Abstract

Ngene is an integrated package featuring a comprehensive collection of nucleotide and protein sequence-analysis tools. Its functions cover the range of sequence-analysis tasks—from database searching, primer design, restriction site mapping, domain searching, and gene finding to protein analysis, multiple sequence alignment, and Hidden Markov Models (HMM) analysis. While many of these tools are available separately, Ngene provides an integrated platform that allows the user to easily move between these tools and work with the same sequences. Ngene’s greatest strengths are (1) in its modular integration of proven tools for sequence analysis that will be updated when new software is published; (2) the value it adds through algorithmic acceleration when deployed on a Linux cluster; and (3) the Javadriven GUI that provides a unified research environment. This approach provides a cost-effective
