Marine macroalgae and their associated bacterial communities affect larval settlement and survivorship of the coral Pocillopora damicornis

Macroalgae play crucial roles as major habitat-forming organisms in marine ecosystems, having significant impacts on coral recruitment and reef recovery. However, the interactions between marine macroalgae and coral larvae remain poorly understood. Furthermore, little is known whether differences in bacterial assemblages associated with macroalgae may play roles in this process. Here, we comprehensively investigated the impacts of different macroalgae and their associated microbiomes on larval settlement and survival of coral Pocillopora damicornis. The results revealed significant variations in larval settlement and survival rates when exposed to different macroalgal species. The highest settlement rate, reaching 90%, was observed in the presence of the red alga Hypnea pannosa, followed by green algae Caulerpa serrulata, C. racemosa, and brown algae Turbinaria gracilis, Sargassum polycystum. Correspondingly, similarities in bacterial compositions were observed between H. pannosa and C. racemosa, as well as between T. gracilis and S. polycystum, implying associated bacterial may be related with the algal functions. Furthermore, macroalgae that facilitate larval settlement exhibited higher abundances of amplicon sequence variants (ASVs) associated with the metabolism of dimethylsulfoniopropionate or the antagonism of known coral pathogens. However, the brown alga Padina boryana failed to induce larval settlement with survival rate of zero after 120 h. The algal species harbored more abundances of ASVs related to Rhizobiaceae. These findings highlight the significant impact of macroalgae and their associated microbiomes on coral recruitment, as they influence both larval settlement and survival rates.

Similar but different: Characterization of dddD gene-mediated DMSP metabolism among coral-associated Endozoicomonas.

Endozoicomonas are often predominant bacteria and prominently important in coral health. Their role in dimethylsulfoniopropionate (DMSP) degradation has been a subject of discussion for over a decade. A previous study found that Endozoicomonas degraded DMSP through the dddD pathway. This process releases dimethyl sulfide, which is vital for corals coping with thermal stress. However, little is known about the related gene regulation and metabolic abilities of DMSP metabolism in Endozoicomonadaceae. In this study, we isolated a novel Endozoicomonas DMSP degrader and observed a distinct DMSP metabolic trend in two phylogenetically close dddD-harboring Endozoicomonas species, confirmed genetically by comparative transcriptomic profiling and visualization of the change of DMSP stable isotopes in bacterial cells using nanoscale secondary ion spectrometry. Furthermore, we found that DMSP cleavage enzymes are ubiquitous in coral Endozoicomonas with a preference for having DddD lyase. We speculate that harboring DMSP degrading genes enables Endozoicomonas to successfully colonize various coral species across the globe.

SAR92 clade bacteria are potentially important DMSP degraders and sources of climate-active gases in marine environments.

Catabolism of dimethylsulfoniopropionate (DMSP) by marine bacteria has important impacts on the global sulfur cycle and climate. However, whether and how members of most oligotrophic bacterial groups participate in DMSP metabolism in marine environments remains largely unknown. In this study, by characterizing culturable strains, we have revealed that bacteria of the SAR92 clade, an abundant oligotrophic group of Gammaproteobacteria in coastal seawater, can catabolize DMSP through the DMSP lyase DddD-mediated cleavage pathway and/or the DMSP demethylase DmdA-mediated demethylation pathway to produce climate-active gases dimethylsulfide and methanethiol. Additionally, we found that SAR92 clade bacteria capable of catabolizing DMSP are widely distributed in global oceans. These results indicate that SAR92 clade bacteria are potentially important DMSP degraders and sources of climate-active gases in marine environments that have been overlooked, contributing to a better understanding of the roles and mechanisms of the oligotrophic bacteria in oceanic DMSP degradation.

Microbial Dimethylsulfoniopropionate Cycling in Deep Sediment of the Mariana Trench.

Dimethylsulfoniopropionate (DMSP) and related organic sulfur compounds play key roles in global sulfur cycling. Bacteria have been found to be important DMSP producers in seawater and surface sediments of the aphotic Mariana Trench (MT). However, detailed bacterial DMSP cycling in the Mariana Trench subseafloor remains largely unknown. Here, the bacterial DMSP-cycling potential in a Mariana Trench sediment core (7.5 m in length) obtained at a 10,816-m water depth was investigated using culture-dependent and -independent methods. The DMSP content fluctuated along the sediment depth and reached the highest concentration at 15 to 18 cm below the seafloor (cmbsf). dsyB was the dominant known DMSP synthetic gene, existing in 0.36 to 1.19% of the bacteria, and was identified in the metagenome-assembled genomes (MAGs) of previously unknown bacterial DMSP synthetic groups such as Acidimicrobiia, Phycisphaerae, and Hydrogenedentia. dddP, dmdA, and dddX were the major DMSP catabolic genes. The DMSP catabolic activities of DddP and DddX retrieved from Anaerolineales MAGs were confirmed by heterologous expression, indicating that such anaerobic bacteria might participate in DMSP catabolism. Moreover, genes involved in methanethiol (MeSH) production from methylmercaptopropionate (MMPA) and dimethyl sulfide (DMS), MeSH oxidation, and DMS production were highly abundant, suggesting active conversions between different organic sulfur compounds. Finally, most culturable DMSP synthetic and catabolic isolates possessed no known DMSP synthetic and catabolic genes, and actinomycetes could be important groups involved in both DMSP synthesis and catabolism in Mariana Trench sediment. This study extends the current understanding of DMSP cycling in Mariana Trench sediment and highlights the need to uncover novel DMSP metabolic genes/pathways in extreme environments. IMPORTANCE Dimethylsulfoniopropionate (DMSP) is an abundant organosulfur molecule in the ocean and is the precursor for the climate-active volatile gas dimethyl sulfide. Previous studies focused mainly on bacterial DMSP cycling in seawater, coastal sediment, and surface trench sediment samples, but DMSP metabolism in the Mariana Trench (MT) subseafloor sediments remains unknown. Here, we describe the DMSP content and metabolic bacterial groups in the subseafloor of the MT sediment. We found that the tendency for vertical variation of the DMSP content in the MT was distinct from that of the continent shelf sediment. Although dsyB and dddP were the dominant DMSP synthetic and catabolic genes in the MT sediment, respectively, both metagenomic and culture methods revealed multiple previously unknown DMSP metabolic bacterial groups, especially anaerobic bacteria and actinomycetes. The active conversion of DMSP, DMS, and methanethiol may also occur in the MT sediments. These results provide novel insights for understanding DMSP cycling in the MT.

Highly active bacterial DMSP metabolism in the surface microlayer of the eastern China marginal seas.

The microbial cycling of dimethylsulfoniopropionate (DMSP) and the resulting gaseous catabolites dimethylsulfide (DMS) or methylmercaptan (MeSH) play key roles in the global sulfur cycle and potentially climate regulation. As the ocean-atmosphere boundary, the sea surface microlayer (SML) is important for the generation and emission of DMS and MeSH. However, understanding of the microbial DMSP metabolism remains limited in the SML. Here, we studied the spatiotemporal differences for DMS/DMSP, bacterial community structure and the key bacterial DMSP metabolic genes between SML and subsurface seawater (SSW) samples in the eastern China marginal seas (the East China Sea and Yellow Sea). In general, DMSPd and DMSPt concentrations, and the abundance of total, free-living and particle-associated bacteria were higher in SML than that in SSW. DMSP synthesis (~7.81-fold for dsyB, ~2.93-fold for mmtN) and degradation genes (~5.38-fold for dmdA, ~6.27-fold for dddP) detected in SML were more abundant compared with SSW samples. Free-living bacteria were the main DMSP producers and consumers in eastern Chinese marginal sea. Regionally, the bacterial community structure was distinct between the East China Sea and the Yellow Sea. The abundance of DMSP metabolic genes (dsyB, dmdA, and dddP) and genera in the East China Sea were higher than those of the Yellow Sea. Seasonally, DMSP/DMS level and DMSP metabolic genes and bacteria were more abundant in SML of the East China Sea in summer than in spring. Different from those in spring, Ruegeria was the dominant DMSP metabolic bacteria. In conclusion, the DMSP synthesis and degradation showed significant spatiotemporal differences in the SML of the eastern China marginal seas, and were consistently more active in the SML than in the SSW.

Oxidative Stress Regulates a Pivotal Metabolic Switch in Dimethylsulfoniopropionate Degradation by the Marine Bacterium Ruegeria pomeroyi.

Dimethylsulfoniopropionate (DMSP) is an abundant organic compound in marine surface water and source of dimethyl sulfide (DMS), the largest natural sulfur source to the upper atmosphere. Marine bacteria either mineralize DMSP through the demethylation pathway or transform it to DMS through the cleavage pathway. Factors that regulate which pathway is utilized are not fully understood. In chemostat experiments, the marine Roseobacter Ruegeria pomeroyi DSS-3 was exposed to oxidative stress either during growth with H2O2 or by mutation of the gene encoding catalase. Oxidative stress reduced expression of the genes in the demethylation pathway and increased expression of those encoding the cleavage pathway. These results are contrary to the sulfur demand hypothesis, which theorizes that DMSP metabolism is driven by sulfur requirements of bacterial cells. Instead, we find strong evidence consistent with oxidative stress control over the switch in DMSP metabolism from demethylation to DMS production in an ecologically relevant marine bacterium. IMPORTANCE Dimethylsulfoniopropionate (DMSP) is the most abundant low-molecular-weight organic compound in marine surface water and source of dimethyl sulfide (DMS), a climatically active gas that connects the marine and terrestrial sulfur cycles. Marine bacteria are the major DMSP consumers, either generating DMS or consuming DMSP as a source of reduced carbon and sulfur. However, the factors regulating the DMSP catabolism in bacteria are not well understood. Marine bacteria are also exposed to oxidative stress. RNA sequencing (RNA-seq) experiments showed that oxidative stress induced in the laboratory reduced expression of the genes encoding the consumption of DMSP via the demethylation pathway and increased the expression of genes encoding DMS production via the cleavage pathway in the marine bacterium Ruegeria pomeroyi. These results support a model where DMS production in the ocean is regulated in part by oxidative stress.

Elevated temperature alters bacterial community composition and metabolism in seawaters of coral reef ecosystem: An evidence of laboratory experiment with Acropora digitifera bleaching

The global phenomenon of coral bleaching under thermal stress has been recognized as the primary driver underlying coral reef degradation. The coral bacterial community plays an important role in the stability of coral reef ecosystem. Dimethylsulfoniopropionate (DMSP) and its associated metabolites are essential for the establishment of coral bacterial communities and provide key benefits for overall coral health and bleaching recovery. Substantial research to date has focused on the bacterial community composition, metabolism and functional properties within the coral holobiont, but less attention has been paid to the role of bacteria in seawater surrounding corals under thermal stress. Here, we investigated bacterial community composition, biological functions and DMSP metabolism changes of the seawater surrounding corals under thermal stress. We found that microbial community in seawater surrounding corals changed under thermal stress, and corals bleached eventually. The abundance of Rhodobacterales, Flavobacteriales and Rhizobiales increased while Chitinophagales and SAR11 decreased as temperature elevated. Correspondingly, stress tolerant, biofilm forming and mobile elements increased, resulting in large part from changes in Rhodobacterales and Phaeodactylibacter abundance. DMSP producing and catabolic levels in seawater surrounding corals were enhanced under thermal stress with higher dsyB (1.46-fold), dddP (2.43-fold) and dmdA (1.47-fold) detected. This study reveals the biological functions and metabolisms of bacteria in the water surrounding corals, providing valuable insight on how these communities and functions change in coral reef ecosystem under thermal stress.

DiTing: A Pipeline to Infer and Compare Biogeochemical Pathways From Metagenomic and Metatranscriptomic Data.

Metagenomics and metatranscriptomics are powerful methods to uncover key micro-organisms and processes driving biogeochemical cycling in natural ecosystems. Databases dedicated to depicting biogeochemical pathways (for example, metabolism of dimethylsulfoniopropionate (DMSP), which is an abundant organosulfur compound) from metagenomic/metatranscriptomic data are rarely seen. Additionally, a recognized normalization model to estimate the relative abundance and environmental importance of pathways from metagenomic and metatranscriptomic data has not been organized to date. These limitations impact the ability to accurately relate key microbial-driven biogeochemical processes to differences in environmental conditions. Thus, an easy-to-use, specialized tool that infers and visually compares the potential for biogeochemical processes, including DMSP cycling, is urgently required. To solve these issues, we developed DiTing, a tool wrapper to infer and compare biogeochemical pathways among a set of given metagenomic or metatranscriptomic reads in one step, based on the Kyoto Encyclopedia of Genes and Genomes (KEGG) and a manually created DMSP cycling gene database. Accurate and specific formulae for over 100 pathways were developed to calculate their relative abundance. Output reports detail the relative abundance of biogeochemical pathways in both text and graphical format. DiTing was applied to simulated metagenomic data and resulted in consistent genetic features of simulated benchmark genomic data. Subsequently, when applied to natural metagenomic and metatranscriptomic data from hydrothermal vents and the Tara Ocean project, the functional profiles predicted by DiTing were correlated with environmental condition changes. DiTing can now be confidently applied to wider metagenomic and metatranscriptomic datasets, and it is available at https://github.com/xuechunxu/DiTing.

Dimethylsulfoniopropionate concentration in coral reef invertebrates varies according to species assemblages

Dimethylsulfoniopropionate (DMSP) is a key compound in the marine sulfur cycle, and is produced in large quantities in coral reefs. In addition to Symbiodiniaceae, corals and associated bacteria have recently been shown to play a role in DMSP metabolism. Numerous ecological studies have focused on DMSP concentrations in corals, which led to the hypothesis that increases in DMSP levels might be a general response to stress. Here we used multiple species assemblages of three common Indo-Pacific holobionts, the scleractinian corals Pocillopora damicornis and Acropora cytherea, and the giant clam Tridacna maxima and examined the DMSP concentrations associated with each species within different assemblages and thermal conditions. Results showed that the concentration of DMSP in A. cytherea and T. maxima is modulated according to the complexity of species assemblages. To determine the potential importance of symbiotic dinoflagellates in DMSP production, we then explored the relative abundance of Symbiodiniaceae clades in relation to DMSP levels using metabarcoding, and found no significant correlation between these factors. Finally, this study also revealed the existence of homologs involved in DMSP production in giant clams, suggesting for the first time that, like corals, they may also contribute to DMSP production. Taken together, our results demonstrated that corals and giant clams play important roles in the sulfur cycle. Because DMSP production varies in response to specific species-environment interactions, this study offers new perspectives for future global sulfur cycling research.

Dimethylsulfoniopropionate Sulfur and Methyl Carbon Assimilation in Ruegeria Species.

Dimethylsulfoniopropionate (DMSP) is abundant in marine environments and an important source of reduced carbon and sulfur for marine bacteria. While both Ruegeria pomeroyi and Ruegeria lacuscaerulensis possessed genes encoding the DMSP demethylation and cleavage pathways, their responses to DMSP differed. A glucose-fed, chemostat culture of R. pomeroyi consumed 99% of the DMSP even when fed a high concentration of 5 mM. At the same time, cultures released 19% and 7.1% of the DMSP as dimethylsulfide (DMS) and methanethiol, respectively. Under the same conditions, R. lacuscaerulensis consumed only 28% of the DMSP and formed one-third of the amount of gases. To examine the pathways of sulfur and methyl C assimilation, glucose-fed chemostats of both species were fed 100 μM mixtures of unlabeled and doubly labeled [dimethyl-13C, 34S]DMSP. Both species derived nearly all of their sulfur from DMSP despite high sulfate availability. In addition, only 33% and 50% of the methionine was biosynthesized from the direct capture of methanethiol in R. pomeroyi and R. lacuscaerulensis, respectively. The remaining methionine was biosynthesized by the random assembly of free sulfide and methyl-tetrahydrofolate derived from DMSP. Thus, although the two species possessed similar genes encoding DMSP metabolism, their growth responses were very different.IMPORTANCE Dimethylsulfoniopropionate (DMSP) is abundant in marine environments and an important source of reduced carbon and sulfur for marine bacteria. DMSP is the precursor for the majority of atmospheric dimethylsulfide (DMS), a climatically active gas that connects the marine and terrestrial sulfur cycles. Although research into the assimilation of DMSP has been conducted for over 20 years, the fate of DMSP in microbial biomass is not well understood. In particular, the biosynthesis of methionine from DMSP has been a focal point, and it has been widely believed that most methionine was synthesized via the direct capture of methanethiol. Using an isotopic labeling strategy, we have demonstrated that the direct capture of methanethiol is not the primary pathway used for methionine biosynthesis in two Ruegeria species, a genus comprised primarily of globally abundant marine bacteria. Furthermore, although the catabolism of DMSP by these species varied greatly, the anabolic pathways were highly conserved.

Phytoplankton-derived zwitterionic gonyol and dimethylsulfonioacetate interfere with microbial dimethylsulfoniopropionate sulfur cycling.

The marine sulfur cycle is substantially fueled by the phytoplankton osmolyte dimethylsulfoniopropionate (DMSP). This metabolite can be metabolized by bacteria, which results in the emission of the volatile sulfur species methanethiol (MeSH) and the climate‐cooling dimethylsulfide (DMS). It is generally accepted that bacteria contribute significantly to DMSP turnover. We show that the other low molecular weight zwitterionic dimethylsulfonio compounds dimethylsulfonioacetate (DMSA) and gonyol are also widely distributed in phytoplankton and can serve as alternative substrates for volatile production. DMSA was found in 11 of the 16 surveyed phytoplankton species, and gonyol was detected in all haptophytes and dinoflagellates. These prevalent zwitterions are also metabolized by marine bacteria. The patterns of bacterial MeSH and DMS release were dependent on the zwitterions present. Certain bacteria metabolize DMSA and gonyol and release MeSH, in others gonyol inhibited DMS‐producing enzymes. If added in addition to DMSP, gonyol entirely inhibited the formation of volatiles in Ruegeria pomeroyi. In contrast, no substantial effect of this compound was observed in the DMSP metabolism of Halomonas sp. We argue that the production of DMSA and gonyol and their inhibitory properties on the release of volatiles from DMSP has the potential to modulate planktonic sulfur cycling between species.

Comparative genomics: Dominant coral-bacterium Endozoicomonas acroporae metabolizes dimethylsulfoniopropionate (DMSP)

Dominant coral-associated Endozoicomonas bacteria species are hypothesized to play a role in the coral sulfur cycle by metabolizing dimethylsulfoniopropionate (DMSP) into dimethylsulfide (DMS); however, no sequenced genome to date harbors genes for this process. In this study, we assembled high-quality (>95% complete) draft genomes of strains of the recently added species Endozoicomonas acroporae (Acr-14T, Acr-1, and Acr-5) isolated from the coral Acropora sp. and performed a comparative genomic analysis on the genus Endozoicomonas. We identified DMSP CoA-transferase/lyase—a dddD gene homolog in all sequenced genomes of E. acroporae strains—and functionally characterized bacteria capable of metabolizing DMSP into DMS via the DddD cleavage pathway using RT-qPCR and gas chromatography (GC). Furthermore, we demonstrated that E. acroporae strains can use DMSP as a carbon source and have genes arranged in an operon-like manner to link DMSP metabolism to the central carbon cycle. This study confirms the role of Endozoicomonas in the coral sulfur cycle.

Contrasting effects of acidification and warming on dimethylsulfide concentrations during a temperate estuarine fall bloom mesocosm experiment

Abstract. The effects of ocean acidification and warming on the concentrations of dimethylsulfoniopropionate (DMSP) and dimethylsulfide (DMS) were investigated during a mesocosm experiment in the Lower St. Lawrence Estuary (LSLE) in the fall of 2014. Twelve mesocosms covering a range of pHT (pH on the total hydrogen ion concentration scale) from 8.0 to 7.2, corresponding to a range of CO2 partial pressures (pCO2) from 440 to 2900 µatm, at two temperatures (in situ and +5 ∘C; 10 and 15 ∘C) were monitored during 13 days. All mesocosms were characterized by the rapid development of a diatom bloom dominated by Skeletonema costatum, followed by its decline upon the exhaustion of nitrate and silicic acid. Neither the acidification nor the warming resulted in a significant impact on the abundance of bacteria over the experiment. However, warming the water by 5 ∘C resulted in a significant increase in the average bacterial production (BP) in all 15 ∘C mesocosms as compared to 10 ∘C, with no detectable effect of pCO2 on BP. Variations in total DMSP (DMSPt = particulate + dissolved DMSP) concentrations tracked the development of the bloom, although the rise in DMSPt persisted for a few days after the peaks in chlorophyll a. Average concentrations of DMSPt were not affected by acidification or warming. Initially low concentrations of DMS (<1 nmol L−1) increased to reach peak values ranging from 30 to 130 nmol L−1 towards the end of the experiment. Increasing the pCO2 reduced the averaged DMS concentrations by 66 % and 69 % at 10 and 15 ∘C, respectively, over the duration of the experiment. On the other hand, a 5 ∘C warming increased DMS concentrations by an average of 240 % as compared to in situ temperature, resulting in a positive offset of the adverse pCO2 impact. Significant positive correlations found between bacterial production and concentrations of DMS throughout our experiment point towards temperature-associated enhancement of bacterial DMSP metabolism as a likely driver of the mitigating effect of warming on the negative impact of acidification on the net production of DMS in the LSLE and potentially the global ocean.

Variability in sulfur isotope composition suggests unique dimethylsulfoniopropionate cycling and microalgae metabolism in Antarctic sea ice

Sea ice microbial communities produce large amounts of the sulfur metabolite dimethylsulfoniopropionate (DMSP), a precursor of the climate cooling gas dimethylsulfide. Despite their importance to the polar sulfur cycle, drivers and metabolic pathways of sea ice DMSP are uncertain. Here we report the first measurements of sea ice DMSP sulfur isotopic composition (34S/32S ratio, δ34S). δ34S values in ice cores from the Ross Sea and Weddell Sea reveal considerable variability across seasons and between ice horizons (from +10.6 to +23.6‰). We discuss how the most extreme δ34S values observed could be related to unique DMSP cycling in the seasonally extreme physiochemical conditions of isolated brine inclusions in winter-spring. Using cell cultures, we show that part of the DMSP δ34S variability could be explained by distinct DMSP metabolism in sea ice microalgae. These findings advance our understanding of the sea ice sulfur cycle and metabolic adaptations of microbes in extreme environments.

Insights into the Evolution of Multicellularity from the Sea Lettuce Genome

We report here the 98.5 Mbp haploid genome (12,924 protein coding genes) of Ulva mutabilis, a ubiquitous and iconic representative of the Ulvophyceae or green seaweeds. Ulva's rapid and abundant growth makes it a key contributor to coastal biogeochemical cycles; its role in marine sulfur cycles is particularly important because it produces high levels of dimethylsulfoniopropionate (DMSP), the main precursor of volatile dimethyl sulfide (DMS). Rapid growth makes Ulva attractive biomass feedstock but also increasingly a driver of nuisance "green tides." Ulvophytes are key to understanding the evolution ofmulticellularity in the green lineage, and Ulva morphogenesis is dependent on bacterial signals, making it an important species with which to study cross-kingdom communication. Our sequenced genome informs these aspects of ulvophyte cell biology, physiology, and ecology. Gene family expansions associated with multicellularity are distinct from those of freshwater algae. Candidate genes, including some that arose following horizontal gene transfer from chromalveolates, are present for thetransport and metabolism of DMSP. The Ulva genome offers, therefore, new opportunities to understand coastal and marine ecosystems and the fundamental evolution of the green lineage.

Evolution of Dimethylsulfoniopropionate Metabolism in Marine Phytoplankton and Bacteria.

The elucidation of the pathways for dimethylsulfoniopropionate (DMSP) synthesis and metabolism and the ecological impact of DMSP have been studied for nearly 70 years. Much of this interest stems from the fact that DMSP metabolism produces the climatically active gas dimethyl sulfide (DMS), the primary natural source of sulfur to the atmosphere. DMSP plays many important roles for marine life, including use as an osmolyte, antioxidant, predator deterrent, and cryoprotectant for phytoplankton and as a reduced carbon and sulfur source for marine bacteria. DMSP is hypothesized to have become abundant in oceans approximately 250 million years ago with the diversification of the strong DMSP producers, the dinoflagellates. This event coincides with the first genome expansion of the Roseobacter clade, known DMSP degraders. Structural and mechanistic studies of the enzymes of the bacterial DMSP demethylation and cleavage pathways suggest that exposure to DMSP led to the recruitment of enzymes from preexisting metabolic pathways. In some cases, such as DmdA, DmdD, and DddP, these enzymes appear to have evolved to become more specific for DMSP metabolism. By contrast, many of the other enzymes, DmdB, DmdC, and the acrylate utilization hydratase AcuH, have maintained broad functionality and substrate specificities, allowing them to carry out a range of reactions within the cell. This review will cover the experimental evidence supporting the hypothesis that, as DMSP became more readily available in the marine environment, marine bacteria adapted enzymes already encoded in their genomes to utilize this new compound.

Isolation of an antimicrobial compound produced by bacteria associated with reef-building corals.

Bacterial communities associated with healthy corals produce antimicrobial compounds that inhibit the colonization and growth of invasive microbes and potential pathogens. To date, however, bacteria-derived antimicrobial molecules have not been identified in reef-building corals. Here, we report the isolation of an antimicrobial compound produced by Pseudovibrio sp. P12, a common and abundant coral-associated bacterium. This strain was capable of metabolizing dimethylsulfoniopropionate (DMSP), a sulfur molecule produced in high concentrations by reef-building corals and playing a role in structuring their bacterial communities. Bioassay-guided fractionation coupled with nuclear magnetic resonance (NMR) and mass spectrometry (MS), identified the antimicrobial as tropodithietic acid (TDA), a sulfur-containing compound likely derived from DMSP catabolism. TDA was produced in large quantities by Pseudovibrio sp., and prevented the growth of two previously identified coral pathogens, Vibrio coralliilyticus and V. owensii, at very low concentrations (0.5 μg/mL) in agar diffusion assays. Genome sequencing of Pseudovibrio sp. P12 identified gene homologs likely involved in the metabolism of DMSP and production of TDA. These results provide additional evidence for the integral role of DMSP in structuring coral-associated bacterial communities and underline the potential of these DMSP-metabolizing microbes to contribute to coral disease prevention.

Small RNAs expressed during dimethylsulfoniopropionate degradation by a model marine bacterium.

The fate of the sulfur moiety of dimethylsulfoniopropionate (DMSP) depends on the 'bacterial switch', a regulatory point between two metabolic pathways with different biogeochemical endpoints. Studies have focused on transcriptional patterns of known genes to determine physiological and environmental factors affecting this switch, but post-transcriptional regulation has been under-studied. Here we use a model bacterium containing both pathways to look for transcription of non-coding regulatory small RNAs (sRNAs) during DMSP metabolism. RNA-seq analysis of Ruegeria pomeroyi DSS-3 grown with DMSP, metabolic intermediates of DMSP degradation (MMPA or acetate), or methionine revealed 182 putative sRNAs, with 46 showing differential expression during growth on DMSP. A knockout mutant constructed for an upregulated sRNA had a phenotype that differed in its use of the two degradation pathways. Because transcription patterns of many differentially expressed sRNAs were not correlated with the transcription of their putative target gene, their effects on DMSP degradation would not be observable in the transcriptome. Overall, our results indicate that sRNAs are crucial but largely cryptic actors in regulating DMSP metabolism in this model marine bacterium and potentially other bacterial groups involved in the surface ocean sulfur cycle.

The anti-predator ability of P. carterae is supposed to be one reason why it is a dominant species. In this study, this hypothesis is tested by using brine shrimp Artemia salina as the model predator. Another Prymnesiophyceae species, Isochrysis galbana, which is considered as the benign live food source for A. salina, was used as prey. Changes to the grazing rate or survival rate of A. salina were analyzed when P. carterae was present in the prey mixture. Algal chlorophyll fluorescence efficiency and lipid changes in these two algal species under predation pressure were also studied. Some very interesting P. carterae features were observed, which may provide insights into its anti-predator abilities. These were as follows:(1) When the P. carterae cell numbers increases in the microalgal prey mixture, the brine shrimp A. salina has a lower predation capacity, which is shown by the gradient decrease of chlorophyll content in the brine shrimp intestines. The survival rate is also lower as the number of P. carterae cells increase. Therefore, these results clearly indicated the anti-predator ability of P. carterae.(2) In comparison, the chlorophyll fluorescence(ETR and Fv/Fm) for the two microalgae facing the same predation pressure decreased significantly from 0.75 to 0.60 for Fv/Fm, and from 88% to 65% for ETR, respectively, for I. galbana, but were almost unchanged for P. carterae. This means that photosynthesis of P.carterae is virtually unaffected by the presence of the predator. Such unconstrained ability against the predator was very prominent.(3) Lipidomic analyses, with without the predator, between the two microalgal species indicated that I. galbana did not show any significant changes, whereas P. carterae did significant increase its monogalactosyl diacylglycerol(MGDG), digalactosyldiacylglycerol(DGDG), phosphatidylglycerol(PG), diacylglycerol(DAG), and phosphatidylinositol(PI) contents. Since MGDG, DGDG, and PG are the major components of the chloroplast membrane, the increase in these compounds can have protective effects on the microalgal cell, and both DAG and PI are considered important signals for cell division, so their increase can stimulate the population growth. Hence, the lipid changes clearly provide the biochemical evidence for the physiologically positive changes to P. carterae, in the presence of the predator.(4) Dimethyl sulfoniopro pionate(DMSP) is supposed to contribute in the anti-predator abilities of microalgae. We further studied whether the mortality of A. salina was affected by the algal cellular DMSP content. Cultures containing different cellular DMSP contents were set up by adjusting the phosphorus chemical states in the f/2 culture medium, namely phosphate deficiency, normal f/2, and f/2 medium with ATP as the phosphate supplier. The results showed that, the ambient phosphorus chemical states significantly affect the intracellular DMSP level in P. carterae. After three days of exponential growth, the phosphate deficiency group increased DMSP from 2.35 to 2.42 mg/g lyophilized cells, whereas the normal f/2 medium group reduced DMSP from 2.35 to 2.26 mg/g lyophilized cells, and the ATP enriched group showed the largest decrease in DMSP from 2.35 to 1.90 mg/g lyophilized cells. This indicated that the phosphorus level and chemical state had negative effects on the accumulation of DMSP. Furthermore,, the phosphorus state can affect the preying behavior and mortality of A.salina. Phosphorus deficiency in the culture medium can increase the algal cell's fatal effects on the predator, while ATP, as the sole phosphorus source, may decrease the fatal effects. We conclude that P. carterae contains positive biochemical mechanisms that underlie its anti-predator abilities, possibly through cell membrane component protective reconstruction and DMSP metabolism. Exceptional accumulation and retention of dimethylsulfoniopropionate by molluscs

Environmental context Animals that eat marine algae strongly affect the rate at which a compound that algae synthesise, dimethylsulfoniopropionate (DMSP), is converted to the important atmospheric climate gas dimethylsulfide (DMS). In studying the processing of DMSP by algae-eating molluscs, we have discovered that some molluscs accumulate and retain DMSP exceptionally well, but this can be very variable. With this knowledge, investigators will be able to design improved experiments to understand the effects of molluscs on DMS production in local ecosystems. Abstract Molluscs often play major roles in processing phytoplankton-synthesised dimethylsulfoniopropionate (DMSP) in local ecosystems. We find that some mollusc species retain tissue DMSP exceptionally tightly and exhibit unusually great and statistically non-normal interindividual variation in DMSP accumulation and retention. Individual mussels (Mytilus, Geukensia) living within a single clump, for example, range 6- to 11-fold in tissue [DMSP] and are often non-normal in statistical distribution. These properties cannot be explained by the elevation of the substrate on which the mussels are living or by mussel position in a clump. When mussels (Mytilus edulis) are deprived of DMSP for up to 5 weeks in depuration experiments, some individuals retain high tissue [DMSP], whereas others exhibit reduced [DMSP]. Such interindividual divergence helps explain non-normal distributions of tissue [DMSP] after depuration. We re-analyse published data from which the half-time for tissue DMSP loss during depuration can be calculated. In the only mollusc studied in this way (Haliotis), the half-time is 13–25 times longer than in similar size fish. Besides posing a challenge for DMSP mass balance studies, retention and interindividual variation may point to as yet unknown properties of molluscs: tight retention suggests functional roles for DMSP, and non-normal statistical distributions suggest discontinuities among individuals in DMSP metabolism.
