyme interaction prediction) applications. Comparing CSI with a baseline model that does not utilize data stratification and contrastive learning, and show gains in average precision ranging from 13.7% to 39% using compounds and sequences as keys across multiple drug-target and enzymatic datasets, and gains ranging from 16.9% to 63% using reaction features as keys across enzymatic datasets. Improving Compound-Protein Interaction Prediction by Self-Training with Augmenting Negative Samples.

Identifying compound-protein interactions (CPIs) is crucial for drug discovery. Since experimentally validating CPIs is often time-consuming and costly, computational approaches are expected to facilitate the process. Rapid growths of available CPI databases have accelerated the development of many machine-learning methods for CPI predictions. However, their performance, particularly their generalizability against external data, often suffers from a data imbalance attributed to the lack of experimentally validated inactive (negative) samples. In this study, we developed a self-training method for augmenting both credible and informative negative samples to improve the performance of models impaired by data imbalances. The constructed model demonstrated higher performance than those constructed with other conventional methods for solving data imbalances, and the improvement was prominent for external datasets. Moreover, examination of the prediction score thresholds for pseudo-labeling during self-training revealed that augmenting the samples with ambiguous prediction scores is beneficial for constructing a model with high generalizability. The present study provides guidelines for improving CPI predictions on real-world data, thus facilitating drug discovery.

Helix encoder: a compound-protein interaction prediction model specifically designed for class A GPCRs.

Class A G protein-coupled receptors (GPCRs) represent the largest class of GPCRs. They are essential targets of drug discovery and thus various computational approaches have been applied to predict their ligands. However, there are a large number of orphan receptors in class A GPCRs and it is difficult to use a general protein-specific supervised prediction scheme. Therefore, the compound-protein interaction (CPI) prediction approach has been considered one of the most suitable for class A GPCRs. However, the accuracy of CPI prediction is still insufficient. The current CPI prediction model generally employs the whole protein sequence as the input because it is difficult to identify the important regions in general proteins. In contrast, it is well-known that only a few transmembrane helices of class A GPCRs play a critical role in ligand binding. Therefore, using such domain knowledge, the CPI prediction performance could be improved by developing an encoding method that is specifically designed for this family. In this study, we developed a protein sequence encoder called the Helix encoder, which takes only a protein sequence of transmembrane regions of class A GPCRs as input. The performance evaluation showed that the proposed model achieved a higher prediction accuracy compared to a prediction model using the entire protein sequence. Additionally, our analysis indicated that several extracellular loops are also important for the prediction as mentioned in several biological researches.

GraphCPIs: A novel graph-based computational model for potential compound-protein interactions

Identifying proteins that interact with drug compounds has been recognized as an important part in the process of drug discovery. Despite extensive efforts that have been invested in predicting compound-protein interactions (CPIs), existing traditional methods still face several challenges. The computer-aided methods can identify high-quality CPI candidates instantaneously. In this research, a novel model is named GraphCPIs, proposed to improve the CPI prediction accuracy. First, we establish the adjacent matrix of entities connected to both drugs and proteins from the collected dataset. Then, the feature representation of nodes could be obtained by using the graph convolutional network and Grarep embedding model. Finally, an extreme gradient boosting (XGBoost) classifier is exploited to identify potential CPIs based on the stacked two kinds of features. The results demonstrate that GraphCPIs achieves the best performance, whose average predictive accuracy rate reaches 90.09%, average area under the receiver operating characteristic curve is 0.9572, and the average area under the precision and recall curve is 0.9621. Moreover, comparative experiments reveal that our method surpasses the state-of-the-art approaches in the field of accuracy and other indicators with the same experimental environment. We believe that the GraphCPIs model will provide valuable insight to discover novel candidate drug-related proteins.
