Genomic Signatures of Domestication in a Fungus Obligately Farmed by Leafcutter Ants.

The naturally selected fungal crop (Leucoagaricus gongylophorus) farmed by leafcutter ants shows striking parallels with artificially selected plant crops domesticated by humans (e.g., polyploidy, engorged nutritional rewards, dependence on cultivation). To date, poorly resolved L. gongylophorus genome assemblies based on short-read sequencing have constrained hypotheses about how millions of years under cultivation by ants shaped the fungal crop genome and potentially drove domestication. We use PacBio HiFi sequencing of L. gongylophorus from the leafcutter ant Atta colombica to identify 18 putatively novel biosynthetic gene clusters that likely cemented life as a cultivar (e.g., plant fragment degradation, ant-farmer communication, antimicrobial defense). Comparative analyses with cultivated and free-living fungi showed genomic signatures of stepwise domestication transitions: 1) free-living to ant-cultivated: loss of genes conferring stress response and detoxification, 2) hyphal food to engorged nutritional rewards: expansions of genes governing cellular homeostasis, carbohydrate metabolism, and siderophore biosynthesis, and 3) detrital provisioning to freshly cut plant fragments: gene expansions promoting cell wall biosynthesis, fatty acid metabolism, and DNA repair. Comparisons across L. gongylophorus fungi farmed by three leafcutter ant species highlight genomic signatures of exclusively vertical clonal propagation and widespread transposable element activity. These results show how natural selection can shape domesticated cultivar genomes towards long-term ecological resilience of farming systems that have thrived across millennia.

Sperm Storage Costs Determine Survival and Immunocompetence in Newly Mated Queens of the Leaf-Cutting Ant Atta colombica

In the leaf-cutting ant Atta colombica, queens receive ejaculates from multiple males during one single mating event early in their lives. A queen’s fertility and fitness therefore depend on maximizing the number of sperm cells she can store and maintain inside her spermatheca. Previous studies implied significant physiological mating costs, either originating from energetic investments maximizing sperm survival, or from resolving sexual conflicts to terminate male-driven incapacitation of rival sperm via serine proteases found in seminal fluid. Here we conducted an artificial insemination experiment, which allowed us to distinguish between the effects of sperm and seminal fluid within the queen’s sexual tract on her survival and immunocompetence. We found significantly higher mortality in queens that we had inseminated with sperm, independently of whether seminal fluid was present or not. Additionally, after receiving sperm, heavier queens had a higher probability of survival compared to lightweight queens, and immunocompetence decreased disproportionally for queens that had lost weight during the experiment. These findings indicate that queens pay significant physiological costs for maintaining and storing sperm shortly after mating. On the other hand, the presence of seminal fluid within the queens’ sexual tract neither affected their survival nor their immunocompetence. This suggests that the energetic costs that queens incur shortly after mating are primarily due to investments in sperm maintenance and not costs of terminating conflicts between competing ejaculates. This outcome is consistent with the idea that sexually selected traits in social insects with permanent castes can evolve only when they do not affect survival or life-time fitness of queens in any significant way.

Protein-Level Interactions as Mediators of Sexual Conflict in Ants*

All social insects with obligate reproductive division of labor evolved from strictly monogamous ancestors, but multiple queen-mating (polyandry) arose de novo, in several evolutionarily derived lineages. Polyandrous ant queens are inseminated soon after hatching and store sperm mixtures for a potential reproductive life of decades. However, they cannot re-mate later in life and are thus expected to control the loss of viable sperm because their lifetime reproductive success is ultimately sperm limited. In the leaf-cutting ant Atta colombica,, the survival of newly inseminated sperm is known to be compromised by seminal fluid of rival males and to be protected by secretions of the queen sperm storage organ (spermatheca). Here we investigate the main protein-level interactions that appear to mediate sperm competition dynamics and sperm preservation. We conducted an artificial insemination experiment and DIGE-based proteomics to identify proteomic changes when seminal fluid is exposed to spermathecal fluid followed by a mass spectrometry analysis of both secretions that allowed us to identify the sex-specific origins of the proteins that had changed in abundance. We found that spermathecal fluid targets only seven (2%) of the identified seminal fluid proteins for degradation, including two proteolytic serine proteases, a SERPIN inhibitor, and a semen-liquefying acid phosphatase. In vitro, and in vivo, experiments provided further confirmation that these proteins are key molecules mediating sexual conflict over sperm competition and viability preservation during sperm storage. In vitro, exposure to spermathecal fluid reduced the capacity of seminal fluid to compromise survival of rival sperm in a matter of hours and biochemical inhibition of these seminal fluid proteins largely eliminated that adverse effect. Our findings indicate that A. colombica, queens are in control of sperm competition and sperm storage, a capacity that has not been documented in other animals but is predicted to have independently evolved in other polyandrous social insects.

Disentangling nutritional pathways linking leafcutter ants and their co-evolved fungal symbionts using stable isotopes.

Leafcutter ants are the ultimate insect superorganisms, with up to millions of physiologically specialized workers cooperating to cut and transport vegetation and then convert it into compost used to cultivate co‐evolved fungi, domesticated over millions of years. We tested hypotheses about the nutrient‐processing dynamics governing this functional integration, tracing 15N‐ and 13C‐enriched substrates through colonies of the leafcutter ant Atta colombica. Our results highlight striking performance efficiencies, including rapid conversion (within 2 d) of harvested nutrients into edible fungal tissue (swollen hyphal tips called gongylidia) in the center of fungus gardens, while also highlighting that much of each colony's foraging effort resulted in substrate placed directly in the trash. We also find nutrient‐specific processing dynamics both within and across layers of the fungus garden, and in ant consumers. Larvae exhibited higher overall levels of 15N and 13C enrichment than adult workers, supporting that the majority of fungal productivity is allocated to colony growth. Foragers assimilated 13C‐labeled glucose during its ingestion, but required several days to metabolically process ingested 15N‐labeled ammonium nitrate. This processing timeline helps resolve a 40‐yr old hypothesis, that foragers (but apparently not gardeners or larvae) bypass their fungal crops to directly assimilate some of the nutrients they ingest outside the nest. Tracing these nutritional pathways with stable isotopes helps visualize how physiological integration within symbiotic networks gives rise to the ecologically dominant herbivory of leafcutter ants in habitats ranging from Argentina to the southern United States.

The effects of disturbance threat on leaf-cutting ant colonies: a laboratory study

The flexibility of organisms to respond plastically to their environment is fundamental to their fitness and evolutionary success. Social insects provide some of the most impressive examples of plasticity, with individuals exhibiting behavioral and sometimes morphological adaptations for their specific roles in the colony, such as large soldiers for nest defense. However, with the exception of the honey bee model organism, there has been little investigation of the nature and effects of environmental stimuli thought to instigate alternative phenotypes in social insects. Here, we investigate the effect of repeated threat disturbance over a prolonged (17 month) period on both behavioral and morphological phenotypes, using phenotypically plastic leaf-cutting ants (Atta colombica) as a model system. We found a rapid impact of threat disturbance on the behavioral phenotype of individuals within threat-disturbed colonies becoming more aggressive, threat responsive, and phototactic within as little as 2 weeks. We found no effect of threat disturbance on morphological phenotypes, potentially, because constraints such as resource limitation outweighed the benefit for colonies of producing larger individuals. The results suggest that plasticity in behavioral phenotypes can enable insect societies to respond to threats even when constraints prevent alteration of morphological phenotypes.

Unpaved roads alter foraging patterns of the leafcutter ant Atta colombica

Leaf cutting ants are dominant herbivores and influential ecosystem engineers in the Neotropics. It has been suggested that habitat disturbances alter the architecture of foraging trail systems for colonies in their vicinity; however, the evidence remains scarce. In this study we investigated the effect of unpaved roads dissecting tropical lowland forest habitat on the structure of leafcutter foraging trail systems and foraging effort. We mapped trail systems for 16 mature Atta colombica colonies located at different distances from unpaved roads. Our results suggest exploitation of unpaved roads by leafcutters provides favorable foraging conditions, causing significant differences in foraging trail structure.

The ejaculatory biology of leafcutter ants

The eusocial ants are unique in that females (queens) acquire and store sperm on a single mating flight early in adult life. This event largely determines the size (possibly millions of workers), longevity (possibly decades) and genetic variation of the colonies that queens found, but our understanding of the fundamental biology of ejaculate production, transfer and physiological function remains extremely limited. We studied the ejaculation process in the leafcutter ant Atta colombica and found that it starts with the appearance of a clear pre-ejaculatory fluid (PEF) at the tip of the endophallus that is followed by the joint expulsion of the remainder of accessory gland (AG) secretion, sperm, accessory testes (AT) secretion, and a small mating plug. PEF, AG secretion and AT secretion all contribute to sperm survival, but PEF and AG secretion also reduce the survival of sperm from other males. We show that PEF is produced in the AGs and is likely identical to AG secretion because protein-banding patterns of PEF and AG secretion were similar on 1D electrophoresis gels, but differed from the protein-banding pattern of AT secretion. We show that proteins in AG secretion are responsible for the incapacitation of rival sperm and infer that transfer of AG secretion prior to sperm may allow these components to interact with rival sperm, while at the same time providing a supportive biochemical environment for the arrival of own sperm.

Random sperm use and genetic effects on worker caste fate in Atta colombica leaf-cutting ants

Sperm competition can produce fascinating adaptations with far-reaching evolutionary consequences. Social taxa make particularly interesting models, because the outcome of sexual selection determines the genetic composition of groups, with attendant sociobiological consequences. Here, we use molecular tools to uncover some of the mechanisms and consequences of sperm competition in the leaf-cutting ant Atta colombica, a species with extreme worker size polymorphism. Competitive PCR allowed quantification of the relative numbers of sperm stored by queens from different males, and offspring genotyping revealed how sperm number translated into paternity of eggs and adult workers. We demonstrate that fertilization success is directly related to sperm numbers, that stored sperm are well-mixed and that egg paternity is constant over time. Moreover, worker size was found to have a considerable genetic component, despite expectations that genetic effects on caste fate should be minor in species with a low degree of polyandry. Our data suggest that sexual conflict over paternity is largely resolved by the lifetime commitment between mates generated by long-term sperm storage, and show that genetic variation for caste can persist in societies with comparatively high relatedness.

Variation in male body size and reproductive allocation in the leafcutter ant Atta colombica: estimating variance components and possible trade-offs

Remarkably little is known about the traits that determine reproductive success of males in eusocial insects. Their window for mate choice decisions is very short, the actual mating process is very difficult to observe, and their small body sizes have likely prevented systematic studies in many species. In 2008 and 2009, we revisited a Panamanian population of Atta colombica leafcutter ants to partially repeat and complement a study of more than 15 years ago. We compared within- and between-colony variation in male body size (mass and width of head, mesosoma and gaster) and sperm characteristics (length, number and survival after exposure to saline buffer with and without added accessory gland secretion). We also measured the size of accessory glands as the main contributor of seminal fluid and the accessory testes containing all mature sperm, but we found few correlations between these variables. We also obtained little or no evidence for expected trade-offs between sperm number and sperm length and between mesosoma mass and sperm complement, although this could be due to limited sample size and unknown variation in larval resource allocation that was beyond our control. However, we found an interestingly bimodal distribution in broad-sense heritabilities (intra-class correlations) among the variables that we measured. Low heritabilities suggest that mesosoma size (mass and width), accessory testes size, sperm viability (measured as % survival in saline) and probably also accessory gland size are traits directly correlated with reproductive success. However, the much higher heritabilities for total body mass, gaster mass, head width, sperm length and sperm number suggest that these traits are less likely to make direct contributions to male fitness.

Fungus gardens of the leafcutter ant Atta colombica function as egg nurseries for the snake Leptodeira annulata

Attine ants are well known for their mutualistic symbiosis with fungus gardens, but many other symbionts and commensals have been described. Here, we report the discovery of two clusters of large snake eggs in neighboring fungus gardens of a mature Atta colombica colony. The eggs were completely embedded within the fungus garden and were ignored by the host ants, even when we placed them into another, freshly excavated fungus garden of the same colony. All five eggs contained embryos and two snakes eventually hatched, which we identified as being banded cat eyed snakes Leptodeira annulata L. Ant fungus gardens are likely to provide ideal climatic conditions for developing snake eggs and almost complete protection from egg predation. Our observations therefore indicate that mature banded cat eyed snakes are able to enter and oviposit in large and well defended Atta colonies without being attacked by ant soldiers and that also newly hatched snakes manage to avoid ant attacks when they leaving their host colony. We speculate that L. annulata might use Atta and Acromyrmex leafcutter ant colonies as egg nurseries by some form of chemical insignificance, but more work is needed to understand the details of this interaction.

Population- and sociogenetic structure of the leaf-cutter ant Atta colombica (Formicidae, Myrmicinae)

Relatedness and genetic variability in colonies of social insects are strongly influenced by the number of queens present and the number of matings per queen, but also by the genetic variability in the population. Thus, multiple paternity will enhance within-colony genetic variability more strongly when the males a queen mates with are unrelated. To study the kin-structure within colonies of the leaf-cutter ant Atta colombica and the population structure of this species around Barro Colorado Island, Panama, we developed five polymorphic microsatellite loci with a range of three to 17 alleles in At. colombica, all of which cross-amplify in other higher attines as well. The average effective mating frequency calculated from four-locus microsatellite genotypes was 1.89 ± 0.12 (harmonic mean ± SE) and thus slightly lower than the average observed mating frequency of 2.50 ± 0.11 (arithmetic mean ± SE) over the 55 colonies studied, confirming former studies that utilized fewer loci. The discrepancy between observed mating frequency and effective mating frequency is most probably due to paternity skew within colonies. The study population proved to be genetically diverse and in Hardy-Weinberg equilibrium, suggesting random mating within the study area. No population substructure was observed, neither considering nuclear (global FST = 0.011 ± 0.003 SE) nor mitochondrial markers (mean ΦST = 0.008). Consequently, gene flow is obviously promoted by both sexes across the range investigated here. Thus, multiple mating and long-distance dispersal appear to be two interconnected behavioural mechanisms to create and maintain genetic diversity in At. colombica. The advantages of this system are partly offset by paternity skew and the non-zero relatedness among colony fathers found in the study population.

Multiple paternity in the leafcutter ant Atta colombica- a microsatellite DNA study

An evolutionary understanding of the causes, correlates and consequences of multiple paternity in eusocial Hymenoptera (all ants, some bees and some wasps) relies on accurate estimation of this parameter at the species, population and colony level. We developed dinucleotide microsatellite DNA markers in order to study in detail the degree of multiple paternity in a population of the monogynous Panamanian leafcutter ant Atta colombica. These microsatellite markers were highly polymorphic such that nondetection caused by finite allelic diversity was very low (0.016). Hence, accurate information on the patterns of multiple paternity could be obtained. Genetic analysis revealed that in 33 out of 36 colonies two or more males had contributed genetically to the offspring. The mean number of fathers per colony was 2.6 and the mean effective paternity was 2.31. These are the highest values of effective paternity yet reported for any ant species. We examined the patterns of paternity frequency in young and old colonies to test if within-colony genetic diversity is related to colony survival, but found no support for any relationship. Our results confirm previous nongenetic studies showing high levels of multiple mating by queens of higher leafcutter ants. We discuss our findings in relation to known patterns of polyandry and paternity in other eusocial Hymenoptera.

Seminal fluid enhances sperm viability in the leafcutter ant Atta colombica

The seminal fluid that accompanies sperm in ejaculates has been shown or suggested to affect sperm competition and paternity success of insects by preventing female remating, inducing oviposition, and forming mating plugs. In Atta leafcutter ants, queens have multiple mates but never remate later in life, although they may live and produce fertilized eggs for several decades. The mating biology and life history of these ants therefore suggests that the major function of seminal fluid is to maximize sperm viability during copulation, sperm transfer, and initial sperm storage. We tested this hypothesis by comparing the viability of testis sperm and ejaculated sperm (mixed with seminal fluid) and found a significant positive effect of seminal fluid on sperm viability. We further quantified this positive effect by adding accessory gland secretion (a major component of seminal fluid) in a dilution series, to show that minute quantities of accessory gland secretion achieve significant increases in sperm viability. Sperm stored by queens for 1 year benefited in a similar way from being exposed to accessory gland compounds after dissection in control saline solution. Our results provide the first empirical evidence that seminal fluid is important for the production of viable ejaculates and that the accessory glands of Atta males—despite their small size—are functional and produce a very potent secretion.

Individual and collective problem-solving in a foraging context in the leaf-cutting ant Atta colombica

In this paper we investigate the flexibility of foraging behavior in the leaf-cutting ant Atta colombica, both at the individual and collective levels, following a change in the physical properties of their environment. We studied in laboratory conditions the changes occurring in foraging behavior when a height constraint was placed 1 cm above part of the trail linking the nest to the foraging area. We found that the size and shape of the fragments of foraging material brought back to the nest were significantly modified when the constraint was placed on the trail: independent of their size, forager ants cut smaller and rounder fragments in the presence of a height constraint than in its absence. This size adjustment does not require any direct sensory feedback because it occurred when the ants cut fragments in the foraging area; no further cutting was done when they encountered the constraint. This points to the existence of a template that ants store and use as a reference to adjust their reach while cutting. Remarkably, despite the decrease in the foraging material brought to the nest per capita the colony was still able to improve its foraging performance by doubling the number of transporters. This study illustrates the flexibility of foraging behavior exhibited by an ant colony. It provides a rare example of insects finding an intelligent solution to a problem occurring in a foraging context, at both the individual and collective levels.

Crowding increases foraging efficiency in the leaf-cutting ant Atta colombica

Many animals, including humans, organize their foraging activity along well-defined trails. Because trails are cleared of obstacles, they minimize energy expenditure and allow fast travel. In social insects such as ants, trails might also promote social contacts and allow the exchange of information between workers about the characteristics of the food. When the trail traffic is heavy, however, traffic congestion occurs and the benefits of increased social contacts for the colony can be offset by a decrease of the locomotory rate of individuals.

Mortality rates and division of labor in the leaf-cutting ant, Atta colombica

Division of labor in social groups is affected by the relative costs and benefits of conducting different tasks. However, most studies have examined the dynamics of division of labor, rather than the costs and benefits that presumably underlie the evolution of such systems. In social insects, division of labor may be simplistically described as a source-sink system, with external tasks, such as foraging, acting as sinks for the work force. The implications of two distinct sinks – foraging and waste-heap working – for division of labor were examined in the leaf-cutting ant Atta colombica. Intrinsic mortality rates were similar across external task groups. Exposure to waste (a task-related environment) led to a 60% increase in the mortality rate of waste-heap workers compared to workers not exposed to waste. Given the small number of workers present in the waste-heap task group, such increases in mortality are unlikely to affect division of labor and task allocation dramatically, except perhaps under conditions of stress.

Sperm storage induces an immunity cost in ants

Ant queens are among the most long-lived insects known. They mate early in adult life and maintain millions of viable sperm in their sperm storage organ until they die many years later. Because they never re-mate, the reproductive success of queens is ultimately sperm-limited, but it is not known what selective forces determine the upper limit to sperm storage. Here we show that sperm storage carries a significant cost of reduced immunity during colony founding. Newly mated queens of the leaf-cutting ant Atta colombica upregulate their immune response shortly after completing their nest burrow, probably as an adaptive response to a greater exposure to pathogens in the absence of grooming workers. However, the immune response nine days after colony founding is negatively correlated with the amount of sperm in the sperm storage organ, indicating that short-term survival is traded off against long-term reproductive success. The immune response was lower when more males contributed to the stored sperm, indicating that there might be an additional cost of mating or storing genetically different ejaculates.
