The contribution of nearshore oceanography to temporal variation in larval dispersal.

Patterns of population connectivity shape ecological and evolutionary phenomena from population persistence to local adaptation and can inform conservation strategy. Connectivity patterns emerge from the interaction of individual behavior with a complex and heterogeneous environment. Despite ample observation that dispersal patterns vary through time, the extent to which variation in the physical environment can explain emergent connectivity variation is not clear. Empirical studies of its contribution promise to illuminate a potential source of variability that shapes the dynamics of natural populations. We leveraged simultaneous direct dispersal observations and oceanographic transport simulations of the clownfish Amphiprion clarkii in the Camotes Sea, Philippines, to assess the contribution of oceanographic variability to emergent variation in connectivity. We found that time-varying oceanographic simulations on both annual and monsoonal timescales partly explained the observed dispersal patterns, suggesting that temporal variation in oceanographic transport shapes connectivity variation on these timescales. However, interannual variation in observed mean dispersal distance was nearly 10 times the expected variation from biophysical simulations, revealing that additional biotic and abiotic factors contribute to interannual connectivity variation. Simulated dispersal kernels also predicted a smaller scale of dispersal than the observations, supporting the hypothesis that undocumented abiotic factors and behaviors such as swimming and navigation enhance the probability of successful dispersal away from, as opposed to retention near, natal sites. Our findings highlight the potential for coincident observations and biophysical simulations to test dispersal hypotheses and the influence of temporal variability on metapopulation persistence, local adaptation, and other population processes.

Viruses greatly influence succession and diversification of their hosts, yet the effects of viral infection on the ecological dynamics of natural microbial populations remain poorly understood, especially at finer scales of diversity. By manipulating the viral predation pressure by autochthonous and allochthonous viruses, we uncovered potential phage-host interaction, and their important role in structuring the prokaryote community at an ecotype level.

In vitro evolution of ciprofloxacin resistance in Neisseria commensals and derived mutation population dynamics in natural Neisseria populations.

Commensal Neisseria are members of a healthy human oropharyngeal microbiome; however, they also serve as a reservoir of antimicrobial resistance for their pathogenic relatives. Despite their known importance as sources of novel genetic variation for pathogens, we still do not understand the full suite of resistance mutations commensal species can harbor. Here, we use in vitro selection to assess the mutations that emerge in response to ciprofloxacin selection in commensal Neisseria by passaging 4 replicates of 4 different species in the presence of a selective antibiotic gradient for 20 days; then categorized derived mutations with whole genome sequencing. 10/16 selected cells lines across the 4 species evolved ciprofloxacin resistance (≥ 1 ug/ml); with resistance-contributing mutations primarily emerging in DNA gyrase subunit A and B (gyrA and gyrB), topoisomerase IV subunits C and E (parC and parE), and the multiple transferable efflux pump repressor (mtrR). Of note, these derived mutations appeared in the same loci responsible for ciprofloxacin reduced susceptibility in the pathogenic Neisseria, suggesting conserved mechanisms of resistance across the genus. Additionally, we tested for zoliflodacin cross-resistance in evolved strain lines and found 6 lineages with elevated zoliflodacin minimum inhibitory concentrations. Finally, to interrogate the likelihood of experimentally derived mutations emerging and contributing to resistance in natural Neisseria, we used a population-based approach and identified GyrA 91I as a substitution circulating within commensal Neisseria populations and ParC 85C in a single gonococcal isolate. Small clusters of gonococcal isolates had commensal-like alleles at parC and parE, indicating recent cross-species recombination events.

Effects of industrial pollution and ambient air temperature on larval performance and population dynamics of Eriocrania leafminers (Lepidoptera)

Pollution is an integral part of global environmental change, yet the combined and interactive effects of pollution and climate on terrestrial ecosystems remain inadequately understood. This study aims to explore whether pollution alters the impacts of ambient air temperature on the population dynamics of herbivorous insects. Between 1995 and 2005, we studied populations of two closely related moths, Eriocrania semipurpurella and E. sangii, at eight sites located 1 to 64 km from a large copper‑nickel smelter in Monchegorsk, Russia. We found that pollution and temperature influence the performance of Eriocrania larvae mining in the leaves of mountain birch, Betula pubescens var. pumila, through multiple pathways. This is evident from the unconsistent changes observed in larval and frass weight, mine area, and leaf size. We found increases in both leaf quality and larval weight with decreasing pollution levels at both spatial and temporal scales and attributed these to the impact of sulphur dioxide, rather than trace elements (nickel and copper). The quality of birch leaves increased with spring (May) temperatures, enabling Eriocrania larvae to achieve greater weight while consuming less biomass. During the larval growth period (early June to early July), Eriocrania larvae increased their consumption with rising temperatures, presumably to compensate for increased metabolic expenses. Contrary to our expectations, the per capita rate of population change did not correlate with larval weight and did not vary along the pollution gradient. Nevertheless, we detected interactive effects of pollution and climate on the rate of population change. This rate decreased with rising winter temperatures in slightly polluted and unpolluted sites but remained unchanged in heavily polluted sites. We conclude that pollution disrupts mechanisms regulating the natural population dynamics of Eriocrania moths.

The Pacific oyster reproduction is affected by early-life exposure to environmental pesticide mixture: A multigenerational study

Pesticides threat marine organisms worldwide. Among them, the Pacific oyster is a bivalve mollusc model in marine ecotoxicology. A large body of literature already stated on the multiple-scale effects pesticides can trigger in the Pacific oyster, throughout its life cycle and in a delayed manner. In particular, reproductive toxicity is of major concern because of its influence on population dynamics. However, past studies mostly investigated pesticide reprotoxicity as a direct effect of exposure during gametogenesis or directly on gametes and little is known about the influence of an early embryo exposure on the breed capacity. Therefore, we studied delayed and multigenerational consequences through gametogenesis features (i.e. sex ratio, glycogen content, gene expression) and reproductive success in two consecutive oyster generations (F0 and F1) exposed to an environmentally-relevant pesticide mixture (sum nominal concentration: 2.85 μg.L−1) during embryo-larval development (0–48 h post fertilization, hpf). In the first generation, glycogen content increased in exposed individuals and the expression of some gametogenesis target genes was modified. The reproductive success measured 48 hpf was higher in exposed individuals. A multigenerational influence was observed in the second generation, with feminisation, acceleration of gametogenesis processes and the sex-specific modification of glycogen metabolism in individuals from exposed parents. This study is the first to highlight the delayed effects on reproduction induced by an early exposure to pesticides, and its multigenerational implications in the Pacific oyster. It suggests that environmental pesticide contamination can have impacts on the recruitment and the dynamics of natural oyster populations exposed during their embryo-larval phase.

VAMPirus: A versatile amplicon processing and analysis program for studying viruses.

Amplicon sequencing is an effective and increasingly applied method for studying viral communities in the environment. Here, we present vAMPirus, a user-friendly, comprehensive, and versatile DNA and RNA virus amplicon sequence analysis program, designed to support investigators in exploring virus amplicon sequencing data and running informed, reproducible analyses. vAMPirus intakes raw virus amplicon libraries and, by default, performs nucleotide- and amino acid-based analyses to produce results such as sequence abundance information, taxonomic classifications, phylogenies and community diversity metrics. The vAMPirus analytical framework leverages 16 different opensource tools and provides optional approaches that can increase the ratio of biological signal-to-noise and thereby reveal patterns that would have otherwise been masked. Here, we validate the vAMPirus analytical framework and illustrate its implementation as a general virus amplicon sequencing workflow by recapitulating findings from two previously published double-stranded DNA virus datasets. As a case study, we also apply the program to explore the diversity and distribution of a coral reef-associated RNA virus. vAMPirus is streamlined within Nextflow, offering straightforward scalability, standardization and communication of virus lineage-specific analyses. The vAMPirus framework is designed to be adaptable; community-driven analytical standards will continue to be incorporated as the field advances. vAMPirus supports researchers in revealing patterns of virus diversity and population dynamics in nature, while promoting study reproducibility and comparability.

Interaction with a phage gene underlie costs of a β-lactamase.

The fitness cost of an antibiotic resistance gene (ARG) can differ across host strains, creating refuges that allow the maintenance of an ARG in the absence of direct selection for its resistance phenotype. Despite the importance of such ARG-host interactions for predicting ARG dynamics, the basis of ARG fitness costs and their variability between hosts are not well understood. We determined the genetic basis of a host-dependent cost of a β-lactamase, blaTEM-116*, that conferred a significant cost in one Escherichia coli strain but was close to neutral in 11 other Escherichia spp. strains. Selection of a blaTEM-116*-encoding plasmid in the strain in which it initially had a high cost resulted in rapid and parallel compensation for that cost through mutations in a P1-like phage gene, relAP1. When the wild-type relAP1 gene was added to a strain in which it was not present and in which blaTEM-116* was neutral, it caused the ARG to become costly. Thus, relAP1 is both necessary and sufficient to explain blaTEM-116* costs in at least some host backgrounds. To our knowledge, these findings represent the first demonstrated case of the cost of an ARG being influenced by a genetic interaction with a phage gene. The interaction between a phage gene and a plasmid-borne ARG highlights the complexity of selective forces determining the maintenance and spread of ARGs and, by extension, encoding phage and plasmids in natural bacterial communities.IMPORTANCEAntibiotic resistance genes (ARGs) play a major role in the increasing problem of antibiotic resistance in clinically relevant bacteria. Selection of these genes occurs in the presence of antibiotics, but their eventual success also depends on the sometimes substantial costs they impose on host bacteria in antibiotic-free environments. We evolved an ARG that confers resistance to penicillin-type antibiotics in one host in which it did confer a cost and in one host in which it did not. We found that costs were rapidly and consistently reduced through parallel genetic changes in a gene encoded by a phage that was infecting the costly host. The unmutated version of this gene was sufficient to cause the ARG to confer a cost in a host in which it was originally neutral, demonstrating an antagonism between the two genetic elements and underlining the range and complexity of pressures determining ARG dynamics in natural populations.

One of the main problems of forest ecology is to identify the patterns of the dynamics of natural populations of woody plants at the stage of their renewal, which programs the entire subsequent structure and development of plant ecosystems. The process of reforestation is determined by both the dynamics of seed production and the peculiarities of the seed distribution of forest-forming tree species. The renewal of five-needled pines of the Cembrae subsection with wingless seeds is due to their close trophic relationships with birds of the genus Nucifraga sp., which spread seeds, creating soil forage stocks. The purpose of this study is to reveal geographical features of the relationship between seed production and renewal of Siberian stone pine (Pinus sibirica Du Tour) with the intermediary participation of the thin-billed nutcracker (Nucifraga caryocatactes macrorhynchos Brehm C.L.). The research was carried out in 3 geographical regions of Pinus sibirica forests: in the forests of the Aldan Highlands in Southern Yakutia (59º40´ N., 125º24´ E.), the Northern Urals in the area of the Denezhkin Kamen mountain (60º25´ N., 59º32´ E.), and the Khamar-Daban Mountain range in the South-Eastern Baikal region (51º32´ N., 103º32´ E.). It is shown that each region of the Pinus sibirica growth differs in the dynamics of both seed production and renewal. It was found that the abundance of Pinus sibirica seedlings in the forests of the Aldan Highlands is positively associated (R2 = 0.46) with the yield of cones the previous year. The number of seedlings in the Northern Urals and Khamar-Daban is negatively related to the yield of cones of last year but is positively (R2 = 0.48–0.49) associated with the yield of cones of the year before last. We believe that seedlings in any case appear from the seeds of last year's yield. But the visible connection is due to the activity of the nutcracker. As a result of the stationary studies conducted in the Northern Urals, we identified a constant close (R2 = 0.81) positive relationship between the number of Pinus sibirica seedlings and the number of nutcrackers during the period of seed storage and dispersal in August-September of the previous year. It is assumed that the nature of the dynamics of seed production in the region affects the change in the number of nutcrackers during the seed harvesting period, which in turn determines the abundance of Pinus sibirica seedlings next year. This determines the revealed differences in the dynamics of Pinus sibirica renewal and its dependence on the yields of tree cones in the regions under consideration. Daily turnover of active giant virus infection during algal blooms revealed by single-cell transcriptomics.

Giant viruses infect many unicellular eukaryotes, including algae that form massive oceanic blooms. Despite the major impact of viruses on the marine ecosystem, the ability to quantify and assess active viral infection in nature remains a major challenge. We applied single-cell RNA sequencing, to profile virus and host transcriptomes of 12,000 single algal cells from a coccolithophore bloom. Viral infection was detected already at early exponential bloom phase, negatively correlating with the bloom intensity. A consistent percent of infected coccolithophores displayed the early phase of viral replication for several consecutive days, indicating a daily turnover and continuous virocell-associated metabolite production, potentially affecting the surrounding microbiome. Linking single-cell infection state to host physiology revealed that infected cells remained calcified even in the late infection stage. These findings stress the importance of studying host-virus dynamics in natural populations, at single-cell resolution, to better understand virus life cycle and its impact on microbial food webs.

Detection of Meloidogyne graminicola (RRKN) in Kumaon region of the Indian Himalayas

Rice root-knot nematode (RRKN), Meloidogyne graminicola is a serious pest of rice (Oryza sativa L.) reported globally. In India, RRKN has been reported from various parts of the rice growing region and causing 17–30% yield loss. In the present study, RRKN population infesting rice growing region of Kumaon hills of Uttarakhand, Indian Himalayan region was isolated during 2019–20, characterized using integrative taxonomy by combining molecular analysis using ITS, morphology of male, juveniles, adult female and morphometry measurements of different stages. The data presented in the comparative analysis of morphometry parameters for Meloidogyne graminicola isolate from the Kumaon region of the Indian Himalayas, as compared to the original description by Golden and Birchfield (1965) from Louisiana, USA, reveals some differences in the morphological characteristics of adult females, adult males, and 2nd stage juveniles (J2) of M. graminicola. The ITS sequence from the present study appeared as a single clade between the Fujian isolate (KM111531.1) and the Brazilian M. graminicola isolate (KY962651). To our knowledge, this is the first authentic characterization and report of RRKN from the Hilly region of Uttarakhand state. The detection of M. graminicola in the mid Indian Himalayan region provides valuable information for further studies on the natural population dynamics and distribution patterns of this nematode species. The findings highlight the need for regular monitoring and surveillance of nematode populations in the region to better understand their distribution and potential impact on rice production.

A stabilizing eco-evolutionary feedback loop in the wild

There is increasing evidence that evolutionary and ecological processes can operate on the same timescale1,2 (i.e., contemporary time). As such, evolution can be sufficiently rapid to affect ecological processes such as predation or competition. Thus, evolution can influence population, community, and ecosystem-level dynamics. Indeed, studies have now shown that evolutionary dynamics can alter community structure3,4,5,6 and ecosystem function.7,8,9,10 In turn, shifts in ecological dynamics driven by evolution might feed back to affect the evolutionary trajectory of individual species.11 This feedback loop, where evolutionary and ecological changes reciprocally affect one another, is a central tenet of eco-evolutionary dynamics.1,12 However, most work on such dynamics in natural populations has focused on one-way causal associations between ecology and evolution.13 Hence, direct empirical evidence for eco-evolutionary feedback is rare and limited to laboratory or mesocosm experiments.13,14,15,16 Here, we show in the wild that eco-evolutionary dynamics in a plant-feeding arthropod community involve a negative feedback loop. Specifically, adaptation in cryptic coloration in a stick-insect species mediates bird predation, with local maladaptation increasing predation. In turn, the abundance of arthropods is reduced by predation. Here, we experimentally manipulate arthropod abundance to show that these changes at the community level feed back to affect the stick-insect evolution. Specifically, low-arthropod abundance increases the strength of selection on crypsis, increasing local adaptation of stick insects in a negative feedback loop. Our results suggest that eco-evolutionary feedbacks are able to stabilize complex systems by preventing consistent directional change and therefore increasing resilience.

First record of the genus Schizothorax in rivers of the Central Himalayas in China.

A total of 40 specimens of the genus Schizothorax (Cyprinidae: Schizothoracinae), including 10 matured males, 19 matured females and 11 juveniles, were captured from the Kirong Tsangpo River in China, which is located in the southern slope of the Central Himalayas. These specimens are identified as Schizothorax richardsonii (Grey, 1832) based on morphological characters and molecular analyses using mitochondrial Cyt b gene sequences. The Kirong population of S. richardsonii is relatively isolated from other populations in the Himalayas and has low genetic diversity. This is the first record of the genus Schizothorax fish in rivers of the Central Himalayas in China. As S. richardsonii is a vulnerable species on the IUCN Red List, a protection plan should be conducted to reduce the impact of anthropogenic disturbance by monitoring the natural population dynamics and assessing the ecological determinants of its distribution.

Effect of Distance from Wetland Borders on Hymenopteran Wasps and Spider Abundance in Maize-soybean Cropping System

The non-crop habitats within agroecosystems are important resources for ecological and biological insect pest management. Diversified cropping systems are known to influence pests populations, however, how neighboring habitats to the agricultural fields affect insect pest natural enemies population dynamics is not clear. This study focused on understanding the influence of wetland borders on Hymenoptera wasps and predatory spider prevalence in a maize-soybean intercrop system. The Hymenoptera wasps and spiders population estimates were carried out in twelve farmers’ fields stratified within 0-300 and 500-1100 meters from the wetland borders. Data were collected once a week starting one week from the emergence of maize and soybean plants until post-flower growth of the two crops. Results showed crop fields within 0-300 meters from the wetland borders had significantly higher numbers of wasps and spiders, while crop fields set up at 500-1100 meters from the wetland borders, the population of Hymenoptera wasps and spiders was significantly reduced. The findings of this study indicate that stable habitats such as wetland borders harbour higher numbers of natural enemies of crop pests and crop fields at close proximity benefit from quick migration of natural enemies from the pool in stable habitats. These findings can be used to design field architectures such as field margins or borders that can support insect pest natural enemies survival and migration into crop fields.

Morphological shifts in response to spatial sorting of dispersal behaviour in red flour beetles across multiple generations

AbstractDispersal is a key component of life history that influences individual fitness, population dynamics and range expansion. Morphological traits that are functionally related to dispersal may change through the spatial sorting of phenotypes at population range edges and invasion fronts. Generally, since larger invertebrates are expected to have greater dispersal capacity, larger body size and mass is expected to evolve in dispersers. Yet, different study systems exhibit a range of trait‐specific and sex‐specific responses to spatial sorting. Furthermore, a persistent issue in this field is that spatial sorting can be challenging to separate from natural selection and population dynamics. To address this, here we investigated the responses of dispersal and morphological traits to simulated spatial sorting into disperser and non‐disperser red flour beetles (Tribolium castaneum) using a controlled laboratory dispersal system that isolated spatial sorting from natural selection and allowed sex‐specific dispersal traits to evolve independently. After seven generations of spatial sorting, the time taken to disperse decreased in dispersers and increased in non‐dispersers, with males dispersing more quickly than females. In contrast to expectations that dispersers would increase in body mass and size, we found the opposite. Body mass and morphology diverged such that dispersers became smaller and narrower, while non‐dispersers became larger relative to the randomly selected controls, but femur length did not change. The trait responses across generations were also sex specific. Divergence between male dispersers and non‐dispersers was more substantial than females, both in dispersal and in some morphological traits. We hypothesize that small individuals were more biomechanically efficient at dispersing through the dispersal apparatus and were therefore the ones that dispersed more readily. We suggest that key differences in dispersal modes across biological systems may impact the morphological and phenotypic trait changes from spatial sorting processes in range expansions and biological invasions.

Lattice Structure and Spatial Network Models Incorporating into Simulating Human-Mediated Dispersal of the Western Conifer Seed Bug Populations in South Korea

The western conifer seed bug (WCSB), Leptoglossus occidentalis, has expanded rapidly in the southern peninsula of Korea since it was first reported in southeastern Korea in 2010. Two types of human-mediated passive movements were devised for modeling the rapid advancement of the pest population in this study: traffic effects and forest-product transportation. A lattice structure model (LSM) was developed to accommodate the traffic effects pertaining to the local area along with the natural population dynamics of the pest. Separately, a spatial network model (SNM) was constructed to present the passive movement of the WCSB because of forest-product transportation between all local areas in Korea. The gravity rule was applied to obtain the parameters for forest-product transportation between the local areas. LSM and SNM were linked to the two present types of passive movements in the model. The model simulated fast, linear advancement in a short period, compared with slow, circular advancement because of the conventional natural diffusion process of populations. Simulation results were comparable to field data observed in the southern peninsula of Korea, matching the rapid advancement of about 400 km to the north area (Seoul) from the south area (Changwon) within six years and expanding across the nation in 10 years. Possible saturation of populations was predicted in the 2020s if survival conditions for the WCSB were favorable and no control efforts were given in field conditions. Dispersal because of SNM notably surpassed the dispersal simulated by LSM when the WCSB population rapidly dispersed over a wide area. The Allee-effect and contribution ratio of SNM were the factors governing the rapid expansion of pest populations. The possibility of using the combined model was further discussed to address different types of human-mediated passive movements associated with population dynamics in forest pest dispersal.

Genetic Diversity of Five Broadleaved Tree Species and Its Spatial Distribution in Self-Regenerating Stands

European forest ecosystems are currently subject to various disturbances and shifts in land-use legacies. To be able to forecast the trends and consequences of the changes in genetic diversity following these disturbances, it is of crucial importance to understand the genetic dynamics of natural tree populations. The present study aimed at determining the extent and spatial distribution of genetic diversity in five common broadleaved tree species in Lithuania in both mature (putatively maternal) stands and in natural regeneration (juveniles) of the respective species. The genetic diversity of Quercus robur, Betula pendula, Populus tremula, Alnus glutinosa, and Fraxinus excelsior was assessed using eight nuclear microsatellite loci for each species; 417 samples of regenerating juveniles and 141 samples of putatively maternal trees were analyzed in total. The investigated populations of self-regenerating Q. robur, B. pendula, A. glutinosa, and F. excelsior juveniles showed spatially random genetic structures, while P. tremula regenerated mostly via root suckers and formed clonal groups. The genetic diversity in regenerating juveniles of all species was as high as in putatively maternal stands. The detection of adequate (substantial) genetic diversity in the studied regenerating populations of these five broadleaved tree species suggests that in Lithuania these species have a good potential to adapt to changing environmental conditions.

Male harm suppresses female fitness, affecting the dynamics of adaptation and evolutionary rescue.

One of the most pressing questions we face as biologists is to understand how climate change will affect the evolutionary dynamics of natural populations and how these dynamics will in turn affect population recovery. Increasing evidence shows that sexual selection favors population viability and local adaptation. However, sexual selection can also foster sexual conflict and drive the evolution of male harm to females. Male harm is extraordinarily widespread and has the potential to suppress female fitness and compromise population growth, yet we currently ignore its net effects across taxa or its influence on local adaptation and evolutionary rescue. We conducted a comparative meta-analysis to quantify the impact of male harm on female fitness and found an overall negative effect of male harm on female fitness. Negative effects seem to depend on proxies of sexual selection, increasing inversely to the female relative size and in species with strong sperm competition. We then developed theoretical models to explore how male harm affects adaptation and evolutionary rescue. We show that, when sexual conflict depends on local adaptation, population decline is reduced, but at the cost of slowing down genetic adaptation. This trade-off suggests that eco-evolutionary feedback on sexual conflict can act like a double-edged sword, reducing extinction risk by buffering the demographic costs of climate change, but delaying genetic adaptation. However, variation in the mating system and male harm type can mitigate this trade-off. Our work shows that male harm has widespread negative effects on female fitness and productivity, identifies potential mechanistic factors underlying variability in such costs across taxa, and underscores how acknowledging the condition-dependence of male harm may be important to understand the demographic and evolutionary processes that impact how species adapt to environmental change.

Regeneration of Pinus sibirica Du Tour as a result of trophic relationships with the thin-billed nutcracker (Nucifraga caryocatactes macrorhynchos Brehm C L)

Identifying the patterns of dynamics of natural populations of woody plants at the stage of their renewal is one of the main problems of forest ecology. The reforestation process is determined by both the dynamics of seed production and the specificity of seed dispersal of forest tree species. The five-needled pine renewal the Cembrae subsection with wingless seeds depends on birds of the genus Nucifraga sp., which store and spread their seeds. The aim of this study is to determine the relationship between seed production and regeneration of Pinus sibirica Du Tour using the thin-billed nutcracker (Nucifraga caryocatactes macrorhynchos Brehm C. L.) as a mediator. Long-term studies of these relationships have been carried out in the Siberian pine forests of the North Ural Mountains. As a result, a paradoxical conclusion is made that the number of Nucifraga birds during the period of storing and spreading of seeds in the previous year is a key factor in the abundance of Pinus sibirica seedlings. In turn, the number of seeds, both from the previous year and the current year, affects the number of Nucifraga birds.
