Abstract
In this paper, we aim to present a novel intelligent method based on stochastic techniques in order to tackle the multiple sequence alignment (MSA) problem. In this manner, the metropolis criterion is used to generate the initial population of particle swam optimization (PSO) algorithm. Numerical results on BaliBASE benchmark have shown the potent of our developed approach SAPSO to find good solutions comparing to those given by other existing methods.
