Microbial source tracking to address of bacterial contamination in recreational waters

Abstract Background Beach closures in the USA are determined by fecal indicator bacteria thresholds, which are insufficient to identify causes of contamination. We use microbial source tracking (MST) to identify the species source of bacteria entering chronically impaired waters. We find canine bacteria is the primary source of high E.coli levels and demonstrate the power of MST for direction of remediation efforts. Methods This environmental sampling study was performed in Short Beach, Branford, Connecticut, USA. Water samples were collected from outfalls under wet and dry precipitation conditions by 10 Citizen Scientist volunteers. The highest E.coli samples were analyzed for avian, human, and canine markers using MST. Results E.coli from 103 samples was tested from April-October 2023. Pearson’s r between average site E.coli and same day precipitation was 0.71 (p-value = 0.006). Among the high E.coli samples, 19 (76%) were low/non detectable, 5 (20%) were moderate, and 1 (4%) were high for human tracers; 10 (50%) were low/non detectable and 10 (50%) were moderate for avian tracers, and 3 (15%) were low/non detectable, 11 (55%) were moderate, and 6 (30%) were high for canine tracers. Conclusions Precipitation is a driver of elevated bacteria levels. Canine bacteria is likely the primary source of elevated bacterial levels in beach waters, while avian contributors are of moderate concern and human contributors are of low concern. As a result, an education campaign and watertight waste receptacles, rather than costly sewer line replacements, are being deployed to improve beach quality. Key messages • Use of microbial source tracking found canine bacteria is the likely driver of elevated E.coli levels in local beaches, initiating a community education campaign rather than costly sewer replacements. • Microbial source tracking technology offers a powerful public health tool for identifying causes of bacterial contamination in chronically impaired recreational waters.

Characterization of Escherichia coli Isolates in Recreational Waters: Implications for Public Health and One Health Approach

Escherichia coli is commonly found in the gastrointestinal tract of warm-blooded animals and is routinely used as an indicator of fecal contamination in recreational waters. While most E. coli are commensal, some can harbor pathogenic potential, posing a major public health risk. This study investigated the sources of fecal contamination in recreational waters through the characterization of E. coli isolates. Presumptive E. coli detection was performed using selective and differential media, confirmed by PCR, and followed by characterization. E. coli were detected in all studied aquatic environments, with most isolates belonging to phylogenetic groups D1 (24%, non-human mammals) and B1 (20%, birds), suggesting animals as primary contaminants sources. Among E. coli isolates, 35% were identified as diarrheagenic E. coli (DEC), with enterotoxigenic (34%) and enterohemorrhagic (26%) being the most prevalent pathotypes. Furthermore, 85% of all isolates and 86.5% of DEC isolates exhibited multi-drug resistance, with highest rates displayed in phylogenetic subgroups A1 (human and non-human mammals) and B1. This study highlights the importance of the One Health approach encompassing a human, animal, and environmental holistic health perspective to effectively manage public health strategies and ensure the safety of beachgoers.

Risk-based critical concentrations of enteric pathogens for recreational water criteria and recommended minimum sample volumes for routine water monitoring

Concerns are rising about the contamination of recreational waters from human and animal waste, along with associated risks to public health. However, existing guidelines for managing pathogens in these environments have not yet fully integrated risk-based pathogen-specific criteria, which, along with recent advancements in indicators and markers, are essential to improve the protection of public health. This study aimed to establish risk-based critical concentration benchmarks for significant enteric pathogens, i.e., norovirus, rotavirus, adenovirus, Cryptosporidium spp., Giardia lamblia, Campylobacter jejuni, Salmonella spp., and Escherichia coli O157:H7. Applying a 0.036 risk benchmark to both marine and freshwater environments, the study identified the lowest critical concentrations for children, who are the most susceptible group. Norovirus, C. jejuni, and Cryptosporidium presented lowest median critical concentrations for virus, bacteria, and protozoa, respectively: 0.74 GC, 1.73 CFU, and 0.39 viable oocysts per 100 mL in freshwater for children. These values were then used to determine minimum sample volumes corresponding to different recovery rates for culture method, digital polymerase chain reaction and quantitative PCR methods. The results indicate that for children, norovirus required the largest sample volumes of freshwater and marine water (52.08 to 178.57 L, based on the 5th percentile with a 10 % recovery rate), reflecting its low critical concentration and high potential for causing illness. In contrast, adenovirus and rotavirus required significantly smaller volumes (approximately 0.24 to 1.33 L). C. jejuni and Cryptosporidium, which required the highest sampling volumes for bacteria and protozoa, needed 1.72 to 11.09 L and 4.17 to 25.51 L, respectively. Additionally, the presented risk-based framework could provide a model for establishing pathogen thresholds, potentially guiding the creation of extensive risk-based criteria for various pathogens in recreational waters, thus aiding public health authorities in decision-making, strengthening pathogen monitoring, and improving water quality testing accuracy for enhanced health protection.

Fecal Impairment Framework, A New Conceptual Framework for Assessing Fecal Contamination in Recreational Waters.

Fecal pollution of surface water is a pervasive problem that negatively affects waterbodies concerning both public health and ecological functions. Current assessment methods monitor fecal indicator bacteria (FIB) to identify pollution sources using culture-based quantification and microbial source tracking (MST). These types of information assist stakeholders in identifying likely sources of fecal pollution, prioritizing them for remediation, and choosing appropriate best management practices. While both culture-based quantification and MST are useful, they yield different kinds of information, potentially increasing uncertainty in prioritizing sources for management. This study presents a conceptual framework that takes separate human health risk estimates based on measured MST and E. coli concentrations as inputs and produces an estimate of the overall fecal impairment risk as its output. The proposed framework is intended to serve as a supplemental screening tool for existing monitoring programs to aid in identifying and prioritizing sites for remediation. In this study, we evaluated the framework by applying it to two primarily agricultural watersheds and several freshwater recreational beaches using existing routine monitoring data. Based on a combination of E. coli and MST results, the proposed fecal impairment framework identified four sites in the watersheds as candidates for remediation and identified temporal trends in the beach application. As these case studies demonstrate, the proposed fecal impairment framework is an easy-to-use and cost-effective supplemental screening tool that provides actionable information to managers using existing routine monitoring data, without requiring specialized expertize.

Occurrence of coliphage in effluent: A systematic literature review and meta-analysis

Studies have illustrated that wastewater treatment methods targeting bacteria do not remove all types of viruses and available epidemiological studies indicate bacteria concentrations may not always be predictive of viral illnesses associated with recreational water exposure. To address these challenges, coliphages have been proposed as an indicator of fecal contamination in recreational water. When compared to traditional fecal indicator bacteria, coliphages exhibit a longer persistence in the environment. The persistence of coliphages in the environment and through wastewater treatment more closely resembles that of pathogenic viruses. We conducted a systematic literature search of peer-reviewed publications to identify coliphage density data (somatic [SC] and male-specific [MSC]) in wastewater treatment plant (WWTP) effluent categorized as primary, secondary, tertiary treated, or disinfected. Scope, study quality, and data availability were included as literature review inclusion criteria. An analysis was conducted to estimate the coliphage densities for specific treatment types within each respective WWTP effluent category. Densities of MSC and SC in influent were significantly higher when compared to densities of MSC and SC in effluent subjected to secondary treatment using biological treatment processes both with and without nutrient removal, tertiary treatment using either a treatment pond or a phosphate removal process, or disinfection using either chlorine, UV, or a combination of both UV and chlorine. Distributions of coliphage in various wastewater effluents will be useful for evaluating the efficacy of treatment processes and disinfectants in future microbial risk assessments.

Feral swine as sources of fecal contamination in recreational waters

Recreational waters are primary attractions at many national and state parks where feral swine populations are established, and thus are possible hotspots for visitor exposure to feral swine contaminants. Microbial source tracking (MST) was used to determine spatial and temporal patterns of fecal contamination in Congaree National Park (CONG) in South Carolina, U.S.A., which has an established population of feral swine and is a popular destination for water-based recreation. Water samples were collected between December 2017 and June 2019 from 18 surface water sites distributed throughout CONG. Host specific MST markers included human (HF183), swine (Pig2Bac), ruminant (Rum2Bac), cow (CowM3), chicken (CL), and a marker for shiga toxin producing Escherichia coli (STEC; stx2). Water samples were also screened for culturable Escherichia coli (E. coli) as part of a citizen science program. Neither the cow nor chicken MST markers were detected during the study. The human marker was predominantly detected at boundary sites or could be attributed to upstream sources. However, several detections within CONG without concurrent detections at upstream external sites suggested occasional internal contamination from humans. The swine marker was the most frequently detected of all MST markers, and was present at sites located both internal and external to the Park. Swine MST marker concentrations ≥ 43 gene copies/mL were associated with culturable E. coli concentrations greater than the U.S. Environmental Protection Agency beach action value for recreational waters. None of the MST markers showed a strong association with detection of the pathogenic marker (stx2). Limited information about the health risk from exposure to fecal contamination from non-human sources hampers interpretation of the human health implications.

A global multinational survey of cefotaxime-resistant coliforms in urban wastewater treatment plants

The World Health Organization Global Action Plan recommends integrated surveillance programs as crucial strategies for monitoring antibiotic resistance. Although several national surveillance programs are in place for clinical and veterinary settings, no such schemes exist for monitoring antibiotic-resistant bacteria in the environment. In this transnational study, we developed, validated, and tested a low-cost surveillance and easy to implement approach to evaluate antibiotic resistance in wastewater treatment plants (WWTPs) by targeting cefotaxime-resistant (CTX-R) coliforms as indicators. The rationale for this approach was: i) coliform quantification methods are internationally accepted as indicators of fecal contamination in recreational waters and are therefore routinely applied in analytical labs; ii) CTX-R coliforms are clinically relevant, associated with extended-spectrum β-lactamases (ESBLs), and are rare in pristine environments. We analyzed 57 WWTPs in 22 countries across Europe, Asia, Africa, Australia, and North America. CTX-R coliforms were ubiquitous in raw sewage and their relative abundance varied significantly (<0.1% to 38.3%), being positively correlated (p < 0.001) with regional atmospheric temperatures. Although most WWTPs removed large proportions of CTX-R coliforms, loads over 103 colony-forming units per mL were occasionally observed in final effluents. We demonstrate that CTX-R coliform monitoring is a feasible and affordable approach to assess wastewater antibiotic resistance status.

High-throughput diagnosis of human pathogens and fecal contamination in marine recreational water

Waterborne pathogens and their associated diseases are major threats to public health, and surveillance of pathogens and identification of the sources of pollution are imperative for preventing infections. However, simultaneously quantitative detection of multiple pathogens and pollution sources in water environments is the major challenge. In this study, we developed and validated a highly sensitive (mostly >80%) and highly specific (>99%) high-throughput quantitative PCR (HT-qPCR) approach, which could simultaneously quantify 68 marker genes of 33 human pathogens and 23 fecal markers of 10 hosts. The HT-qPCR approach was then successfully used to investigate pathogens and fecal pollution in marine recreational water samples of Xiamen, China. Totally, seven pathogenic marker genes were found in 13 beach bathing waters, which targeted Acanthamoeba spp., Clostridium perfringens, enteropathogenic Escherichia coli, Klebsiella pneumoniae, Vibrio cholera/V. parahaemolyticus and Legionella spp.. Fecal markers from human and dog were the most frequently detected, indicating human and dog feces were the main contamination in the recreational waters. Nanopore sequencing of full-length 16S rRNA gene revealed that 28 potential human pathogens were detected and electrical conductivity, salinity, oxidation-reduction potential and dissolved oxygen were significantly correlated with the variation in bacterial community. Our results demonstrated that HT-qPCR approach had the potential rapid quantification of microbial contamination, providing useful data for assessment of microbial pathogen associated health risk and development of management practices to protect human health.

Preventing SARS-CoV-2 transmission in rehabilitation pools and therapeutic water environments

SARS-CoV-2 is mainly transmitted by respiratory droplets and contact with contaminated surfaces. It can be retrieved in faeces but there is no evidence of faecal–oral transmission, which is the main route of contamination in recreational waters. Standard cleaning and disinfecting procedures, microbiological control and health rules aim to prevent infectious risk regardless of the micro-organisms. In the context of progressive lockdown exit and hospital activities recovery, we assessed the risk of SARS-CoV-2 transmission in rehabilitation pools and therapeutic water environments in order to provide specific recommendations to control the spread of SARS-CoV-2 while ensuring essential rehabilitation care for patients.

Occurrence of coliphage in raw wastewater and in ambient water: A meta-analysis

Coliphage have been proposed as indicators of fecal contamination in recreational waters because they better reflect the persistence of pathogenic viruses in the environment and through wastewater treatment than traditional fecal indicator bacteria. Herein, we conducted a systematic literature search of peer-reviewed publications to identify coliphage density data (somatic and male-specific, or MSC) in raw wastewater and ambient waters. The literature review inclusion criteria included scope, study quality, and data availability. A non-parametric two-stage bootstrap analysis was used to estimate the coliphage distributions in raw wastewater and account for geographic region and season. Additionally, two statistical methodologies were explored for developing coliphage density distributions in ambient waters, to account for the nondetects in the datasets. In raw wastewater, the analysis resulted in seasonal density distributions of somatic coliphage (SC) (mean 6.5 log10 plaque forming units (PFU)/L; 95% confidence interval (CI): 6.2–6.8) and MSC (mean 5.9 log10 PFU/L; 95% CI: 5.5–6.1). In ambient waters, 49% of MSC samples were nondetects, compared with less than 5% for SC. Overall distributional estimates of ambient densities of coliphage were statistically higher for SC than for MSC (mean 3.4 and 1.0 log10 PFU/L, respectively). Distributions of coliphage in raw wastewater and ambient water will be useful for future microbial risk assessments.

Biological Weighting Functions for Evaluating the Role of Sunlight-Induced Inactivation of Coliphages at Selected Beaches and Nearby Tributaries.

Coliphages can indicate contamination of recreational waters and previous studies show that sunlight is important in altering densities of coliphages, other indicator microorganisms, and pathogens in aquatic environments. Here, we report on laboratory studies of light-induced inactivation of two coliphage groups-male-specific (F+) and somatic coliphage-under various conditions in phosphate-buffered water (PBW). Strains isolated from wastewater treatment facilities and laboratory strains (MS2 and phiX174 coliphages) were evaluated. Inactivation rates were determined in a series of irradiations using simulated solar radiation passed through light filters that blocked different parts of the ultraviolet spectral region. Inactivation rates and spectral irradiance from these experiments were then analyzed to develop biological weighting functions (BWFs) for the light-induced inactivation. BWFs were used to model the inactivation of coliphages over a range of conditions in aquatic environments that included two beach sites in Lake Michigan and one in Lake Erie. For example, modeled effects of sunlight attenuation, using UV absorption data from the three Great Lakes beach sites, inferred that direct photoinactivation rate constants, averaged over a one-meter water column in swimmable areas, were reduced 2- to 5-fold, compared to near-surface rate constants.

Detection of coliphages and human adenoviruses in a subtropical estuarine lake

Fecal indicator bacteria (FIB) have been used to assess fecal contamination in recreational water. However, enteric viruses have been shown to be more persistent in the environment and resistant to wastewater treatment than bacteria. Recently, U.S Environmental Protection Agency has proposed the use of coliphages as viral indicators to better protect against viral waterborne outbreaks. This study aimed to detect and determine correlation between coliphages (F-specific and somatic), fecal indicator bacteria (enterococci and fecal coliforms), and human enteric viruses (human adenovirus) in a subtropical brackish estuarine lake. Water samples were collected from 9 estuarine recreation sites on Lake Pontchartrain in southeast Louisiana. Water samples (n = 222, collected weekly) were analyzed for coliphages and fecal indicator bacteria using culture-based methods and large volume water samples (n = 54, collected monthly) were analyzed for human adenovirus using quantitative PCR. Somatic coliphage and F-specific coliphage were found in 93.7 and 65.2% of samples with geometric mean concentrations of 30 and 3 plaque forming units (PFU) per 100 mL, respectively. Enterococci, fecal coliforms, and adenovirus were found in all samples with geometric mean concentrations of 27 most probable number (MPN), 77 MPN, and 3.0 × 104 gene copies per 100 mL, respectively. Watersheds in suburban areas exhibited significantly higher concentrations of coliphages and fecal indicator bacteria, indicating potential fecal contamination from septic systems. There was no significant correlation (p > 0.05) observed between the presence of adenoviruses and fecal indicator bacteria and coliphages. The presence of human adenovirus in Lake Pontchartrain poses a significant public health problem for both recreational use and seafood harvesting as it increases exposure risks. This study demonstrated the lack of relationship between fecal indicators and human viral pathogen in Lake Pontchartrain supporting an alternative microbial surveillance system such as direct pathogen detection.

Exposure to Human-Associated Chemical Markers of Fecal Contamination and Self-Reported Illness among Swimmers at Recreational Beaches

Anthropogenic chemicals have been proposed as potential markers of human fecal contamination in recreational water. However, to date, there are no published studies describing their relationships with illness risks. Using a cohort of swimmers at seven U.S. beaches, we examined potential associations between the presence of chemical markers of human fecal pollution and self-reported gastrointestinal (GI) illness, diarrhea, and respiratory illness. Swimmers were surveyed about their beach activities, water exposure, and baseline symptoms on the day of their beach visit, and about any illness experienced 10-12 days later. Risk differences were estimated using model-based standardization and adjusted for the swimmer's age, beach site, sand contact, rainfall, and water temperature. Sixty-two chemical markers were analyzed from daily water samples at freshwater and marine beaches. Of those, 20 were found consistently. With the possible exception of bisphenol A and cholesterol, no chemicals were consistently associated with increased risks of illness. These two chemicals were suggestively associated with 2% and 1% increased risks of GI illness and diarrhea in both freshwater and marine beaches. Additional research using the more sensitive analytic methods currently available for a wider suite of analytes is needed to support the use of chemical biomarkers to quantify illness risk and identify fecal pollution sources.

Decay of sewage-associated bacterial communities in fresh and marine environmental waters and sediment.

Understanding the microbial quality of recreational waters is critical to effectively managing human health risks. In recent years, the development of new molecular methods has provided scientists with alternatives to the use of culture-based fecal indicator methods for investigating sewage contamination in recreational waters. Before these methods can be formalized into guidelines, however, we must investigate their utility, including strengths and weaknesses in different environmental media. In this study, we investigated the decay of sewage-associated bacterial communities in water and sediment from three recreational areas in Southeast Queensland, Australia. Outdoor mesocosms with water and sediment samples from two marine and one freshwater sites were inoculated with untreated sewage and sampled on days 0, 1, 4, 8, 14, 28, and 50. Amplicon sequencing was performed on the DNA extracted from water and sediment samples, and SourceTracker was used to determine the decay of sewage-associated bacterial communities and how they change following a contamination event. No sewage-associated operational taxonomic units (OTUs) were detected in water and sediment samples after day 4; however, the bacterial communities remained changed from their background measures, prior to sewage amendment. Following untreated sewage inoculation, the mesocosm that had the most diverse starting bacterial community recovered to about 60% of its initial community composition, whereas the least diverse bacterial community only recovered to about 30% of its initial community composition. This suggests that a more diverse bacterial community may play an important role in water quality outcomes after sewage contamination events. Further investigation into potential links between bacterial communities and measures of fecal indicators, pathogens, and microbial source tracking (MST) markers is warranted and may provide insight for recreational water decision-makers.

Quantitative microbial risk assessment of microbial source tracking markers in recreational water contaminated with fresh untreated and secondary treated sewage

Microbial source tracking (MST) methods have provided the means to identify sewage contamination in recreational waters, but the risk associated with elevated levels of MST targets such as sewage-associated Bacteroides HF183 and other markers is uncertain. Quantitative microbial risk assessment (QMRA) modeling allows interpretation of MST data in the context of the risk of gastrointestinal (GI) illness caused by exposure to pathogens. In this study, five sewage-associated, quantitative PCR (qPCR) MST markers [Bacteroides HF183 (HF183), Methanobrevibacter smithii nifH (nifH), human adenovirus (HAdV), human polyomavirus (HPyV) and pepper mild mottle virus (PMMoV)] were evaluated to determine at what concentration these nucleic acid markers reflected a significant health risk from exposure to fresh untreated or secondary treated sewage in beach water. The QMRA models were evaluated for a target probability of illness of 36 GI illnesses/1000 swimming events (i.e., risk benchmark 0.036) for the reference pathogens norovirus (NoV) and human adenovirus 40/41 (HAdV 40/41). Sewage markers at several dilutions exceeded the risk benchmark for reference pathogens NoV and HAdV 40/41. HF183 concentrations 3.22 × 103 (for both NoV and HAdV 40/41) gene copies (GC)/100 mL of water contaminated with fresh untreated sewage represented risk >0.036. Similarly, HF183 concentrations 3.66 × 103 (for NoV and HAdV 40/41) GC/100 mL of water contaminated with secondary treated sewage represented risk >0.036. HAdV concentration as low as 4.11 × 101 GC/100 mL of water represented risk >0.036 when water was contaminated with secondary treated sewage. Results of this study provide a valuable context for water quality managers to evaluate human health risks associated with contamination from fresh sewage. The approach described here may also be useful in the future for evaluating health risks from contamination with aged or treated sewage or feces from other animal sources as more data are made available.

Presence and molecular characterization of Cryptosporidium and Giardia in recreational lake water in Tianjin, China: a preliminary study

Little is known about the occurrence of Cryptosporidium and Giardia in recreational water in China. A total of 52 samples were collected from recreational lakes in Tianjin during a high-occurrence season (June–October) for the waterborne cryptosporidiosis and giardiasis, and the occurrence and genotypes of Cryptosporidium and Giardia were investigated. The results showed that 82.7% (43) and 98.1% (51) of samples were positive for Cryptosporidium oocyst and Giardia cysts, respectively. The mean concentration of parasites was 3.65 oocysts/10 L and 12.58 cysts/10 L, respectively. Molecular characterization revealed that the presence of Cryptosporidium parvum, C. andersoni, C. hominis, C. meleagridis, C. fragile, C. ubiquitum, and Giardia lamblia assemblage A, B and D. The protozoan contamination in the studied lakes may originate from animal feces on ground, which was washed into the lake by stormwater runoff. Nevertheless, there is a potential risk of infection during recreational activities in the lake because the dominant detected protozoan genotypes are common human pathogens. Moreover, microbial indicators analysis does not adequately indicate the protozoan contamination in recreational water. The information from this study will be valuable for future protozoan source tracking, and any further control interventions against Cryptosporidium and/or Giardia infection associated with recreational water.

Assessment of the microbiological quality of recreational waters: indicators and methods

The microbiological quality of recreational waters (RW) has been assessed through the use of microbial indicators. Usually, three typical fecal bacteria, namely fecal coliforms, Escherichia coli and Enterococcus spp., are deemed by legislation and regulatory agencies for routine monitoring of the fecal contamination in RW. However, these traditional indicators have some limitations, as they underestimate health risks and do not determine the sources of contamination. Currently, the increasing concern with the minimization of human health risks associated with recreational water use and the protection of water resources outweigh the actual normative perspective. The potentials and limitations of conventional and alternative fecal contamination detection systems must be carefully evaluated, taking into account the specificities of each recreational water body and the natural or anthropogenic sources of environmental variability. The careful choice of analysis for detection and quantification of indicators in the light of their potential and shortcomings is of major importance for the timely evaluation of risks and implementation of strategies that effectively protect users and preserve water quality. This paper presents a critical literature review of the traditional and innovative methodologies for the analysis of fecal indicators in recreational water and intends to discuss their contribution for the management of the microbiological quality and safety of leisure surface waters.

Coliphage as an Indicator of the Quality of Beach Water to Protect the Health of Swimmers in Coastal Georgia

Background: Gastrointestinal disease affects millions of people in the United States and places a substantial economic burden upon healthcare systems. Recreational waters polluted with fecal material are a main source for transmission of gastrointestinal disease. Georgia beaches are monitored for the presence of fecal indicator bacteria, but these bacteria are not well associated with enteric viruses. The United States Environmental Protection Agency (US EPA) has recently proposed coliphage (a virus of Escherichia coli) as an alternative indicator of fecal contamination in recreational waters. The present study compares fecal indicator bacteria and coliphage concentrations at two Georgia beaches with adjacent creeks that have a history of pollution.
